Mapping of Quantitative Trait Loci on Porcine Chromosome 7 Using Combined Data Analysis

  • To further investigate the regions on porcine chromosome 7 that are responsible for economically important traits, phenotypic data from a total of 287 F2 individuals were collected and analyzed from 1998 to 2000. All animals were genotyped for eight microsatellite loci spanning the length of chromosome 7. QTL analysis was performed using interval mapping under the line-cross model. A permutation test was used to establish significance levels associated with QTL effects. Observed QTL effects were (chromosomewide significance, position of maximum significance in centimorgans): Birth weight (<0.01, 3); Carcass length (<0.05, 80); Longissimus muscle area (<0.01, 69); Skin percentage (<0.01, 69); Bone percentage (<0.01, 74); Fat depths at shoulder (<0.05, 54);Mean fat depth (<0.05, 81); Moisture in m. Longissimus Dorsi (<0.05, 88). Additional evidence was also found which suggested QTL for dressing percentage and fat depths at buttock. This study offers confirmation of several QTL affecting growth and carcass traits on SSC7 and provides an important step in the search for the actual major genes involved in the traits of economic interest.

  • It is important to identify the interaction of genes about human disease and characteristic value. Many studies as like logistic analysis, have associated being pursued, but, previous methods did not consider the sub-group of the genotypes. So, QTL interactions and the GMM (genotype matrix mapping) have been developed. In this study, we detect the superior genotype combination to have an impact on economic traits of Korean cattle based on the study over GMM method. Thus, we identified interaction effects of single nucleotide polymorphisms (SNPs) responsible for average daily gain(ADG), marbling score (MS), carcass cold weight (CWT), longissimus muscle dorsiarea (LMA) using GMM method. In addition, we examine significance of the major genotype combination selected by implementing permutation test of the F-measure which was not obtained by Sachiko et al.

  • The establishment of DNA microarray technology has enabled high-throughput analysis and molecular profiling of various types of cancers. By using the gene expression data from microarray analysis we are able to investigate diagnostic applications at the molecular level. The most important step in the application of microarray technology to cancer diagnostics is the selection of specific markers from gene expression profiles. In order to select markers of Immortalization and transformation we used c-myc and $H-ras^{V12}$ oncogene-transfected NIH3T3 cells as our model system. We have identified 8751 differentially expressed genes in the immortalization/transformation model by multivariate permutation F-test (95% confidence, FDR<0.01). Using the support vector machine algorithm, we selected 13 discriminative genes which could be used to predict immortalization and transformation with perfect accuracy. We assayed $H-ras^{V12}$-transfected 'transformed' cells to validate our immortalization/transformation dassification system. The selected molecular markers generated valuable additional information for tumor diagnosis, prognosis and therapy development.

The Character of Community Structure and Distribution for Thuja koraiensis Nakai, South Korea (눈측백의 군집구조와 분포특성)

  • The study was investigated in vegetation and environmental factors of Thuja koraiensis habitats where provided for ecological evidence data for conservation and management. Study plots were located at altitudes of 1,000~1,588 m with inclinations of 10~30°. A total of 150 taxa was identified 22 quadrates in 6 study sites. The highest basal area was analyzed in Mt. Gariwangsan 49.98 ㎡/㏊ with the lowest Mt. Hwaaksan 3.46 ㎡/㏊. Thuja koraiensis forest was classified into two communities; Abeis nephrolepis-Taxus cuspidata community, Betula ermanii-Thuja koraiensis community. As a result of Multi-Response Permutation Procedures test, there was significant difference among the communities.

  • Family-based tests such as the transmission and disequilibrium tests(TDT) have proved to be powerful tools in the search for disease genes. Unlike case-control studies, the tests are not affected by population admixture, which can lead to spurious association of multiple highly linked makers with disease-susceptible genes. Those tests have largely required knowledge of parental marker genotypes. However, parental data are often not available for late-onset diseases. In this article we propose sib-TDTs that overcome this problem by use of marker data from unaffected sib(s) instead of parents. To do this end, we fist defined a Mantel-Haenszel-type statistic for each haplotype and then proposed two tests based on this statistic. Simulation studies suggest that the proposed tests are robust to population admixture and are monotone increasing as a relative risk increases irrespective of mode of inheritance. We also illustrated the proposed tests with data adopted from Yonsei Cardiovascular Genome Center.

The study for the Epidemiologic Characteristics of Cancer Patients in Jeju Special Self-governing Province (제주특별자치도 암 환자의 역학적인 특성에 관한 연구)

  • Jeju province is the highest area about obesity(1st), alcohol consumption(2nd) and male smoking(2nd) among sixteen Korean provinces by the report of Statistics Korea: 2013 community health survey. Therefore, it is assumed that the incidence rate of colon, liver, lung and breast cancer can be high. The purpose of this study is to test these cancer's incidence and mortality trends and compare comparability with national average. The Joinpoint regression model and permutation tests for identifying changes and parallelism in trend were used to test registered data at Jeju Regional Cancer Registry from 1999 to 2012. In male colorectal cancer, Average Age Percent Change(AAPC) of Age-Standardized incidence Rate(ASR) was 8.4% per year(p-value<.000) and the hypothesis of parallelism with Korean male average was rejected because of steep increasing of Jeju male patients' AAPC(p-value=.047). In male liver cancer, AAPC of ASR was -2.98 % per year(p-value<.000) and parallelism with Korean male average was rejected because of sluggish decreasing of Jeju(p-value=.026). In male lung cancer, the ASR parallelism with Korean male average was rejected(p-value=.009) because Jeju patients APC(4.37% per year) was increased during 2006~2012. This study demonstrates that AAPC and Trends of male colon, male lung and male liver were difference from national average. Further studies are needed to understand its causes.

An Iterative Data-Flow Optimal Scheduling Algorithm based on Genetic Algorithm for High-Performance Multiprocessor (고성능 멀티프로세서를 위한 유전 알고리즘 기반의 반복 데이터흐름 최적화 스케줄링 알고리즘)

  • In this paper, we proposed an iterative data-flow optimal scheduling algorithm based on genetic algorithm for high-performance multiprocessor. The basic hardware model can be extended to include detailed features of the multiprocessor architecture. This is illustrated by implementing a hardware model that requires routing the data transfers over a communication network with a limited capacity. The scheduling method consists of three layers. In the top layer a genetic algorithm takes care of the optimization. It generates different permutations of operations, that are passed on to the middle layer. The global scheduling makes the main scheduling decisions based on a permutation of operations. Details of the hardware model are not considered in this layer. This is done in the bottom layer by the black-box scheduling. It completes the scheduling of an operation and ensures that the detailed hardware model is obeyed. Both scheduling method can insert cycles in the schedule to ensure that a valid schedule is always found quickly. In order to test the performance of the scheduling method, the results of benchmark of the five filters show that the scheduling method is able to find good quality schedules in reasonable time.

Community Structure of Pinus thunbergii Stand in the Eastern Coast of Gyeongsangbuk-do (경상북도 동해안 곰솔림의 군집구조)

  • This study was conducted to provide basic data for the effective conservation and management in the black pine(Pinus thunbergii) stand which is located in the eastern coast of Gyeongsangbuk-do where the fragmentation of vegetation has been caused by the exploitation and the increase of tourists, and installed the seventy study sites($20{\times}20m$) in the dominant black pine stand. The black pine stand was classified into three groups(P. thunbergii - P. densiflora community, P. thunbergii - Robinia pseudoacacia community, P. thunbergii - P. densiflora-Celtis sinensis community) by a cluster analysis. As a result of Multi-Response Permutation Procedures test, there is significance among the communities. Pinus densiflora, Callicarpa japonica, Juniperus rigida, Rhododendron yedoense for. poukhanense etc. nineteen species were significant by indicator species analysis. The population structure of black pine stand showed that the class of diameter 12 to 26 cm was dominance, which had the inverse hump-shape pattern. Species diversity index(H') of investigated ranged from $1.033{\pm}0.234$ to $1.629{\pm}0.226$ in the woody layer group and from $2.448{\pm}0.457$ to $2.545{\pm}0.318$ $2.174{\pm}0.333$ in the herb layer group.
