Genetic Analysis of a Structural Motif Within the Conserved 530 Stem-Loop of Escherichia coli 16S rRNA

  • The 530 stem-loop is a 46 nucleotide stem-loop structure found in all small-subunit ribosomal RNAs. Phylogenetic and mutational studies by others suggest the requirement for Watson-Crick interactions between the nucleotides 505-507 and 524-526 (530 pseudoknot), which are highly conserved. To examine the nature and functional significance of these interactions, a random mutagenesis experiment was conducted in which the nucleotides in the proposed pseudoknot were simultaneously mutated and functional mutants were selected and analyzed. Genetic analysis revealed that the particular nucleotide present at each position except 524 was not exclusively critical to the selection of functional mutants. It also indicated that basepairing interactions between the positions 505-507 and 524-526 were required for ribosomal function, and much weaker base-pairing interactions than those of the wild-type also allowed high ribosomal function. Our results support the hypothesis that the 530 pseudoknot structure may undergo a 'conformational switch' between folded and unfolded states during certain stages of the protein synthesis process by interacting with other ligands present in its environment.

  • SecY is a central component of the protein export machinery that mediate the translocation of secretory proteins across the plasma membrane of Escherichia coli. In order to study the mechanism of protein secretion in Streptomyces, we have done cloning and sequencing of the Streptomyces coelicolor secY gene by using polymerase chain reaction method. The nucleotide sequence of the gene for SecY from S. coelicolor showed over 58% identity to that of M. luteus. The deduced amino acid sequences were highly homologous to those of other known SecY polypeptides, all having the potential to form 10 transmembrane segments, and especially second, fifth, and tenth segments were particularly conserved, sharing greater than 75% identity with W. lute s SecY. We propose that the conserved membrane-spanning segments actively participate in protein export. In B. subtilis and E. coli, the secY gene is a part of the spc operon, is preceded by the gene coding for ribosomal protein L15, and is likety coupled transcriptionally and translationally to the upstream L15 gene. In the other hand, secY gene of S. coelicolor and M. luteus have its own promoter region, are coupled translationally with adk gene and pr sented in adk operon.

M-RAS Regulate CDH1 Function in Blastomere Compaction during Porcine Embryonic Development

  • Cell adhesion plays an important role in the differentiation of the morphogenesis and the trophectoderm epithelium of the blastocyst. In the porcine embryo, CDH1 mediated adhesion initiates at compaction before blastocyst formation, regulated post-translationally via protein kinase C and other signaling molecules. Here we focus on muscle RAS oncogene homolog (M-RAS), which is the closest relative to the RAS related proteins and shares most regulatory and effector interactions. To characterize the effects of M-RAS on embryo compaction, we used gain- and loss-of-function strategies in porcine embryos, in which M-RAS gene structure and protein sequence are conserved. We showed that knockdown of M-RAS in zygotes reduced embryo development abilities and CDH1 expression. Moreover, the phosphorylation of ERK was also decreased in M-RAS KD embryos. Overexpression of M-RAS allows M-RAS KD embryos to rescue the embryo compaction and blastocyst formation. Collectively, these results highlight novel conserved and multiple effects of M-RAS during porcine embryo development.

In Silico Signature Prediction Modeling in Cytolethal Distending Toxin-Producing Escherichia coli Strains

  • In this study, cytolethal distending toxin (CDT) producer isolates genome were compared with genome of pathogenic and commensal Escherichia coli strains. Conserved genomic signatures among different types of CDT producer E. coli strains were assessed. It was shown that they could be used as biomarkers for research purposes and clinical diagnosis by polymerase chain reaction, or in vaccine development. cdt genes and several other genetic biomarkers were identified as signature sequences in CDT producer strains. The identified signatures include several individual phage proteins (holins, nucleases, and terminases, and transferases) and multiple members of different protein families (the lambda family, phage-integrase family, phage-tail tape protein family, putative membrane proteins, regulatory proteins, restriction-modification system proteins, tail fiber-assembly proteins, base plate-assembly proteins, and other prophage tail-related proteins). In this study, a sporadic phylogenic pattern was demonstrated in the CDT-producing strains. In conclusion, conserved signature proteins in a wide range of pathogenic bacterial strains can potentially be used in modern vaccine-design strategies.

누에 유래의 dpp 유전자의 기능 및 유전체 연구를 통한 식의약용 신소재로서 활용 (Function and use of silkworm dpp gene)

  • The dpp gene originated from the silkworms is an important gene that is well conserved in the genome of humans, cattle, rodents, poultry and Drosophila. The dpp gene belonging to the TGF-beta (Transforming Growth Factor-beta) superfamily is known to play an important role in several developmental stages. The $TGF-{\beta}$ gene family is a genetically well-conserved and playing an important role gene family in various species such as determining cell proliferation and differentiation, apoptosis and cell fate. In this review, we have confirmed the following studies data. The recent studies on the silkworm dpp gene have confirmed for the first time the biological functions such as promoting osteogenesis activity. In addition, previous data shows that dpp have developmental functions such as morphogenetic materials at the blastophyllum stage, induction of the mesoblast at the late embryonic stage and involved in the proliferation and morphogenesis of imaginal disc in adult development. We found the splice variant of the dpp gene originated from the wildtype silkworm by using comparative genomics. It has provided important data for basic research based on genetics studies of these processes may promote a better understanding of evolution. Silkworm is a medicinal insect and is approved for its safety. It is used as a natural antibiotic for promoting growth as a medical material, a health functional food, and a feed additive. Therefore, it is necessary to present various data to obtain more value of functional insect.

  • Heat shock proteins serve as chaperone by preventing the aggregation of denatured proteins and promote survival of pathogens in harsh environments. In this study, heat shock gene encoding a 84-kDa (p84) protein, which is one of the three major heat shock proteins in S. pneumoniae, was cloned and characterized. PCR with a forward primer derived from N-terminal amino acid sequence of the p84 and a reverse primer derived from the conserved second ATP-binding region of Clp family was used for amplification of the gene encoding the p84 and subsequently the PCR product was used for sequence determination. Sequence analysis of the p84 gene demonstrated that it is a member of ClpL. The deduced amino acid sequence of pneumococcal ClpL shows homology with other members of the Clp family, and particularly, even in variable leader region, with bovine Clp-like protein and L. lactis ClpL. S. pneumoniae clpL is the smallest clop member (701 amono acids) containing the two conserved ATP-binding regions, and hydrophilic N-terminal variable region of pneu-mococcal Clp ATPase is much shorter than any known Clp ATPases. Histidine tagged ClpL was overexpressed and purified from E. coli. Immunoblot analysis employing antisera raised against pneumococcus p84 demonstrated no cross-reactivity with Clp analog in Eschericha coli, Staphylococcus aureus and human HeLa cells. Preimmunization of mice with ClpL extended mice life partially but did not protect them from death.

Distinct Repressive Properties of the Mammalian and Fish Orphan Nuclear Receptors SHP and DAX-1

  • It has been suggested that the structure and function of nuclear receptors are evolutionally conserved. Here, we compare the molecular functions of the nile tilapia (Oreochromis niloticus) small heterodimer partner (nSHP/NR0B2) and the Dosage-sensitive sex reversal AHC critical region on X chromosome gene 1 (nDAX-1/NR0B1) with those of human SHP and DAX-1 (hSHP and hDAX-1, respectively). We found that, upon transient cotransfection of human cells, nDAX-1 repressed the activity of tilapia SF-1 (nSF-1) but not that of human SF-1, although the physical interaction with human SF-1 was retained. Similarly, nSHP repressed the activity of nSF-1, whereas hSHP did not, pointing to divergent evolution of SHP/SF-1 in fish and human. We thus propose that the repressive functions of SHP and DAX-1 have been conserved in fish and mammals although with different transcriptional targets and mechanisms. These differences provide new insights into the physiological diversification of atypical orphan nuclear receptors during vertebrate evolution.

Comparative analysis of dietary exosome-derived microRNAs from human, bovine and caprine colostrum and mature milk

  • Mammalian milk including microRNAs (miRNAs) as a novel class of noncoding RNAs, that can be transferred to infants and it plays on a critical role in biological functions such as immune regulation and development. However, the origin and functional importance of milk-derived miRNAs are still undetermined. This study applied RNA sequencing to explore the featured profiles of miRNA expression in colostrum and mature milk-originated exosomes from human, bovine, and caprine milk. These dietary exosome-derived miRNAs are highly conserved in human, bovine and caprine milk. Interestingly, abundant miRNAs expressed in human milk are similarly conserved across species. In addition, we confirmed that immune-related miRNAs (miR-30a-5p, miR-22-3p, and miR-26a) are commonly observed in the colostrum and mature milk of cows and caprines as well as humans. Our results provide new insights and resources for investigating the functionality of immune-associated miRNAs and evaluating physiological and biological condition in human, bovine and caprine milk as biomarkers.

외국의 지방기록관과 한국의 지방기록자료관 설립 방향 (How to Establish Local Archives in Korea)

  • Based on the "Archives and Records Management of Public Agencies Act" enacted from the year 2000, the Korean local districts, in a near future, will establish local archives. According to this law, the archives of provincial states and municipal cities are to be conserved permanently, whereas the archives of local districts are to be conserved temporally. Subsequently, the important archives that are categorized as the permanent documents will be transferred to the provincial archives. However the Korean local districts, which are well known for long history of self-administration, are better to preserve permanent documents in their own archives. Moreover, it is necessary for the local archives to collect and compile public and private documents as well. Also it is advisable for the local archives to associate with local citizens by holding lectures and exhibitions which would endow the archives a status as the cultural centre for local districts. By doing so, the local archives could be more important to the population for their cultural and practical necessities than the remotely municipal archives. Furthermore, according to the rule of field preservation, it is better to conserve documents in the local archives. If the government will decide to transfer permanent documents to the municipal archives, the local archives are recommended to keep micro-film copy by themselves.

On the equivalence of reaction rate in energy collapsing of fast reactor code SARAX

  • Scattering resonance of medium mass nuclides leads complex spectrum in the fast reactor, which requires thousands of energy groups in the spectrum calculation. When the broad-group cross sections are collapsed, reaction rate cannot be completely conserved. To eliminate the error from energy collapsing, the Super-homogenization method in energy collapsing (ESPH) was employed in the fast reactor code SARAX. An ESPH factor was derived based on the ESPH-corrected SN transport equation. By applying the factor in problems with reflective boundary condition, both the effective multiplication factor and reaction rate were conserved. The fixed-source iteration was used to ensure the stability of ESPH iteration. However, in the energy collapsing process of SARAX, the vacuum boundary condition was adopted, which was necessary for fast reactors with strong heterogeneity. To further reduce the error caused by leakage, an additional conservation factor was proposed to correct the neutron current in energy collapsing. To evaluate the performance of ESPH with conservation factor, numerical benchmarks of fast reactors were calculated. The results of broad-group calculation agreed well with the direct full-core Monte-Carlo calculation, including the effective multiplication factor, radial power distribution, total control rod worth and sodium void worth.
