고려인삼의 $F_1$ ATPase $\alpha$-Subunit 유전자(atpA)의 구조적 특성 (GTG as a Potential Translation Initiation Godon in Mitochondrial F1 ATPase $\alpha$-Subunit Gene(atpA) of Korean Ginseng)

  • The complete open reading frame (ORF) of o-subunit of the $F_1$ ATP synthase (atPA) in Korean ginseng mitochondria was identified by the sequence similarity with atPA genes in other plant mitochondria. The sequence alignment showed that the common translation initiation codon, ATG, in plant genes was replaced with GTG valid codon in Korean ginseng. The atPA gene from GTG to TGA termination codon was 1524 nucleotides long, and the sequence homology of nucleotides and deduced amino acids revealed high values of 92~97%. A deletion event of 6 nucleotides was observed at the 1468th nucleotide from the GTG in Korean ginseng, in contrast to that at the 1450th in other plants such as pea, common bean, soybean, sugar beet, and radish. An unidentified open reading frame (on7) was observed upstream of atmA ORF. No other ATG as an initiation codon was detected in the region between off and atmA ORF in Korean ginseng, although a pyrimidine cluster "TTTTCTTTT" was located in this region as in Oenothera and maize genes. It could be supposed that GTG codon in atpA gene of Korean ginseng mitochondria would act as an initiation codon as in microbial genes.ial genes.

담자균 Phanerochaete chrysosporium으로부터 유래한 Glycoside Hydrolase Family 74 유전자 클로닝과 전사산물 분석 (Molecular Cloning of Glycoside Hydrolase Family 74 Genes and Analysis of Transcript Products from the Basidiomycete Phanerochaete chrysosporium)

  • 셀룰로오스의 가수분해 기작을 구명하기 위하여 Phanerochaete chrysosporium으로부터 74A (PcGHF74A) 유전자를 클로닝한 결과 2162 bp의 염기서열에 해당하는 721개의 아미노산을 가지고 있으며, 다른 사상균에서 유래한 GHF74와 70~77%의 상동성을 나타냈다. Phanerochaete chrysosporium GHF74B (PcGHF74B)는 family 1에 속하는 Cellulose Binding Module (CBM)을 가지고 있으며 셀룰로오스 배양계에서 다양한 전사산물이 존재하였다. PcGHF74B 전사산물에서 나타난 splice variants를 조사하기 위해서 annotation data와 sequence data로부터 primer를 설계하여 RT-PCR분석을 수행하였으며 그 결과 다양한 배양조건에서 splice variants가 존재함을 확인하였다. 첫 번째는 annotation data와 다르게 11번째 intron을 포함하고 있어 full length로 추정되어지는 것으로 2562 bp에 stop codon이 존재했으며, 두 번째는 7번째 exon 1187 bp에 stop codon을 가지고 있으며 12개의 exon으로 구성되어 있다. 세 번째는 10개의 exon과 9개의 intron을 포함하고 있으며 7번째 exon에 stop codon이 존재했다. Splice variants로서 intron에 나타난 stop codon으로 인해 활성단백질의 합성이 일어나지 않을 것이며 비활성 단백질을 생성하거나 원래의 GHF74의 기능이 아닌 다른 새로운 기능을 갖는 단백질을 생성할 수 있을 것으로 사료된다.

  • Synonymous sites are generally considered to be functionally neutral. However, there are recent contradictory findings suggesting that synonymous alleles might have functional roles in various molecular aspects. For instance, a recent study demonstrated that synonymous single nucleotide polymorphisms have a similar effect size as nonsynonymous single nucleotide polymorphisms in human disease association studies. Researchers have recognized synonymous codon usage bias (SCUB) in the genomes of almost all species and have investigated whether SCUB is due to random nucleotide compositional bias or to natural selection of any functional exposure generated by synonymous mutations. One of the most prominent observations on the non-neutrality of synonymous codons is the correlation between SCUB and levels of gene expression, such that highly expressed genes tend to have a higher preference toward so-called optimal codons than lowly expressed genes. In relation, it is known that amounts of cognate tRNAs that bind to optimal codons are significantly higher than the amounts of cognate tRNAs that bind to non-optimal codons in genomes. In the present paper, we review various functions that synonymous codons might have other than regulating expression levels.

개의 유선암종과 악성 비만세포 종양에서 발생한 종양억제 유전자 p53의 변이 (Mutation of Canine Tumor Suppressor Gene p53 in a Mammary Gland Adenocarcinoma and a Malignant Mast Cell Tumor)

  • 개에서 자연적으로 발생한 12예의 종양에 대해, 종양 억제 유전자 p53의 변이와의 관계를 확인해 보았다. 종양조직에서 일반적인 방법으로 DNA를 추출하여, PCR 기법으로 p53을 증폭하여 염기서열을 확인한 결과, 개의 유선암종 예에서 exon 8의 codon 285에서 CCT $\longrightarrow$ TCT (proline $\longrightarrow$ serine)로 점변이 된 것이 확인되었다. 또한 악성 비만세포 종양 예에서도 exon 8의 codon 249에서 AGT $\longrightarrow$AGC로 점변이 된 것이 확인되었으나 silent point mutation (serine)으로 판명되었다. 이상의 결과를 토대로 개의 유선암종과 악성 비만세포 종양에서 종양억제 유전자 p53의 변이가 확인되었으며, 이는 종양의 형성과 관련된 p53의 역할이나 종양의 치료 및 예후 판정에 p53 을 활용하는 연구의 초석이 되리라 사료되며, 차후 이 유전자에 대한 광범위한 연구가 지속되어야 하리라 생각된다.

Studies on Synonymous Codon and Amino Acid Usage Biases in the Broad-Host Range Bacteriophage KVP40

  • In this study, the relative synonymous codon and amino acid usage biases of the broad-host range phage, KVP40, were investigated in an attempt to understand the structure and function of its proteins/protein-coding genes, as well as the role of its tRNAs. Synonymous codons in KVP40 were determined to be AT-rich at the third codon positions, and their variations are dictated principally by both mutational bias and translational selection. Further analysis revealed that the RSCU of KVP40 is distinct from that of its Vibrio hosts, V. cholerae and V. parahaemolyticus. Interestingly, the expression of the putative highly expressed genes of KVP40 appear to be preferentially influenced by the abundant host tRNA species, whereas the tRNAs expressed by KVP40 may be required for the efficient synthesis of all its proteins in a diverse array of hosts. The data generated in this study also revealed that KVP40 proteins are rich in low molecular weight amino acid residues, and that these variations are influenced primarily by hydropathy, mean molecular weight, aromaticity, and cysteine content.

Aspergillus niger의 Epoxide Hydrolase 고효율 발현 및 라세믹 에폭사이드의 입체선택적 가수분해 (Enhanced Heterologous Expression of Aspergillus niger Epoxide Hydrolase and Its Application to Enantioselective Hydrolysis of Racemic Epoxides)

  • Aspergillus niger LK의 epoxide hydrolase (EH)를 codon usage를 고려한 Escherichia coli 균주에서 고효율로 발현할 수 있었다. E. coli에서 잘 사용되지 않는 rare codon에 대한 tRNA 유전자 정보가 들어있는 plasmid를 함유한 E. coli 균주인 Rosetta (DE3)PLysS를 숙주세포로 사용하였다. A. niger EH를 발현시킨 재조합 E. coli를 생촉매로 사용하여 라세믹 styrene oxide 혼합물과 반응시켰을 때, (R)-styrene oxide에 대한 입체선택적 가수분해활성이 향상됨을 확인할 수 있었다. 또한 라세믹 기질로부터 입체적으로 고순도인 99% ee 값을 갖는 광학적으로 순수한 (S)-styrene oxide를 얻을 수 있었다.

Synonymous Codon Usage Analysis of the Mycobacteriophage Bxz1 and Its Plating Bacteria M. smegmatis: Identification of Highly and Lowly Expressed Genes of Bxz1 and the Possible Function of Its tRNA Species

  • The extent of codon usage in the protein coding genes of the mycobacteriophage, Bxz1, and its plating bacteria, M. smegmatis, were determined, and it was observed that the codons ending with either G and / or C were predominant in both the organisms. Multivariate statistical analysis showed that in both organisms, the genes were separated along the first major explanatory axis according to their expression levels and their genomic GC content at the synonymous third positions of the codons. The second major explanatory axis differentiates the genes according to their genome type. A comparison of the relative synonymous codon usage between 20 highly- and 20 lowly expressed genes from Bxz1 identified 21 codons, which are statistically over represented in the former group of genes. Further analysis found that the Bxz1- specific tRNA species could recognize 13 out of the 21 over represented synonymous codons, which incorporated 13 amino acid residues preferentially into the highly expressed proteins of Bxz1. In contrast, seven amino acid residues were preferentially incorporated into the lowly expressed proteins by 10 other tRNA species of Bxz1. This analysis predicts for the first time that the Bxz1-specific tRNA species modulates the optimal expression of its proteins during development.

STADIUM: Species-Specific tRNA Adaptive Index Compendium

  • Due to the increasing interest in synonymous codons, several codon bias-related terms were introduced. As one measure of them, the tRNA adaptation index (tAI) was invented about a decade ago. The tAI is a measure of translational efficiency for a gene and is calculated based on the abundance of intracellular tRNA and the binding strength between a codon and a tRNA. The index has been widely used in various fields of molecular evolution, genetics, and pharmacology. Afterwards, an improved version of the index, named specific tRNA adaptation index (stAI), was developed by adapting tRNA copy numbers in species. Although a subsequently developed webserver (stAIcalc) provided tools that calculated stAI values, it was not available to access pre-calculated values. In addition to about 100 species in stAIcalc, we calculated stAI values for whole coding sequences in 148 species. To enable easy access to this index, we constructed a novel web database, named STADIUM (Species-specific tRNA adaptive index compendium). STADIUM provides not only the stAI value of each gene but also statistics based on pathway-based classification. The database is expected to help researchers who have interests in codon optimality and the role of synonymous codons. STADIUM is freely available at http://stadium.pmrc.re.kr.

P53 Polymorphism at Codon 72 is Associated with Keratocystic Odontogenic Tumors in the Thai Population

  • Objective: To clarify the association between the p53 polymorphism at codon 72 and susceptibility to the sporadic keratocystic odontogenic tumor (KCOT). Design: One hundred KCOTs and 160 match-group healthy controls were genotyped to ascertain the frequency of the p53 codon 72 polymorphism using polymerase chain reaction-restriction fragment length polymorphism (PCR-RFLP), confirmed by direct sequencing. Results: The frequencies of the Pro/Pro, Arg/Pro, and Arg/Arg genotypes were 23.8%, 49.4%, and 26.9%, respectively, in the controls, while the KCOT cohort demonstrated 43.0%, 39.0%, and 18.0%, respectively. Further analysis suggested that p53 Pro could be a KCOT-susceptible allele (OR (95%CI)=1.77 (1.22 to 2.59), p=0.0024), with a sex-adjusted OR (95%CI) of 1.71 (1.17-2.50), p=0.0046. Moreover, the results indicated that p53 codon 72 Pro homozygous was associated with a two-fold risk of developing KCOT (adjusted OR (95%CI) =2.17(1.23-3.84), p=0.0062). Conclusions: The C/C genotype of P53 gene codon 72 increases the risk of developing sporadic KCOT and may be a useful tool for screening and diagnostic purposes.

Spacing Effect of the Intervening Sequences between Ribosome Binding Site and the Initiation Codon on Expression of Bacillus thuringiensis $\delta$-Endotoxin

  • To verify importance of the intervening sequence between the ribosome binding site (RBS) and the initiation codon for expression of Bacillus thuringiensis $\delta$-endotoxin, the pProMu, containing SphI and NcoIsites between RBS and the initiation codon of the cry1Ac gene, and the deletion derivatives of pProMu were constructed and transformed into the B. thuringiensis subsp. kurstaki $Cry^{-B}$ strain. The pProMu-ΔSphIhad identical six bases of intervening sequence to pProAc though the arrangement of sequence was different. Other mutants containing pProMu had 1 or 10 or 14 bases between RBS and the initiation codon. Among deletion mutants, only ProMu-ΔSphI/CB only produced 130 kDa typical bipyramidal crystals like those seen for ProAc/CB. However, ProMu/CB, $ProMu-{\Delta}NcoI$, and ProMu-ΔSphI+NcoIdid not produce Cry1Ac crystals. In conclusion, the results suggest that 6-base intervening sequence was important for expression of cry1-type class gene. Furthermore, spacing effect of the intervening sequences may play an important role in expression of individual crystal proteins in B. thuringiensis without doubt.
