Integrative Comparison of Burrows-Wheeler Transform-Based Mapping Algorithm with de Bruijn Graph for Identification of Lung/Liver Cancer-Specific Gene

  • Cancers of the lung and liver are the top 10 leading causes of cancer death worldwide. Thus, it is essential to identify the genes specifically expressed in these two cancer types to develop new therapeutics. Although many messenger RNA (mRNA) sequencing data related to these cancer cells are available due to the advancement of next-generation sequencing (NGS) technologies, optimized data processing methods need to be developed to identify the novel cancer-specific genes. Here, we conducted an analytical comparison between Bowtie2, a Burrows-Wheeler transform-based alignment tool, and Kallisto, which adopts pseudo alignment based on a transcriptome de Bruijn graph using mRNA sequencing data on normal cells and lung/liver cancer tissues. Before using cancer data, simulated mRNA sequencing reads were generated, and the high Transcripts Per Million (TPM) values were compared. mRNA sequencing reads data on lung/liver cancer cells were also extracted and quantified. While Kallisto could directly give the output in TPM values, Bowtie2 provided the counts. Thus, TPM values were calculated by processing the Sequence Alignment Map (SAM) file in R using package Rsubread and subsequently in python. The analysis of the simulated sequencing data revealed that Kallisto could detect more transcripts and had a higher overlap over Bowtie2. The evaluation of these two data processing methods using the known lung cancer biomarkers concludes that in standard settings without any dedicated quality control, Kallisto is more effective at producing faster and more accurate results than Bowtie2. Such conclusions were also drawn and confirmed with the known biomarkers specific to liver cancer.

감마나이프 퍼펙션의 자동환자이송장치에 대한 정렬됨 평가 (The Alignment Evaluation for Patient Positioning System(PPS) of Gamma Knife PerfexionTM)

  • 본 연구는 렉셀 감마나이프 퍼펙션 모델에서 다양한 무게를 가진 자동환자이송장치의 안정성 즉 정렬됨 평가를 위함이다. 퍼펙션 자동환자이송장치의 정렬됨을 평가하기 위해서 부산, 경남 소재 3개 대학병원에서 교정된 서비스 다이오드 테스트 도구를 사용하여 다중 빔의 방사선 초점과 감마나이프 교정 중심점의 일치성에 대한 방사상 편차 △r을 측정하여 평균하였다. 자동환자이송장치 상에 무게 없이 모든 콜리메이터 4, 8, 16 mm에 대한 중심 다이오드에 조사와 4 mm 콜리메이터에 대한 짧은 다이오드와 긴 다이오드에 조사한 경우를 살펴보면 중심 다이오드에 4, 8, 16 mm 콜리메이터 각각 조사 시 검증 차이 즉 방사상 편차의 평균은 각각 0.058 ± 0.023, 0.079 ± 0.023, 0.097 ± 0.049 mm로 나타났고, 중심 다이오드, 짧은 다이오드와 긴 다이오드에 4 mm 콜리메이터 조사 시 방사상 편차의 평균은 각각 0.058 ± 0.023, 0.078 ± 0.01, 0.070 ± 0.023 mm로 나타났다. 무게 없이 짧은 다이오드와 긴 다이오드에 8, 16 mm 조사 시 방사상 편차의 평균은 각각 0.07 ± 0.003(8 mm sd), 0.153 ± 0.002 mm(16 mm sd)와 0.031 ± 0.014(8 mm ld), 0.175 ± 0.01 mm(16 mm ld)로 측정되었다. 다양한 무게 50 ~ 90 kg을 자동환자이송장치에 올린 경우 4, 8, 16 mm에 대한 중심 다이오드에 조사 시 방사상 편차의 평균은 각각 0.061±0.041 ~ 0.075±0.015, 0.023±0.004 ~ 0.034±0.003, 0.158±0.08 ~ 0.17±0.043 mm를 나타냈다. 또한 동일한 상황에서 4, 8, 16 mm에 대한 짧은 다이오드에 조사 시 방사상 편차의 평균은 각각 0.063±0.024 ~ 0.07±0.017, 0.037±0.006 ~ 0.059±0.001, 0.154±0.03 ~ 0.165±0.07 mm로 나타났다. 그리고 4, 8, 16 mm에 대한 긴 다이오드에 조사 시 방사상 편차의 평균이 각각 0.102±0.029 ~ 0.124±0.036, 0.035±0.004 ~ 0.054±0.02, 0.183±0.092 ~ 0.202±0.012 mm로 측정되었다. 수행된 모든 검증 결과는 제조사의 허용 편차 기준에 적합함을 확인할 수 있었다. 실제 치료 환경을 흉내 낸 자동환자이송장치에 올린 다양한 무게에 따른 정렬됨의 측정 결과 무게 의존성은 무시할 수 있음을 알 수 있었다. 저자들은 다양한 무게에 따른 자동환자이송장치의 검증 테스트가 렉셀 감마나이프 퍼펙션의 통상적인 정도관리를 위하여 적합한 것으로 확인하였다.

A Simple and Reliable Molecular Detection Method for Tomato yellow leaf curl virus in Solanum lycopersicum without DNA Extraction

  • In the present work, a pair of primers specific to Tomato yellow leaf curl virus (TYLCV) was designed to allow specific amplification of DNA fragments from any TYLCV isolates using an extensive alignment of the complete genome sequences of TYLCV isolates deposited in the GenBank database. A pair of primers which allows the specific amplification of tomato ${\beta}$-tubulin gene was also analyzed as an internal PCR control. A duplex PCR method with the developed primer sets showed that TYLCV could be directly detected from the leaf crude sap of infected tomato plants. In addition, our developed duplex PCR method could determine PCR errors for TYLCV diagnosis, suggesting that this duplex PCR method with the primer sets is a good tool for specific and sensitive TYLCV diagnosis. The developed duplex PCR method was further verified from tomato samples collected from some farms in Korea, suggesting that this developed PCR method is a simple and reliable tool for rapid and large-scale TYLCV detections in tomato plants.

다이아몬드 터닝머신에서 다중점 B 축 제어 가공법을 통한 표면거칠기 향상 (Improvement in Surface Roughness by Multi Point B Axis Control Method in Diamond Turning Machine)

  • This paper details a new ultra-precise turning method for increasing surface quality, "Multi Point B Axis Control Method." Machined surface error is minimized by the compensation machining process, but the process leaves residual chip marks and surface roughness. This phenomenon is unavoidable in the diamond turning process using existing machining methods. However, Multi Point B axis control uses a small angle (< $1^{\circ}$) for the unused diamond edge for generation of ultra-fine surfaces; no machining chipping occurs. It is achieved by compensated surface profiling via alignment of the tool radial center on the center of the B axis rotation table. Experimental results show that a diamond turned surface using the Multi Point B axis control method achieved P-V $0.1{\mu}m$ and Ra 1.1nm and these ultra-fine surface qualities are reproducible.

  • Digital Manufacturing-based production could be very effective in shipbuilding in order to save costs and time, to increase safety for workers, and to prevent bottleneck processes in advance. Digital shipbuilding system, a simulation-based production tool, is being developed to achieve such aspects in Korea. To simulate material flow in a subassembly line at a shipyard, the product, process and resources was modeled for the subassembly process which consisted of several sub-processes such as tack welding, piece alignment, tack welding, and robot welding processes. The analysis and modeling were carried out by using the UML(Unified Modeling Language), an object-oriented modeling method as well as IDEF(Integration DEFinition), a functional modeling tool. Initially, the characteristics of the shop resources were analyzed using the shipyard data, and the layout of the subassembly line was designed with the resources. The production process modeling of the subassembly lines was performed using the discrete event simulation method. Using the constructed resource and process model, the productivity and efficiency of the line were investigated. The number of workers and the variations In the resource performance such as that of a new welding robot were examined to simulate the changes in productivity. The bottleneck process floated according to the performance of the new resources. The proposed model was viewed three-dimensionally in a digital environment so that interferences among objects and space allocations for the resources could be easily investigated

경호요원 권총사격시 조준선정렬방식과 기록변화와의 관계 (The Effects of Sight Alignment Method on Pistol Shooting Records of Security Guard)

  • 경호요원들이 훌륭한 권총사격술을 하기 위해서는 여러 가지 중요한 요소들이 있겠지만 신속하고 정확한 사격을 위해서 가장 중요한 요소가 바로 조준방식을 어떻게 하느냐에 달렸다. 권총 사격 시 조준하는 시간이 상대적으로 많이 소요되기 때문에 조준방식에 변화를 주면 권총사격술에 많은 향상이 있으리라 예상된다. 하지만 우리나라 대부분의 국가기관 교육기관에서는 권총 사격 조준 시 가늠쇠, 가늠쇠를 교차 시켜 표적에 일치 시키는 기본적 조준 방식을 주로 가르친다. 즉 정지된 표적에 대한 조준 방식만 가르치는 것이다. 우리나라의 일부 기관이나 우리보다 총기의 사용빈도나 역사가 오래된 해외에서는 다른 조준방식들도 교육시키고 있다. 가늠쇠만 가지고 조준하는 방식과 지향조준방식을 대표적으로 교육시키는데 이 조준방법들은 대부분 움직이는 표적에 대하여 좋은 결과를 나타낼 것이라 판단되어지기 때문이다. 그 이유는 기본조준방식은 가늠쇠와 가늠자를 교차시켜 표적에 다시 일치시켜야 하는 단계에서 다른 조준방법보다 많은 시간이 소요될 것이기 때문에 다른 두 조준방식이 신속성과 정확성이 요구되는 현장에서 보다 좋은 결과를 나타낼 것이기 때문이다. 이에 국내 국가기관 중 권총사격에 익숙한 집단인 P국가기관요원들을 20명 선발하여 측정한 결과, 근거리인 5m에서는 지향조준방법이 가장 우수한 결과를 나타냈다. 또한 권총으로써 비교적 원거리인 15m에서는 정확성만 따지고 봤을 때는 기본조준방식이 가장 우수하였으나 통계적 결과분석을 비추어 볼 때 가장 우수한 조준방식은 지향 조준방식으로 판명되었다.

  • The vibration and nosic of gears is causeed by manufacting error,alignment error in assembly, and thr meshing stiffness of gears which changes periodically as the meshing of teeth process. On a pair of power transmission helical gears with profile error, the relation between the characteristics of gear vibration and the profile error type have been investigated by simulating the vibrational acceleration level and calculating the natural frequency. The results show that the profile error decrease the natural frequency by reducing the tool stiffness and that the concave error type increase the vibrationsl level. And this paper describes the effect of the tip relief on the vibrational acceleration level which a pair of helical gears with concave error generates.

A Case Study on Position Descriptions for the Testing Department at CESC Limited

  • Purpose - The study is primarily aimed at framing "Position Descriptions" for some key positions in the executive cadre of the testing department of CESC Limited. Research design, data, and methodology - The questionnaire, interview, and observation methods have been used for the purpose of data collection. The position descriptions are validated by superiors belonging to the respective departments. Results - It has been found that there is overlapping of job duties and job responsibilities in the department. This overlapping is quite alarming for the organization and may even become a hurdle in the path of its progress. It can be seen as a classic case of de-layering. Conclusions - The study concludes that good communication along with interpersonal and negotiation skills are absolutely essential to facilitate the performance of the day-to-day duties of a job, including handling the union, solving IR related issues, development of the subordinates, job setting, distribution and allocation, etc. Position descriptions will help in the alignment of the employee direction, and can be a useful tool to aid the communication between management and employees.

  • A novel method for non-matching interfaces on the boundaries of the finite elements in partitioned domains is presented by introducing interface elements in this paper. The interface element method (IEM) satisfies the continuity conditions exactly through interfaces without recourse to the Lagrange multiplier technique. The moving least square (MLS) approximation in the present study is implemented to construct the shape functions of the interface elements. Alignment of the boundaries of sub-domains in the MLS approximation and integration domains provides a consistent numerical integration due to one form of rational functions in an integration domain. The compatibility of displacements on the boundaries of the finite elements and the interface elements is always preserved in this method, and the completeness of the shape functions of the interface elements guarantees the convergence of numerical solutions. The numerical examples show that the interface element method is a useful tool for the analysis of a partitioned system and for a global-local analysis.

레이저 간섭계를 이용한 이동형 미세 변위 측정에 관한 연구 (A Study on the Portable Micro Displacement Measurement Using Laser Interferometer)

  • The laser interferometer has been used for measurement of the micro displacement error. Although the laser interferometer is widely accepted as a tool for measurement of motion accuracy, the set-up procedure is time-consuming because of the strict requirement on alignment between a laser head and optic units. This paper addresses the development of a laser interferometer to measure the micro displacement for a micro machine. The portable laser interferometer which integrates a laser probe and optics, is developed for the convenient measurement. For the experiment, moving mirror set up on the micro stage. The velocity decoding board is also added to calculate doppler shift frequency directly. The output signal is obtained and analyzed by LabView. Finally experiments are found out the relation between micro displacement and output signal.
