Phylogeography of the economic seaweeds Chondrus (Gigartinales, Rhodophyta) in the northwest Pacific based on rbcL and COI-5P genes

  • The red algal genus Chondrus have long been used as raw materials for carrageenan and dietary fiber in health foods. Despite the importance of genetic information in safeguarding natural seaweed resources, knowledge of the population genetics of Chondrus in the northwest Pacific is limited. In this study, genetic diversity and phylogeographic structure of 45 populations (777 specimens) of Chondrus from Korea, China, and Japan were evaluated based on mitochondrial COI-5P gene sequences, and phylogenetic relationships were confirmed based on plastid rbcL gene sequences. Molecular analyses assigned the specimens in this study to three Chondrus species: C. nipponicus, C. ocellatus, and C. giganteus; phenotype-based species classification was impossible owing to their high morphological plasticity. We found moderate intraspecific genetic diversity and a shallow phylogeographic structure in both for C. nipponicus and C. ocellatus, and low intraspecific genetic diversity in C. giganteus. Each of the three species exhibited high-level intraspecific gene flow among regions based on the most common haplotypes (CN1 for C. nipponicus, CO1 for C. ocellatus, and CG1 for C. giganteus). Our comprehensive genetic information provides insights into the phylogeographic patterns and intraspecific diversity of the economically important Chondrus species. It also highlights the need to conserve existing natural Chondrus resources through continuous monitoring of genetic diversity and phylogeographic pattern.

Preliminary search of intraspecific chloroplast DNA variation of nine evergreen broad leaved plants in East Asia

  • In order to acquire information on chloroplast DNA markers to evaluate the genetic diversity of evergreen broad leaved plants, we investigated the intraspecific variation of cpDNA in eight non-coding regions of nine species commonly distributed in East Asia. Although no variations were detected in psbA-trnH, rpoB-trnC, rpl16 and atpB-rbcL regions, a relatively large amount of intraspecific variations was detected in the psbC-trnS, rps16 and trnL-F regions. These results suggested that these three cpDNA markers are suitable to assess genetic diversity of the species investigated in this study. In contrast, intraspecific variations were detected in seven taxa except Hedera rhombea and Neolitsea aciculata. Neolitsea sericea and the taxa of Quercus had many polymorphic sites.

  • 한반도 전지역에 줄장지뱀이 서식하고 있지만, 이 종에 대한 연구는 거의 전무한 상태이다. 한반도의 5지역(경기도, 충청북도, 제주도, 전라남도, 경상남도)의 한국산 줄장지뱀에 대해 RAPD method를 통한 종내 유전적 차이를 비교하였다. 총 28개의 primer를 사용하였고, 그 중 유의성이 있는 17개의 primer에 대한 결과를 Nei's(1972) genetic distance를 통해 유전적 거리와 UPGMA 방법을 통한 phenogram을 구하였다. 그 결과 총 68개의 밴드를 확인했고,이 중 87%인 59개의 polymorphism이 확인되었다. 이를 통한 phenogram에서는 GG1, GG2, CB1, CB2, JN이 Group 1을 이루었으며,JJ1, JJ2, GN이 Croup 2를 이루었다. 줄장지뱀의 경우 지리적 격리를 통한 집단간의 종내 변이가 발생한 것으로 추정된다. 특히, 경상남도 지방의 유전적 독립성이 두드러지는데, 이는 다른 분류군인 어류나 양서류에서도 나타나고 있다. 따라서 이들 집단에 대한 형태적, 생태적 그리고 다른 유전적 분석 등을 통한 추가적인 연구가 필요할 것이라고 판단된다.

  • Genetic diversity among 27 isolates of Rhizoctonia solani, which were obtained from diseased crops in Korea and classified into 9 intraspecific groups by anastomosis test and cultural characteristics, was studied by PCR-RFLP. Gene regions of nuclear 17S ribosomal DNA and internal transcribed spacers including 5.8S rDNA of the isolates were amplified with polymerase chain reaction and digested with 12 restriction enzymes. Differences of restriction patterns were not shown among isolates within each intraspecific groups, however, each anastomosis group and culturala type sowed unique restriction fragment length polymorphisms by restriction patterns using HaeIII, Cfr13I and MspI. The results suggest that PCR-FRLP of rDNA using three restriction enzymes could be used to differentiate intraspecific groups of Rhizoctonia solani in Korea.

자연생유령 소나무림내 초본층의 종다양도와 생태적지위량에 대하여 (Species Diversity and Niche Breadth of the Herb Layer Communities in Young Open Natural Pinus densiflora Stands)

  • Counts of herb stems were made with each systematic grid sized 10cm by 1300cm within six apparently homogeneous herb layers under the open young Japanese red pine, Pinus densiflora, stands. The stands had often been subjected to strong human interferences such as burning, cutting, grazing, and denuding since human settlement until the conservation scheme practiced in these stands for last decade. In addition, amounts of loss of ignition and field capacity were determined to detect soil heterogeneity among and within the stands. The values of information measure of diversity(H), and Hurlbert's probability of interspecfic encounter(Δ), obtained here do not show any consistent correlation. The amount of interspecific competetion(Δ1), the ratio of interspecific to intraspecific competetion(Δ4), Levin's niche breadth(Sh), and species evenness(V), increase, while the amount of intraspecific competetion decrease, as the soil factors become favorable. One stand examined does not follow the above trends, which is more young and shows strong within site heterogeneity of the soil factors. The stand includes pioneer species which is not detectable without detailed observation. It is argued that in stable or favorable environment more intense interspecific competetion and less intraspecific competetion might occur, but this situation does not necessarily always bring smaller niche breadth. In this connection, the results support Hurlbert's contention that the two components of diversity should be analyzed separately.

Growth Characteristics of Rhizophagus clarus Strains and Their Effects on the Growth of Host Plants

  • Arbuscular mycorrhizal fungi (AMF) are ubiquitous in the rhizosphere and form symbiotic relationships with most terrestrial plant roots. In this study, four strains of Rhizophagus clarus were cultured and variations in their growth characteristics owing to functional diversity and resultant effects on host plant were investigated. Growth characteristics of the studied R. clarus strains varied significantly, suggesting that AMF retain high genetic variability at the intraspecies level despite asexual lineage. Furthermore, host plant growth response to the R. clarus strains showed that genetic variability in AMF could cause significant differences in the growth of the host plant, which prefers particular genetic types of fungal strains. These results suggest that the intraspecific genetic diversity of AMF could be result of similar selective pressure and may be expressed at a functional level.

  • Arbuscular Mycorrhizal Fungi(AMF) is widespread symbiont forming mutualistic relationship with plant root in terrestrial forest in ecosystem. They provide improved absorption of nutrient and water, and enhance the resistance against plant pathogen or polluted soil, therefore AM fungi are important for survival and maintaining of individual or community of plant. For last decade, many studies about the functional variation of AM fungi on host plant growth response were showed that different geographic isolates, even same species, have different effect on host plant. However, little was known about functional variation of AM fungal isolates originated single population, which provide important insight about intraspecific diversity of AMF and their role in forest ecosystem. In this study, four AM fungal isolates of Rhizophagus clarus were cultured in vitro using transformed carrot (Daucus carota) root and they showed the difference between isolates in ontogenic characteristics such as spore density and hyphal length. The plant growth response by mycorrhizas were measured also. After 20 weeks from inoculation of these isolates to host plants, dry weight, Root:Shoot ratio, colonization rates and N, P concentration of host plant showed host plant was affected differently by AM fungal isolates. This results suggest that AM fungi have high diversity in their functionality in intraspecific level, even in same population.

The complete chloroplast genome of Glycyrrhiza uralensis Fisch. isolated in Korea (Fabaceae)

  • The chloroplast genome of Glycyrrhiza uralensis Fisch was sequenced to investigate intraspecific variations on the chloroplast genome. Its length is 127,689 bp long (34.3% GC ratio) with atypical structure of chloroplast genome, which is congruent to those of Glycyrrhiza genus. It includes 110 genes (76 protein-coding genes, four rRNAs, and 30 tRNAs). Intronic region of ndhA presented the highest nucleotide diversity based on the six G. uralenesis chloroplast genomes. A total of 150 single nucleotide polymorphisms and 10 insertion and deletion (INDEL) regions were identified from the six G. uralensis chloroplast genomes. Phylogenetic trees show that the six chloroplast genomes of G. uralensis formed the two clades, requiring additional studies to understand it.

  • The water deer, Hydropotes inermis (Cervidae), is native to China and Korea and has two subspecies of the Chinese water deer (Hydropotes inermis inermis) and Korean water deer (Hydropotes inermis argyropus). To date, only the Korean water deer has been reported in South Korea. In this study, however, an intraspecific phylogeny and haplotype analysis based on mitochondrial cytochrome oxidase I indicated that both Korean and Chinese water deer are found in South Korea. The populations of the two Korean genetic lineages did not show distinct geographic distributions. Further morphological studies on the Korean water deer will be required to confirm its taxonomic status.

  • Intraspecific genetic diversity of Korean isolates of Phytophthora drechsleri was investigated based on PCR-RFLP of rDNA along with closely related species in the genus; P. cryptogea, P. melonis, P. erythroseptica, P. cinnamomi, P. cambivora and P. cactorum. Gene regions of nuclear small subunit and internal transcribed spacer (ITS) in rDNA were amplified with polymerase chain reaction and digested with 9 restriction enzymes. Phytophthora species was readily differentiated from each other based on the digestion patterns, however, P. cryptogea was not separable from some isolates of P. drechsleri. Twenty one isolates of P. drechsleri originated from 15 host plants were divided into three distinct groups designated as PdG1, PdG2 and PdG3, respectively. Four isolates in PdG1 were originated from green vegetables and tomato and nine isolates in PdG2 were mainly isolated from medicinal plants. The two groups showed 95.3% homology and four isolates of P. cyptogea came under the groups. However, Eight isolates in PdG3 collected from cucurbits were clearly differentiated from those of PdG1 and PdG2 by 66.5% homology, but completely matched with a Taiwan isolate of P. melonis. Results indicated that three distinct groups exist in Korean isolates of P. drechleri and each group has host preference. In addition, reclassification of the cucurbits isolates are reserved because of their distinct genetic characters from other intraspecific groups in P. drechsleri.
