Microarray analyses provide information that can be used to enhance the efficiency of livestock production. For example, microarray profiling can potentially identify the biological processes responsible for the phenotypic characteristics of porcine liver. We performed transcriptome profiling to identify differentially expressed genes (DEGs) in liver of pigs from two breeds, the Korean native pigs (KNP) and Yorkshire pigs. We correctly identified expected DEGs using factor analysis for robust microarray summarization (FARMS) and robust multi-array average (RMA) strategies. We identified 366 DEGs in liver (p<0.05, fold-change>2). We also performed functional analyses, including gene ontology and molecular network analyses. In addition, we identified the regulatory relationship between DEGs and their transcription factors using in silico and qRT-PCR analysis. Our findings suggest that DEGs and their transcription factors may have a potential role in adipogenesis and/or lipid deposition in liver tissues of two pig breeds.

The pig could be a useful model to characterize molecular aspects determining several delicate phenotypes because they have been bred for those characteristics. The Korean native pig (KNP) is a regional breed in Korea that was characterized by relatively high intramuscular fat content and reddish meat color compared to other western breeds such as Yorkshire (YS). YS grew faster and contained more lean muscle than KNP. We compared the KNP to Yorksire to find molecular clues determining muscle characteristics. The comparison of skeletal gene expression profiles between these two breeds showed molecular differences in muscle. We found 82 differentially expressed genes (DEGs) defined by fold change (more than 1.5 fold difference) and statistical significance (within 5% of false discovery rate). Functional analyses of these DEGs indicated up-regulation of most genes involved in cell cycle arrest, down-regulation of most genes involved in cellular differentiation and its inhibition, down-regulation of most genes encoding component of muscular-structural system, and up-regulation of most genes involved in diverse metabolism in KNP. Especially, DEGs in above-mentioned categories included a large number of genes encoding proteins directly or indirectly involved in p53 pathway. Our results indicated a possible role of p53 to determine muscle characteristics between these two breeds.

The aim of the study was to investigate pig reference families, generated from Korean native pigs (KNP) that were crossed with Yorkshire (YS) breeds, which were used to evaluate genetic markers to select breeding animals with superior pork quality. A set of five candidate genes (PRKAG3, MC4R, CAST, ESR, and PRLR ) was analyzed for association with pork quality traits. PRKAG3 (I199V) SNP genotypes were significantly associated with muscle moisture, protein, and fat contents. The MC4R D298N polymorphism was significantly associated with meat tenderness and color traits. The CAST polymorphism was significantly associated with muscle moisture and crude protein traits. These three genes have been associated with pork quality traits in other pig populations, and some of our results are consistent with earlier studies. In addition, two reproductive candidate genes (ESR and PRLR ) did not have significant associations. These results suggest that further study is warranted to investigate and develop more DNA markers associated with pork quality in our KNP-crossed pig families.
Pigs have anatomically and physiologically very similar to human and because of this, pigs are the possible xenotransplantation donors for human organs. PERVs (Porcine Endogenous Retroviruses) are known to be one of the possible obstacles for using porcine organs regardless of the immunological barriers. In order to understand the expression patterns of PERVs in Korean native pigs, we investigated PERV expressions in porcine liver, heart, spleen, and lung samples. After RNA extraction, two types of specific PERV envelope genes (ENV-A and ENV-B) were amplified using specific primers by RT-PCR. The results indicated that the variable PERV expressions were observed in inconsistent patterns among animals and tissues. The PERV expressions were verified with semi-quantitative real-time PCR with three replicates. Even though, these results confirm the previous findings that the PERVs were differentially expressed between animals and tissues. These results also give some valuable information for xenotransplantation when using the Korean native pigs as the organ donor.
Objective: This study was conducted to locate quantitative trait loci (QTL) influencing fatty acid (FA) composition in a large $F_2$ intercross between Landrace and Korean native pigs. Methods: Eighteen FA composition traits were measured in more than 960 $F_2$ progeny. All experimental animals were genotyped with 165 microsatellite markers located throughout the pig autosomes. Results: We detected 112 QTLs for the FA composition; Forty seven QTLs reached the genome-wide significant threshold. In particular, we identified a cluster of highly significant QTLs for FA composition on SSC12. QTL for polyunsaturated fatty acid on pig chromosome 12 (F-value = 97.2 under additive and dominance model, nominal p-value $3.6{\times}10^{-39}$) accounted for 16.9% of phenotypic variance. In addition, four more QTLs for C18:1, C18:2, C20:4, and monounsaturated fatty acids on the similar position explained more than 10% of phenotypic variance. Conclusion: Our findings of a major QTL for FA composition presented here could provide helpful information to locate causative variants to improve meat quality traits in pigs.
Objective: We tried to analyze allele-specific expression in the pig neocortex using bioinformatic analysis of high-throughput sequencing results from the parental genomes and offspring transcriptomes from reciprocal crosses between Korean Native and Landrace pigs. Methods: We carried out sequencing of parental genomes and offspring transcriptomes using next generation sequencing. We subsequently carried out genome scale identification of single nucleotide polymorphisms (SNPs) in two different ways using either individual genome mapping or joint genome mapping of the same breed parents that were used for the reciprocal crosses. Using parent-specific SNPs, allele-specifically expressed genes were analyzed. Results: Because of the low genome coverage (${\sim}4{\times}$) of the sequencing results, most SNPs were non-informative for parental lineage determination of the expressed alleles in the offspring and were thus excluded from our analysis. Consequently, 436 SNPs covering 336 genes were applicable to measure the imbalanced expression of paternal alleles in the offspring. By calculating the read ratios of parental alleles in the offspring, we identified seven genes showing allele-biased expression (p<0.05) including three previously reported and four newly identified genes in this study. Conclusion: The newly identified allele-specifically expressing genes in the neocortex of pigs should contribute to improving our knowledge on genomic imprinting in pigs. To our knowledge, this is the first study of allelic imbalance using high throughput analysis of both parental genomes and offspring transcriptomes of the reciprocal cross in outbred animals. Our study also showed the effect of the number of informative animals on the genome level investigation of allele-specific expression using RNA-seq analysis in livestock species.
Our study analyzed the carcass properties of 170 Korean native pigs in relation to carcass weight and back-fat thickness to provide general data for the production and distribution of high quality pig meat. The 70-74 kg group showed highest yield (73.41%). The ${\geq}80kg$ group showed the highest thickest back-fat (24.13 mm) (p<0.05). The ${\geq}80kg$ group showed the best quality grade (1.00). Back-fat thickness showed significant differences in the weight among groups (p<0.05). The ${\geq}25mm$ group showed the highest carcass weight (75.93 kg). The thickest back-fat group (${\geq}25mm$) showed the highest yield (73.03%). There were significant differences in back-fat thickness among groups (p<0.05), and the ${\geq}25mm$ group showed the highest thickness back-fat (27.60 mm). We found a strong positive correlation between carcass weight and back-fat thickness (r=0.346) as well as meat quality grade (r=0.739). Backfat thickness had a relatively strong positive correlation with meat quality grade (r=0.444). Therefore, there are required to manage the breeding through selection of excellent native species for increasing their carcass weight and enhance meat quality.
This study was conducted to detect quantitative trait loci (QTL) for thirteen growth and meat quality traits in pigs by combing QTL experimental populations. Two F2 reference populations that were sired by Korea native pig (KNP) and dammed by Landrace (LN) or Yorkshire (YK) were generated to construct linkage maps using 123 genetic markers (mostly microsatellites) and to perform QTL analysis on porcine chromosomes (SSCs) 1, 2, 3, 6, 7, 8, 9, 11, 13, 14, and 15. A set of line-cross models was applied to detect QTL, and a series of lack-of-fit tests between the models was used to characterize inheritance mode of QTL. A total of 23, 11 and 19 QTL were detected at 5% chromosome-wise level for the data sets of KNP${\times}$LN, KNP${\times}$YK cross and joint sets of the two cross populations, respectively. With the joint data, two Mendelian expressed QTL for live weight and cooking loss were detected on SSC3 and SSC15 at 1% chromosome-wise level, respectively. Another Mendelian expressed QTL was detected for CIE a on SSC7 at 5% genome-wise level. Our results suggest that QTL analysis by combining data from two QTL populations increase power for QTL detection, which could provide more accurate genetic information in subsequent marker-assisted selection.
돼지의 내인성 레트로 바이러스인 PERV의 존재는 돼지의 무균 사육을 통해서도 제거할 수 없으며, 장기 이식 시 인수 공통 감염의 위험성을 내포하고 있으므로, 이종 간 장기 이식 시 면역 거부 반응과 더불어 해결해야 할 가장 큰 문제점 중의 하나이다. 본 연구에서는 국내에서 사육되고 있는 Berkshire, Duroc, Landrace, Yorkshire 종을 비롯하여 국내 미니 돼지 및 제주도 토종 흑돼지에서 PERV의 존재 유무 및 종류에 대하여 확인 및 검출하는 중합효소 연쇄반응(PCR) 기반 기법을 확립하였다. 사용된 모든 공시 돼지의 genomic DNA로부터 PERV- A 및 PERV-B가 모두 검출되었으며, PERV-C의 경우 음성대조구인 PK15 세포에서의 결과와 비교했을 때, Duroc종에서 매우 낮은 양의 PCR 산물이, 국내 미니돼지와 제주 토종 흑돼지에서는 상대적으로 높은 양의 PCR 산물이 검출되었다. 또한 PERV-A와 PERV-B의 경우 특이적 primer와 제한효소 BamHI을 이용한 PCR- RFLP를 통하여 확인할 수 있었다. 본 연구의 PERV 검출법은 이종 간 장기 이식 시 PERV에 대한 안전 검정 및 PERV의 분류 방법으로서 활용가능할 것으로 사료된다.
Enrofloxacin is one of the second-generation quinolones which have been widely used to treat bacterial infections in various species including chicken, pig, horse and cattle. The objective of the present study was to describe the serum bactericidal activity(SBA) of enrofloxacin, its pharmacokinetic behaviors after intramuscular or intravenous administration to Korean native goats in the dose rate of 5mg/kg b.w. The results obtained through this study were as follows : 1. Sera collected from both sexes of Korean native goats administered 5mg/kg i.v. or i.m. showed potent antibacterial activities up to the 12 hours by way of the serum bactericidal activity. 2. Concentrations of enrofloxacin in the biological samples were measured by high-performance liquid chromatography(HPLC) so as to study pharmacokinetic characteristics. For detection of enrofloxacin, 10% TCA was optimal for protein precipitation and the mobile phase was 0.01M citric acid/methanol/acetonitrile(7/2/1, pH 3.5) with solid phase being the $C_{18}$ reversephase column and detection wavelength being 278nm. The limit of detection of enrofloxacin on HPLC was $0.05{\mu}g/ml$. 3. Pharmacokinetic profile of enrofloxacin administered 5mg/kg i.v. in Korean native goats was best described by two-compartment open model and that administered i.m. the same rate by one-compartment model. There were no sex differences in pharmacokineticl parameters. In conclusion, enrofloxacin showed potent in vivo antibacterial activity and excellent pharmacokinetic properties in Korean native goats, hence it may be used as a potential antibacterial in the veterinary clinical settings.
