This study was conducted to understand the dynamics of microbial communities of soil microorganisms, and their distribution and abundance in the indigenous microorganisms (IMOs) manipulated from humus collected from the forest near the crop field. The soil microorganisms originated from humus and artificially cultured microbial-based soil amendments were characterized by molecular and biochemical analyses. The bacterial population (2 × 106~13 × 106 CFU/g sample) was approximately 100-fold abundant than the fungal population (2 × 104~8 × 104 CFU/g sample). The 16S rDNA and ITS sequence analyses showed that the bacterial and fungal communities in humus and IMOs were mainly composed of Bacillus and Pseudomonas, and Trichoderma and Aspergillus species, respectively. Some of the bacterial isolates from the humus and IMOs showed strong inhibitory activity against soil-borne pathogenic fungi Fusarium oxysporum and Sclerotinia sclerotiorum. These bacteria also showed the siderophore production activity as well as phosphate solubilizing activity, which are requisite traits for biological control of plant pathogenic fungi. These results suggest that humus and IMOs could be a useful resource for sustainable agriculture.
A selective agar medium was developed and tested for the isolation of Acidovorax avenae subsp. avenae, the causal bacterial pathogen of bacterial brown stripe, from rice seeds. The new selective agar medium, designated sorbitol pyroglutamic acid agar (SPA) medium, contained 0.5 g of $K_2$HPO$_4$, 3.0 g of Na$_2$HPO$_4$, 2.0 g of D-sorbitol, 0.2 g of L-pyroglutamic acid, 10.0 $m\ell$ of tween 80, 40.0 mg of victoria blue B, 15.0 g of agar, 150.0 mg of ampicillin and 25.0 mg of vancomycin per litter. Colonies of A. avenae subsp. avenae on SPA medium were smooth, round, convex, shiny, blue and 1.5-2.0 mm in diameter 4 days after incubation at 28$^{\circ}C$. Blue colored colony having dark blue zone was typical type of A. avenae subsp. avenae colonies on the medium. Mean recovery of 8 isolates of A. avenae subsp. avenae on the selective SPA medium was 95.8% in comparison to that on KB medium. The saprophytic bacteria were reduced to 97.9% on SPA medium compared to those on KB medium. Most of other rice seedborne bacteria as well as reported pathogenic bacteria were failed to grow on SPA medium. This medium was highly selective for recovering A. avenae subsp. avenae from rice seed samples, and it could be used to enhance the recovery of this bacterium from rice seed samples, which may be contaminated with large numbers of competing microorganisms.
Plant extract has attracted considerable interest in oral disease therapy. The present study was performed to observe the antibacterial effect on cariogenic Streptococcus mutans GS5 and Streptococcus sobrinus 6715, and periodontopathic Actinobacillus actinomycetemcomitans Y4 of phytoncide from Chamaecyparis obtusa Sieb. et Zucc employing the measurement of optical density, viable cell counts, and antibiotic sensitivity. The results were as follows: 1. Minimum inhibitory concentration of the phytoncide for S. mutans, S. sobrinus, and A. actinomycetemcomitans was observed to be 0.5%, 1%, and 0.2%, respectively. 2. Minimum bactericidal concentration of the phytoncide for S. mutans, S. sobrinus, and A. actinomycetemcomitans was determined to be 0.5%, 2%, and 0.2%, respectively. 3. The bacteria exposed to the phytoncide become more sensitive to antibiotics. The phytoncide enhanced significantly antibacterial activity of ampicillin against S. mutans and S. sobrinus. It also increased significantly the activity of penicillin and amoxicillin against S. sobrinus. In contrast, the phytoncide augmented the activity of amoxicillin and cefotaxime against A. actinomycetemcomitans but the increase was not statistically significant. The overall results indicate that phytoncide from Chamaecyparis obtusa Sieb. et Zucc used for this study has a strong antibacterial activity against cariogenic and periodontopathic bacteria and that it also has permeabilizing effect on certain antibiotics against these bacteria. Therefore, the phytoncide may be used as a candidate for prevention and therapeutic agent against oral infectious disease including dental caries and periodontal disease.
This study was conducted to evaluate the microbiological safety of leafy vegetables (perilla leaf and lettuce) in relation to cultivation methods. A total of 2,304 samples were collected from plants, harvesting tools and soil mulching film during the production and harvest stages from organic- and conventional- farms. From the samples, sanitary indicator microorganisms (total aerobic bacteria, coliforms, E. coli., Environmental Listeria, and yeast and mold) and pathogenic microorganisms (S. aureus, B. cereus, Salmonella spp., Clostridium spp., and L. monocytogenes) were analyzed. In the production stage of leafy vegetables, the sanitary indicator microorganisms was not detected regardless of cultivation method or it was detected to be less than $3.4\;Log\;CFU/100cm^2$. B. cereus and S. aureus were found to be 0.22~1.55 Log CFU/g in perilla leaf and lettuce produced by organic farms, and S. aureus was not detected and B. cereus was found to be 0.42~2.19 Log CFU/g in conventional farms. There were no significant differences between two cultivation methods. In the harvesting tools and soil mulching film, the contamination levels of sanitary indicator microorganisms and pathogenic microorganisms was low regardless of the cultivation method. However, there was a positive correlation ($R^2=0.4526$) in that the higher the microbial contamination level in the harvesting tool, the higher the microbial contamination on the surface of the plant. In addition, sanitary indicator microorganisms and pathogenic microorganisms were not detected or low in soil mulching during the production of organic leafy vegetables. As a result of this study, microbial hygiene control by soil mulching and harvesting tools was more important than difference of cultivation method in production of leafy vegetables.

Two peptaibol antibiotics, peptavirins A and B, which exhibited strong inhibitory effect against Tobacco mosaic vials (TMV) infection, were isolated from steam-cooked rice culture of Apiocrea sp.14T. The peptavirins were identified as new derivatives of chrysospermins, which are 19-mer and have been reported to be produced in a fungal isolate. The physicochemical properties of the peptavirins were mostly identical with chrysospermins A through D except for the UV absorption spectrum. The peptavirins inhibited the growths of the Grampositive bacteria tested, including the plant pathogenic bacterium, Corynebacterium lilium, and the fungus, Aspergillus niger. Peptavirin A was somewhat cytotoxic to cancer cell lines, especially K562 (leukemia) and UACC 62 (melanoma), whereas peptavirin B only exhibited slight cytotoxicity.
Pectobacterium carotovorum subsp. carotovorum (Pcc) is a gram-negative, broad host range bacterial pathogen which causes soft rot disease in potatoes as well as other vegetables worldwide. While Pectobacterium infection relies on the production of major cell wall degrading enzymes, other virulence factors and the mechanism of genetic adaptation of this pathogen is not yet clear. In the present study, we have performed an in-depth genome-wide characterization of Pcc strain ICMP5702 isolated from potato and compared it with other pathogenic bacteria from the Pectobacterium genus to identify key virulent determinants. The draft genome of Pcc ICMP5702 contains 4,774,457 bp with a G + C content of 51.90% and 4,520 open reading frames. Genome annotation revealed prominent genes encoding key virulence factors such as plant cell wall degrading enzymes, flagella-based motility, phage proteins, cell membrane structures, and secretion systems. Whereas, a majority of determinants were conserved among the Pectobacterium strains, few notable genes encoding AvrE-family type III secretion system effectors, pectate lyase and metalloprotease in addition to the CRISPR-Cas based adaptive immune system were uniquely represented. Overall, the information generated through this study will contribute to decipher the mechanism of infection and adaptive immunity in Pcc.

A total of 10,753 oligotrophic bacteria were isolated from the cultivated soils of red-pepper infected by Phytophthora blight disease in various regions of Korea (Chungju, Anmyon, Taean, Andong, Eumsung and Goesan). Seven bacteria isolates among these collected resources were selected by the first screening of in vitro antagonistic assay against major several plant pathogenic fungi including Phytophthora capsici. Finally, strain 7F was selected by pot assay for a possible biological control agent against Phytophthora blight disease of pepper seedling in the greenhouse. Strain 7F was identified as Bacillus subtilis on the basis of its 16S rDNA sequence analysis and as standardized biochemical characteristics assay kits such as API20 NE. In the experiment of P. capsici zoospore infected red-pepper on the pot test, infection rate of red-pepper with nonetreatment to Phytophthora blight disease was 87%, while the rate was only 6% in the pot treated with strain 7F. This result indicated that the Bacillus subtilis strain 7F will be useful as a potential biocontrol agent for Phytophthora blight disease of red-pepper.
Type VI secretion system (T6SS) has been discovered in a variety of gram-negative bacteria as a versatile weapon to stimulate the killing of eukaryotic cells or prokaryotic competitors. Type VI secretion effectors (T6SEs) are well known as key virulence factors for important pathogenic bacteria. In many Burkholderia species, T6SS has evolved as the most complicated secretion pathway with distinguished types to translocate diverse T6SEs, suggesting their essential roles in this genus. Here we attempted to detect and characterize T6SSs and potential T6SEs in target genomes of plant-associated and environmental Burkholderia species based on computational analyses. In total, 66 potential functional T6SS clusters were found in 30 target Burkholderia bacterial genomes, of which 33% possess three or four clusters. The core proteins in each cluster were specified and phylogenetic trees of three components (i.e., TssC, TssD, TssL) were constructed to elucidate the relationship among the identified T6SS clusters. Next, we identified 322 potential T6SEs in the target genomes based on homology searches and explored the important domains conserved in effector candidates. In addition, using the screening approach based on the profile hidden Markov model (pHMM) of T6SEs that possess markers for type VI effectors (MIX motif) (MIX T6SEs), 57 revealed proteins that were not included in training datasets were recognized as novel MIX T6SE candidates from the Burkholderia species. This approach could be useful to identify potential T6SEs from other bacterial genomes.

This study assessed the safety of raw oysters Crassostrea gigas for consumption during processing in a processing plant. Bacterial contamination (e.g., viable cell counts, coliform groups, Escherichia. coli and pathogenic bacteria) and chemical contamination (e.g., heavy metals and shellfish toxins) were measured on raw oysters, a processing equipment, employees and work areas. No total mercury, lead, paralytic shellfish poison, diarrheic shellfish poison or norovirus was detected in any post-harvested oyster samples. However, the cadmium level ranged from 0.1-0.2 mg/kg. The viable cell count, E. coli and coliform group levels in post-harvested oysters ranged from 4.00-4.54 log CFU/g, ND-210 MPN/100 g and 110-410 MPN/100 g, respectively. The viable contaminating cell counts on employees, equipment and work areas were in the range of $0.90-3.46log\;CFU/100cm^2$. Airborne bacteria in the work areas ranged from 0.60 to 1.81 log CFU/plate/15 min. Thus, no significant health risks were detected in the processing plant.
This investigation was carried out to evaluate the removal effect of biological contaminants for the municipal sewage treatment process at Cheonggye Cheon terminal plant which in the first plant for municipal sewage treatment in Seoul area. It was conducted in raw influent, primary treatment water and secondary treatment water from September, 1986 to July, 1987. The results were as follow; 1, The primary treatment could eliminate microbials for $65.38\%$ of total bacteria, $64.35\%$ of total coliform, $62.16\%$ of fecal coliform $69.48\%$ of pseudomonas and $64.70\%$ of fecal streptococci in averages for a year respectively. 2. The secondary treatment could eliminate microbials for $97.50\%$ of total bacteria, $97.30\%$of total coliform, $95.95\%$ of fecal coliform, $97.00\%$ of pseudomonas and $96.53\%$ of fecal streptococci in average for a year respectively. 3. In the detect rate of pathogenic agent, salmonella spp was decreased $12.5\%$ to $4.2\%$ in primary treatment and it was not detected in secondary treatment, shigella spp was detected $4.2\%$ in influent water but it was not detected in primary and secondary treatment. 4. In the seasonal variation of treatment effect, the removal of summer was the highest, and the removal of all item in winter was lower than the other seasons. 5. There was significant correlation between water temperature and microbal all items (P<0.05) $NH_3-N$ and Microbal items (P< 0.01) at raw water.
