Diversity of Butyrivibrio Group Bacteria in the Rumen of Goats and Its Response to the Supplementation of Garlic Oil

  • This study aimed to investigate the diversity of the Butyrivibrio group bacteria in goat rumen and its response to garlic oil (GO) supplementation as revealed by molecular analysis of cloned 16S rRNA genes. Six wethers fitted with ruminal fistulas were assigned to two groups for a cross-over design with 28-d experimental period and 14-d interval. Goats were fed a basal diet without (control) or with GO ruminal infusion (0.8 g/d). Ruminal contents were used for DNA extraction collected before morning feeding on d 28. A total bacterial clone library was firstly constructed by nearly full-length 16S rRNA gene cloned sequences using universal primers. The resulting plasmids selected by Butyrivibrio-specific primers were used to construct a Butyrivibrio group-specific bacterial clone library. Butyrivibrio group represented 12.98% and 10.95% of total bacteria in control and GO group, respectively. In libraries, clones were classified to the genus Pseudobutyrivibrio, Butyrivibrio and others within the family Lachnospiraceae. Additionally, some specific clones were observed in GO group, being classified to the genus Ruminococcus and others within the family Ruminococcaceae. Based on the criterion that the similarity was 97% or greater with database sequences, there were 29.73% and 18.42% of clones identified as known isolates (i.e. B. proteoclasticus and Ps. ruminis) in control and GO groups, respectively. Further clones identified as B. fibrisolvens (5.41%) and R. flavefaciens (7.89%) were specifically found in control and GO groups, respectively. The majority of clones resembled Ps. ruminis (98% to 99% similarity), except for Lachnospiraceae bacteria (87% to 92% similarity) in the two libraries. The two clone libraries also appeared different in Shannon diversity index (control 2.47 and GO group 2.91). Our results indicated that the Butyrivibrio group bacteria had a complex community with considerable unknown species in the goat rumen.

Genetic Diversity and Population Genetic Structure of Cephalotaxus koreana in South Korea

  • The Korean plum yew (Cephalotaxus koreana Nakai) is a shade-tolerant, coniferous shrub. The seeds have been used as a folk medicine in Korea, and an alkaloid extract (HTT) is known to have anticancer properties. We estimated the genetic diversity of 429 trees in 16 populations in South Korea using 194 polymorphic amplicons from seven combinations of AFLP primer-restriction enzymes. The average number of effective alleles and the percentage of polymorphic loci were 1.37 and 79.4%, respectively. Shannon's diversity index and the expected heterozygosity were 0.344 and 0.244, respectively. We divided 16 populations into four groups on the UPGMA dendrogram and the PCA biplot. The first two principal components explained 84% of the total genetic variation. Genetic differentiation between populations explained 14% of total genetic variation, and the remaining 86% came from difference between individuals within populations, as determined by an analysis of molecular variance (AMOVA). However, the genetic differentiation did not correlate with the geographic distance between populations from the Mantel test. The Bayesian statistics, which are comparable to Wright's $F_{ST}$ and Nei's $G_{ST}$, were ${\theta}^I=0.406$ and ${\theta}^{II}=0.172$, respectively. The population genetic diversity was slightly lower, and the strength of genetic differentiation was much weaker, than the average of those plants having similar life histories, as assessed using arbitrary marker systems. We discuss strategies for the genetic conservation of the plum yew in Korea.

  • 대청호에서 수화 발생이 빈번한 추소리 수역에서 2005년 3월 15일에 채취한 시료를 대상으로 유전자 분식에 의한 cyanobacteria의 다양성을 조사하였다. rpcBA-Intergenic Spacer (IGS)는 cyanobacteria에 특징적 색소인 phycocyanin을 합성하는 유전자와 유전자 사이의 부분으로, 환경시료에서 cyanobacteria의 다양성을 조사하기에 매우 유용한 기능 유전자이다. cpcBA-IGS를 이용하여 restriction fragment length polymorphism (RELP)으로 cyanobacteria의 다양성을 분석한 결과 Phomidium 속은 58 clones, Anabaena 속은 14 clones, Microcyxtis 속은 4 clones, Spirulina 속은 1 clone 그리고 uncultured cyanobacteria 2 clones가 존재하였다. 전반적으로 Phormidium 속이 우점하였으며, 여름철에 수화를 일으키는 Anabaena 속과 Microcystis 속도 많이 분포하였다. 따라서 cyanobacteria는 cpcBA-IGS와 같은 기능 유전자에 의한 종 동정 및 군집분석이 가능함을 보였다.

Prosopis juliflora invasion and environmental factors on density of soil seed bank in Afar Region, Northeast Ethiopia

  • The aims of the study were to analyze (1) the effects of Prosopis juliflora (Prosopis) on the spatial distribution and soil seed banks (SSB) diversity and density, (2) the effects of environmental factors on SSB diversity and density (number of seeds in the soil per unit area), and (3) the effects of animal fecal droppings on SSB diversity, density, and dispersal. Aboveground vegetation data were collected from different Prosopis-infested habitats from quadrats (20 × 20 m) in Prosopis thickets, Prosopis + native species stand, non-invaded woodlands, and open grazing lands. In each Prosopis-infested habitats, soil samples were collected from the litter layer and three successive soil layer, i.e., 0-3 cm, 3-6 cm, and 6-9 cm. Seeds from soil samples and animal fecal matter were separated in the green house using the seedling emergence technique. Invasion of Prosopis had significant effects on the soil seed bank diversity. Results revealed that the mean value of the Shannon diversity of non-invaded woodlands was being higher by 19.2%, 18.5%, and 11.0% than Prosopis thickets; Prosopis + native species stand and open grazing lands, respectively. The seed diversity and richness, recovered from 6-9-cm-deep layer were the highest. On the other hand, the density of Prosopis seeds was the highest in the litter layer. About 156 of seeds/kg (92.9%) of seeds were germinated from cattle fecal matter. However, in a small proportion of seedlings, 12 of seeds/kg (7.1%) were germinated from shot fecal matter. Thus, as the seeds in the soil were low in the study areas, in situ and ex situ conservation of original plants and reseeding of persistent grass species such as Cynodon dactylon, Cenchrus ciliaris, Chrysopogon plumulosus, and Brachiaria ramosa are recommended.

ISSR에 의한 잔디속 식물의 DNA 다형성과 유전적 관계 평가 (DNA Polymorphism and Assessments of Genetic Relationships in genus Zoysia Based on Simple Sequence Repeat Markers)

  • 한국에서 채집한 잔디속(genus Zoysia) 식물 종의 유전적 변이를 단순 서열 반복(Inter-Simple Sequence Repeat Markers, ISSR) 마커 시스템으로 조사하였다. 8개의 ISSR 시발체를 이용한 중합효소 사슬 증폭반응에서 86개의 분절의 증폭물을 얻었으며 이 중 76(87.1%)개 분절이 다형성을 나타내었다. ISSR 마커 시스템에서 다형성 정보 지수(PIC)는 0.848이었다. 다형성 대립유전자좌위의 퍼센트(Pp)는 41.2%에서 44.7%까지 나타내었다. 네이(Nei)의 유전자 다양성(H)은 0.149에서 0.186까지 이며 평균은 0.170이었다. 샤논(Shannon)의 정보 지수(I)의 평균값은 0.250이었다. 대립유전자좌위에 근거하여 전체 변이에서 종 간 차이를 나타내는 변이의 몫(GST)은 0.601였다. 이는 전체변이의 약 60.1%는 종 간에 있음을 의미한다. 따라서 변이의 약 39.9%는 종 내에 있었다. GST에 근거한 유전자 흐름(이동)은 잔디속 간에는 대단히 낮았다(Nm = 0.332). 계통도는 3개의 뚜렷한 분지군으로 분리되었다. 왕잔디(Zoysia macrostachya)와 금잔디(Z. tenuifolia) 분지군, 갯잔디(Z. sinica) 단독 분지군, 잔디(Z .japonica) 단독 분지군이었다. 결론적으로 잔디속 식물에 대한 ISSR 분석은 유전적 변이를 탐지하는데 유용하며, 종을 구분하는 유전자형의 대한 식별력을 주었다.

희귀식물인 눈향나무(Juniperus chinensis var. sargentii)의 공간분포에 따른 유전구조 및 유전적 다양성 (Spatial Genetic Structure and Genetic Diversity of a Rare Endemic Juniperus chinensis var. sargentii in Mt. Halla, Korea)

  • 눈향나무(Juniperus chinensis var. sargentii Henry)는 사할린, 일본 등의 동북아시아와 한반도에서는 전국의 고산지대에서 자라는 상록성 소관목으로서 희귀 및 멸종 위기 식물(산림청)로 지정되어 있다. 본 연구에서는 한라산에 서식하는 눈향나무 집단의 분포형태 및 특성, 유전적 다양성과 공간적 유전구조를 파악하였다. 조사구(40m × 60m)에는 총 131개의 눈향나무 clump가 자생하고 있었으며 이들 전체 본수를 대상으로 군집지수를 계산한 바, 임의분포하고 있음을 확인하였다 모든 개체들에 대하여 ISSR 유전자형을 비교한 결과, 15개체는 클론으로, 나머지는 각기 서로 다른 genet으로 구성 되 어 있었다. 21개 의 ISSR 표지자를 바탕으로 계산한 Shannon의 다양성지수(I=0.463)는 적은 개체수와 제한적 분포에도 불구하고 유전적 다양성이 다른 수종에 비해 비교적 높은 편으로 나타났다. 공간적 자기상관 분석방법을 이용하여 공간적 유전구조를 파악한 결과, 조사지역내의 눈향나무 집단은 8m 이내에서 유전적으로 유사한 군락구조를 갖고 있는 것으로 나타났으며, 클론 번식이 공간적 유전 구조에 미치는 영향은 거의 없는 것으로 판단되었다.

Diversity and Antifungal Activity of Endophytic Fungi Associated with Camellia oleifera

  • Endophytic fungi strains (n = 81) were isolated from the leaves, barks, and fruits of Camellia oleifera from Hunan province (China) to delineate their species composition and potential as biological control agents of C. oleifera anthracnose. The fungi were identified by morphological and phylogenetic analyses. Fungal colonization rates of the leaves, barks, and fruits were 58.02, 27.16, and 14.81%, respectively. The isolates were identified as 14 genera, belonging to two subdivisions, Deuteromycotina and Ascomycotina; 87.65% of all isolates belonged to Deuteromycotina. The dominant species, occurring with a high relative frequency, were Pestalotiopsis sp. (14.81%), Penicillium sp. (14.81%), and Fusarium sp. (12.35%). The Simpson's and Shannon's diversity indices revealed the highest species diversity in the leaves, followed by the barks and fruits. The similarity index for the leaves versus barks comparison was the highest, indicating that the number of endophytic fungal species shared by the leaves and barks was higher than barks and fruits or leaves and fruits. Based on the results of dual culture experiments, only five strains exhibited antifungal activity against C. oleifera anthracnose pathogen, with isolate ty-64 (Oidium sp.) generating the broadest inhibition zones. Our results indicate that the endophytes associated with C. oleifera could be employed as natural agents controlling C. oleifera anthracnose.

ISSR 자료에 기초한 만리화(물푸레나무과)의 유전적 다양성 (Genetic diversity of Forsythia ovata Nakai (Oleaceae) based on inter-simple sequence repeats (ISSR))

  • 우리나라 특산식물이며 희귀식물인 만리화(물푸레나무과) 집단의 유전적 다양성을 조사하기 위하여 5 집단 84개체에 대한 ISSR (Inter-Simple Sequence Repeats) 표지자 분석을 실시하였다. 14개의 ISSR 프라이머에서 총 93개의 증폭산물을 관찰할 수 있었으며, 유전적 다양성을 나타내는 P (Percentage of polymorphic loci)값과 S.I. (Shannon's information Index)가 다른 관목류에 비해 비교적 낮게 나타났다. 집단별 유전적 다양성은 석병산집단 (P = 64.5%, S.I. = 0.281)과 설악산B집단(P = 62.4%, S.I. = 0.292)이 높았으며, 석개재집단(P = 37.6%, S.I. = 0.178)이 가장 낮았다. 전체 유전변이 중 30.6%가 집단간에 기인하는 것으로 나타났고, 나머지 69.4%는 집단내 개체간의 차이에서 기인하였다. 이러한 결과는 분포역이 매우 제한되어 있으며 불연속적으로 출연하는 희귀종이라는 점으로 미루어 볼 때 지역간의 유전자 교류가 원활하지 못해 나타난 결과라고 추정해 볼 수 있다. 유전적 거리를 이용하여 UPGMA 방법에 의한 유집분석을 실시한 결과, 집단의 지리적 격리정도와 유전적 연관성은 비교적 일치하는 경향이었다. 본 연구 결과, 만리화의 유전자원보존을 위해서는 자생지 보호와 더불어 동적인 현지외 보존(dynamic ex situ conservation)과 같은 보다 적극적인 대책이 요구되며, 더 높은 유전적 다양성을 확보하기 위해서는 소수의 집단에서 다수 개체를 선발하기보다는 집단당 소수 개체를 다수의 집단에서 선발하는 집단 위주의 보존이 더욱 효과적일 것으로 판단된다.

여천공단 주변 산림지역 식물군집구조와 13년간의 변화(1983~1996년) (Change for 13 Years(1983~1996) and Plant Community Structure of Forest Area around Youcheon Industrial Complex)

  • 여천공단 주변 산림지역의 식물군집구조를 밝히고 13년간 변화를 파악하기 위하여 300$m^2$ 조사구를 27개소 설정하였다. DCA ordination분석 결과 곰솔군집, 곰솔-참나무류군집, 곰솔-사스레피나무군집, 소나무-곰솔군집, 소나무군집으로 나누어졌다. 5개 군집의 천이경향을 살펴보면 곰솔-참나무류군집, 소나무-곰솔군집은 졸참나무, 상수리나무를 중심으로한 참나무류군집으로 변화될 것이며, 곰솔군집, 곰솔-사스레피나무군집, 소나무군집은 현상태를 유지할 것으로 판단되었다. 5개 군집의 토양산도는 pH 4.38~4.61로 산성토양이었으며, 유기물함량, 치환성양이온(C $a^{++}$, $Mg^{++}$, $K^{+}$)함량은 전국토양의 평균치보다 낮은 상태로 불량하였다. 13년간의 식물군집구조와 토양특성변화를 살펴보면 종수, Shannon의 종다양도, 최대종다양도에 있어 1983년보다 1996년이 높아졌으며, 토양특성도 동일한 경향이었다.

Effects of husbandry systems and Chinese indigenous chicken strain on cecum microbial diversity

  • Objective: This study was to evaluate the effect of husbandry systems and strains on cecum microbial diversity of Jingyang chickens under the same dietary conditions. Methods: A total of 320 laying hens (body weight, 1.70±0.15 kg; 47 weeks old) were randomly allocated to one of the four treatments: i) Silver-feathered hens in enrichment cages (SEC) with an individual cage (70×60×75 cm), ii) Silver-feathered hens in free range (SFR) with the stocking density of 1.5 chickens per ten square meters, iii) Gold-feathered hens in enrichment cages (GEC), iv) Gold-feathered hens in free range (GFR). The experiment lasted 8 weeks and the cecum fecal samples were collected for 16S rDNA high throughput sequencing at the end of experiment. Results: i) The core microbiota was composed of Bacteroidetes (49% to 60%), Firmicutes (21% to 32%) and Proteobacteria (2% to 4%) at the phylum level. ii) The core bacteria were Bacteroides (26% to 31%), Rikenellaceae (9% to 16%), Parabacteroides (2% to 5%) and Lachnoclostridium (2% to 6%) at the genus level. iii) The indexes of operational taxonomic unit, Shannon, Simpson and observed species were all higher in SFR group than in SEC group while in GEC group than in GFR group, with SFR group showing the greatest diversity of cecum microorganisms among the four groups. iv) The clustering result was consistent with the strain classification, with a similar composition of cecum bacteria in the two strains of laying hens. Conclusion: The core microbiota were not altered by husbandry systems or strains. The free-range system increased the diversity of cecal microbes only for silver feathered hens. However, the cecum microbial composition was similar in two strain treatments under the same dietary conditions.
