1H, 15N and 13C resonance assignment and secondary structure prediction of ss-DNA binding protein 12RNP2 precursor, HP0827 from Helicobacter pylori

  • HP0827 has two RNP motif which is a very common protein domain involved in recognition of a wide range of ssRNA/DNA.We acquired 3D NMR spectra of HP0827 which shows well dispersed and homogeneous signals which allows us to assign 98% of all $^1H_N$, $^{15}N$, $^{13}C_{\alpha}$, $^{13}C_{\beta}$ and $^{13}C$=O resonances and 90% of all sidechain resonances. The sequence-specific backbone resonance assignment of HP0827 can be used to gain deeper insights into the nucleic acids binding specificity of HP0827 in the future study. Here, we report secondary structure prediction of HP0827 derived from NMR data. Additionally, ssRNA/DNA binding assay studies was also conducted. This study might provide a clue for exact function of HP0827 based on structure and sequence.

  • Over for the past 10 years, the increase in geometric progression for the internet traffic, has allowed the IP protocol framework to be the most important network technology. In addition, the internet service is being developed as a service mode differentiated, aiming to support the new-mode real-time multimedia services such as internet phone, video conference, cyber reality, and internet game, focusing on offering a latest service. These days, aiming to solve the need for broad bandwidth along with guaranteeing QoS, the WDM technology of offering multiple gigabit wavelengths is emerging as the core technology of next-generation optical internet backbone network. In the next-generation optical internet backbone network based on WDM, the QoS framework is one of fore subjects aiming to offer a service of guaranteeing QoS This study analyzes the requirements of performance related to QoS framework in IP Subnet and in WDM optical backbone network, and suggests optical QoS service framework differentiated. in order to guarantee end-to-end QoS through the next-generation optical internet backbone network, using GMPLS control protocol.

  • WMN is one of efficient solutions to provide Internet services for users by forming wireless backbone networks with wireless links. The dominant technology for WMNs is the IEEE 802.11, which provides multi-channel and multi-rate capabilities. One of important issues in WMNs is the network capacity and it is essential to design a multi-channel protocol that leverages the network capacity. However, when wireless links that use different data rates operate on the common channel, the performance of high-rate links is severely degraded by the presence of the low-rate links, which is often referred as performance anomaly. In this paper, we propose a Tree-based Channel Assignment (TreeCA) protocol to mitigate the performance anomaly problem by distributing data rates over multiple channels. TreeCA performs channel assignments based on the tree WMN architecture to accommodate the Internet traffics efficiently. Parent nodes on the tree distribute their child nodes over multiple channels so that the performance anomaly is reduced. Through simulations, we observed that the proposed TreeCA outperforms the existing multi-channel protocols for WMNs.

  • Angiogenin is unique among angiogenic molecules in that it is a member of the pancreatic ribonuclease superfamily and, in fact, is a ribonucleolytic enzyme. Its enzymatic activity is extremely weak compared to that of the digestive RNases but is critical for its capacity to induce neovascularization. In this study, we completed the backbone resonance assignment of bovine angiogenin using triple resonance NMR experiments of $^{15}N\;and/or\;^{13}C$ isotope labeled protein and investigated the chemical shift variation upon binding with inhibitor phosphate ion and determine the phosphate binding site.

  • t ENOD40B, a plant peptide hormone, was doubly labeled with C-13 and N-15 by recombinant production in Escherichia coli. The peptide was prepared by affinity chromatography followed by protease cleavage and reverse-phase chromatography. To elucidate the mode of action against its receptor, sucrose synthase, we proceeded to assign the backbone and side-chain resonances using a set of double and triple resonance experiments. This result will be used to determine the three-dimensional structure of the peptide at its bound state as well as to observe the chemical shift changes upon binding.

  • Mobile multi-hop relaying (MMR) technology is being considered as a promising solution capable to enhance coverage, user throughput, and system capacity of the current wired backbone dependent wireless access networks. Since the relaying nodes do not need a wired backbone access, MMR technology offers easy and low-cost deployment, flexible cell planning, and adaptive traffic handling performance. In this paper, we investigate performance and cost effectiveness of the MMR technology deployment in the IEEE802.16j based WiBro/WiMAX systems. We first introduce standardization activities and research issues of MMR WiBro/ WiMAX systems. Since the coverage extension problem may occur in metropolitan areas as well as suburban or rural areas where user density is relatively low or moderate, we introduce several MMR topologies and analyze cost-effectiveness of MMR based coverage extension with respect to the user traffic density. Then, we argue cost effect on MMR technology deployment and throughput performance, Finally, we introduce further study issues including sectorized base station based MMR deployment approaches and the single and multi-frame structure MMR approaches.

Oxidation-induced conformational change of Hsp33, monitored by NMR

  • Hsp33 is a prokaryotic molecular chaperon that exerts a holdase activity upon response to an oxidative stress at raised temperature. In particular, intramolecular disulfide bond formation between the four conserved cysteines that bind a zinc ion in reduced state is known to be critically associated with the redox sensing. Here we report the backbone NMR assignment results of the half-oxidized Hsp33, where only two of the four cysteines form an intramolecular disulfide bond. Almost all of the resolved peaks could be unambiguously assigned, although the total assignments extent reached just about 50%. Majority of the missing assignments could be attributed to a significant spectral collapse, largely due to the oxidation-induced unfolding of the C-terminal redox-switch domain. These results support two previous suggestions: conformational change in the first oxidation step is localized mainly in the C-terminal zinc-binding domain, and the half-oxidized form would be still inactive. However, some additional regions appeared to be potentially changed from the reduced state, which suggest that the half-oxidized conformation would be an intermediate state that is more labile to heat and/or further oxidation.

  • In the Next Generation Internet(NGI) backbone network, a Dense Wavelength Division Multiplexing (DWDM) technology has been more and more highlighted to cover the increasing subscribers and bandwidth requirement. For such a DWDM network, Routine and Wavelength Assignment (RWA) is the essential problem to establish the optimal path and assign a wavelength efficiently to the selected path in resource utilization. However, the existing RWA algorithms do not consider the congestion in the network so that the performance of then is so limited. To solve this problem, in this paper, we introduce a new RWA algorithm, called Multi Wavelength-Minimum Interference path Routing (MW-MIPR) that establishes a routing path to minimize the interference for many potential future connection setup request. And then, we also propose a wavelength-routed QoS routing scheme based on differentiated QoS classes with applying MW-MIPR algorithm. Simulation results are also given to prove the efficiency of the proposed algorithms.

  • Wireless mesh networks can be deployed for various networks from home networking to last-mile broadband Internet access. Wireless mesh networks are composed of mesh routers and mesh clients. In these networks, static nodes form a multi-hop backbone of a large wireless access network that provides connectivity to end-users' mobile terminals. The network nodes cooperate with each other to relay data traffic to its destinations. In order to increase connectivity and better performance, researchers are getting interested in multi-channel and multi-interface wireless mesh networks. In these networks, non-overlapping multiple frequency channels are used simultaneously to increase the aggregate bandwidth available to end-users. Recently, researches have focused on finding suitable channel assignments for wireless network interfaces, equiped in a mesh node, together with efficient routing to improve overall system throughput in wireless mesh networks. This goal can be achieved by minimize channel interference. Less interference among using channels in a network guarantees more aggregated channel capacity and better connectivity of the networks. In this thesis, we propose interference aware channel assignment and routing algorithms for multi-channel multi-hop wireless mesh networks. We propose Channel Assignment and Routing algorithms using Traffic Profiles(CARTP) and Routing algorithms allowing detour routing(CARTP+2). Finally, we evaluate the performance of proposed algorithms in comparison to results from previous methods using ns-2 simulations. The simulation results show that our proposed algorithms can enhance the overall network performance in wireless mesh networks.

  • In the next-generation Internet backbone network, DWDM technology was appeared as an alternative to solve circuit shortage of existing TDM-based Internet. In this DWDM Network, it is inevitable to consider wavelength-conversion function as well as RWA in case of setting up connection for the efficient use of resources and customer satisfaction. This study is to describe an efficient strategy for the wavelength-conversion function with a limited range and for the use of a wavelength converter with the selected node, and to verify the optimum use of a wavelength converter through the performance test.
