Using the PubAnnotation ecosystem to perform agile text mining on Genomics & Informatics: a tutorial review

  • The prototype version of the full-text corpus of Genomics & Informatics has recently been archived in a GitHub repository. The full-text publications of volumes 10 through 17 are also directly downloadable from PubMed Central (PMC) as XML files. During the Biomedical Linked Annotation Hackathon 6 (BLAH6), we experimented with converting, annotating, and updating 301 PMC full-text articles of Genomics & Informatics using PubAnnotation, a system that provides a convenient way to add PMC publications based on PMCID. Thus, this review aims to provide a tutorial overview of practicing the iterative task of named entity recognition with the PubAnnotation/PubDictionaries/TextAE ecosystem. We also describe developing a conversion tool between the Genia tagger output and the JSON format of PubAnnotation during the hackathon.

  • 기존의 아바타 시스템에서는 아바타를 표현하기 위하여 GIF, VRML, Flash로 표현하였으나, GIF, VRML, Flash등의 파일들은 바이너리 파일 형태로서 사용자가 임의로 파일을 수정하기 위해서는 별도의 도구가 필요하다. 그러나, 확장 가능한 멀티플랫폼 아바타 시스템에 사용하는 기본 이미지 포맷은 텍스트 기반의 SVG로서 사용자가 웹 상에서도 별도 도구의 필요 없이 손쉽게 아바타 파일을 수정할 수 있다. 본 논문에서는 XML의 서브셋인 SVG 파일을 효과적으로 저장하기 위하여 확장 가능한 멀티플랫폼 아바타 시스템에 사용되는 SVG 파일을 분석하고, 그에 따른 최적의 성능을 발휘하는 SVG-Store를 설계 및 구현하였다.

  • 본 논문에서는 병원간의 정보를 교환하기 위한 목적으로 정의된 의료 분야의 표준기관인 HL7에서 제안하는 Clinical Document Architecture(CDA)문서를 관리하기 위한 시스템을 제안한다. CDA Manager라는 이 시스템은 각 병원의 관계형 데이터베이스인 CDA local repository에서 CDA문서를 저장, 검색, 수정의 기능을 제공한다. 본 논문에서는 XML로 기술된 CDA문서의 특성을 살려 테이블을 설계하고 검색속도를 향상시켰다.

Multilingual Product Retrieval Agent through Semantic Web and Semantic Networks (Semantic Web과 Semantic Network을 활용한 다국어 상품검색 에이전트)

  • This paper presents a method for the multilingual product retrieval agent through XML and the semantic networks in e-commerce. Retrieval for products is an important process, since it represents interfaces of the customer contact to the e-commerce. Keyword-based retrieval is efficient as long as the product information is structured and organized. But when the product information is expressed across many online shopping malls, especially when it is expressed in different languages with cultural backgrounds, buyers' product retrieval needs language translation with ambiguities resolved in a specific context. This paper presents a RDF modeling case that resolves semantic problems in the representation of product information and across the boundaries of language domains. With adoption of UNSPSC code system, this paper designs and implements an architecture for the multilingual product retrieval agents. The architecture is based on the central repository model of product catalog management with distributed updating processes. It also includes the perspectives of buyers and suppliers. And the consistency and version management of product information are controlled by UNSPSC code system. The multilingual product names are resolved by semantic networks, thesaurus and ontology dictionary for product names.

  • The current software development type is based on CBD (Component Based Development). However, it requires a new component model that can support rapid and accurate component information on the web due to the cost increase of building new components using CBD. The purposed of this paper is to promptly develop an application on the web which fulfills users' demand and to provide specific interface regarding the small scales of distributed component in business domains. The e-BCOS(e-Business Component System) is the agent system for the users to register distributed components and to search component information, which would increase reusability through the e-business component development of distributed components in business domains and help the users understand the information about the component. Moreover, XML is employed for specification which allows smooth specification sharing and delivery to satisfy users' variable demands.

WSDL-based SOAP Bridge(WBSB) for Distributed System with Heterogeneous Distributed Objects (이종 객체로 구성된 분산시스템을 위한 WSDL기반 SOAP Bridge)

  • SOAP using WSDL(Web Service Definition Language) was proposed for effective integration of distributed objects. But the SOAP message and WSDL document automatically generated from development tool are fully dependent on the development environments. So the dependency of SOAP messages and WSDL documents for objects to the development environment is still a big problem to be solved for the integration of heterogeneous distributed objects. In order to support integration of heterogeneous distributed object, we implemented SOAP Bridge called WBSB(WSDL Based SOAP Bridge). As service request message for a particular service object is translated into appropriate SOAP message for the selected service object by WBSB using WSDL repository, a client can use service object without considering the development environment of the service object.

  • The World Wide Web is transitioning from being a mere collection of documents that contain useful information toward providing a collection of services that perform useful tasks. The emerging Web service technology has been envisioned as the next technological wave and is expected to play an important role in this recent transformation of the Web. By providing interoperable interface standards for application-to-application communication, Web services can be combined with component-based software development to promote application interaction and integration within and across enterprises. To make Web services for service-oriented computing operational, it is important that Web services repositories not only be well-structured but also provide efficient tools for an environment supporting reusable software components for both service providers and consumers. As the potential of Web services for service-oriented computing is becoming widely recognized, the demand for an integrated framework that facilitates service discovery and publishing is concomitantly growing. In our research, we propose a framework that facilitates Web service discovery and publishing by combining clustering techniques and leveraging the semantics of the XML-based service specification in WSDL files. We believe that this is one of the first attempts at applying unsupervised artificial neural network-based machine-learning techniques in the Web service domain. We have developed a Web service discovery tool based on the proposed approach using an unsupervised artificial neural network and empirically evaluated the proposed approach and tool using real Web service descriptions drawn from operational Web services repositories. We believe that both service providers and consumers in a service-oriented computing environment can benefit from our Web service discovery approach.
