Diet Folate, DNA Methylation and Polymorphisms in Methylenetetrahydrofolate Reductase in Association with the Susceptibility to Gastric Cancer

  • Methylenetetrahydrofolate reductase (MTHFR) has been reported to be associated with DNA methylation, an epigenetic feature frequently found in gastric cancer. We conducted a case-control study to explore the association of MTHFR C677T polymorphisms with gastric cancer risk and its relation with the DNA methylation of COX-2, MGMT, and hMLH1 genes. Genotyping of P16, MGMT and HMLH1 was determined by methylation-specific PCR after sodium bisulfate modification of DNA, and genotyping of MTHFR C677T was conducted by TaqMan assays using the ABI Prism 7911HT Sequence Detection System. Folate intake was calculated with the aid of a questionnaire. Compared with the MTHFR 677CC genotype, the TT genotype was significantly associated with 2.08 fold risk of gastric cancer when adjusting for potential risk factors. Individuals who had an intake of folate above $310{\mu}g$/day showed protective effects against gastric cancer risk. The effect of MTHFR C677T polymorphisms on the risk of gastric cancer was modified by folate intake and methylation status of MGMT (P for interaction <0.05).

Identification of 'Chunpoong' among Panax ginseng Cultivars Using Real Time PCR and SNP Marker

  • The common DNA extraction methods are indispensable for genotyping by molecular marker analysis. However, genotyping a large number of plants is painstaking. A modified 'NaOH-Tris' method used in this study reduces the extraction time while keeping the cost low and avoiding the use of hazardous chemicals. The endpoint analysis by realtime PCR tends to be fast and effective for the development of SNP markers linked to the 'Chunpoong' cultivar of Panax ginseng. The 'Chunpoong' marker was developed by a major latex-like protein gene sequence. From our results, we suggest that this method is successful in distinguishing 'Chunpoong' from a large number of ginseng cultivars.

Genotyping and Molecular Characterization of Carbapenem-resistant Acinetobacter baumannii Strains Isolated from Intensive Care Unit Patients

  • The emergence of multidrug-resistant Acinetobacter baumannii has partly increased treatment failure and patient mortality. Class D β-lactamases is an important mechanism of resistance to beta-lactam antibiotics in this species. This study aimed to investigate the relationship between the presence oxacillinase gene and genetic fingerprints of A. baumannii isolates from the intensive care unit of an Egyptian tertiary care hospital. One hundred and twenty A. baumannii clinical isolates were collected. Multiplex PCR was performed to detect genes encoding oxacillinases (OXA-23, OXA-24, OXA-51, OXA-58 and OXA-143). Molecular typing of all collected isolates was performed using random amplified polymorphic DNA (RAPD)-PCR assay. Out of 120 examined isolates, 92, 88 and 84% were resistant to ertapenem, imipenem and meropenem, respectively. The species-specific, commonly present OXA-51 gene was found in all isolates while OXA-23 showed a high prevalence of 88% of isolates. OXA-24 and OXA-143 genes were detected in 3% and 1% of isolates, respectively. No OXA-58 gene was detected. Five clusters consisting of 19 genotypes were detected using RAPD-PCR. Genotype A was the most prevalent, it was observed in 62% of the isolates followed by genotype B (12%). These results revealed that genotypes A and B are common in the hospital. Results also demonstrate that RAPD-PCR is a rapid and reliable method for studying the clonal similarity among A. baumannii isolated from different clinical specimens.

Molecular identification of sweet potato accessions using ARMS-PCR based on SNPs

  • The sweet potato (Ipomoea batatas [L.] Lam.) is the sixth-most important crop in the world following rice, wheat, potato, maize, and cassava. Four varieties ('Beniharuka', 'Annobeni', 'Pungwonmi', 'Hogammi') and their Japanese cultivars are broadly distributed in South Korea. In the Korean marketplace, sweet potatoes are classified by color and shape, not by variety, making it necessary to differentiate varieties for uniform production and consumption. In this study, molecular markers were developed to distinguish the four varieties of sweet potato using SNPs and genotyping-by-sequencing (GBS) analysis via a tetra-primer amplification refractory mutation system (ARMS)-PCR. The results revealed that three variety-specific fragments (164 bp and 241 bp of SNP 04-27457768 and 292 bp of SNP 03-16195623) were amplified in the 'Beniharuka', 'Pungwonmi', and 'Annobeni' sweet potato varieties. There were instances where some varieties produced three bands within the gel electrophoresis, indicating heterozygosity at the given SNPs loci. DNA sequencing analysis also confirmed the results of electrophoresis at the SNPs loci. Overall, these molecular markers would provide a useful, rapid, and, simple evaluation method for the Korean sweet potato marketplace, where the mixing of varieties is a serious issue.

DNA Polymorphism Analysis of the HLA-DRB1 Gene Using Polymerase Chain Reaction-Sequence Specific Primer (PCR-SSP) among Korean Subjects

  • Most expressed HLA loci exhibit a remarkable degree of allelic polymorphism, which derives from sequence differences predominantly localized to discrete hypervariable regions of the amino-terminal domain of the molecule. In this study, the HLA-DRB1 genotypes were determined in eighteen control cell lines and 112 unrelated Koreans using the PCR-SSP (Polymerase Chain Reaction-Sequence Specific Primer) technique. 29 specific primer pairs in assigning the DRB1 gene were used. The results of control cells correlated well with the data which was previously reported. The heterozygosity and homozygosity of the DRB1 gene were 0.786 and 0.214, respectively. In a total of 41 different DRB1 alleles and 83 genotypes, the most frequent allele and genotype were DRB1*04 and DRB1*0901/1501, respectively. This study shows that the PCR-SSP technique is relatively simple, fast and a practical tool for the determination of the HLA-DRBI genotypes. Moreover, these results-allele and genotype frequency and heterozygosity of the HLA DRB1 gene-could be useful for database study before being applied to individual identification and transplantation immunity.

Microsatellite 개발 및 분석법에 대한 소개 (An Introduction to Microsatellite Development and Analysis)

  • 분자 마커의 선택은 집단유전학의 연구방법을 결정하는 중요한 고려사항으로, 현재까지 동식물의 집단유전학 연구에는 알로자임, RAPD, RFLP, AFLP, microsatellite, SNP, ISSR 등이 개발되어 주로 사용되고 있다. 이 중 microsatellite는 핵뿐만 아니라 엽록체, 미토콘드리아와 같은 세포소기관의 게놈상에 매우 풍부하게 존재하며, 핵에서 유래된 microsatellite는 높은 다형성을 보이는 공우성 마커로 집단 구조 및 유전적 다양성 연구에서 최근 선호된다. Microsatellite는 보통 1~6 bp의 짧은 서열이 반복된 것으로 각각의 유전자좌에 특화된 프라이머를 사용하여 증폭한다. Microsatellite는 PCR 반응으로 쉽게 유전자형을 분석할 수 있는 장점이 있으나, 종 특이적으로 개발되고 계통적으로 매우 가까운 근연종에게만 적용될 수 있는 단점이 있다. 따라서, 야생식물의 경우 microsatellite 개발에 필요한 게놈 정보가 부족하고 신규 개발비용이 많이 소요되어 적용이 쉽지 않았으나, 점차 개발비용이 낮아지고 있어, 야생식물을 대상으로 한 microsatellite 연구들이 증가하고 있는 추세이다. 따라서, 본 논문에서는 야생식물의 microsatellite를 이용한 분석 기초를 마련하고자 microsatellite 마커의 다양한 개발 및 분석 방법, 진화 모델 및 적용 분야에 대해 소개하고, 유전자형 결정시 잘못된 결론을 도출할 가능성이 높은 부분에 대한 사항들을 지적하여 야생식물의 microsatellite를 이용한 집단유전학적 분석에 도움을 주고자 하였다.

선식에서 분리한 Enterobacter sakazakii의 복합동정 및 RAPD를 이용한 genotyping (Multiple Confirmation and RAPD-genotyping of Enterobacter sakazakii Isolated from Sunsik)

  • 시판되고 있는 선식 원료를 수거하여 최근 새로운 식중독균으로 보고되고 있는 Enterobacter sakazakii 분리 실험을 실시하였다. 그 결과 총 23종의 선식 원료 중 8개의 선식 원료에서 E.sakazakii로 추정되는 콜로니를 분리할 수 있었으며 API 20E kit를 이용하여 1차적으로 동정한 결과, 다시마 분말, 멸치 분말, 현미 분말, 청국장 분말 및 멥쌀 분말에서 E. sakazakii를 분리할 수 있었다. 이후 3 종의 primer를 이용한 PCR을 실시하여 2차적으로 동정하였다. 또한, 분리된 균주에 대한 RAPD-PCR을 실시하여 최종적으로 8종의 분리균으로 molecular typing을 할 수 있었다.

부산 기장에서 채집된 말미잘의 분자생물학적 방법을 이용한 동정 (Molecular Identification of a Sea Anemone (Cnidaria: Anthozoa: Actiniaria) Obtained in Gijang, Busan)

  • In this study, we tried to identify a sea anemone collected from the coast of Gijang, Busan. The anemone was morphologically similar to species belonging to the genus Anthopleura, but its morphological characteristics did not allow for confirmed identification to species level. Multiple genes from mitochondrial cytochrome oxidase III, 12S and 16S rRNA, and nuclear 18S and 28S rRNA, were amplified for multilocus sequence typing (MLST) analysis using genomic DNA extracted from the sampled anemone and a different primer set. Based on the MLST analysis, the anemone obtained in this study was identified as Anthopleura artemisia. Also, the sequence of internal transcribed spacer-2 was most closely related to A. artemisia, indicating that this single region might be useful for anemone identification. This study shows significance of molecular identification for sea anemones, and will be helpful in studies of sea anemone identification using genotyping-by-sequencing.

Identification of chromosomal translocation causing inactivation of the gene encoding anthocyanidin synthase in white pomegranate (Punica granatum L.) and development of a molecular marker for genotypic selection of fruit colors

  • Previous studies have not detected transcripts of the gene encoding anthocyanidin synthase (ANS) in white pomegranates (Punica granatum L.) and suggest that a large-sized insertion in the coding region of the ANS gene might be the causal mutation. To elucidate the identity of the putative insertion, 3887-bp 5' and 3392-bp 3' partial sequences of the insertion site were obtained by genome walking and a gene coding for an expansin-like protein was identified in these genome-walked sequences. An identical protein (GenBank accession OWM71963) isolated from pomegranate was identified from BLAST search. Based on information of OWM71963, a 5.8-Mb scaffold sequence with genes coding for the expansin-like protein and ANS were identified. The scaffold sequence assembled from a red pomegranate cultivar also contained all genome-walked sequences. Analysis of positions and orientations of these genes and genome-walked sequences revealed that the 27,786-bp region, including the 88-bp 5' partial sequences of the ANS gene, might be translocated into an approximately 22-kb upstream region in an inverted orientation. Borders of the translocated region were confirmed by PCR amplification and sequencing. Based on the translocation mutation, a simple PCR codominant marker was developed for efficient genotyping of the ANS gene. This molecular marker could serve as a useful tool for selecting desirable plants at young seedling stages in pomegranate breeding programs.

Transferability of Cupped Oyster EST (Expressed Sequence Tag)-Derived SNP (Single Nucleotide Polymorphism) Markers to Related Crassostrea and Ostrea Species

  • Single nucleotide polymorphisms (SNPs) are widely acknowledged as the marker of choice for many genetic and genomic applications because they show co-dominant inheritance, are highly abundant across genomes and are suitable for high-throughput genotyping. Here we evaluated the applicability of SNP markers developed from Crassostrea gigas and C. virginica expressed sequence tags (ESTs) in closely related Crassostrea and Ostrea species. A total of 213 putative interspecific level SNPs were identified from re-sequencing data in six amplicons, yielding on average of one interspecific level SNP per seven bp. High polymorphism levels were observed and the high success rate of transferability show that genic EST-derived SNP markers provide an efficient method for rapid marker development and SNP discovery in closely related oyster species. The six EST-SNP markers identified here will provide useful molecular tools for addressing questions in molecular ecology and evolution studies including for stock analysis (pedigree monitoring) in related oyster taxa.
