Accelerating Group Fusion for Ligand-Based Virtual Screening on Multi-core and Many-core Platforms

  • The performance issues of screening large database compounds and multiple query compounds in virtual screening highlight a common concern in Chemoinformatics applications. This study investigates these problems by choosing group fusion as a pilot model and presents efficient parallel solutions in parallel platforms, specifically, the multi-core architecture of CPU and many-core architecture of graphical processing unit (GPU). A study of sequential group fusion and a proposed design of parallel CUDA group fusion are presented in this paper. The design involves solving two important stages of group fusion, namely, similarity search and fusion (MAX rule), while addressing embarrassingly parallel and parallel reduction models. The sequential, optimized sequential and parallel OpenMP of group fusion were implemented and evaluated. The outcome of the analysis from these three different design approaches influenced the design of parallel CUDA version in order to optimize and achieve high computation intensity. The proposed parallel CUDA performed better than sequential and parallel OpenMP in terms of both execution time and speedup. The parallel CUDA was 5-10x faster than sequential and parallel OpenMP as both similarity search and fusion MAX stages had been CUDA-optimized.

Comparison of Image Fusion Methods to Merge KOMPSAT-2 Panchromatic and Multispectral Images (KOMPSAT-2 전정색영상과 다중분광영상의 융합기법 비교평가)

  • The objective of this study is to propose efficient data fusion techniques feasible to the KOMPSAT-2 satellite images. The most widely used image fusion techniques, which are the high-pass filter (HPF), the intensity-hue-saturation-based (modified IHS), the pan-sharpened, and the wavelet-based methods, was applied to four KOMPSAT - 2 satellite images having different regional and seasonal characteristics. Each fusion result was compared and analyzed in spatial and spectral features, respectively. Quality evaluation of image fusion techniques was performed in both quantitative and visual analysis. The quantitative analysis methods used for this study were the relative global dimensional error (spatial and spectral ERGAS), the spectral angle mapper index (SAM), and the image quality index (Q4). The results of quantitative and visual analysis indicate that the pan-sharpened method among the fusion methods used for this study relatively has the suitable balance between spectral and spatial information. In the case of the modified IHS method, the spatial information is well preserved, while the spectral information is distorted. And also the HPF and wavelet methods do not preserve the spectral information but the spatial information.

  • Recently, micro-scaled cell fusion system in the bioiogical cell fusion is preferred to Nacro-scaled one by dint of microelectronic processes. The microfabricated cell fusion system has its components such as fusion chamber, selector and detector. In this paper, we describe the design rules of the micro-fabricated cell fusion system using dielectrophoretic force and analyze its components using finite element method.

Comparing Accuracy of Imputation Methods for Incomplete Categorical Data

  • Various kinds of estimation methods have been developed for imputation of categorical missing data. They include modal category method, logistic regression, and association rule. In this study, we propose two imputation methods (neural network fusion and voting fusion) that combine the results of individual imputation methods. A Monte-Carlo simulation is used to compare the performance of these methods. Five factors used to simulate the missing data are (1) true model for the data, (2) data size, (3) noise size (4) percentage of missing data, and (5) missing pattern. Overall, neural network fusion performed the best while voting fusion is better than the individual imputation methods, although it was inferior to the neural network fusion. Result of an additional real data analysis confirms the simulation result.

  • Since the margins for the minimum quench energy and for the operating current in the superconducting magnet determine the operating regime of the magnet, a thermal stability analysis for the KSTAR superconducting magnet system is performed using 1-D Gandalf code. The result shows that the minimum quench energy is about 500 mJ/cc and the operating current margin is about 70 %. These values are larger than those of the KSTAR design criteria and the KSTAR superconducting magnet system can be operated stably under various experimental environments.

Forensic age-at-death estimation using the sternal junction in Thai adults: an autopsy study

  • One of the main parameters in the analysis of skeletal remains in forensic anthropological cases is the estimation of age. This study aimed to investigate the correlation between age and the fusion status of the sternal junction. This cross-sectional study was carried out on 184 sterna from 94 females and 90 males obtained from known-age cadavers in the Thai population. By direct observation, the fusion stage of the manubrio-sternal and sterno-xiphoidal junctions was studied and divided into unfused and fused joints. The results showed that a large proportion of the sterna remain unfused throughout adulthood, with fusion observed in both young and old cadavers. Insignificant differences in the rate of fusion, the sexes and ages were observed. None of the sterna under 30 years of age in females and 32 years of age in males showed fusion of the manubrio-sternal and sterno-xiphoidal junctions. Based on the variability of the sternal fusions observed in this study, we highlighted a very limited role of the sternum alone in the estimation of age in the Thai population.

  • 5-Fluorouracil (5-FU) is an antimetabolic of the pyrimidine derivatives that is used in chemotherapy for the treatment of several types of cancer. 5-FU have poor oral absorption and short biological half-time and strong side effects. Microneedle introduced to find a solution of problems. Microneedle device with roll was manufactured for transdermal delivery of various drugs. 5-FU was mixed in non-ionic surfactant such as tween 20 and tween 80. Camscope was used to analysis the permeation magnitude of treated skin by microneedle and trypan blue staining. The 5-FU solution with surfactant measured by ZETA-potential analysis system for stability of solution. The skin permeation rate of 5-FU determined by HPLC. We confirmed that cross treated skin was dyed more deeply than parallel treated skin through trypan blue staining. The results indicate that skin permeation rate of 5-FU was increased with the treatment types and treatment times.

A Study on the Importance, Satisfaction, Perception and Intake Frequency of Fusion Menu (퓨전 메뉴의 중요도, 만족도, 인지도 및 섭취 빈도에 관한 연구)

  • This thesis is aimed to analyze the importance, satisfaction, perception and intake frequency of fusion menu in order to develop the market segmentations and marketing strategies for useful information on the fusion menu and its improvement in the food industries. The findings of the study are as follows: First, the study revealed that diet menu(low fat, low-cal) and vegetarian menu items have more influence on females than males in regard to the importance of fusion menu when examining gender. Second, the study revealed that Bulgogi pizza, Bulgogi burger, cheese cutlet, cheese kimbab, sweet and sour pork items have great influence on customers in their 10s while green tea latte, rice burger, Bulgogi pizza, kimchi hamburger items have a high effect on customers in their 20s in regard to the perception of fusion menu when examining age. Finally, the study revealed that the taste of food, the cleanliness of vessels, food hygiene, the freshness of food, the quality of menu, the portions of food, the nutrition of food, the speed of food service, food material harmony, the temperature of food, the flavor of food, distinctions from existing food, environment-friendly organic agriculture food material items have maintaining the good performance of fusion menus. It also showed that various strategies for price of fusion menu should be made when examining the IPA analysis.

Analysis of fusogenic activity of autographa californica nuclear polyhedrosis virus (Ac NPV) gp64 envelope glycoprotein

  • Teh baculovirus gp64 glycoprotein is a major component of the envelope of budded virus (BV) and has been shown that it plays an essential role in the infection process, especially virus-cell membrane fusion. We have cloned Autographa californica Nuclear Polyhedrosis Virus (AcNPV) gp64 protein were examined for membrane fusion activity by using a synchtium formation assay under various conditions. The optimal conditions required for inducing membrane fusion are 1) form pH 4.0 to 4.8 2) 15 min exposure of cells to acidic pH 3) at least 1 .mu.g of gp64 cloned plasmid DNA per 3 * 10$^{6}$ cells 4) and an exposure of cells to acidic pH at 72 h post-transfection. In order to investigate the role of hydrophobicity of the gp64 glycoprotein for the membrane fusion, the two leucine residues (amino acid position at 229 and 230) within hydrophobic region I were substituted to alanine by PCR-derived site-directed mutagenisis and the membrane fusion activity of the mutant was anlaysed. The gp64 glycoprotein carrying double alamine substitution mutation showed no significant difference in fusion activity. This result suggested that minor changes in hydrophobicity at the amino acid position 229 and 230 does not affect the acid-induced membrane fusion activity of the gp64 glycoprotein.

Evaluation of Geo-based Image Fusion on Mobile Cloud Environment using Histogram Similarity Analysis

  • Mobility and cloud platform have become the dominant paradigm to develop web services dealing with huge and diverse digital contents for scientific solution or engineering application. These two trends are technically combined into mobile cloud computing environment taking beneficial points from each. The intention of this study is to design and implement a mobile cloud application for remotely sensed image fusion for the further practical geo-based mobile services. In this implementation, the system architecture consists of two parts: mobile web client and cloud application server. Mobile web client is for user interface regarding image fusion application processing and image visualization and for mobile web service of data listing and browsing. Cloud application server works on OpenStack, open source cloud platform. In this part, three server instances are generated as web server instance, tiling server instance, and fusion server instance. With metadata browsing of the processing data, image fusion by Bayesian approach is performed using functions within Orfeo Toolbox (OTB), open source remote sensing library. In addition, similarity of fused images with respect to input image set is estimated by histogram distance metrics. This result can be used as the reference criterion for user parameter choice on Bayesian image fusion. It is thought that the implementation strategy for mobile cloud application based on full open sources provides good points for a mobile service supporting specific remote sensing functions, besides image fusion schemes, by user demands to expand remote sensing application fields.
