Overexpression, Purification and Truncation Analysis of RmlC Protein of Mycobacterium tuberculosis

  • dTDP-rhamnose provides L-rhamnose to the bridge-like structure between mycolyl arabinogalactan and peptidoglycan of the mycobacterial cell wall. dTDP-rhamnose is composed of glucose-l-phosphate and dTTP by four enzymes encoded by rmlA-D. To determine the region(s) of RmlC protein essential for its dTDP-4-keto-6-deoxyglucose epimerase activity, we overexpressed both whole (202 amino acids) and three different truncated (N-terminal 106 or 150 or C-terminal 97 amino acids) RmlC proteins of Mycobacterium tuberculosis. The RmlC enzyme activity in the soluble lysates of ${\Delta}rmlC$ E. coli strain $S{\Phi}874$ (DE3 PlysS) expressing the wild type or truncated rmlC genes was initially analyzed by three sequential reactions from dTDP-glucose to dTDP-rhamnose in the presence of purified RmlB and RmlD. All three soluble lysates containing the truncated RmlC proteins showed no enzyme activity, while that containing the wild type RmlC was active. This wild type RmlC was then overexpressed and purified. The incubation of the purified RmlC enzyme so obtained with dTDP-4-keto-6-deoxyglucose resulted in the conversion of dTDP-4-keto-rhamnose. The results show that the truncated regions of the RmlC protein are important for the RmlC enzyme activity in M. tuberculosis.

Automatic Construction of SHACL Schemas for RDF Knowledge Graphs Generated by R2RML Mappings

  • With the proliferation of RDF knowledge graphs(KGs), there arose a need of a standardized schema representation of the graph model for effective data interchangeability and interoperability. The need resulted in the development of SHACL specification to describe and validate RDF graph's structure by W3C. Relational databases(RDBs) are one of major sources for acquiring structured knowledge. The standard for automatic generation of RDF KGs from RDBs is R2RML, which is also developed by W3C. Since R2RML is designed to generate only RDF data graphs from RDBs, additional manual tasks are required to create the schemas for the graphs. In this paper we propose an approach to automatically generate SHACL schemas for RDF KGs populated by R2RML mappings. The key of our approach is that the SHACL shemas are built only from R2RML documents. We describe an implementation of our appraoch. Then, we show the validity of our approach with R2RML test cases designed by W3C.

Automatic Creation of ShEx Schemas for RML-Based RDF Knowledge Graph Validation

  • In this paper, we propose a system which automatically generates the ShEx schemas to describe and validate RDF knowledge graphs constructed by RML mapping. ShEx schemas consist of constraints. The proposed system generates most of the constraints by converting the RML mapping rules. The schemas consisting only of constraints obtained from mapping rules can help users to figure out the structure of the graphs generated by RML mapping, but they are not sufficient for sophisticated validation purposes. For users who need a schema for validation, the proposed system is also able to provide the schema with added constraints generated from metadata extracted from the input data sources for RML mapping. The proposed system has the ability to handle CSV, XML, JSON or RDBMS as input data sources. Testing results from 297 cases show that the proposed system can be applied for RDF graph validation in various practical cases.

  • In this paper, we propose a system which automatically generates SHACL schemas to describe and validate RDF knowledge graphs constructed by RML mappings. Unlike existing studies, the proposed system generates the schemas based on not only RML mapping rules but also metadata extracted from RML mapping input data in various formats such as CSV, JSON, XML or databases. Therefore, our schemas include the constraints on data type, string length, value range and cardinality, which were not present in the existing schemas. And we solves the problem with "repeated properties" which overlooked in existing studies. Through a conformance test consisting of 297 cases, we show that the proposed system generates correct constraints for the graphs. The proposed system can contribute to automation of the tedious and error-prone existing manual validation processes.

A Study on Conversion Methods for Generating RDF Ontology from Structural Terminology Net (STNet) based on RDB (관계형 데이터베이스 기반 구조적학술용어사전(STNet)의 RDF 온톨로지 변환 방식 연구)

  • This study described the results of converting RDB to RDF ontology by each of R2RML method and Non-R2RML method. This study measured the size of the converted data, the conversion time per each tuple, and the response speed to queries. The STNet, a structured terminology dictionary based on RDB, was served as a test bed for converting to RDF ontology. As a result of the converted data size, Non-R2RML method appeared to be superior to R2RML method on the number of converted triples, including its expressive diversity. For the conversion time per each tuple, Non-R2RML was a little bit more faster than R2RML, but, for the response speed to queries, both methods showed similar response speed and stable performance since more than 300 numbers of queries. On comprehensive examination it is evaluated that Non-R2RML is the more appropriate to convert the dynamic RDB system, such as the STNet in which new data are steadily accumulated, data transformation very often occurred, and relationships between data continuously changed.

R2RML Based ShEx Schema

  • R2RML is a W3C standard language that defines how to expose the relational data as RDF triples. The output from an R2RML mapping is only an RDF dataset. By definition, the dataset has no schema. The lack of schema makes the dataset in linked data portal impractical for integrating and analyzing data. To address this issue, we propose an approach for generating automatically schemas for RDF graphs populated by R2RML mappings. More precisely, we represent the schema using ShEx, which is a language for validating and describing RDF. Our approach allows to generate ShEx schemas as well as RDF datasets from R2RML mappings. Our ShEx schema can provide benefits for both data providers and ordinary users. Data providers can verify and guarantee the structural integrity of the dataset against the schema. Users can write SPARQL queries efficiently by referring to the schema. In this paper, we describe data structures and algorithms of the system to derive ShEx documents from R2RML documents and presents a brief demonstration regarding its proper use.

Respiratory Protective Effect of a RML on PM10D-induced Lung Injury Mouse Model (미세먼지 유발 폐기능 손상 동물모델에서 RML의 호흡기 보호 효과)

  • Objective : This study is aimed to evaluate the protective effects of Rehmanniae Radix, Mori Folium, and Liriopie Tuber mixture (RML) on lung injury of Particulate matter less than 10 um in diameter and diesel exhaust particles (PM10D) mice model. Methods : To investigate the anti-inflammatory activity of RML, PM10D was diluted in aluminum hydroxide (Alum) in 7-week-old male mice and induced by Intra-Nazal-Tracheal (INT) injection method. Animal experiments were divided into 5 groups. Nor (normal mice), CTL (PM10D-induced mice with the administration of distilled water), DEXA (PM10D-induced mice with the administration of 3 mg/kg Dexamethasone), RML 100 (PM10D-induced mice treated with RML 100 mg/kg weight), and RML 200 (PM10D-induced mice treated with RML 200 mg/kg body weight). After 11 days administration, mice were sacrificed and inflammation-related immune cells in broncho-alveolar lavage fluid (BALF) were analyzed. Inflammation-related biomarkers were also analyzed in blood and lungs. Lung tissue was observed through histological examination. Results : In the PM10D induced model, the PML showed decreases in CXCL-1 and IL-17A in BALF. Expression of inflammatory cytokines and cough-related mRNA genes was significantly decreased in serum and lung tissue. The mixture treatment of RML significantly improved the immune related cells in the serum. In addition, histological observations showed a tendency to decrease the severity of lung injury. Conclusions : Overall, these results confirmed the respiratory protective effect of the RML mixture in a model of lung injury induced by air pollution (PM10+DEP), suggesting that it is a potential treatment for respiratory damage.

Fermentation Characteristics and Antioxidative Effect of Red Mustard Leaf Kimchi (적갓김치의 발효특성 및 항산화성)

  • Fermentative and antioxidative characteristics of red mustard leaf (RML) kimchi, a traditional, fermented Korean vegetable food, were investigated. For the study, RML kimchi was made of RML, with green onion, red pepper, garlic, ginger, and sugar, and fermented at 15$^{\circ}C$. The pH was decreased and total acidity was increased during fermentation. The contents of reducing sugar, total vitamin C, and total Phenol content were 2.36%, 65 mg%, and 59 mg% at the initial stage. Although the content of reducing sugar decreased gradually during fermentation, however, the quantity of ascorbic acid decreased with the tendency of slightly increased at 6 days, and the amount of total phenol was increased. CIE L*, a*, b*values were increased until 6 days of the fermentation. In order to determine the antioxidative activity of RML kimchi itself, the model systems of RML kimchi were made with cooked beef. TBA values of RML kimchi which was fermented for 6 days showed the lowest level in model systems. Water, n-hexane, methanol extracts of RML kimchi had a considerable antioxidative activity with the inhibition of formation of peroxide during the autoxidation of linoleic acid mixtures in aqueous model systems.

Lung torsion after tracheoesophageal fistula repair in an infant

  • Lung torsion is a very rare event that has been reported in only 9 cases in the pediatric literature but has not yet been reported in Korean infants. We present a case of lung torsion after tracheoesophageal fistula repair in an infant. Bloody secretion from the endotracheal tube and chest radiographs and computed tomographic scan results indicated lung torsion. Emergency exploration indicated $180^{\circ}$ torsion of the right upper lobe (RUL) and right middle lobe (RML). After detorsion of both lobes, some improvement in the RUL color was observed, but the color change in the RML could not be determined. Although viability of the RML could not be proven, pexy was performed for both the lobes. Despite reoperation, clinical signs and symptoms did not improve. The bronchoscopy revealed a patent airway in the RUL but not in the RML. Finally, the RML was surgically removed. The patient was discharged on the 42nd day after birth.
