Development of Species-Specific Primers for PCR Identification of Lactobacillus hilgardii and Lactobacillus farciminis in Kimchi

  • The aim of this study was to develop species-specific primer sets for kimchi Lactobacillus. Known gene sequences of Lactobacillus 16S rRNA were collected from the NCBI Gene bank, and 69 primer sets were designed using the homologous gene sequence. Six species of kimchi Lactobacilli were used as reference strains: Lactobacillus brevis KCTC3102, Lactobacillus farciminis KCTC3681, Lactobacillus fermentum KCTC3112, Lactobacillus hilgardii KCTC3500, Lactobacillus plantarum KCTC3099, and Lactobacillus sanfranciscensis KCTC3205. PCR amplification and gel electrophoresis were performed to identify the accuracy and specificity of the developed primer set. The results show that the primer set of 5'-aagcctgcgaaggcaag-3' & 5'-aggccaccggctttg-3', 5'-acatactatgcaaatctaagagattagacg-3' & 5'-actgagaatggctttaagagattagcttac-3' resulted in a specific PCR band on L. hilgardii, and primer set of 5'-ctaataccgcataacaactactttcacat-3' & 5'-aacttaataaaccgcctacattctctttac-3' on L. farciminis. The results indicate that the developed primer sets can provide a useful tool for the identification and differentiation of L. hilgardii and L. farciminis from other Lactobacillus species of kimchi.

  • 3.3kb 웅성특이 DNA(pEM39 plasmid DNA)가 성 특이 DNA 검색자로 활용되어질 수 있는가를 확인하기 위하여 구조적인 분석을 Southern blotting, DNA sequencing과 computer program 분석을 통하여 실시하였다. 전체 3.3kb에서 유래된 약 1kb 단위의 단편을 이용하여 표지된 짧은 DNA probe들은 Southern blot 분석에서 웅성특이성을 나타내었다. McGraw와 Jeon의 sequence에 대한 유사성 비교 자료로부터 여러 부분의 conserved region을 찾아내고 이것을 기초로 하여 5개의 primer set들을 선발하였다. Conserved region에 존재하면서 computer program에 의해서 선발되어진 PMS1과 2의 primer set가 최종적으로 PCR 분석을 위하여 선정되었다. 이 primer set를 사용한 PCR 분석에서, 1ng부터 10pg까지의 웅성 genomic DNA에서 PCR 산물을 얻을 수 있었으며, 자성의 경우는 어떠한 산물도 찾을 수 없었다. PCR에 이용할 수정란의 시료는 2 세포기의 수정란에서 얻었으며 순수 분리된 genomic DNA에서 확립된 조건에서 PCR을 수행하였다. 8개의 수정란을 분석한 결과 4개의 웅성과 4개의 자성 수정란을 확인하였다. 이러한 결과는 선정된 primer set가 돼지 수정란의 성을 조기 감별하는데 효율적인 DNA probe로 사용될 수 있다는 것을 암시한다.

Development and Validation of Multiplex PCR Method for the Identification of Pagrus major and Sciaenops ocellatus (참돔과 홍민어 판별을 위한 Multiplex PCR 검사법의 개발과 검증)

  • Nowadays, with increase of seafood consumption, there have been increasing reports of defective seafood products. There have been incidents of red drum (Sciaenops ocellatus) being sold as red seabream (Pagrus major). In this study, we sought to develop and validate species-specific PCRs to differentiate between P. major and S. ocellatus to prevent the sale of S. ocellatus as P. major. Primers for P. major were designed to bind 12s rRNA and those for S. ocellatus were designed to bind 16s rRNA. Multiplex PCR showed a 468 bp amplicon for P. major and a 181 bp amplicon for S. ocellatus. The limit of detection of P. major and S. ocellatus was present at 1 ng each. The developed primers were validated with 19 P. major samples of food items purchased through the internet. Using this monitoring method, the experimental results and tested species were in agreement. Hence, the developed multiplex PCR method is considered reliable to authenticate P. major and S. ocellatus.

Detection Method for Unapproved Genetically Modified Rose Plants in Korea Using Duplex Polymerase Chain Reaction (우리나라 미승인 유전자변형 장미의 duplex PCR검출법)

  • A duplex PCR method was developed to detect a transformation vector pSPB130 used in the development of a genetically modified (GM) rose plant. To detect a GM rose plant, the anthocyanin synthase ($ANS$) was used as an endogenous reference gene of rose in PCR detection. The primer pair RHANS-KF/KR producing 107 bp amplicon was used to amplify the $ANS$ gene and no amplified product was observed in any of the 9 different plants used as a template. The primer pair GMRH-KF/KR was designed to amplify the junction sequence between 35S promoter and flavonoid 3',5'-hydroxylase ($F3^{\prime}5^{\prime}H$) gene in pSPB130. The detection limit of the duplex PCR method is approximately 0.5%. This result indicates that this duplex PCR method could be useful for monitoring unauthorized GM rose in Korea.

Development of Broad-range and Specific 16S rRNA PCR for Use in Routine Diagnostic Clinical Microbiology (임상미생물 검출을 위한 광대한 범위와 특이도를 가지는 16S rRNA PCR법 개발)

  • Broad-range and specific 16S rRNA gene PCR is used for detection and identification of bacterial pathogens in clinical specimens from patients with a high suspicion for infection. We describe the development of a broad-range and specific PCR primer, based on bacterial 16S rRNA, for use in routine diagnostic clinical microbiology services. The primers were designed by using conservative regions of 16S rRNA sequences from 10 strains. Ninety-eight clinical strains were isolated from clinical patient specimens. A total of 98 strains of bacteria were identified by phenotypic methods; PCR with newly designed primers and universal primers. All purified PCR products were sequenced using both forward and reverse primers on an automated DNA analyzer. In this study, we evaluated the usefulness of the newly designed primers and the universal primers for the detection of bacteria, and both these techniques were compared with phenotypic methods for bacteria detection. When we also tested 98 strains of clinical isolates with newly designed primers, about 778 bp DNA fragments were amplified and identified from all strains. Of the 98 strains, 94 strains (95.9%) correspond in comparison with phenotypic methods. The newly designed primers showed that the identities of 98 (100%) strains were the same as those obtained by universal PCR primers. The overall agreement between the newly designed primers and universal primers was 100%. The primer set was designed for rapid, accurate, and cheap identification of bacterial pathogens. We think the newly designed primer set is useful for the identification of pathogenic bacteria.

Detection of Escherichia coli O157:H7, Salmonella spp., Staphylococcus aureus and Listeria monocytogenes in Kimchi by Multiplex Polymerase Chain Reaction (mPCR)

  • We developed an mPCR assay for the simultaneous detection, in one tube, of Escherichia coli O157:H7, Salmonella spp., Staphylococcus aureus and Listeria monocytogenes using species-specific primers. The mPCR employed the E. coli O157:H7 specific primer Stx2A, Salmonella spp. specific primer Its, S. aureus specific primer Cap8A-B and L. monocytogenes specific primer Hly. Amplification with these primers produced products of 553, 312, 405 and 210 bp, respectively. All PCR products were easily detected by agarose gel electrophoresis, and the sequences of the specific amplicons assessed. Potential pathogenic bacteria, in laboratory-prepared and four commercially available kimchi products, were using this mPCR assay, and the amplicons cloned and sequenced. The results correlated exactly with sequences derived for amplicons obtained during preliminry tests with known organisms. The sensitivity of the assay was determined for the purified pathogen DNAs from four strains. The mPCR detected pathogen DNA at concentrations ranging from approximately 0.45 to $0.05\;pM/{\mu}l$. Thus, this mPCR assay may allow for the rapid, reliable and cost-effective identification of four potentially pathogens present in the mixed bacterial communities of commercially available kimchi.

PCR Diagnosis of Entamoeba histolytica Cysts in Stool Samples

  • Amebiasis is a protozoan disease caused by Entamoeba histolytica and a potential health threat in areas where sanitation and hygiene are inappropriate. Highly sensitive PCR methods for detection of E. histolytica in clinical and environmental samples are extremely useful to control amebiasis and to promote public health. The present study compared several primer sets for small subunit (SSU) rDNA and histone genes of E. histolytica cysts. A 246 bp of the SSU rDNA gene of pure cysts contained in phosphate-buffered saline (PBS) and in stool samples was successfully amplified by nested PCR, using the 1,147-246 bp primer set, of the primary PCR products which were pre-amplified using the 1,147 bp primer as the template. The detection limit of the nested PCR using the 1,147-246 primer set was 10 cysts in both groups (PBS and stool samples). The PCR to detect histone gene showed negative results. We propose that the nested PCR technique to detect SSU rDNA can be used as a highly sensitive genetic method to detect E. histolytica cysts in stool samples.

Genetic analysis of norovirueses in Busan (부산지역 노로바이러스의 유전적 분석)

  • For detection of noroviruses (NVs), we compared various PCR primer sets based on reverse transcription nested PCR (RT-nested PCR) in the water samples from Dong brook in Busan, South Korea. We designed various new primer sets based on the most conserved sequences of the capsid protein gene that react with diverse NVs found in Korea. Designed primer sets (KG1F/KG1R and KG2F/KG2R, named as PNK) for the respective genogroups of NVs, genogroup I and II (GI and GII), were applied to detect NVs in the water samples from Dong brook concentrated with ultracentrifugation. In the application to the water samples, proportion of GI (76.47%) and GII (70.59%) in water samples of Dong brook in RT-nested PCR with the primer sets of this study. However, no significant differences of the proportion of the positive samples were not found between RT-nested PCRs with reported and newly designed primer sets. From the nucleotide sequencing, GI and GII of NVs present in Dong brook were appeared to be the members of 1/2/4/5/9/10 genotypes, and 3/4/5/11/13 genotypes respectively. Appeared genotype 4 of GII known as an one of main genotype found in patients of many Asian countries warned us to consider the risks of norovirus in aquatic environments in southern part of Korea.

Establishment of Quantitative Analysis Method for Genetically Modified Maize Using a Reference Plasmid and Novel Primers

  • For the quantitative analysis of genetically modified (GM) maize in processed foods, primer sets and probes based on the 35S promoter (p35S), nopaline synthase terminator (tNOS), p35S-hsp70 intron, and zSSIIb gene encoding starch synthase II for intrinsic control were designed. Polymerase chain reaction (PCR) products (80~101 bp) were specifically amplified and the primer sets targeting the smaller regions (80 or 81 bp) were more sensitive than those targeting the larger regions (94 or 101 bp). Particularly, the primer set 35F1-R1 for p35S targeting 81 bp of sequence was even more sensitive than that targeting 101 bp of sequence by a 3-log scale. The target DNA fragments were also specifically amplified from all GM labeled food samples except for one item we tested when 35F1-R1 primer set was applied. A reference plasmid pGMmaize (3 kb) including the smaller PCR products for p35S, tNOS, p35S-hsp70 intron, and the zSSIIb gene was constructed for real-time PCR (RT-PCR). The linearity of standard curves was confirmed by using diluents ranging from $2{\times}10^1{\sim}10^5$ copies of pGMmaize and the $R^2$ values ranged from 0.999~1.000. In the RT-PCR, the detection limit using the novel primer/probe sets was 5 pg of genomic DNA from MON810 line indicating that the primer sets targeting the smaller regions (80 or 81 bp) could be used for highly sensitive detection of foreign DNA fragments from GM maize in processed foods.

  • 유전자 증폭을 위한 정확한 PCR Primer의 디자인은 핵심적인 기반 기술이다. 기존 연구를 통해 각 유전자별 특이적인 PCR Primer를 디자인할 수 있는 도구가 제안되었으나, 유전체 정보를 활용한 대단위의 디자인작업을 수행하기에는 적합하지 않았다. 본 논문에서는 클라우드 컴퓨팅 환경에서 대규모의 유전체를 대상으로 특이적인 PCR Primer를 디자인하고 검색할 수 있는 시스템을 설계하고 구현한다. 제안하는 시스템은 Hadoop 플랫폼에서의 MapReduce 프레임워크를 기반으로 설계 및 구현하여 유전자 서열검색을 대규모로 수행할 수 있도록 하였다. 5만개의 질의를 이용한 성능 평가 결과, 제안하는 기법은 기존 BLAST를 이용한 검색방법에 비해 약 3배의 성능 향상을 보였다.
