Objectives : Since the first human infection from avian influenza was reported in Hong Kong in 1997, many Asian countries have confirmed outbreaks of highly pathogenic H5N1 avian influenza viruses. In addition to Asian countries, the EU authorities also held an urgent meeting in February 2006 at which it was agreed that Europe could also become the next target for H5N1 avian influenza in the near future. In this paper, we provide the general and applicable information on the avian influenza in the bioinformatics field to assist future studies in preventive medicine. Methods : We introduced some up-to-date analytical tools in bioinformatics research, and discussed the current trends of avian influenza outbreaks. Among the bioinformatics methods, we focused our interests on two topics: pattern analysis using the secondary database of avian influenza, and structural analysis using the molecular dynamics simulations in vaccine design. Results : Use of the public genome databases available in the bioinformatics field enabled intensive analysis of the genetic patterns. Moreover, molecular dynamic simulations have also undergone remarkable development on the basis of the high performance supercomputing infrastructure these days. Conclusions : The bioinformatics techniques we introduced in this study may be useful in preventive medicine, especially in vaccine and drug discovery.
The epidemiological investigation of outbreak in korea confirmed that the inflow of avian influenza (AI) is related to the migration of migratory birds. In this study, avian repellents instrument were implemented and developed using the visual effects of lasers in accordance with the situation of small domestic fowl farms, and monitoring cameras were installed around each instrument to investigate the frequency of wild birds appearing and evaluate the performance of the instrument. Observation showed that the appreance ratio was reduced by 95%, and no significant reduction in the intrusion prevention effect by adaptation was observed on all fowl farms. In conclusion, it is expected that the outbreak of wild bird-borne infectious diseases such as avian influenza will be decreased if the device is installed on domestic fowl farms.
While research findings suggest that the highly pathogenic avian influenza (HPAI) is the leading cause of economic loss in Korean poultry industry with an estimated cumulative impact of $909 million since 2003, identifying the environmental and anthropogenic risk factors involved remains a challenge. The objective of this study was to identify areas at high risk for potential HPAI outbreaks according to the likelihood of HPAI virus detection in wild birds. This study integrates spatial information regarding HPAI surveillance with relevant demographic and environmental factors collected between 2003 and 2018. The Maximum Entropy (Maxent) species distribution modeling with presence-only data was used to model the spatial risk of HPAI virus. We used historical data on HPAI occurrence in wild birds during the period 2003-2018, collected by the National Quarantine Inspection Agency of Korea. The database contains a total of 1,065 HPAI cases (farms) tied to 168 unique locations for wild birds. Among the environmental variables, the most effective predictors of the potential distribution of HPAI in wild birds were (in order of importance) altitude, number of HPAI outbreaks at farm-level, daily amount of manure processed and number of wild birds migrated into Korea. The area under the receiver operating characteristic curve for the 10 Maxent replicate runs of the model with twelve variables was 0.855 with a standard deviation of 0.012 which indicates that the model performance was excellent. Results revealed that geographic area at risk of HPAI is heterogeneously distributed throughout the country with higher likelihood in the west and coastal areas. The results may help biosecurity authority to design risk-based surveillance and implementation of control interventions optimized for the areas at highest risk of HPAI outbreak potentials.
Background: The H5 avian influenza viruses (AIVs) of clade 2.3.4.4 circulate in wild and domestic birds worldwide. In 2017, nine strains of H5N6 AIVs were isolated from aquatic poultry in Xinjiang, Northwest China. Objectives: This study aimed to analyze the origin, reassortment, and mutations of the AIV isolates. Methods: AIVs were isolated from oropharyngeal and cloacal swabs of poultry. Identification was accomplished by inoculating isolates into embryonated chicken eggs and performing hemagglutination tests and reverse transcription polymerase chain reaction (RT-PCR). The viral genomes were amplified with RT-PCR and then sequenced. The sequence alignment, phylogenetic, and molecular characteristic analyses were performed by using bioinformatic software. Results: Nine isolates originated from the same ancestor. The viral HA gene belonged to clade 2.3.4.4B, while the NA gene had a close phylogenetic relationship with the 2.3.4.4C H5N6 highly pathogenic avian influenza viruses (HPAIVs) isolated from shoveler ducks in Ningxia in 2015. The NP gene was grouped into an independent subcluster within the 2.3.4.4B H5N8 AIVs, and the remaining six genes all had close phylogenetic relationships with the 2.3.4.4B H5N8 HPAIVs isolated from the wild birds in China, Egypt, Uganda, Cameroon, and India in 2016-2017, Multiple basic amino acid residues associated with HPAIVs were located adjacent to the cleavage site of the HA protein. The nine isolates comprised reassortant 2.3.4.4B HPAIVs originating from 2.3.4.4B H5N8 and 2.3.4.4C H5N6 viruses in wild birds. Conclusions: These results suggest that the Northern Tianshan Mountain wetlands in Xinjiang may have a key role in AIVs disseminating from Central China to the Eurasian continent and East African.
최근 양계업에 막대한 피해를 끼치는 조류독감은 한국에서 수천억원의 거대한 경제적 손실을 초래하였다. 병원균의 전염경로를 파악할 수 있다면 막대한 손해를 끼치는 생물학적 피해의 확산을 막고 일부 지역으로 제한하는데 큰 도움이 될 것이다. 병원균 DNA 서열의 계통학적인 분석을 통하여 감염된 숙주들을 방향성이 있는 연결선으로 연관짓는 전염 계통수를 얻을 수 있다. 지난 10여년간 유전적 데이터뿐만 아니라 역학 데이터를 이용한 전염 계통수 추론의 방법론적 발전이 이루어졌다. 이에, 본 연구에서는 전염 계통수 추론 방법을 이용하여 지난 2014년 한국에 발병한 고병원성 조류독감 H5N8에서 유래한 DNA 서열을 재분석하였다. 당시, H5N8 바이러스는 전라북도에서 시작하여 지역적으로 접해있는 4개의 지역으로 확산되어 나갔던 것으로 알려져 있다. 전염 계통수를 추론하는 베이지언 통계 방법인 Markov chain Monte Carlo를 반복적으로 시행하고 이를 종합하여 철새 외래종과 국내종 조류 숙주들의 전염 계통수를 추정하였다. 비록 연결선의 불확실성은 높았으나 추정된 전염 계통수를 통하여 당시 H5N8 바이러스는 전라북도에서 시작하고 충청남도를 거쳐 경기도로 퍼져나간 것을 확인할 수 있었다. 사육하는 오리와 같은 국내종 조류는 전염 계통수의 말단 노드에 위치하는 것으로 추정되었다. 이러한 결과를 통하여 야생 철새종이 2014년 한국의 H5N8 조류독감의 감염 매개자로 주된 역할을 하였다는 것을 재확인하였다.

Highly pathogenic avian influenza (HPAI) viruses have caused severe respiratory disease and death in poultry and human beings. Although most of the avian influenza viruses (AIVs) are of low pathogenicity and cause mild infections in birds, some subtypes including hemagglutinin H5 and H7 subtype cause HPAI. Therefore, sensitive and accurate subtyping of AIV is important to prepare and prevent for the spread of HPAI. Next-generation sequencing (NGS) can analyze the full-length sequence information of entire AIV genome at once, so this technology is becoming a more common in detecting AIVs and predicting subtypes. However, an analysis pipeline of NGS-based AIV sequencing data, including AIV subtyping, has not yet been established. Here, in order to support the pre-processing of NGS data and its interpretation, we developed a user-friendly tool, named prediction of avian influenza virus subtype (PAIVS). PAIVS has multiple functions that support the pre-processing of NGS data, reference-guided AIV subtyping, de novo assembly, variant calling and identifying the closest full-length sequences by BLAST, and provide the graphical summary to the end users.

Many viruses can infect different types of birds, with poultry being the most susceptible. These viral diseases have a direct negative impact on the poultry industry, with significant economic losses. This study examined a group of the most important viruses that infect backyard chickens in 2 specific areas of Basrah Governorate, south of Iraq. The study analyzed avian influenza viruses (AIVs), Newcastle disease virus (NDV), and infectious bronchitis virus (IBV). Two hundred and ninety oropharyngeal swabs, 150 from Abu Al-Khasib and 140 from Shatt Al-Arab regions in the Basrah governorate, were obtained from backyard chickens with clear respiratory signs. The samples were subjected to viral RNA extraction, and the viral nucleic acids were detected using a reverse transcriptase polymerase chain reaction technique. The overall rate of viral infections was 74.8%, which varied depending on the type of virus: 15.8%, 31.3%, and 27.5% for AIV, NDV, and IBV, respectively. The NDV and IBV had much higher infection rates than that of AIV. In addition, the prevalence of AIV in the Shatt Al Arab district was significantly higher than in the Abul Khasib district. Moreover, there were no significant differences between the NDV and the IBV distributions in either of the targeted regions in this study.
We have developed an electromagnetic generator to bury in subcutaneous area or abdominal cavity of the birds. As we can't use a solar battery, it is extremely difficult to supply a power for subcutaneous implantation such as biosensors under the skin due to the darkness environment. We are aiming to test the antigen-antibody reaction to confirm an avian influenza. One solution is a very small generator with the electromagnetic induction coil. We attached the developed coil to chickens and pheasants and recorded the electric potential generated as the chicken walked and the pheasant flew. The electric potential generated with physical simulator is equal to or exceeds the 7 V peak-to-peak at maximum by 560/min of flapping of wings. Even if we account for the junction voltage of the diode (200 mV), efficient charging of the double-layer capacitor is possible with the voltage doubler rectifier. If we increase the voltage, other problems arise, including the high-voltage insulation of the double-layer capacitor. For this reason, we believe the power generated to be sufficient for subcutaneous area of birds. The efficiency, magnetic 2 mm in length and coil 15mm in length, if axial direction is rectified, the magnetic flux density given to the coil could calculated to 7.1 % and generated power average 0.47mW. The improvements in size and wire insulation are expected in the future.
조류인플루엔자 바이러스 H7 subtype에 속하는 바이러스 중 일부는 가금류에 감염할 경우 고병원성이 발휘된다. 또 H7 아형 AIV중 일부는 사람에 감염하여 사망 등을 유발할 수도 있다. 본 연구는 야생조류로부터 분리된 H7 아형 조류인플루엔자 바이러스 6주(H7N7 아형 4주, H7N1 아형 2주)를 대상으로 8개 유전자 분절 전체의 염기서열을 분석하여 병원성, 사람 감염 가능성 등 그 특성을 조사하였다. 계통유전학적 분석결과, 국내에서 분리된 H7 아형 분리주들은 8개 유전자(HA, NA, PB2, PB1, PA, NP, M, NS) 모두 Eurasian lineage로 분류되었으나, Eurasian lineage 내에서도 각기 다른 sublineage로 분류되어 유전적 다양성이 있는 것으로 분석되었다. 한국 분리주 6주는 HA 단백질 분절부위 아미노산은 두 종류(PEIPKGR 및 PELPKGR)의 motif를 가지고 있었으나, 모두 저병원성 바이러스 특성을 가지고 있었다. 숙주세포 결합 특이성과 관련 있는 HA 단백질 receptor-binding site를 분석한 결과, 한국 분리주 모두는 사람 세포 수용체 결합특이성보다는 조류 세포 수용체 결합 특이성을 가지는 것으로 나타났다. 사람 감염 가능성을 높게 하는 부위에서의 아미노산 치환(PB2 단백질의 E627K 및 PB1단백질의 I368V)도 나타나지 않았고, 또한 NA stalk region에서의 결손도 관찰되지 않았다. 이상의 결과를 미루어 볼 때 한국 야생조류에서 분리된 H7 아형 6주 모두는 저병원성 바이러스로 최근 중국에서 사람 감염이 나타나고 있는 H7N9 바이러스와는 유전적으로 다른 계열의 바이러스인 것으로 판단된다.
연구는 방글라데시에서 조류인플루엔자와 뉴캐슬 질병 바이러스가 국내의 현장 샘플에서 혼합항원키트의 민감도와 특이성을 평가하기 위하여 육계 및 산란계와 토종 닭 그리고 사육 야생오리, 거위, 비둘기와 메추라기로부터 야외 샘플을 수집하였다. 샘플은 방글라데시의 5 지역에서 발생한 조류인플루엔자 자연감염된 것으로 의심되는 닭과 야생사육조수로부터 수집되었다. 각 지역으로부터 2마리씩 선택적으로 샘플을 수집하였으며, 각 조류에서는 면봉을 이용하여 기도, 총배설강, 구-비강으로부터 3가지 유형의 샘플을 채취하였다. 70 마리의 조류에서 총210개의 야외 샘플이 수집되었으며, 조류인플레인자와 뉴캣슬병 바이러스 혼합항원신속진단키트를 검사하였다. 210개 샘플 중에서 15개(5 마리)가 조류인플루엔자 바이러스, 63개(21 마리)가 뉴캣슬병 바이러스, 27개(9 마리)에서 두 가지의 혼합감염이 나 타났으며, 그 외에서는 모두 음성으로 나타났다. 5 곳의 조류인플루엔자 양성 중에서 Mymensingh, Netrokona, Gibandha와 Kurigram의 마켓으로부터 산란계에서, Kurigram의 마켓에서 토종닭에서 양성이 나타났다. 야생사육조수는 뉴캣슬병에 양성이거나 또는 조류인플루엔자와 뉴캣슬병 바이러스에는 감염되지 않았다. 조류인플루엔자 및 뉴캣슬병 바이러스 신속진단키트로 기도, 총배설강, 구-비강으로부터 채집한 샘플에서 동시에 검출할 수 있는 것으로서 효과적으로 사용될 것으로 평가되었다. 조류인플레인자와 뉴캣슬병 바이러스 혼합 항원 검사 결과는 명확히 두 개의 바이러스 검출을 위한 테스트 키트로서 적은 노력과 대규모의 필드 샘플로부터 이들 바이러스의 검출에 효과적으로 사용될 수 있는 최신의 과학적 방법이며, 신속하게 질병을 진단할 수 있었다.
