Objective: The Shanghai Holstein cattle breed is susceptible to severe mastitis and other diseases due to the hot weather and long-term humidity in Shanghai, which is the main distribution centre for providing Holstein semen to various farms throughout China. Our objective was to determine the genetic mechanisms influencing economically important traits, especially diseases that have huge impact on the yield and quality of milk as well as reproduction. Methods: In our study, we detected the structural variations of 1,092 Shanghai Holstein cows by using next-generation sequencing. We used the DELLY software to identify deletions and insertions, cn.MOPS to identify copy-number variants (CNVs). Furthermore, we annotated these structural variations using different bioinformatics tools, such as gene ontology, cattle quantitative trait locus (QTL) database and ingenuity pathway analysis (IPA). Results: The average number of high-quality reads was 3,046,279. After filtering, a total of 16,831 deletions, 12,735 insertions and 490 CNVs were identified. The annotation results showed that these mapped genes were significantly enriched for specific biological functions, such as disease and reproduction. In addition, the enrichment results based on the cattle QTL database showed that the number of variants related to milk and reproduction was higher than the number of variants related to other traits. IPA core analysis found that the structural variations were related to reproduction, lipid metabolism, and inflammation. According to the functional analysis, structural variations were important factors affecting the variation of different traits in Shanghai Holstein cattle. Our results provide meaningful information about structural variations, which may be useful in future assessments of the associations between variations and important phenotypes in Shanghai Holstein cattle. Conclusion: Structural variations identified in this study were extremely different from those of previous studies. Many structural variations were found to be associated with mastitis and reproductive system diseases; these results are in accordance with the characteristics of the environment that Shanghai Holstein cattle experience.
The identification of oleaginous yeast species capable of simultaneously utilizing xylose and glucose as substrates to generate value-added biological products is an area of key economic interest. We have previously demonstrated that the Cutaneotrichosporon dermatis NICC30027 yeast strain is capable of simultaneously assimilating both xylose and glucose, resulting in considerable lipid accumulation. However, as no high-quality genome sequencing data or associated annotations for this strain are available at present, it remains challenging to study the metabolic mechanisms underlying this phenotype. Herein, we report a 39,305,439 bp draft genome assembly for C. dermatis NICC30027 comprised of 37 scaffolds, with 60.15% GC content. Within this genome, we identified 524 tRNAs, 142 sRNAs, 53 miRNAs, 28 snRNAs, and eight rRNA clusters. Moreover, repeat sequences totaling 1,032,129 bp in length were identified (2.63% of the genome), as were 14,238 unigenes that were 1,789.35 bp in length on average (64.82% of the genome). The NCBI non-redundant protein sequences (NR) database was employed to successfully annotate 11,795 of these unigenes, while 3,621 and 11,902 were annotated with the Swiss-Prot and TrEMBL databases, respectively. Unigenes were additionally subjected to pathway enrichment analyses using the Gene Ontology (GO), Kyoto Encyclopedia of Genes and Genomes (KEGG), Cluster of Orthologous Groups of proteins (COG), Clusters of orthologous groups for eukaryotic complete genomes (KOG), and Non-supervised Orthologous Groups (eggNOG) databases. Together, these results provide a foundation for future studies aimed at clarifying the mechanistic basis for the ability of C. dermatis NICC30027 to simultaneously utilize glucose and xylose to synthesize lipids.

Objective: Adipocyte differentiation is regulated by a variety of functional genes and noncoding RNAs. However, the role of miRNAs in lipid deposition of goat white adipose tissue is still unclear. Therefore, this study revealed the miRNA expression profile in goat subcutaneous adipocytes by sRNA-seq. Methods: The miRNA expressed in goat subcutaneous preadipocytes and the mature adipocytes were sequenced by sRNA-seq. The differentially expressed miRNAs (DEm) were screened and gene ontology (GO) and Kyoto encyclopedia for genes and genomes (KEGG) analyses were performed. Gain-of-function and loss-of-function combined with oil red O staining, Bodipy staining, and quantitative reverse-transcription polymerase chain reaction (qPCR) were utilized to determine the effect of miR-133a-3p on adipocyte differentiation. Results: A total of 218 DEm were screened out. The target genes of these DEm were significantly enriched in GO items such as biological regulation and in KEGG terms such as FAK signaling pathway and MAPK signaling pathway. qPCR verified that the expression trend of miRNA was consistent with miRNA-seq. The gain-of-function or loss-of-function of miR-133a-3p showed that it promoted or inhibited the accumulation of lipid droplets, and CCAAT enhancer binding protein α (C/EBPα) and C/EBPβ were extremely significantly up-regulated or down-regulated respectively (p<0.01), the loss-of-function also led to a significant down-regulation of peroxisome proliferator activated receptor gamma (PPARγ) (p<0.01). Conclusion: This study successfully identified miRNAs expression patterns in goat subcutaneous adipocytes, and functional identification indicates that miR-133a-3p is a positive regulator of the differentiation process of goat subcutaneous adipocytes. Our results lay the foundation for the molecular mechanism of lipid deposition in meat-source goats from the perspective of miRNA.

Background: Mild cognitive impairment (MCI) is a transitional condition between normality and dementia. Ginseng is known to have effects on attenuating cognitive deficits in neurogenerative diseases. Ginsenosides are the main bioactive component of ginseng, and their protein targets have not been fully understood. Furthermore, no thorough analysis is reported in ginsenoside-related protein targets in MCI. Methods: The candidate protein targets of ginsenosides in brain tissues were identified by drug affinity responsive target stability (DARTS) coupled with label-free liquid chromatography-mass spectrometry (LC-MS) analysis. Network pharmacology approach was used to collect the therapeutic targets for MCI. Based on the above-mentioned overlapping targets, we built up a proteineprotein interaction (PPI) network in STRING database and conducted gene ontology (GO) enrichment analysis. Finally, we assessed the effects of ginseng total saponins (GTS) and different ginsenosides on mitochondrial function by measuring the activity of the mitochondrial respiratory chain complex and performing molecular docking. Results: We screened 2526 MCI-related protein targets by databases and 349 ginsenoside-related protein targets by DARTS. On the basis of these 81 overlapping genes, enrichment analysis showed the mitochondria played an important role in GTS-mediated MCI pharmacological process. Mitochondrial function analysis showed GTS, protopanaxatriol (PPT), and Rd increased the activities of complex I in a dose-dependent manner. Molecular docking also predicted the docking pockets between PPT or Rd and mitochondrial respiratory chain complex I. Conclusion: This study indicated that ginsenosides might alleviate MCI by targeting respiratory chain complex I and regulating mitochondrial function, supporting ginseng's therapeutic application in cognitive deficits.
Objective: Daweizi (DWZ) is a famous indigenous pig breed in China and characterized by tender meat and high fat percentage. However, the expression profiles and functions of transcripts in DWZ pigs is still in infancy. The object of this study was to depict the transcript profiles in DWZ pigs and screen the potential pathway influence adipogenesis and fat deposition, Methods: Histological analysis of backfat tissue was firstly performed between DWZ and lean-type Yorkshire pigs, and then RNA sequencing technology was utilized to explore miRNAs, lncRNAs and mRNAs profiles in backfat tissue. 18 differentially expressed (DE) transcripts were randomly selected for quantitative real-time polymerase chain reaction (QPCR) to validate the reliability of the sequencing results. Finally, gene ontology (GO) and Kyoto encyclopedia of genes and genomes (KEGG) enrichment analysis were conducted to investigate the potential pathways influence adipocyte differentiation, adipogenesis and lipid metabolism, and a schematic model was further proposed. Results: A total of 1,625 differentially expressed transcripts were identified in DWZ pigs, including 27 upregulated and 45 downregulated miRNAs, 64 upregulated and 119 down-regulated lncRNA, 814 upregulated and 556 downregulated mRNAs. QPCR analysis exhibited strong consistency with the sequencing data. GO and KEGG analysis elucidated that the differentially expressed transcripts were mainly associated with cell growth and death, signal transduction, peroxisome proliferator-activated receptors (PPAR), AMP-activated protein kinase (AMPK), PI3K-Akt, adipocytokine and foxo signaling pathways, all of which are strongly involved in cell development, lipid metabolism and adipogenesis. Further analysis indicated that the BGIR9823_87926/miR-194a-5p/AQP7 network may be effective in the process of adipocyte differentiation or adipogenesis. Conclusion: Our study provides comprehensive insights into the regulatory network of backfat deposition and lipid metabolism in pigs from the point of view of miRNAs, lncRNAs and mRNAs.
Objective: Tibetan chickens, which have unique adaptations to extreme high-altitude environments, exhibit phenotypic and physiological characteristics that are distinct from those of lowland chickens. However, the mechanisms underlying hypoxic adaptation in the liver of chickens remain unknown. Methods: RNA-sequencing (RNA-Seq) technology was used to assess the differentially expressed genes (DEGs) involved in hypoxia adaptation in highland chickens (native Tibetan chicken [HT]) and lowland chickens (Langshan chicken [LS], Beijing You chicken [BJ], Qingyuan Partridge chicken [QY], and Chahua chicken [CH]). Results: A total of 352 co-DEGs were specifically screened between HT and four native lowland chicken breeds. Gene ontology and Kyoto encyclopedia of genes and genomes enrichment analyses indicated that these co-DEGs were widely involved in lipid metabolism processes, such as the peroxisome proliferator-activated receptors (PPAR) signaling pathway, fatty acid degradation, fatty acid metabolism and fatty acid biosynthesis. To further determine the relationship from the 352 co-DEGs, protein-protein interaction network was carried out and identified eight genes (ACSL1, CPT1A, ACOX1, PPARC1A, SCD, ACSBG2, ACACA, and FASN) as the potential regulating genes that are responsible for the altitude difference between the HT and other four lowland chicken breeds. Conclusion: This study provides novel insights into the molecular mechanisms regulating hypoxia adaptation via lipid metabolism in Tibetan chickens and other highland animals.
동물의 근섬유는 배아기와 태아기를 거치며 형성하게 되며 출생 후에는 상처 치유를 위한 것 외에 근섬유 수를 늘리는 순수한 근섬유 형성은 없으며, 이미 존재하고 있는 근섬유의 비대로 근육의 성장이 이뤄진다. 따라서 태아기의 근육의 성장과 발달이 성체의 근육량 및 조성에 미치는 영향이 매우 크며 이 시기에 발현되는 유전자 및 기능을 구명하는 것은 최종적으로 육질, 육량에 개선시키기 위한기초 자료로 활용될 수 있을 것이다. 하지만 한우에서의 연구는 전무한 실정이다. 본 연구는한우 태아기 성장 단계별 근육의 성장과 발달에 관여하는 유전자를 찾기 위한 전사체 분석을 수행하였다. 한우 태아기 6, 9개월령 등심 조직 시료에서 생산한 전사체 자료를 대상으로 DESeq2와 edgeR을 활용하여 성장단계별 유전자의 발현량을 분석하여 차등발현유전자군을 추출했으며, 2개 소프트웨어서 공통적으로 추출된 유전자군(6개월령 특이 발현 유전자 913개, 9개월령 특이 발현 유전자 233개)을 차등발현유전자로 구명 하였다. 차등발현유전자군으로 분류하였다. 차등발현유전자군을 활용하여공발현 유전자 네트워크 분석을 구성하였으며, 유사한 발현 양상을 보이는 유전자들을 그룹화하여 6개월령 특이 발현 유전자군 5개, 9개월령 특이 발현 유전자군 2개의 모듈로 분류했다. 각 모듈은 Gene Ontology (GO) 및 KEGG pathway 분석으로 유의한 기능을 확인하였다. 그 결과, 한우 태아기 6, 9개월령 특이 발현 유전자 네트워크 중, 근육과 지방생성 대사회로와 관련된 2개의 모듈에 대해 네트워크 내에 허브 유전자를 선정할 수 있었다. STRING을 활용하여 단백질 상호작용 네트워크를 구성하고, MCC (maximal clique centrality) 점수를 활용하여 상위 10%의 유전자들을 공발현 분석의 모듈내 허브 유전자로 선정하였다. 그 결과 6개월령 특이 발현 유전자군의 모듈에서는 axin1(AXIN1) 유전자, 9개월령 특이 발현 유전자군 모듈에서는 succinate-CoA ligase ADP-forming beta subunit(SUCLA2) 유전자가 허브 유전자로 확인되었다. AXIN1 유전자는 선행 연구를 통해 6개월령에서 9개월령으로 넘어가면서 근섬유 수의 증식이 억제되고 지방생성이 활발히 이뤄지는 것에 핵심적인 역할을 하는 것으로 추정할 수 있었다. 또한, 시트르산 회로의 중요 요소인 SUCLA2 유전자는 소의 태아기 지방 조직 성장단계에 따라 유전자의 발현이 증가된다는 보고에 따라, 지방 대사와 관련된 유전자임을 알 수 있었다. 추후 한우 태아기 6, 9개월령에 특이적으로 발현된 유전자들을 대상으로 근육 및 지방 형성 관련 기능을 검증하는 후속 연구가 필요할 것이다.
애기장대에서 AtERF71/HRE2는 핵에서 전사인자로 작용하여 하위 유전자의 발현을 증가시키는 역할을 수행함으로써 저산소와 삼투 스트레스 반응에 관여할 것으로 여겨지는 유전자이다. 본 연구에서는 AtERF71/HRE2에 의해 직, 간접적으로 발현이 조절되는 하위 유전자를 알아보기 위해 AtERF71/HRE2 과발현체를 대상으로 마이크로어레이 실험을 수행하였다. 야생형에 비해 AtERF71/HRE2 과발현체에서 발현이 2배 이상 증가한 기능이 알려진 유전자는 AtERF71/HRE2 자신을 제외하고 161개였다. 161개 유전자 중 전사인자와 DNA-결합 단백질 등과 같은 전사조절자가 24개로 확인되어, AtERF71/HRE2는 하위 전사조절 유전자의 발현 조절을 통해 더 많은 유전자의 발현을 조절하는 상위 전사인자로서의 기능을 가질 것으로 추정되었다. 161개 유전자 중 15개 유전자를 대상으로 RT-PCR을 수행하여 마이크로어레이 결과의 신뢰성을 검증하였다. Genevestigator 데이터베이스 분석 결과, 161개 유전자 중 51개 유전자는 저산소 및 삼투 스트레스에 의해 발현이 증가하는 것으로 확인되었다. RT-PCR 분석 결과 AtERF71/HRE2 과발현체에서 발현이 증가한 15개 유전자 중 3개 유전자가 저산소에 의해 발현이 증가하였고, 다른 3개 유전자가 삼투 스트레스에 의해 발현이 증가하였으며, 이러한 결과는 이들 유전자가 AtERF71/HRE2에 의해 매개되는 저산소 또는 고염 스트레스 신호전달의 하위 유전자일 수 있음을 의미한다. 또한 본 연구의 마이크로어레이 분석 결과는 AtERF71/HRE2가 저산소 및 삼투 스트레스 반응뿐만 아니라 다른 환경 스트레스 반응과 식물 발달 조절에도 관여할 수 있음을 시사한다.
본 연구는 옥수수 유수형성기(본 잎 6개)에 10일 동안 수분부족처리를 하였을 때 F1 옥수수 교잡종 식물체의 생리적 반응과 프로테옴 변화를 분석한 것이다. 실험에 사용한 품종은 일미찰과 광평옥이었다. 1. 정상구에 비해 수분이 결핍된 옥수수 교잡종에서는 평균 3개의 잎이 감소했고, 잎 면적은 각각 32~34 % 감소했으며, 경장은 일미찰에서는 약 14%, 광평옥에서는 약 27% 줄었다. 웅수 길이는 일미찰과 광평옥에서 각각 74, 82%가 감소하였다. 2. V4~6 엽기 때 10일간의 수분 결핍 처리는 옥수수의 모든 부분에서 건물중을 감소시켰으며 특히, 줄기의 건물중이 잎과 뿌리보다 훨씬 감소하였다. 일미찰과 광평옥에서 잎과 줄기의 건물중은 각각 약 83%, 73% 감소했으며, 수술 건물중은 각각 약 35, 86% 감소했다. 3. V4~6 엽기 때 10일간의 수분 결핍 처리는 옥수수의 모든 부분에서 건물중을 감소시켰으며 특히, 줄기의 건물중이 잎과 뿌리보다 훨씬 감소하였다. 일미찰과 광평옥에서 잎과 줄기의 건물중은 각각 약 83%, 73% 감소했으며, 수술 건물중은 각각 약 35, 86% 감소했다. 4. 이차원전기영동방법으로 정상구와 한발 스트레스를 받은 교잡종에서 다른 단백질 발현양상을 나타내는 21 개의 단백질 spot을 확인하였다. MALDI-TOF MS (matrix assisted laser desorption ionization-time of flight mass spectrometry) 및 단백질 데이터베이스 분석을 통해 21개의 단백질 spot 중 탄수화물 대사에 관련된 단백질이 8개, 스트레스 관련 단백질이 6개, 지방산 이화작용 및 광합성에 관련된 단백질이 각각 2개, 에너지 대사 및 수송에 관련된 단백질이 각각 1개가 분석되었다. 5. 이들 단백질 중 Triosephosphate isomerase, fructose-bisphosphate aldolase, uncharacterized protein을 제외하고 한발 스트레스 처리시 일미찰과 광평옥 모두에서 단백질 발현양이 증가하였으며, lactoylglutathione lyase, delta 3,5-delta 2,4-dienoyl-CoA isomerase은 광평옥에서만 과발현되었다.
Lactiplantibacillus plantarum K9은 굼벵이에서 분리된 다양한 생리활성물질에 기인하여 프로바이오틱스 균주로 활용 가능한 유산균이다. L. plantarum K9 유전체 분석결과로써 박테리아 염색체와 3 plasmid가 존재하는 것으로 나타났다. L. plantarum K9의 핵심 대사경로 분석 결과 해당과정, 오탄당대사(pentose phosphate pathway)는 정상적으로 수행되는 것으로 나타났다. 그러나 포도당신생합성과 ED pathway의 핵심 효소인 fructose-1,6-bisphosphatase (EC: 3.1.3.11)와 6-phosphogluconate dehydratase (EC: 4.2.1.12) / 2-keto-de- oxy-6-phosphogluconate (KDPG) aldolase (EC: 4.2.1.55)가 각각 결여되어 있기 때문에 포도당신생합성과 ED pathway는 수행하지 못하는 것으로 제의된다. 또한, TCA 회로에서 fumarate 및 malate를 형성하는 일부 효소만 존재하는 반면에 나머지 TCA 회로에 연관되는 효소들이 모두 결여되어 있었기 때문에 TCA 회로는 진행되지 못하는 것으로 추정되었다. 산화적 전자전달계는 NADH dehydrogenase complex I과 cytochrome reductase complex IV에 해당하는 요소들을 보유하고 있기 때문에 class IIB 타입(bd-type)의 전자전달시스템을 수행할 것으로 예측되었다. 종합적으로, L. plantarum K9은 lactic acid 동형발효를 수행하며, 포도당신생합성 및 오탄당대사가 가능하며, class IIB 타입(bd-type) 산화적 전자전달시스템에 의해 에너지 대사를 수행하는 것으로 제의된다. 따라서, L. plantarum K9은 다른 유산균주에 비교하여 lactic acid 생성량이 비교적 높아 생리활성도가 우수할 것으로 제의된다. 다른 한편으로, L. plantarum K9은 산화적 전자전달이 가능한 것으로 추정되어 산소에 대한 내성이 높아서 배양 특성이 양호하여 프로바이틱스로써 활용가능성이 높은 것으로 제의된다.

거쳐 즉시 처리하여야 합니다. 다만, 즉시 처리가 곤란한 경우는 회원에게 그 사유와 처리일정을 통보하여야
합니다.
제 11 조 (회원의 의무)
① 이용자는 회원가입 신청 또는 회원정보 변경 시 실명으로 모든 사항을 사실에 근거하여 작성하여야 하며,
허위 또는 타인의 정보를 등록할 경우 일체의 권리를 주장할 수 없습니다.
② 당 사이트가 관계법령 및 개인정보 보호정책에 의거하여 그 책임을 지는 경우를 제외하고 회원에게 부여된
ID의 비밀번호 관리소홀, 부정사용에 의하여 발생하는 모든 결과에 대한 책임은 회원에게 있습니다.
③ 회원은 당 사이트 및 제 3자의 지적 재산권을 침해해서는 안 됩니다.
제 4 장 서비스의 이용
제 12 조 (서비스 이용 시간)
① 서비스 이용은 당 사이트의 업무상 또는 기술상 특별한 지장이 없는 한 연중무휴, 1일 24시간 운영을
원칙으로 합니다. 단, 당 사이트는 시스템 정기점검, 증설 및 교체를 위해 당 사이트가 정한 날이나 시간에

① NDSL에서 제공하는 모든 저작물의 저작권은 원저작자에게 있으며, KISTI는 복제/배포/전송권을 확보하고
있습니다.
② NDSL에서 제공하는 콘텐츠를 상업적 및 기타 영리목적으로 복제/배포/전송할 경우 사전에 KISTI의 허락을
받아야 합니다.
③ NDSL에서 제공하는 콘텐츠를 보도, 비평, 교육, 연구 등을 위하여 정당한 범위 안에서 공정한 관행에
합치되게 인용할 수 있습니다.
④ NDSL에서 제공하는 콘텐츠를 무단 복제, 전송, 배포 기타 저작권법에 위반되는 방법으로 이용할 경우
저작권법 제136조에 따라 5년 이하의 징역 또는 5천만 원 이하의 벌금에 처해질 수 있습니다.
제 14 조 (유료서비스)
① 당 사이트 및 협력기관이 정한 유료서비스(원문복사 등)는 별도로 정해진 바에 따르며, 변경사항은 시행 전에
당 사이트 홈페이지를 통하여 회원에게 공지합니다.
② 유료서비스를 이용하려는 회원은 정해진 요금체계에 따라 요금을 납부해야 합니다.
제 5 장 계약 해지 및 이용 제한
제 15 조 (계약 해지)
회원이 이용계약을 해지하고자 하는 때에는 [가입해지] 메뉴를 이용해 직접 해지해야 합니다.
제 16 조 (서비스 이용제한)
① 당 사이트는 회원이 서비스 이용내용에 있어서 본 약관 제 11조 내용을 위반하거나, 다음 각 호에 해당하는
경우 서비스 이용을 제한할 수 있습니다.
- 2년 이상 서비스를 이용한 적이 없는 경우
- 기타 정상적인 서비스 운영에 방해가 될 경우
② 상기 이용제한 규정에 따라 서비스를 이용하는 회원에게 서비스 이용에 대하여 별도 공지 없이 서비스 이용의
일시정지, 이용계약 해지 할 수 있습니다.
제 17 조 (전자우편주소 수집 금지)
회원은 전자우편주소 추출기 등을 이용하여 전자우편주소를 수집 또는 제3자에게 제공할 수 없습니다.
제 6 장 손해배상 및 기타사항
제 18 조 (손해배상)
당 사이트는 무료로 제공되는 서비스와 관련하여 회원에게 어떠한 손해가 발생하더라도 당 사이트가 고의 또는 과실로 인한 손해발생을 제외하고는 이에 대하여 책임을 부담하지 아니합니다.
제 19 조 (관할 법원)
서비스 이용으로 발생한 분쟁에 대해 소송이 제기되는 경우 민사 소송법상의 관할 법원에 제기합니다.
[부 칙]
1. (시행일) 이 약관은 2016년 9월 5일부터 적용되며, 종전 약관은 본 약관으로 대체되며, 개정된 약관의 적용일 이전 가입자도 개정된 약관의 적용을 받습니다.
