초위성체 마커를 이용한 산양의 분자유전학적 고찰 (Molecular genetic evaluation of gorals(naemorhedus caudatus raddeanus) genetic resources using microsatellite markers)

  • 본 연구는 산양 7 품종을 대상으로 (Saanen (88), Laoshan (67), Toggenburg (32), Alpine (12), Anglonubian (9), Jamnapari (7), Black Bengal (4)) 13종의 초위성체 마커 (microsatellite marker)를 활용하여 유전적 다형성 분석을 실시하였다. 대립유전자 수는 4개 (INRA005) 부터 18개 (SRCRSP23)까지 확인되었으며, 관측이형접합율 ($H_{obs}$)과 기대이형접합율 ($H_{\exp}$) 그리고 다형성 정보지수 (PIC) 값은 각각 0.482 ~ 0.786, 0.476 ~ 0.923 그리고 0.392 ~ 0.915로 나타났다. 품종별 유전적 거리를 확인하기 위하여 실시한 주성분분석 (PCoA) 결과는 요인대응분석 (FCA) 분석과 유사한 결과를 보였으며, 동일개체출현빈도는 $2.47{\times}10^{-15}$으로 확인되었다. 따라서 본 연구 결과는 산양 품종 개량 및 보존에 있어 기초자료로써 유용한 자료로 활용 가능 할 것으로 사료된다.

Genetic Diversity of a Chinese Native Chicken Breed, Bian Chicken, Based on Twenty-nine Microsatellite Markers

  • The level of genetic differentiation and genetic structure in a Chinese native chicken breed, Bian chicken, and two controlled chicken populations (Jinghai chicken and Youxi chicken in China) were analysed based on 29 microsatellite markers. A total of 166 distinct alleles were observed across the 3 breeds, and 32 of these alleles (19.3%) were unique to only 1 breed. Bian chicken carried the largest number of private alleles at 15 (46.9%), followed by the Jinghai chicken with 12 private alleles (37.5%). The average polymorphism information content (0.5168) and the average expected heterozygote frequency (0.5750) of the Bian chicken were the highest, and those of the Jinghai chicken were 0.4915 and 0.5505, respectively, which were the lowest. Among 29 microsatellite loci, there were 15 highly informative loci in Bian chicken, and the other 14 were reasonably informative loci. The highly informative loci in Jinghai chicken and Youxi chicken were 17 and 14 respectively. Significant deviations from the Hardy-Weinberg equilibrium were observed at several locus-breed combinations, showing a deficit of heterozygotes in many cases. As a whole, genetic differentiation among the breeds estimated by the fixation index (Fst) were at 6.7% (p<0.001). The heterozygote deficit within population (Fis) was 22.2% (p<0.001), with the highest (0.249) in Bian chicken and lowest (0.159) in Youxi chicken. These results serve as an initial step in the plan for genetic characterization and conservation of the Chinese chicken genetic resource of Bian, as well as Jinghai and Youxi chickens.

Assessment of genetic diversity and phylogenetic relationships of Korean native chicken breeds using microsatellite markers

  • Objective: This study was conducted to investigate the basic information on genetic structure and characteristics of Korean Native chickens (NC) and foreign breeds through the analysis of the pure chicken populations and commercial chicken lines of the Hanhyup Company which are popular in the NC market, using the 20 microsatellite markers. Methods: In this study, the genetic diversity and phylogenetic relationships of 445 NC from five different breeds (NC, Leghorn [LH], Cornish [CS], Rhode Island Red [RIR], and Hanhyup [HH] commercial line) were investigated by performing genotyping using 20 microsatellite markers. Results: The highest genetic distance was observed between RIR and LH (18.9%), whereas the lowest genetic distance was observed between HH and NC (2.7%). In the principal coordinates analysis (PCoA) illustrated by the first component, LH was clearly separated from the other groups. The correspondence analysis showed close relationship among individuals belonging to the NC, CS, and HH lines. From the STRUCTURE program, the presence of 5 clusters was detected and it was found that the proportion of membership in the different clusters was almost comparable among the breeds with the exception of one breed (HH), although it was highest in LH (0.987) and lowest in CS (0.578). For the cluster 1 it was high in HH (0.582) and in CS (0.368), while for the cluster 4 it was relatively higher in HH (0.392) than other breeds. Conclusion: Our study showed useful genetic diversity and phylogenetic relationship data that can be utilized for NC breeding and development by the commercial chicken industry to meet consumer demands.

Assessment of genetic diversity using microsatellite markers to compare donkeys (Equus asinus) with horses (Equus caballus)

  • Objective: The study aimed to evaluate the diversity of donkey populations by comparing with the diversity of Thoroughbred and Jeju Halla horses; identified breeding backgrounds can contribute to management and conservation of donkeys in South Korea. Methods: A total of 100 horse (50 Thoroughbreds and 50 Jeju Halla horses) and 79 donkeys samples were genotyped with 15 microsatellite markers (AHT4, AHT5, ASB2, ASB17, ASB23, CA425, HMS1, HMS2, HMS3, HMS6, HMS7, HTG4, HTG10, LEX3, and VHL20), to identify genetic diversity and relationships among horses and donkeys. Results: The observed number of alleles per locus ranged from 1 (ASB17, HMS1) to 14 (AHT5), with a mean value of 4.87, 8.00, and 5.87 in Thoroughbreds, Jeju Halla horses, and donkeys, respectively. Of the 15 markers, AHT4, AHT5, ASB23, CA425, HMS2, HMS3, HTG4, HTG10, and LEX3 loci had relatively high polymorphism information content (PIC) values (PIC>0.5) in these three populations. Mean levels of genetic variation were HE = 0.6721 and HO = 0.6600 in Thoroughbreds, HE = 0.7898 and HO = 0.7100 in Jeju Halla horses, and HE = 0.5635 and HO = 0.4861 in donkeys. Of the 15 loci in donkeys, three loci had negative inbreeding coefficients (FIS), with a moderate mean FIS (0.138). The FIS estimate for the HTG4 marker was highest (0.531) and HMS6 marker was lowest (-0.001). The total probability of exclusion value of 15 microsatellite loci was 0.9996 in donkeys. Conclusion: Genetic cluster analysis showed that the genetic relationship among 79 donkeys was generally consistent with pedigree records. Among the three breeds, donkeys and Thoroughbred horses formed clearly different groups, but the group of Jeju Halla horses overlapped with that of Thoroughbred horses, suggesting that the loci would be suitable for donkey parentage testing. Therefore, the results of this study are a valid tool for genetic study and conservation of donkeys.

Inter Simple Sequence Repeat (ISSR) Polymorphism and Its Application in Mulberry Genome Analysis

  • Molecular markers have increasingly been used in plant genetic analysis, due to their obvious advantages over conventional phenotypic markers, as they are highly polymorphic, more in number, stable across different developmental stages, neutral to selection and least influenced by environmental factors. Among the PCR based marker techniques, ISSR is one of the simplest and widely used techniques, which involves amplification of DNA segment present at an amplifiable distance in between two identical microsatellite repeat regions oriented in opposite direction. Though ISSR markers are dominant like RAPD, they are more stable and reproducible. Because of these properties ISSR markers have recently been found using extensively for finger printing, pohylogenetic analysis, population structure analysis, varietal/line identification, genetic mapping, marker-assisted selection, etc. In mulberry (Morus spp.), ISSR markers were used for analyzing phylogenetic relationship among cultivated varieties, between tropical and temperate mulberry, for solving the vexed problem of identifying taxonomic positions of genotypes, for identifying markers associated with leaf yield attributing characters. As ISSR markers are one of the cheapest and easiest marker systems with high efficiency in generating polymorphism among closely related varieties, they would play a major role in mulberry genome analysis in the future.

Individual-breed Assignment Analysis in Swine Populations by Using Microsatellite Markers

  • Individual-breed assignments were implemented in six swine populations using twenty six microsatellites recommended by the Food and Agriculture Organization and the International Society for Animal Genetics (FAO-ISAG). Most microsatellites exhibited high polymorphisms as shown by the number of alleles and the polymorphism information content. The assignment accuracy per locus obtained by using the Bayesian method ranged from 33.33% (CGA) to 68.47% (S0068), and the accumulated assignment accuracy of the top ten loci combination added up to 96.40%. The assignment power of microsatellites based on the Bayesian method had positive correlations with the number of alleles and the gene differential coefficient ($G_{st}$) per locus, while it has no relationship to genetic heterozygosity, polymorphism information content per locus and the exclusion probabilities under case II and case III. The percentage of corrected assignment was highest for the Bayesian method, followed by the gene frequency and distancebased methods. The assignment efficiency of microsatellites rose with increase in the number of loci used, and it can reach 98% when using a ten-locus combination. This indicated that such a set of ten microsatellites is sufficient for breed verification purposes.

  • 연구배경 : 장기간 흡연을 하는 사람의 10-20%에서만 COPD가 발생한다는 사실은 COPD의 발생에 유전적 인자가 관여함을 시사한다. 최근 surfactant protein A가, COPD의 병인에 중요한 역할을 하는 것으로 알려진 MMP-9의 분비를 TLR2를 통해 증가시킨다고. 그러므로 COPD의 병인에 TLR2이 역할을 할 수 있을 것이라는 가정 아래, TLR2 유전자의 intron II에 존재하는 Guanine-Thymine (GT)의 반복으로 이루어진 유전자다형성과 한국인에서의 COPD의 발생과의 연관성을 규명하고자 하였다. 방 법 : 흡연력이 있는 남자 COPD 환자와 정상 폐기능을 보이는 남자 흡연자를 대상으로 하여, TLR2 유전자의 intron II의 GT 반복횟수를 확인하였다. 그 GT 반복이 3상성의 분포를 보여 이들을 다시 세 개의 맞섬 유전자 아형으로 분류하여 분석하였다. (12-16회 GT 반복: 짧은 아형; 17-22회 반복: 중간 아형; 23-27회 반복: 긴 아형) 결 과 : 각각의 맞섬유전자 아형의 분포는 125명의 COPD군과 144명의 대조군 사이에 유의한 차이는 없었다(P=0.75). 또한 각각의 맞섬유전자 아형의 유무에 따른 유전형의 빈도도 두 군간의 차이는 관찰할 수 없었다. 결 론 : TLR2 유전자의 intron II에 존재하는 GT 반복으로 이루어진 유전자다형성은 한국인에서 COPD의 발생과 연관되어 있지 않다.

Microsatellite marker를 활용한 칡소의 유전적 다양성 및 유연관계 분석 (Studies on Genetic Diversity and Phylogenetic relationships of Chikso (Korea Native Brindle Cattle) Using the Microsatellite Marker)

  • 본 연구는 microsatellite marker를 이용하여 국내에서 사육되고 있는 칡소 9지역 간의 유전적 거리 분석 및 계통 지도 작성 등의 계통유전학적 분석을 실시하였다. 11종의 MS 마커를 이용하여 대립유전자의 수(No. of allele)를 확인한 결과 8에서 24개로 확인되었으며, 기대이형접합율(expected heterozygosity, Hexp)은 0.672에서 0.834 범위 안에 나타났으며, 관측이형접합율(observed heterozygosity, Hobs)은 0.687에서 0.886, 다형성정보지수(Polymorphism information content, PIC)은 0.638에서 0.876로 확인되었다. 무작위 교배집단(Random)으로 가정하였을 경우 동일개체 출현빈도는 11개의 marker를 사용하였을 때, 5.24×10−19 빈도로 출현하는 것을 확인 할 수 있었으며, 반형매 교배집단(Half-sib)과 전형매 교배집단(sib)으로 가정했을 경우에는 2.63×10−06, 2.63×10−06으로 각각 확인되었다. 이러한 결과는 칡소의 개체식별 및 친지확인 marker로 11종의 MS marker가 충분히 활용 가능할 것으로 사료된다. Phylogenetic tree (Neighbor-Joining tree), Principle Component Analysis (PCA) 그리고 Factorial Component Analysis (FCA) 분석을 통해 9 지역의 칡소 집단 간의 유연관계를 확인하였다. 이러한 결과는 칡소 품종을 중요한 가축유전자원으로써 인식하고 국내 타 품종과의 유전적 차별화와 순수성 보존과 능력을 개량하는데 있어 기초 자료로 활용 가능할 것으로 사료된다.

Genetic Diversity of Goats from Korea and China Using Microsatellite Analysis

  • Nine microsatellite loci were analyzed in 84 random individuals to characterize the genetic variability of three domestic goat breeds found in Korea and China: Korean goat, Chinese goat and Saanen. Allele diversity, heterozygosity, polymorphism information content, F-statistics, indirect estimates of gene flow (Nm) and Nei's standard distances were calculated. Based on the expected mean heterozygosity, the lowest genetic diversity was exhibited in Korean goat ($H_E$=0.381), and the highest in Chinese goat ($H_E$=0.669). After corrections for multiple significance tests, deviations from Hardy-Weinberg equilibrium were statistically significant over all populations and loci, reflecting the deficiencies of heterozygotes (global $F_{IS}$=0.053). Based on pairwise FST and Nm between different breeds, there was a great genetic differentiation between Korean goat and the other two breeds, indicating that these breeds have been genetically subdivided. Similarly, individual clustering based on the proportion of shared alleles showed that Korean goat individuals formed a single cluster separated from the other two goat breeds.
