Sequence Comparison of Mitochondrial Small subunit Ribosomal DNA in Penicillium

  • Partial sequence comparisons of mitochondrial small subunit rDNA (mt SSU rDNA) were used to examine taxonomic and evolutionary relationships among seven Penicillium species : two monoverticillate species, two biverticillate species, and three terverticillate species. Amplified fragments of mt SSU rDNA highly varied among seven species in size, suggesting the existence of multiple insertions or deletions in the region. A phylogengtic tree was constructed by exhaustive search of parsimony analysis. The phylogenetic tree distinguished two statistically supported monophyletic groups, one for two monoverticillate species and the other for three terverticillate species and ont biverticillate species, P. vulpinum. The phylogenetic relationship of P. waksmanii, the biverticillate species, was not clear.

Assessment of Genetic Variability in Two North Indian Buffalo Breeds Using Random Amplified Polymorphic DNA (RAPD) Markers

  • Murrah and NiliRavi are the important North Indian buffalo breeds occupying the prominent position of being the highest milk producers. These breeds are more or less similar at morphological as well as physiological levels. The technique of RAPD-PCR was applied in the present study to identify a battery of suitable random primers to detect genetic polymorphism, elucidation of the genetic structure and rapid assessment of the differences in the genetic composition of these two breeds. A total of 50 random primers were screened in 24 animals each of Murrah and NiliRavi buffaloes to generate RAPD patterns. Of these, 26 (52%) primers amplified the buffalo genome generating 263 reproducible bands. The number of polymorphic bands for the 26 chosen RAPD primers varied from 3 (OPG 06 and B4) to 26 (OPJ 04) with an average of 10.1 bands per primer and size range of 0.2 to 3.2 kb. DNA was also pooled and analyzed to search for population specific markers. Two breed specific RAPD alleles were observed in each of Murrah (OPA02 and OPG16) and NiliRavi (OPG09) DNA pools. RAPD profiles revealed that 11 (4.2%) bands were common to all the 48 individuals of Murrah and NiliRavi buffaloes. Pair-wise band sharing calculated among the individual animals indicated considerable homogeneity of individuals within the breeds. Within breed, band sharing values were relatively greater than those of interbreed values. The low genetic distance (Nei's) value (0.109) estimated in this study is in accordance with the origin and geographical distribution of these breeds. The RAPD analysis indicated high level of genetic similarity between these two important North Indian buffalo breeds.

Genetic association between sow longevity and social genetic effects on growth in pigs

  • Objective: Sow longevity is important for efficient and profitable pig farming. Recently, there has been an increasing interest in social genetic effect (SGE) of pigs on stress-tolerance and behavior. The present study aimed to estimate genetic correlations among average daily gain (ADG), stayability (STAY), and number of piglets born alive at the first parity (NBA1) in Korean Yorkshire pigs, using a model including SGE. Methods: The phenotypic records of ADG and reproductive traits of 33,120 and 11,654 pigs, respectively, were evaluated. The variances and (co) variances of the studied traits were estimated by a multi-trait animal model applying the Bayesian with linear-threshold models using Gibbs sampling. Results: The direct and SGEs on ADG had a significantly negative (-0.30) and neutral (0.04) genetic relationship with STAY, respectively. In addition, the genetic correlation between the social effects on ADG and NBA1 tended to be positive (0.27), unlike the direct effects (-0.04). The genetic correlation of the total effect on ADG with that of STAY was negative (-0.23) but non-significant, owing to the social effect. Conclusion: These results suggested that total genetic effect on growth in the SGE model might reduce the negative effect on sow longevity because of the growth potential of pigs. We recommend including social effects as selection criteria in breeding programs to obtain satisfactory genetic changes in both growth and longevity.

인체 노로바이러스의 한국분리주 Hu/NLV/Gunpo/2006/KO의 분자생물학적 특성 (Molecular Characterization of a Korean Isolate of Human Norovirus, the Hu/NLV/Gunpo/2006/KO Strain)

  • 노로바이러스는 급성 위장염을 일으키는 Caliciviridae 과(family)에 속하는 바이러스로 유전자형이 매우 다양하다. 본 연구에서는 노로바이러스 국내분리주의 게놈 RNA로부터 3개의 open reading frame (ORF) 모두의 염기서열을 분석하고, 유전학적 계통분석을 통하여 분자생물학적 특성을 분석하였다. 본 연구에 사용된 노로바이러스(Hu/NLV/Gunpo/2006/KO)는 바이러스성 식중독, 장염 증세를 보이는 2세 여아 가검물로부터 분리되었다. 역전사반응과 PCR 증폭을 통해서 바이러스의 게놈 RNA를 3개의 중첩되는 cDNA 단편으로 합성하였으며, 합성된 cDNA를 염기서열 분석에 직접 사용하였다. 시퀀싱 결과 Hu/NLV/Gunpo/2006/KO는 3개의 ORF (ORF1, 5,100 bp; ORF2, 1,647 bp; ORF3, 765 bp)로 구성되어 있음을 알 수 있었다. 35개의 노로바이러스 국외 분리주와 비교한 결과, ORF1은 ORF2 또는 ORF3에 비해서 상대적으로 염기의 변이율이 낮았으며, 특히 ORF2와 ORF3의 C-말단 부위에서 높은 변이율을 관찰하였다. 유전학적 계통도를 분석한 결과, Hu/NLV/Gunpo/2006/KO는 genogroup II 에 속하며, Saitama U1, Gifu'96, Mc37, Vietnam 026과 같은 클러스터를 형성하는 것을 알 수 있었다. 본 연구를 통하여 노로바이러스 Hu/NLV/Gunpo/2006/KO의 3개의 ORF 염기서열을 모두 밝힘으로써, 앞으로 노로바이러스의 검출법 개발과 유전학적 상관관계뿐 아니라, 유전자의 기능 분석과 관련된 기초연구에 중요한 기초자료를 제공할 수 있을 것으로 기대한다.

유전자 알고리즘을 통한 XML 군집화 방법 (XML Clustering Technique by Genetic Algorithm)

  • 최근 들어 인터넷에서 많이 사용되는XML 문서들을 효율적으로 접근, 질의, 관리하는 방법들이 연구되고 있다. 본 논문은 XML 문서들을 효율적으로 군집화 하는 새로운 기법을 제안한다. XML 문서의 원소는 대응하는 트리의 노드에 대응하며, 문서에서 내포 관계는 트리의 부모와 자식 노드간의 관계에 대응한다. 따라서 유사한 XML 문서들은 대응하는 트리들에서 노드의 이름과 레벨 등이 유사하다. 이러한 성질을 유전 알고리즘의 평가 함수로 만들어 군집화를 시도하였다. 실험 결과를 통하여 제안하는 기법이 기존 방법들보다 좋은 결과를 얻을 수 있음을 보였다.

Potential Risk of Genetically Modified Plants in Korean Ecosystem: a Proposal for Unintended Effects on Korean Wild Species

  • Introgression from genetically modified plants (GMPs) may be dependent on the genetic similarity to wild relative plants. In Korea, many wild plant species are botanically related to the cultivated plants that have a potential to be genetically transformed. The controversy for hazards of GMPs is continuing because the studies on gene flow or introgression are little. Based on the systematic criteria, we have surveyed Korean wild plant species that showed the similarity to cultivating crops. The consideration for feasibility of genetic pollution (introgression of transgene) is necessary for the successful accomplishment in the practical use of GMPs. Although the detrimental effects of GMPs on wild relatives have not been clearly verified, Korean wild plant species related to crop plant (potential GMP) have to be investigated with respect to the introgression. Korean flora consists of ca. 5,500 species. Among them, 1,448 species are classified as weed species (966 native, 325 naturalized, and 167 escaped ones), which is vulnerable to GMPs in term of introgression. We suggested the principal Korean wild plants related to major crops that might be affected by GMPs via introgression. The investigated species herein are selected based on the morphological and phenological relationship. It is necessary to verify the genetic relationship between cultivated plants and wild relatives sing more precise molecular techniques, which provide the information of likelihood for the introgression of transgene.

Comprehensive Analysis of Non-Synonymous Natural Variants of G Protein-Coupled Receptors

  • G protein-coupled receptors (GPCRs) are the largest superfamily of transmembrane receptors and have vital signaling functions in various organs. Because of their critical roles in physiology and pathology, GPCRs are the most commonly used therapeutic target. It has been suggested that GPCRs undergo massive genetic variations such as genetic polymorphisms and DNA insertions or deletions. Among these genetic variations, non-synonymous natural variations change the amino acid sequence and could thus alter GPCR functions such as expression, localization, signaling, and ligand binding, which may be involved in disease development and altered responses to GPCR-targeting drugs. Despite the clinical importance of GPCRs, studies on the genotype-phenotype relationship of GPCR natural variants have been limited to a few GPCRs such as b-adrenergic receptors and opioid receptors. Comprehensive understanding of non-synonymous natural variations within GPCRs would help to predict the unknown genotype-phenotype relationship and yet-to-be-discovered natural variants. Here, we analyzed the non-synonymous natural variants of all non-olfactory GPCRs available from a public database, UniProt. The results suggest that non-synonymous natural variations occur extensively within the GPCR superfamily especially in the N-terminus and transmembrane domains. Within the transmembrane domains, natural variations observed more frequently in the conserved residues, which leads to disruption of the receptor function. Our analysis also suggests that only few non-synonymous natural variations have been studied in efforts to link the variations with functional consequences.

  • In a shipyard, there exist various critical decision making components pertaining to various production hindrances. The most prominent one is best-fit spatial arrangement for the minimal spatial occupancy with better pick-ability for the erection of the ship in the dock. During the present research, a concept have been conceived to evade the gap between the identification oj inter-relationships among a set of blocks to be included on a pre-erection area, and a detailed graphical layout of their positions, is called an Optimal Block Relationship Diagram A research has been performed on generation of optimal (or near Optimal) that is, with minimal scrap area. An effort has been made in the generation of optimal (or near-optimal) Optimal Block Relationship Diagram with the Goldberg's Genetic Algorithms with a representation and a set of operators are 'trained' specifically for this application. The expected result to date predicts very good solutions to test problems involving innumerable different blocks to place. The suggested algorithm could accept input from an erection sequence generator program which assists the user in defining the nature and strength of the relationships among blocks, and could produce input suitable for use in a detailed layout stage.

가막산 참굴의 집단 구조 분석 (The Population Genetic Structure of the Oyster Crassostera gigas (Bivalvia:Ostreidae) from Gamak Bay in Korea)

  • 본 연구는 2007년 3월 가막만에서 양식하고 있는 참굴 34마리를 대상으로 미토콘드리아COI gene 염기서열분석을 통하여 유전자 집단을 조사했다. PCR 증폭에 사용된 primer는 HCO2918과 LCO1491로 product는 658 bp였다. 유전자 배열 결과 가막만 참굴 집단에서 CR1, CR2, CR3, CR4 4개의 haplotype이 나타났다. 그 중 CR3 haplotype이 73% 발생되어 가장 높은 빈도율을 보였다. 계층구조에서도 가막산 참굴은 남해안산과 유전적 유연관계를 보이나, 유전적 거리는 남해안 및 서해안과도 마이너스 값을 보이며 통계적으로도 유전적으로 하나의 집단을 형성하고 있음을 알 수 있다.

Neural Network Modeling of PECVD SiN Films and Its Optimization Using Genetic Algorithms

  • Silicon nitride films grown by plasma-enhanced chemical vapor deposition (PECVD) are useful for a variety of applications, including anti-reflecting coatings in solar cells, passivation layers, dielectric layers in metal/insulator structures, and diffusion masks. PECVD systems are controlled by many operating variables, including RF power, pressure, gas flow rate, reactant composition, and substrate temperature. The wide variety of processing conditions, as well as the complex nature of particle dynamics within a plasma, makes tailoring SiN film properties very challenging, since it is difficult to determine the exact relationship between desired film properties and controllable deposition conditions. In this study, SiN PECVD modeling using optimized neural networks has been investigated. The deposition of SiN was characterized via a central composite experimental design, and data from this experiment was used to train and optimize feed-forward neural networks using the back-propagation algorithm. From these neural process models, the effect of deposition conditions on film properties has been studied. A recipe synthesis (optimization) procedure was then performed using the optimized neural network models to generate the necessary deposition conditions to obtain several novel film qualities including high charge density and long lifetime. This optimization procedure utilized genetic algorithms, hybrid combinations of genetic algorithm and Powells algorithm, and hybrid combinations of genetic algorithm and simplex algorithm. Recipes predicted by these techniques were verified by experiment, and the performance of each optimization method are compared. It was found that the hybrid combinations of genetic algorithm and simplex algorithm generated recipes produced films of superior quality.
