Expression of anoctamin 7 (ANO7) is associated with poor prognosis and mucin 2 (MUC2) in colon adenocarcinoma: a study based on TCGA data

  • Colon adenocarcinoma (COAD) is the predominant type of colorectal cancer. Early diagnosis and treatment can significantly improve the prognosis of COAD patients. Anoctamin 7 (ANO7), an anion channel protein, has been implicated in prostate cancer and other types of cancer. In this study, we analyzed the expression of ANO7 and its correlation with clinicopathological characteristics among COAD patients using the Gene Expression Profiling Interactive Analysis 2 (GEPIA2) and the University of Alabama at Birmingham CANcer (UALCAN) databases. The GEPIA2, Kaplan-Meier plotter, and the Survival Genie platform were employed for survival analysis. The co-expression network and potential function of ANO7 in COAD were analyzed using GeneFriends, the Database for Annotation, Visualization and Integrated Discovery (DAVID), GeneMANIA, and Pathway Studio. Our data analysis revealed a significant reduction in ANO7 expression levels within COAD tissues compared to normal tissues. Additionally, ANO7 expression was found to be associated with race and histological subtype. The COAD patients exhibiting low ANO7 expression had lower survival rates compared to those with high ANO7 expression. The genes correlated with ANO7 were significantly enriched in proteolysis and mucin type O-glycan biosynthesis pathway. Furthermore, ANO7 demonstrated a direct interaction and a positive co-expression correlation with mucin 2 (MUC2). In conclusion, our findings suggest that ANO7 might serve as a potential prognostic biomarker and potentially plays a role in proteolysis and mucin biosynthesis in the context of COAD.

Characterization of L-(+)-Lactic Acid Producing Weizmannia coagulans Strains from Tree Barks and Probiogenomic Evaluation of BKMTCR2-2

  • This study aimed to isolate and identify L-(+)-lactic acid-producing bacteria from tree barks collected in Thailand and evaluate the potential strain as probiotics. Twelve strains were isolated and characterized phenotypically and genotypically. The strains exhibited a rod-shaped morphology, high-temperature tolerance, and the ability to ferment different sugars into lactic acid. Based on 16S rRNA gene analysis, all strains were identified as belonging to Weizmannia coagulans. Among the isolated strains, BKMTCR2-2 demonstrated exceptional lactic acid production, with 96.41% optical purity, 2.33 g/l of lactic acid production, 1.44 g/g of lactic acid yield (per gram of glucose consumption), and 0.0049 g/l/h of lactic acid productivity. This strain also displayed a wide range of pH tolerance, suggesting suitability for the human gastrointestinal tract and potential probiotic applications. The whole-genome sequence of BKMTCR2-2 was assembled using a hybridization approach that combined long and short reads. The genomic analysis confirmed its identification as W. coagulans and safety assessments revealed its non-pathogenic attribute compared to type strains and commercial probiotic strains. Furthermore, this strain exhibited resilience to acidic and bile conditions, along with the presence of potential probiotic-related genes and metabolic capabilities. These findings suggest that BKMTCR2-2 holds promise as a safe and effective probiotic strain with significant lactic acid production capabilities.

Construction of a Novel Mitochondria-Associated Gene Model for Assessing ESCC Immune Microenvironment and Predicting Survival

  • Esophageal squamous cell carcinoma (ESCC) is among the most common malignant tumors of the digestive tract, with the sixth highest fatality rate worldwide. The ESCC-related dataset, GSE20347, was downloaded from the Gene Expression Omnibus (GEO) database, and weighted gene co-expression network analysis was performed to identify genes that are highly correlated with ESCC. A total of 91 transcriptome expression profiles and their corresponding clinical information were obtained from The Cancer Genome Atlas database. A mitochondria-associated risk (MAR) model was constructed using the least absolute shrinkage and selection operator Cox regression analysis and validated using GSE161533. The tumor microenvironment and drug sensitivity were explored using the MAR model. Finally, in vitro experiments were performed to analyze the effects of hub genes on the proliferation and invasion abilities of ESCC cells. To confirm the predictive ability of the MAR model, we constructed a prognostic model and assessed its predictive accuracy. The MAR model revealed substantial differences in immune infiltration and tumor microenvironment characteristics between high- and low-risk populations and a substantial correlation between the risk scores and some common immunological checkpoints. AZD1332 and AZD7762 were more effective for patients in the low-risk group, whereas Entinostat, Nilotinib, Ruxolutinib, and Wnt.c59 were more effective for patients in the high-risk group. Knockdown of TYMS significantly inhibited the proliferation and invasive ability of ESCC cells in vitro. Overall, our MAR model provides stable and reliable results and may be used as a prognostic biomarker for personalized treatment of patients with ESCC.

Cytoplasmatic Localization of Six1 in Male Testis and Spermatogonial Stem Cells

  • Sine oculis homeobox 1 (Six1) is an important factor for embryonic development and carcinoma malignancy. However, the localization of Six1 varies due to protein size and cell types in different organs. In this study, we focus on the expression and localization of Six1 in male reproductive organ via bioinformatics analysis and immunofluorescent detection. The potential interacted proteins with Six1 were also predicted by protein-protein interactions (PPIs) and Enrichr analysis. Bioinformatic data from The Cancer Genome Atlas and Genotype-Tissue Expression project databases showed that SIX1 was highly expressed in normal human testis, but low expressed in the testicular germ cell tumor sample. Human Protein Atlas examination verified that SIX1 level was higher in normal than that in cancer samples. The sub-localization of SIX1 in different reproductive tissues varies but specifically in the cytoplasm and membrane in testicular cells. In mouse cells, single cell RNA-sequencing data analysis indicated that Six1 expression level was higher in mouse spermatogonial stem cells (mSSCs) and differentiating spermatogonial than in other somatic cells. Immunofluorescence staining showed the cytoplasmic localization of Six1 in mouse testis and mSSCs. Further PPIs and Enrichr examination showed the potential interaction of Six1 with bone morphogenetic protein 4 (Bmp4) and catenin Beta-1 (CtnnB1) and stem cell signal pathways. Cytoplasmic localization of Six1 in male testis and mSSCs was probably associated with stem cell related proteins Bmp4 and CtnnB1 for stem cell development.

Effects of Allicin on the Gene Expression Profile of Mouse Hepatocytes in vivo with DNA Microarray Analysis

  • The major garlic component, Allicin [diallylthiosulfinate, or (R, S)-diallyldissulfid-S-oxide] is known for its medicinal effects, such as antihypertensive activity, microbicidal activity, and antitumor activity. Allicin and diallyldisulfide, which is a converted form of allicin, inhibited the cholesterol level in hepatocytes, in vivo and in vitro. The metabolism of allicin reportedly occurs in the microsomes of hepatocytes, predominantly with the contribution of cytochrome P-450. However, little is known about how allicin affects the genes involved in the activity of hepatocytes in vivo. In the present study, we used the short-term intravenous injection of allicin to examine the in vivo genetic profile of hepatocytes. Allicin up-regulate ten genes in the hepatocytes. For example, the interferon regulator 1 (IRF-I), the wingless-related MMTV (mouse mammary tumor virus) integration site 4 (wnt-4), and the fatty acid binding protein 1. However, allicin down-regulated three genes: namely, glutathione S-transferase mu6, a-2-HS glycoprotein, and the corticosteroid binding globulin of hepatocytes. The up-regulated wnt-4, IRF-1, and mannose binding lectin genes can enhance the growth factors, cytokines, transcription activators and repressors that are involved in the immune defense mechanism. These primary data, which were generated with the aid of the Atlas Plastic Mouse 5 K Microarray, help to explain the mechanism which enables allicin to act as a therapeutic agent, to enhance immunity, and to prevent cancer. The data suggest that these benefits of allicin are partly caused by the up-regulated or down-regulated gene profiles of hepatocytes. To evaluate the genetic profile in more detail, we need to use a more extensive mouse genome array.

Biological Pathway Extension Using Microarray Gene Expression Data

  • Biological pathways are known as collections of knowledge of certain biological processes. Although knowledge about a pathway is quite significant to further analysis, it covers only tiny portion of genes that exists. In this paper, we suggest a model to extend each individual pathway using a microarray expression data based on the known knowledge about the pathway. We take the Rosetta compendium dataset to extend pathways of Saccharomyces cerevisiae obtained from KEGG (Kyoto Encyclopedia of genes and genomes) database. Before applying our model, we verify the underlying assumption that microarray data reflect the interactive knowledge from pathway, and we evaluate our scoring system by introducing performance function. In the last step, we validate proposed candidates with the help of another type of biological information. We introduced a pathway extending model using its intrinsic structure and microarray expression data. The model provides the suitable candidate genes for each single biological pathway to extend it.

  • 생명과학분야에서 마이크로어레이 기술은 세포에서의 RNA 발현 프로파일을 관찰할 수 있도록 함으로써 생명현상의 규명 및 약물개발 둥에서 분자수준의 생명현상에 대한 관찰과 분석이 가능 해지고 있다. 마이크로어레이 데이터분석에서는 특정한 처리나 과정에서 현저한 특성을 보이는 유전자를 식별하기 위한 분석뿐만 아니라 유전자 전체인 게놈수준에서의 분석도 이루어진다. 최근 유전자의 발현이 다양한 조절, 신호전달 및 대사경로에 의해서 영향을 받고 있다는 관점에서 게놈수준의 분석에 관심이 증가하고 있다. 약물반응 실험에서는 약물에 대한 게놈수준의 발현 프로파일을 관찰하는 것도 많은 정보를 제공할 수 있다. 약물실험에서는 대조군과 실험군들간에 관심 있는 상대적인 발현특성을 갖는 유전자군을 전체적으로 추출하는 것이 필요한 경우가 있다. 예를 들면 정상군은 두개의 실험군에 대해서 중간청도의 발현정도를 갖는 유전자군을 식별하는 분석을 하는 경우, 생물학적인 데이터의 특성상 절대값을 비교하는 방법으로는 유용한 유전자들을 효과적으로 식별해 낼 수 없다. 이 논문에서는 정상군과 실험군들의 발현정도값의 경향을 판단하기 위해서 각 유전자에 대해서 집단별 대표값을 선정하여 퍼지집합으로 집단의 값의 범위를 결정하고, 이를 이용하여 특정 패턴을 갖는 유전자들을 식별해내는 방법을 제안하고, 실제 데이터를 통해서 실험한 결과를 보인다.

Infection of Mycovirus in Imported Lentinula edodes (해외도입 표고버섯의 진균바이러스 감염)

  • Up to date several mycoviruses including Lentinula edodes Spherical Virus (LeSV) have been reported. As fungal virus was spreaded by infested hypae and spores it could be important to use virus-free spawns to eradicate the mushroom virus disease in the culture farm. We tested the imported spawns of Lentinula edodes by PCR whether LeSV was infested them or not. The primer set targeting the RdRp gene of LeSV was prepared based on partial sequence of the LeSV genome. The RT-PCR analysis showed that 87 among 88 imported spawns of L. edodes were infested by LeSV.

Descriptor-Based Profile Analysis of Kinase Inhibitors to Predict Inhibitory Activity and to Grasp Kinase Selectivity

  • Protein kinases (PKs) are an important source of drug targets, especially in oncology. With 500 or more kinases in the human genome and only few kinase inhibitors approved, kinase inhibitor discovery is becoming more and more valuable. Because the discovery of kinase inhibitors with an increased selectivity is an important therapeutic concept, many researchers have been trying to address this issue with various methodologies. Although many attempts to predict the activity and selectivity of kinase inhibitors have been made, the issue of selectivity has not yet been resolved. Here, we studied kinase selectivity by generating predictive models and analyzing their descriptors by using kinase-profiling data. The 5-fold cross-validation accuracies for the 51 models were between 72.4% and 93.7% and the ROC values for all the 51 models were over 0.7. The phylogenetic tree based on the descriptor distance is quite different from that generated on the basis of sequence alignment.

Genome-wide analysis on the effects of Salviae miltiorrhizae Radix in hyperlipidemic mice (단삼(丹蔘)이 고지혈증 생쥐의 혈중 지질 및 간조직 유전자 변화에 미치는 영향)

  • 단삼(丹蔘) (Salvia miltiorrhiza Bunge)은 꿀풀과 배암차즈기속에 속하며 중국(中國)이 원산지(原産地)인 여러해살이풀로, 동의보감(東醫寶鑑)에는 "성질(性質)은 약간 차고 맛이 쓰며 독(毒)이 없다. 다리가 약하면서 저리고 아픈것과 팔다리를 쓰지 못하는 것을 치료한다. 또는 고름을 빨아내고 아픈 것을 멎게 하며 살찌게 하고 오래된 어혈(瘀血)을 헤치며${\ldots}$" 등으로 기술되어 있으며 이전부터 부인과(婦人科)에 많이 응용하는 약재 중 하나로 그 효능이 어혈(瘀血)을 없애는데 있기 때문이다. 임상(臨床)에서는 부인과(婦人科) 질환(疾患)뿐만 아니라 심혈관(心血管) 질환(疾患)에도 사용되고 있다. 본 연구에서는 이러한 효능의 객관적 근거를 마련하고 약재의 작용 기전 중 일부를 확인하기 위해 고지혈증이 유발된 생쥐에 단삼(丹蔘) 추출물을 투여하여 혈중 콜레스테롤 및 트리글리세라이드 수치를 낮추는 작용을 확인했으며 동시에 간조직 내 지방의 축적도 억제하는 것으로 나타났다. 이러한 변화가 간조직 내 유전자의 변화와 어떠한 관련이 있는지 확인하기 위해 RNA를 분리하여 Microarray 분석을 수행한 결과 고지혈증으로 인해 변화된 유전자들이 단삼(丹蔘) 추출물의 투여로 인해 정상에 가까운 정도로 조절됨을 확인하였으며 향후 본 연구를 통해 확인된 핵심 유전자를 고지혈증 치료의 지표 등으로 활용할 수 있을 것으로 기대된다.
