Temperature dependent hydrogen exchange study of DNA duplexes containing binding sites for Arabidopsis TCP transcription factors

  • The TCP domain is a DNA-binding domain present in plant transcription factors and plays important roles in various biological functions. The hydrogen exchange rate constants of the imino protons were determined for the three DNA duplexes containing the DNA-binding sites for the TCP11, TCP15, and TCP20 transcription factors using NMR spectroscopy. The M11 duplex displays unique hydrogen exchange property of the five base pairs in the first binding site (5'-GTGGG-3'). However, the M15 and M20 duplexes lead to clear changes in thermal stabilities of these five base pairs. The unique dynamic features of the five base pairs in the first binding site might play crucial roles in the sequence-specific DNA binding of the class I TCP transcription factors.

A Simulation-Based Study of FAST TCP Compared to SCTP: Towards Multihoming Implementation Using FAST TCP

  • The current multihome-aware protocols (like stream control transmission protocol (SCTP) or parallel TCP for concurrent multipath data transfer (CMT) are not designed for high-capacity and large-latency networks; they often have performance problems transferring large data files over shared long-distance wide area networks. It has been shown that SCTP-CMT is more sensitive to receive buffer (rbuf) constraints, and this rbuf-blocking problem causes considerable throughput loss when multiple paths are used simultaneously. In this research paper, we demonstrate the weakness of SCTP-CMT rbuf constraints, and we then identify that rbuf-blocking problem in SCTP multihoming is mostly due to its loss-based nature for detecting network congestion. We present a simulation-based performance comparison of FAST TCP versus SCTP in high-speed networks for solving a number of throughput issues. This work proposes an end-to-end transport layer protocol (i.e., FAST TCP multihoming as a reliable, delaybased, multihome-aware, and selective ACK-based transport protocol), which can transfer data between a multihomed source and destination hosts through multiple paths simultaneously. Through extensive ns-2 simulations, we show that FAST TCP multihoming achieves the desired goals under a variety of network conditions. The experimental results and survey presented in this research also provide an insight on design decisions for the future high-speed multihomed transport layer protocols.

  • From the reciprocal connection by this Internet network researchs about the efficiency improvement of the whole system is accomplished with the method which reduces delays in message transmission. From here, we will do a comparative study between the user data program protocol (UDP) and the zero copy which does not use the buffer cache to fine out the valid method to improve the efficiency. In this thesis, I will change the message copy from execution process of the buffer cache of the TCP/IP on Unix OS with process on Linux OS. The object of conversion is to show you that the zero copy which doesn't use the buffer cache from transfer control class improves the communication efficiency.

Detection of N-Acetyltranylcypromine and Glucuronide of Phenyl-Hydroxylated N-Acetyltranlcypromine from Tranylcypromine-Dosed Rat Urine : Pharmacological Implications

  • In order to use for metabolic studies of tranylcypromine (TCP), TCP-phenyl-$d_{5}$ was synthesized via the intermediates, 3-benzoylpropionic acid-$d_{5}$ and trans-2-phenylcyclopropanecarboxylic acid-$d_{5}$ -TCP(0.22 mmole/kg) and its deuterated analog were administered s. c. to the rats and GC/MS analyses of the urines led to the detection of N-acetyltranylcypromine (ATCP) and glucuronide conjugate of phenyl-hydroxylated ATCP. MAO activities in rat brain were measured using serotonin as the substrate. In vitro $IC_{50}$ of ATCP was determined to be $10^{-3}M$. The inhibitions by ATCP were not dependent on the preincubation time and were reversed by washing sedimented mitochondrial pellets after the preincubation. In vivo MAO inhibitions at various times of 0.5, 1.5, 3, 6, 12, and 23 hr after the administration of 0.4 mmole/kg (i. p. ) of ATCP were found to be 0.13, 73, 90, 89, and 74 %, respectively. Similarly, the inhibition percents by 0.015 mmole/kg (i. p. ) of TCP were 94, 99, 95, 91, 71 and 49%. The results strongly suggest that deacetylated product of ATCP may account for its in vivo MAO inhibition. The relationship between the metabolism via phenyl-hydroxylation and the in vivo potency of TCP was examined by QSAR study and it was found that groupings discriminating between the compounds with p-substituents and those without them only ensure high correlations, suggesting that ring-hydroxylation which occurs at the para position in most of the compounds is a determining factor to the potency of TCP.

  • Recently with increase of data in the Internet, platform technologies that can process huge data effectively such as Google platform and Hadoop are regarded as worthy of notice. In this kind of platform, there exist network I/O overheads to send task outputs due to the MapReduce operation which is a programming model to support parallel computation in the large cluster system. In this paper, we suggest applying of TIPC (Transparent Inter-Process Communication) protocol for reducing network I/O overheads and increasing network performance in the distributed computing environments. TIPC has a lightweight protocol stack and it spends relatively less CPU time than TCP because of its simple connection establishment and logical addressing. In this paper, we analyze main features of the Hadoop-based distributed computing system, and we build an experimental model which can be used for experiments to compare the performance of various protocols. In the experimental result, TIPC has a higher bandwidth and lower CPU overheads than other protocols.

  • Distributed control system architecture is adopted for I&C systems of Prototype Fast Breeder Reactor, where the geographically distributed control systems are connected to centralized servers & display stations via switched Ethernet networks. TCP/IP communication plays a significant role in the successful operations of this architecture. The communication tasks at control nodes are taken care by TCP/IP offload modules; local area switched network is realized using layer-2/3 switches, which are finally connected to network interfaces of centralized servers & display stations. Safety, security, reliability, and fault tolerance of control systems used for safety-related applications of nuclear power plants is ensured by indigenous design and qualification as per guidelines laid down by regulatory authorities. In the case of commercially available components, appropriate suitability analysis is required for getting the operation clearances from regulatory authorities. This paper details the proposed approach for the suitability analysis of TCP/IP communication nodes, including control systems at the field, network switches, and servers/display stations. Development of test platform using commercially available tools and diagnostics software engineered for control nodes/display stations are described. Each TCP link behavior with impaired packets and multiple traffic loads is described, followed by benchmarking of the network switch's routing characteristics and security features.

  • iATA (Internet Advanced Technology Attachment) is a block-level protocol developed to transfer ATA commands over TCP/IP network, as an alternative network storage solution to address insufficient storage problem in mobile devices. This paper employs RAID5 distributed storage servers concept into iATA, in which the idea behind is to combine several machines with relatively inexpensive disk drives into a server array that works as a single virtual storage device, thus increasing the reliability and speed of operations. In the case of one machine failed, the server array will not destroy immediately but able to function in a degradation mode. Meanwhile, information can be easily recovered by using boolean exclusive OR (XOR) logical function with the bit information on the remaining machines. We perform I/O measurement and benchmark tool result indicates that additional fault tolerance feature does not delay read/write operations with reasonable file size ranged in 4KB-2MB, yet higher data integrity objective is achieved.

  • In this paper, we extend the multiple time scale control framework to the window-based congestion control, in particular, such as the TCP. This is performed by interfacing the TCP with a large time scale control module which adjusts the aggressiveness of the bandwidth consumption behavior exhibited by the TCP as a function of large time scale Self-Similar network state. i.e., conformation that exceeds the horizon of the feedback loop as determined by the RTT. How to effectively utilize such an information-due to its probabilistic nature, dispersion over the multiple time scales, and affection on the top of the existing window-based congestion controls-is a non-trivial problem. The evaluation performance of the multiple time scale TCP is facilitated by a simulation of the bench-mark environment which is based on the physical modeling of a self-similar traffic. We explicate our methodology for discerning and evaluating the impact of changes in transport protocols in the protocol stack under the self-similar traffic conditions. We discuss issues arising in the comparative performance evaluation under heavy-tailed workloads.

Mitigating TCP Incast Issue in Cloud Data Centres using Software-Defined Networking (SDN): A Survey

  • Transmission Control Protocol (TCP) is the most widely used protocol in the cloud data centers today. However, cloud data centers using TCP experience many issues as TCP was designed based on the assumption that it would primarily be used in Wide Area Networks (WANs). One of the major issues with TCP in the cloud data centers is the Incast issue. This issue arises because of the many-to-one communication pattern that commonly exists in the modern cloud data centers. In many-to-one communication pattern, multiple senders simultaneously send data to a single receiver. This causes packet loss at the switch buffer which results in TCP throughput collapse that leads to high Flow Completion Time (FCT). Recently, Software-Defined Networking (SDN) has been used by many researchers to mitigate the Incast issue. In this paper, a detailed survey of various SDN based solutions to the Incast issue is carried out. In this survey, various SDN based solutions are classified into four categories i.e. TCP Receive Window based solutions, Tuning TCP Parameters based solutions, Quick Recovery based solutions and Application Layer based solutions. All the solutions are critically evaluated in terms of their principles, advantages, and shortcomings. Another important feature of this survey is to compare various SDN based solutions with respect to different performance metrics e.g. maximum number of concurrent senders supported, calculation of delay at the controller etc. These performance metrics are important for deployment of any SDN based solution in modern cloud data centers. In addition, future research directions are also discussed in this survey that can be explored to design and develop better SDN based solutions to the Incast issue.

  • Recently, rapid process of network technology has an effect on the field of control engineering. And it gives effect to network control system(NCS) research that grafts existing control system and network has been studied. According to one-chip development of TCP/IP that is the most useful in LAN server for hardware, it can usefully and conveniently apply to network control system before. This paper construct network control system that can work close-loop control takes advantage of Ethernet that is the most for general data transmission network. Here, protocol uses for data transmission makes use for TCP/IP. This work the basic data transmitter-receive experiment to take advantage of network node was produced. And then, DC-motor can be control plant. Finally, I will prove to build speed control system of multiple DC-motor through Ethernet.
