  • Introduction: It is a challenge to design a protein score function which stabilizes the native structures of many proteins simultaneously. The coarse-grained description of proteins to construct the pairwise-contact score function usually ignores the backbone directionality of protein structures. We propose a new two-body score function which stabilizes all native states of 1,006 proteins simultaneously. This two-body score function differs from the usual pairwise-contact functions in that it considers two adjacent amino acids at two ends of each peptide bond with the backbone directionality from the N-terminal to the C-terminal. The score is a corresponding propensity for a directional alignment of two adjacent amino acids with their local environments. Results and Discussion: We show that the construction of a directional adjacency-score function was achieved using 1,006 training proteins with the sequence homology less than 30%, which include all representatives of different protein classes. After parameterizing the local environments of amino acids into 9 categories depending on three secondary structures and three kinds of hydrophobicity of amino acids, the 32,400 adjacency-scores of amino acids could be determined by the perceptron learning and the protein threading. These could stabilize simultaneously all native folds of 1,006 training proteins. When these parameters are tested on the new distinct 382 proteins with the sequence homology less than 90%, 371 (97.1%) proteins could recognize their native folds. We also showed using these parameters that the retro sequence of the SH3 domain, the B domain of Staphylococcal protein A, and the B1 domain of Streptococcal protein G could not be stabilized to fold, which agrees with the experimental evidence.

  • The native forms of some proteins such as inhibitory serpins (serine protease inhibitors) and viral membrane fusion proteins are metastable, which is critical to their functions. To understand the mechanism of how native metastability regulates the inhibitory function of serpins, we characterized stabilizing mutations of $\alpha$$_1$-antitrypsin, a prototype serpin, in which Gly 117 was replaced by a series of larger hydrophobic residues.(omitted)

  • This study was performed to investigate the effect of promoting gastrointestinal function and inhibiting of decreasing body temperature of ginger extract(Zingiber officinale) in rats. In order to elucidate the gastrointestinal function and inhibiting effect of body temperature of native ginger and improved ginger, water extracts of ginger were orally administrated into rats. The results are as follows: The gastrointestinal transit time was significantly decreased in native ginger(7.66hrs) and improved ginger(7.72hrs) extract administrated groups compare to control group(8.44hrs). The mean red faecal weight was increased in native ginger(30.6%) and improved ginger(31.1%) extract administrated groups compare to control group(24.9%) for 24hrs. Inhibiting effect of decreasing body temperature induced by serotonin was increased in native ginger($1.116^{\circ}C$) and improved ginger($1.416^{\circ}C$) extract administrated groups compare to positive control group($0.384^{\circ}C$) during 40 minutes. Gastrin and CGRP immunoreactive density was more strongly expressed in native ginger and improved ginger extract administrated groups compare to control group. Serotonin immunoreactive density was more weakly expressed in native ginger and improved ginger extract administrated groups compare to control group. These results suggest that ginger extracts may enhance physiological activity such as gastrointestinal motility, protection of mucosa and gastric acid secretion in gastrointestinal tracts, and inhibits decreasing body temperature

  • This study is designed for two purposes. The first one is to compare the realization and perception of English contrastive focus between Korean learners of English and native speakers of English. The second purpose is to study the phonological and phonetical features of contrastive focus by examining the results of production and perception experiments. English native speakers' results show that the English contrastive accents are generally accompanied by higher peak heights. The findings agree with the results of Bartels & Kingston (1994). Unlike native speakers of English, Korean speakers seem to be poor at relating the phonetical features of contrastive focus to their actual speech. Korean speakers' results are especially unsuccessful when the contrast is not distinctly grasped through syntactic structure, or when the function words are contrasted. Furthermore, Korean speakers' utterances tend to have pitch accents on every content word, whether the word is contrasted or not.

  • This study explores whether Russian, known to have a process of syllable-final devoicing, reveals differences in vowel duration as a function of the underlying voicing of the coda stop. This paper also examines whether non-native speakers of Russian and English learn typical L2 values in vowel duration. The results indicate that vowels in Russian have a slightly longer mean duration before a voiced stop than before a voiceless stop (a mean difference of 9.52 ms), but in most cases the differences did not exhibit statistical significance. In English the mean difference was 60.05 ms, and the differences were in most cases statistically significant. All native Russian speakers of English produced larger absolute differences in vowel duration for English than for Russian, and all native English speakers of Russian produced smaller absolute differences for Russian than for English. More experienced learners seemed to achieve more native-like values of vowel duration than less experienced learners did, suggesting that learning occurs gradually as the learners gain more experience with the L2.

  • This study investigated whether listeners' perceptual patterns varied according to base token selected for stimuli manipulation. Voice onset time (VOT) and fundamental frequency (F0) values were orthogonally manipulated, each in seven steps, using naturally produced words that contained a lenis (/kan/) and an aspirated (/khan/) stop in Seoul Korean. Both native and non-native groups showed significantly higher numbers of aspirated responses for the stimuli constructed with /khan/, evidencing the use of minor cues left in the stimuli after manipulation. For the native group the use of the VOT and F0 cues in the stop categorization did not differ depending on whether the base token included the lenis or aspirated stop, indicating that the results of previous studies remain tenable that investigated the relative importance of the acoustic cues in the native listener perception of the Korean stop contrasts by using one base token for manipulating perceptual stimuli. For the non-native group, the use patterns of the F0 cue differed as a function of base token selected. Some findings indicated that listeners used alternative cues to identify the stop contrast when major cues sound ambiguous. The use of the manipulated VOT and F0 cues by the non-native group was not native-like, suggesting that non-native listeners may have perceived the minor cues as stable in the context of the manipulated cue combinations.

  • The distribution and relative frequencies of the endocrine cells were studied immunohistochemically in the common pancreatic ducts of the Korean native goat with serotonin, glucagon, insulin, BCG, BPP and somatostatin antisera. Serotonin-, glucagon-, BCG-, BPP- and somatostatin-immunoreactive cells were detected in the basal portion of the mucosal gland in the common pancreatic ducts of the Korean native goat but insulin-immunoreactive cells were not detected. The function of these immunoreactive cells and appearance of other immunoreactive cells in the common pancreatic ducts of the Korean native goat were remains unknown.

  • This study aims to investigate how prosodic prominence is perceived in relation to word class information (or parts-of-speech) by Korean learners of English compared with native English speakers in public speech. Two groups, Korean learners of English and native English speakers, were asked to judge words perceived as prominent simultaneously while listening to a speech. Parts-of-speech and three acoustic cues (i.e., max F0, mean phone duration, and mean intensity) were analyzed for each word in the speech. The results showed that content words tended to be higher in pitch and longer in duration than function words. Both groups of listeners rated prominence on content words more frequently than on function words. This tendency, however, was significantly greater for Korean learners of English than for native English speakers. Among the parts-of-speech of the content words, Korean learners of English were more likely than native English speakers to judge nouns and verbs as prominent. This study presents evidence that Korean learners of English consider most, if not all, content words as landing locations of prosodic prominence, in alignment with the previous study on the production of prominence.
