Discovering Novel Genes of poultry in Genomic Era

  • Using bioinformatic tools for searching the massive genome databases, it is possible to Identify new genes in few minutes for initial discoveries based on evolutionary conservation, domain homology, and tissue expression patterns, followed by further verification and characterization using the bench-top works. The development of high-density two-dimensional arrays has allowed the analysis of the expression of thousands of genes simultaneously in the humans, mice, rats, yeast, and bacteria to elucidate the genes and pathways involved in physiological processes. In addition, rapid and automated protein identification is being achieved by searching protein and nucleotide sequence databases directly with data generated from mass spectrometry. Recently, analysis at the bio-chemical level such as biochemical screening and metabolic profiling (Biochemical genomics) has been introduced as an additional approach for categorical assignment of gene function. To make advantage of recent achievements in computational approaches for facilitated gene discoveries in the avian model, chicken expression sequence tags (ESTs) have been reported and deposited in the international databases. By searching EST databases, a chicken heparanase gene was identified and functionally confirmed by subsequent experiments. Using combination of sub-tractive hybridization assay and Genbank database searches, a chicken heme -binding protein family (cSOUL/HBP) was isolated in the retina and pineal gland of domestic chicken and verified by Northern blot analysis. Microarrays have identified several host genes whose expression levels are elevated following infection of chicken embryo fibroblasts (CEF) with Marek's disease virus (MDV). The ongoing process of chicken genome projects and new discoveries and breakthroughs in genomics and proteomics will no doubt reveal new and exciting information and advances in the avian research.

Maternal Origin of Turkish and Iranian Native Chickens Inferred from Mitochondrial DNA D-loop Sequences

  • To assess genetic diversity and maternal origin of Turkish and Iranian native chicken breeds, we analyzed the mtDNA D-loop sequences of 222 chickens from 2 Turkish (Denizli and Gerze) and 7 Iranian (White Marandi, Black Marandi, Naked Neck, Common Breed, Lari, West Azarbaijan, and New Hampshire) native chicken breeds, together with the available reference sequences of G. gallus gallus in GenBank. The haplotype diversity was estimated as $0.24{\pm}0.01$ and $0.36{\pm}0.02$ for Turkish and Iranian populations, respectively. In total, 19 haplotypes were observed from 24 polymorphic sites in Turkish and Iranian native chicken populations. Two different clades or haplogroups (A and E) were found in Turkish and Iranian chickens. Clade A haplotypes were found only in White Marandi, Common Breed and New Hampshire populations. Clade E haplotypes, which are quite common, were observed in Turkish and Iranian populations with 18 different haplotypes, of which Turkish and Iranian chickens, Clade E, haplotype 1 (TRIRE1) was a major haplotype with the frequency of 81.5% (181/222) across all breeds. Compared to red jungle fowl, Turkish and Iranian chicken breeds are closely related to each other. These results suggest that Turkish and Iranian chickens originated from the same region, the Indian subcontinent. Our results will provide reliable basic information for mtDNA haplotypes of Turkish and Iranian chickens and for studying the origin of domestic chickens.

Utilization of DNA Marker-Assisted Selection in Korean Native Animals

  • The recent progress od DNA technologies including DNA fingerprinting (DFP) and random amplified DNA polymorphism (RAPD) analysis make it possible to identify the specific genetic trits of animals and to analyze the genetic diversity and relatedness between or withinspecies or populations. Using those techniquse, some efforts to identify and develop the specific DNA markers based on DNA polymorphism, which are related with economic traits for Korean native animals, Hanwoo(Korean native cattle),Korean native pig and Korean native chicken, have been made in Korea for recent a few years. The developed specific DNA markers successfully characterize the Korean native animals as the unique Korean genetic sources, distinctively from other imported breeds. Some of these DNA markers have been related to some important economic traits for domestic animals, for example, growth rate and marbling for Honwoo, growth rate and back fat thinkness fornative pig, and growth rate, agg weight and agg productivity for native chicken. This means that those markers can be used in important marker-assised selection (MAS) of Korean native domestic animals and further contribute to genetically improve and breed them.

근육조성에 따른 축종특이성 구명 II. 축종별 근육중 주요 지방산 조성 (Species characterization of animal by muscle composition analysis II. The composition of major fatty acids in muscle from various species)

  • The fatty acid composition of muscle were investigated to compare muscle composition among the 9 domestic animals including cattle. In major domestic animals, analyzed the effects of age, part and sex of the animal on their fatty acid composition. The content of 4 types of major fatty acids of muscle was determined and calculated their ratio. Myristic acid and palmitic acid levels were high in chicken and sheep. Besides dog muscle contained a lot of stearic acid. Linoleic acid content showed evident difference in the content depending on the animal species. The ratios of linoleic acid/palmitic acid (L/P ratio) and linoleic acid/stearic acid(L/S ratio) were characteristically high in horse and pig, whereas the ratio of palmitic acid/stearic acid(P/S ratio) was $0.71{\pm}0.17$, showing very low level in dog. As for the content of stearic acid, in cattle and chicken it was higher in young animal than adults. In duck, the contents of all fatty acids and ratio were increased by the age. As for the content of fatty acids according to the part of chicken, high level was shown in thigh than in breast and wing, while there was no remarkable variation by the part in other animal. The differences in the content of myristic acid, palmitic acid and linoleic acid among some animal could be verified in muscle lipid composition. The L/P ratio which maintained certain level regardless of age, part, sex shown distinctive pattern between the species.

Genetic diversity and population genetic structure of Cambodian indigenous chickens

  • Objective: Cambodia is located within the distribution range of the red junglefowl, the common ancestor of domestic chickens. Although a variety of indigenous chickens have been reared in Cambodia since ancient times, their genetic characteristics have yet to be sufficiently defined. Here, we conducted a large-scale population genetic study to investigate the genetic diversity and population genetic structure of Cambodian indigenous chickens and their phylogenetic relationships with other chicken breeds and native chickens worldwide. Methods: A Bayesian phylogenetic tree was constructed based on 625 mitochondrial DNA D-loop sequences, and Bayesian clustering analysis was performed for 666 individuals with 23 microsatellite markers, using samples collected from 28 indigenous chicken populations in 24 provinces and three commercial chicken breeds. Results: A total of 92 haplotypes of mitochondrial D-loop sequences belonging to haplogroups A to F and J were detected in Cambodian chickens; in the indigenous chickens, haplogroup D (44.4%) was the most common, and haplogroups A (21.0%) and B (13.2%) were also dominant. However, haplogroup J, which is rare in domestic chickens but abundant in Thai red junglefowl, was found at a high frequency (14.5%), whereas the frequency of haplogroup E was considerably lower (4.6%). Population genetic structure analysis based on microsatellite markers revealed the presence of three major genetic clusters in Cambodian indigenous chickens. Their genetic diversity was relatively high, which was similar to findings reported for indigenous chickens from other Southeast Asian countries. Conclusion: Cambodian indigenous chickens are characterized by mitochondrial D-loop haplotypes that are common to indigenous chickens throughout Southeast Asia, and may retain many of the haplotypes that originated from wild ancestral populations. These chickens exhibit high population genetic diversity, and the geographical distribution of three major clusters may be attributed to inter-regional trade and poultry transportation routes within Cambodia or international movement between Cambodia and other countries.

닭과 야생사육조류로부터 야외샘플을 사용한 조류인플루엔자와 뉴캣슬병 바이러스 검출 키트의 평가 (Evaluation of Avian Influenza and Newcastle Disease Virus Detection Kit using Field Samples from Domestic and Semi-domestic Birds)

  • 연구는 방글라데시에서 조류인플루엔자와 뉴캐슬 질병 바이러스가 국내의 현장 샘플에서 혼합항원키트의 민감도와 특이성을 평가하기 위하여 육계 및 산란계와 토종 닭 그리고 사육 야생오리, 거위, 비둘기와 메추라기로부터 야외 샘플을 수집하였다. 샘플은 방글라데시의 5 지역에서 발생한 조류인플루엔자 자연감염된 것으로 의심되는 닭과 야생사육조수로부터 수집되었다. 각 지역으로부터 2마리씩 선택적으로 샘플을 수집하였으며, 각 조류에서는 면봉을 이용하여 기도, 총배설강, 구-비강으로부터 3가지 유형의 샘플을 채취하였다. 70 마리의 조류에서 총210개의 야외 샘플이 수집되었으며, 조류인플레인자와 뉴캣슬병 바이러스 혼합항원신속진단키트를 검사하였다. 210개 샘플 중에서 15개(5 마리)가 조류인플루엔자 바이러스, 63개(21 마리)가 뉴캣슬병 바이러스, 27개(9 마리)에서 두 가지의 혼합감염이 나 타났으며, 그 외에서는 모두 음성으로 나타났다. 5 곳의 조류인플루엔자 양성 중에서 Mymensingh, Netrokona, Gibandha와 Kurigram의 마켓으로부터 산란계에서, Kurigram의 마켓에서 토종닭에서 양성이 나타났다. 야생사육조수는 뉴캣슬병에 양성이거나 또는 조류인플루엔자와 뉴캣슬병 바이러스에는 감염되지 않았다. 조류인플루엔자 및 뉴캣슬병 바이러스 신속진단키트로 기도, 총배설강, 구-비강으로부터 채집한 샘플에서 동시에 검출할 수 있는 것으로서 효과적으로 사용될 것으로 평가되었다. 조류인플레인자와 뉴캣슬병 바이러스 혼합 항원 검사 결과는 명확히 두 개의 바이러스 검출을 위한 테스트 키트로서 적은 노력과 대규모의 필드 샘플로부터 이들 바이러스의 검출에 효과적으로 사용될 수 있는 최신의 과학적 방법이며, 신속하게 질병을 진단할 수 있었다.

Fowl Cholera Outbreak in Domestic Poultry and Epidemiological Properties of Pasteurella multocida Isolate

  • Symptoms of fowl cholera including orofacial edema, swollen and edematous wattles and combs, and severe respiratory disorders were detected in domestic poultry in two broiler breeder farms: one located in Gyeong-gi Province (October, 2000) and the other in Chung-cheong-nam Province (March, 2001). Gram-negative, bipolar staining bacillus was easily found in a direct smear. The biochemical properties of isolates were examined using a standard diagnosis method, proving that they were 99.7% similar to the Pasteurella multocida (P. multocida: PM), a pathogenic and causative agent of fowl cholera (FC). As a result, an FC outbreak in domestic fowls was confirmed for the first time in Korea since 1942. Because FC was detected in broiler breeder farms for the first time in 59 years at the same time as an FC outbreak was confirmed in wild birds (October, 2000), our concern was focused on whether the PM strains that originated in wild birds were transmitted into poultry forms. The possibility was tracked down by comparing phenotypic and genetic properties between the two types of PM strains. PM strains of chicken origin showed prominent differences from the PM strains of wild bird origin in both phenotypic and genetic properties. An examination of the origin of the wild bird bacteria was conducted, but no evidence has been identified that PM strains from the wild bird were introduced into domestic poultry farms.

국내시장에 유통중인 수입산 및 한국산 닭고기 가슴육의 품질 특성 (The Quality Characteristics of Imported and Korean Chicken Breast Meats in Korean Market)

  • 본 연구는 국내시장에 수입 유통중인 수입산 및 한국산 닭고기의 가슴부위육에 대한 이화학적, 미생물학적 및 관능학적 품질특성을 비교 분석하여 이에 대한 기초적인 품질정보를 제공하고자 실시되었다. 태국산 닭고기의 가슴부위가 조단백질 함량이 가장 높게 나타났고(P<0.001), 반면 조지방과 수분의 함량은 가장 낮은 수준을 나타내었다. 수분함량이 가장 높게 나타난 국내 재래시장에서 구입한 닭고기 가슴부위육은 미생물분석 결과 총균수가 $10^{5}$으로 가장 높게 나타났고(P<0.001), 대장균의 수 또한 가장 높게 나타났다(P<0.001). 육색에서 가장 높은 L값을 나타낸 태국산 닭고기 가슴육은 pH에서는 가장 낮은 수준을 나타내었다(P<0.01). 조지방함량이 가장 높게 나타내었으며, VBN에서는 국내 A회사에서 생산된 닭고기 가슴육이 가장 높게 나타났고, P<0.05수준에서 유의적인 차이를 나타내었다. 신선육에 대한 척도묘사분석에서는 국내 재래시장에서 구입한 닭고기 가슴육의 경우 불쾌취와 육즙삼출율에서 가장 높은 점수를 얻었으며, 기호도에서 가장 낮게 나타났으나, 반면 조리육에 대한 척도묘사분서결과 가장 높은 기호도를 보였다.다.

Physicochemical Properties of Pork Neck and Chicken Leg Meat under Various Freezing Temperatures in a Deep Freezer

  • This study was conducted to investigate the effects of freezing and storage temperature (-18℃, -50℃, and -60℃) on the physicochemical properties of pork neck and chicken leg meat in home-scale deep freezers. Pork neck was cut into a thickness of 3 cm (9×9×3 cm, 150 g), individually packed in air-containing packages, and stored at different temperature (-18℃, -50℃, and -60℃) for 6 months. Chicken leg meats were prepared (10 cm long, weighing 70 g) and packed in the same manner. Frozen samples were thawed at 2℃. Physicochemical properties such as thawing loss, cooking loss, water-holding capacity, color, volatile basic nitrogen (VBN), and thiobarbituric acid reactive substances (TBARS) were evaluated. The samples frozen by deep freezing (-60℃) was favorable with respect to thawing loss, color, and VBN. Samples frozen at -60℃ had lower values of thawing loss and VBN than those frozen at -18℃ for all storage periods (p<0.05). Color parameters were more similar to those of fresh meat than to those of samples frozen at -18℃ for 6 months. The TBARS of all samples were below 0.3 mg malondialdehyde/kg, thereby indicating oxidative stability of lipids. Consequently, deep freezing at -60℃ may be acceptable for maintaining the quality of fresh pork neck and chicken leg meat for 6 months without deterioration.

Genetic diversity and relationship of Korean chicken breeds using 12 microsatellite markers

  • A number of Korean Chicken breeds were registered in Domestic Animal Diversity Information System (DAD-IS, http://dad.fao.org/) of the Food and Agriculture Organization (FAO). Evaluation of genetic diversity and relationship of local breeds is an important factor towards the identification of unique and valuable genetic resources. Therefore, this study aimed to analysis the genetic diversity and relationship of 22 Korean Chicken breeds using 12 microsatellite (MS) markers. The mean number of alleles for each variety was 5.52, ranging from a 3.75 (Leghorn F; NF) to a 7.0 (Ross). The most diverse breed was the Hanhyup3 (HCC), which had the highest expected heterozygosity (HExp) (0.754) and polymorphic information content (PIC) (0.711). The NF was the least diverse population, having the lowest HExp (0.467) and PIC (0.413). As a result of the principal coordinates analysis (PCoA) and factorial correspondence analysis (FCA) confirmed that Hy-line Brown (HL) and Lohmann Brown (LO) are very close to each other and that Leghorn and Rhode Island Red (RIR) are clearly distinguished from other groups. Thus, the reliability and power of identification using 12 types of MS markers were improved, and the genetic diversity and probability of individual discrimination were confirmed through statistical analysis. This study is expected to be used as basic data for the identification of Korean chicken breeds, and our results indicated that these multiplex PCR marker sets will have considerable applications in population genetic structure analysis.
