Channel Capacity Analysis of DNA-based Molecular Communication with Length Encoding Mechanism

  • The double helix structure of DNA makes it diverse, stable and can store information with high density, and these characteristics are consistent with the requirements of molecular communication for transport carriers. In this paper, a specific structure of molecular communication system based on DNA length coding is proposed. Transmitter (Tx) adopts the multi-layer golden foil design to control the release of DNA molecules of different lengths accurately, and receiver (Rx) adopts an effective and sensitive design of nanopore, and the biological information can be converted to the electric signal at Rx. The effect of some key factors, e.g., the length of time slot, transmission distance, the number of releasing molecules, the priori probability, on channel capacity is demonstrated exhaustively. Moreover, we also compare the transmission capacity of DNA-based molecular communication (DNA-MC) system and concentration-based molecular communication (MC) system under the same parameter setting, and the peak value of capacity of DNA-MC system can achieve 0.08 bps, while the capacity of MC system remains 0.025 bps. The simulation results show that DNA-MC system has obvious advantages over MC system in saving molecular resources and improving transmission stability.

  • Two color or cDNA microarrays are extensively used to study relative expression levels of thousands of genes simultaneously. 0かy two tissue samples can be hybridized on a single microarray slide. Thus, a microarray slide necessarily forms an incomplete block design with block size two when more than two tissue samples are under study. We also need to control for variability in gene expression values due to the two dyes. Thus, red and green dyes form the second blocking factor in addition to slides. General design problem for these microarray experiments is discussed in this paper. Designs for factorial cDNA microarrays are also discussed.

  • We present the experimental study to realize a DNA separation chip using asymmetrically-switched nonuniform electric fields. The DNA separation chip redistributes DNA molecules within a specific area based on the size- and field-dependent nonlinearity of DNA drift velocity. The present chip is composed of a width variable channel to distribute nonuniform electric field, a DNA loading slit and a pair of electrodes to apply electric field. We focus on the design of DNA separation chips with identifying the nonlinearity of DNA drift velocity using three different DNA molecules (11.1kbp, 15.6kbp, and 48.5kbp) in the chips. It is demonstrated that different size of DNA shows different net migration in different direction under the asymmetrically-switched nonuniform electric field.

  • Purpose The purpose of this study is to investigate the impact of gender differences in DNA on consumer buying behavior both online and offline and other buying channels to find out effective sales promotion strategies of enterprises. Research design, data, and methodology - This study investigated the relation between chromosome and DNA, DNA and gene, and gene and human behavior of gender. The study shows generic characteristics have influence upon consumers' buying behavior and inclination, and examined the effects of genetic characteristics depending upon the difference of gender DNA upon consumers' buying behavior. Results - Precedent studies on genetics and ethology showed close relations between chromosome and DNA, DNA and gene, and gene and buying behavior of the gene. 'Hunting and protection', one of the genetic characteristics in men's DNA, had great influence upon the consumers' different buying behavior. Conclusion - Gender DNA difference in genetics and ethology disclosed fundamental reasons for the difference in buying behavior and inclination of men and women. It gives implications that marketing strategies of advertising and sales promotion should be made in different ways depending upon men and women.

  • Web-Bioconductor System은 유전자 분석에 대한 통계적 모듈과 그래픽 환경을 제공하는 R언어와 DNA chip 데이터의 분석을 수행하는 Bioconductor 패키지를 이용하여 웹으로 DNA chip 데이터를 분석할 수 있도록 설계한 시스템이다. 본 시스템은 DNA chip 데이터의 분석을 위해 사용자 계정 모듈, 데이터 입력 모듈, 전 처리 모듈, 유전자 차등 발현 분석 모듈, 결과 출력 모듈로 구성되어 있으며, 분석된 결과물은 HTML, 이미지, XLS 파일 형태로 제공된다. 웹을 이용하여 DNA chip 분석을 수행함으로써 인터넷이 가능한 곳이면 시간과 장소의 구분이 없이 DNA chip 데이터 분석이 가능하며, 인터넷으로 DNA chip 데이터 분석 자료를 공유할 수 있음으로 연구자들의 상호 의견 교환을 바탕으로 효율적인 분석이 가능할 것이다. 또한 기존의 R언어와 Bioconductor가 전산 지식이 부족한 사람들에게는 접근하기 어려운 점을 웹 인터페이스로 간단하게 구현함으로써 DNA chip 데이터 분석에 있어 용이성과 효율성을 중대하고 있다.

  • The design of DNA nanostructures is of fundamental importance, the intrinsic value of DNA as a building-block material lies in its ability to organize other bio-molecules with nanometer-scale spacing. Here, we report the fabrication of DNA scaffolds with nano-pores (<10 nm size) that formed easily without the use of additives (i.e., avidin, biotin, polyamine, or inorganic materials) into large-scale structures by assembling DNA molecules at near room temperature ($30^{\circ}C$) and low pH (~5.5). Protein immobilization results also confirmed that a fibronectin (FN) proteins/large scale DNA scaffolds/aminopropylytriethoxysilane (APS)/SiO2/Si substrate with high sensitivity formed in a well-defined manner. The DNA scaffolds can be applied for use with DNA-based biochips, biophysics, and cell biology.

Prophylactic and Therapeutic Applications of Genetic Materials Carrying Viral Apoptotic Function

  • Genetic materials including DNA plasmid are effective delivery vehicle to express interesting gene efficiently and safely not to generate replication competent virus. Moreover, it has advantages to design a better vector and to simplify manufacturing and storage condition. To understand a possible pathogenic mechanism by a flavivirus, West Nile virus (WNV), WNV genome sequence was aligned to other pathogenic viral genome. Interestingly, WNV capsid (Cp) amino acid sequence has some homology to HIV-l Vpr protein. These proteins induce apoptosis in human cell lines as well as in vivo and cell cycle arrest. Therefore, DNA plasmid carrying apoptosis-inducing and cell cycle arresting viral proteins including a HIV-1 Vpr and a WNV Cp protein can be useful for anti-cancer therapeutic applications. This WNV Cp protein is an early expressed protein which can be a reasonable target antigen (Ag) for vaccine design. Immunization of a DNA construct encoding WNV Cp protein induces a strong Ag-specific humoral and Th1-type immune responses in animal. Therefore, DNA plasmid encoding apoptotic viral proteins can be useful tool for therapeutic and prophylactic applications.

Antimicrobial resistance in Klebsiella pneumoniae: identification of bacterial DNA adenine methyltransferase as a novel drug target from hypothetical proteins using subtractive genomics

  • Klebsiella pneumoniae is a gram-negative bacterium that is known for causing infection in nosocomial settings. As reported by the World Health Organization, carbapenem-resistant Enterobacteriaceae, a category that includes K. pneumoniae, are classified as an urgent threat, and the greatest concern is that these bacterial pathogens may acquire genetic traits that make them resistant towards antibiotics. The last class of antibiotics, carbapenems, are not able to combat these bacterial pathogens, allowing them to clonally expand antibiotic-resistant strains. Most antibiotics target essential pathways of bacterial cells; however, these targets are no longer susceptible to antibiotics. Hence, in our study, we focused on a hypothetical protein in K. pneumoniae that contains a DNA methylation protein domain, suggesting a new potential site as a drug target. DNA methylation regulates the attenuation of bacterial virulence. We integrated computational-aided drug design by using a bioinformatics approach to perform subtractive genomics, virtual screening, and fingerprint similarity search. We identified a new potential drug, koenimbine, which could be a novel antibiotic.
