Organizing an in-class hackathon to correct PDF-to-text conversion errors of Genomics & Informatics 1.0

  • This paper describes a community effort to improve earlier versions of the full-text corpus of Genomics & Informatics by semi-automatically detecting and correcting PDF-to-text conversion errors and optical character recognition errors during the first hackathon of Genomics & Informatics Annotation Hackathon (GIAH) event. Extracting text from multi-column biomedical documents such as Genomics & Informatics is known to be notoriously difficult. The hackathon was piloted as part of a coding competition of the ELTEC College of Engineering at Ewha Womans University in order to enable researchers and students to create or annotate their own versions of the Genomics & Informatics corpus, to gain and create knowledge about corpus linguistics, and simultaneously to acquire tangible and transferable skills. The proposed projects during the hackathon harness an internal database containing different versions of the corpus and annotations.

Review on Clinical Trials of Chemotherapy Induced Toxicity with Acupuncture in PubMed Database (PubMed 검색을 통한 항암화학요법 부작용 관련 침 임상시험 현황 고찰)

  • Objectives : The purpose of this study is to review of Clinical trials related to the treatment of chemotherapy induced-toxicity by acupuncture therapy. Methods : We searched PubMed by using word of "chemotherapy induced, acupuncture" (Limits : Full text available, 10 years, Clinical trials, Humans, English). We analyzed 15 research paper and examined published journals, years, countries, topic, study design, their results, interventions, participants and instruments of assessment. Results : Eleven journals with fifteen papers were searched. These papers were published in USA, Germany, etc. On the topic of these clinical trials, seven of them were about nausea(vomiting), two about peripheral neuropathy, two about hot flash, two about arthralgia and one about neutropenia, one about fatigue. Six of these studies were single blinded, randomized controlled trial. Twelve studies reported significant effect. The median for number of final participants was 35.5 persons. Assessment for outcomes were versatile questionnaire, nerve conduction studies, WBC, ANC, G-CSF examination, etc. Conclusions : Their median for impact factor was 3.650 and average modified Jadad score of six RCTs was 4.33. In order to provide appropriate evidence regarding the effectiveness of acupuncture in treatment for chemotherapy-induced toxicity, more rigorous and well-designed studies are necessary.

Resistance to sliding in orthodontics: misconception or method error? A systematic review and a proposal of a test protocol

  • Resistance to sliding (RS) between the bracket, wire, and ligature has been largely debated in orthodontics. Despite the extensive number of published studies, the lack of discussion of the methods used has led to little understanding of this phenomenon. The aim of this study was to discuss variables affecting RS in orthodontics and to suggest an operative protocol. The search included $PubMed^{(c)}$, $Medline^{(c)}$, and the Cochrane $Library^{(c)}$. References of full-text articles were manually analyzed. English-language articles published between January 2007 and January 2017 that performed an in vitro analysis of RS between the bracket, wire, and ligature were included. Study methods were analyzed based on the study design, description of materials, and experimental setup, and a protocol to standardize the testing methods was proposed. From 404 articles identified from the database search and 242 records selected from published references, 101 were eligible for the qualitative analysis, and six for the quantitative synthesis. One or more experimental parameters were incompatible and a meta-analysis was not performed. Major factors regarding the study design, materials, and experimental setup were not clearly described by most studies. The normal force, that is the force perpendicular to the sliding of the wire and one of the most relevant variable in RS, was not considered by most studies. Different variables were introduced, often acting as confounding factors. A protocol was suggested to standardize testing procedures and enhance the understanding of in vitro findings.

Research Trend Analysis of the Prevalence of Complementary and Alternative Medicine in Korea (국내 보완대체의학 사용 실태조사 연구의 동향 분석)

  • Objectives: This study reviewed research trends concerning the prevalence of complementary and alternative medicine (CAM) use and to suggest future research directions appropriate to medical circumstances in Korea. Methods: We searched for surveys of CAM use in 8 databases including 6 Korean databases, Ovid MEDLINE, and the CINAHL electronic database. Three independent reviewers working in pairs screened titles and abstracts of articles for eligibility. Full text was retrieved in case of disagreement on the eligibility. The main analysis targets included survey researcher's affiliation, terminology used in the title, study subject, definition of CAM, classifications of CAM modalities, and the area assortment of CAM and traditional Korean medicine (TKM). Results: 92 articles were included for analysis. The major constituent of affiliation was doctors (53%). According to years, study subjects were diversified to a large range of diseases. Since 2003, terminology is absorbed to use CAM. But actually, the most commonly used definition in the research was comprehensive such as "not generally considered part of major medicine" (55.4%) and the most used classification of CAM was self-criteria (61.9%). As for area assortment of CAM and TKM, many therapies exist in a gray zone between CAM and TKM. Conclusions: Standardized definition and classification criteria about CAM fit to the Korean healthcare system have not yet developed. For traditional Korean medicine academia, more concern should be paid to establishing appropriate development of definitions and classification criteria.

A Study of Clinical Research Acupuncture Treatment on Post-stroke Cognitive Disorder (뇌졸중 후 인지장애의 침 치료에 대한 임상적 연구 고찰)

  • Objective: The aim of this study was to investigate acupuncture therapy for post-stroke cognitive disorder to suggest the methods of a study about acupuncture therapy. Methods: Several academic databases were used in this study, including National Digital Science Library (NDSL), National Assembly Library of Korea, Korean Traditional Knowledge Portal, Research Information Sharing Service (RISS), Korean studies Information Service System (KISS), Korean Medical Database (KMBASE), Korea Med, Oriental Medicine Advanced Searching Integrated System (OASIS), PubMed, MEDLINE with Full Text, and China National Knowledge Infrastructure (CNKI). Keywords used were "중풍", "뇌졸중", "인지장애", "침", "acupuncture", and "cognitive disorder". Results: Ultimately, 28 papers were investigated. that were mainly published in 2012 and 2016. Of these, More than two-thirds received a score of one or less on the Jadad scale. Acupuncture points such as GV20, GV24, PC6, EX-HN1, SP6, and GV26 were most frequently used. The treatment duration was mostly 30 minutes or less, and the treatment cycle was mostly for four weeks. Dilatational wave was generally used in pulse wave form, and amplitude of electricity was increased until patients were able to endure. G6805 was generally used in electric acupuncture apparatus. According to results of acupuncture treatment, assessments such as the MMSE (Mini Mental State Examination) and the Montreal Cognitive Function Assessment Scale (MoCA) showed statistically significant improvements in 28 studies. Conclusions: Future research is needed to standardize the treatment of acupuncture, and more diversified high quality papers should be published to help clarify the therapeutic effects of acupuncture and the mechanisms of cognitive disorder post-stroke.

Laparoscopic Versus Open Surgery for Rectal Cancer: A Systematic Review and Meta-analysis of Randomized Controlled Trials

  • Background and Aim: Laparoscopic and open rectum surgery for rectal cancer remains controversial. This systematic review compared the short-term and long-term efficiency and complications associated with laparoscopic and open resection for rectal cancer. Materials and Methods: We searched PubMed, Embase, Cochrane Library, ISI Web of Knowledge and the China Biology Medicine Database to identify potential randomized controlled trials from their inception to March 31, 2014 without language restriction. Additional articles were identified from searching bibliographies of retrieved articles. Two reviewers independently assessed the full-text articles according to the pre-specified inclusion and exclusion criteria as well as the methodological quality of included trials. The meta-analysis was performed using RevMan 5.2. Results: A total of 16 randomized controlled trials involving 3,045 participants (laparoscopic group, 1,804 cases; open group, 1,241 cases) were reviewed. Laparoscopic surgery was associated with significantly lower intraoperative blood loss, earlier return of bowel movement and reduced length of hospital stay as compared to open surgery, although with increased operative time. It also showed an obvious advantage for minimizing late complications of adhesion-related bowel obstruction. Importantly, there were no significant differences in other postoperative complications, oncological clearance, 3-year and 5-year or 10 year recurrence and survival rates between two procedures. Conclusions: On the basis of this meta-analysis we conclude that laparoscopic surgery has advantages of earlier postoperative recovery, less blood loss and lower rates of adhesion-related bowel obstruction. In addition, oncological outcome is comparable after laparoscopic and open resection for rectal cancer.

Review of Red Ginseng in terms of Mechanisms for Pharmacodynamics and Toxicity (홍삼의 약리와 독성 기전에 대한 고찰)

  • Objectives: Ginseng, Panax ginseng C. A., white ginseng, has been used for thousands of years in Traditional Korean Medicine. Red ginseng can be made by a steaming process of white ginseng changing a variety of ginsenosides and ingredients such as dencichine. This article reviews red ginseng for mechanisms for pharmacodynamics and toxicity based on the content of ginseng's active ingredients, ginsenoside changed by steaming. Methods: The following electronic databases were searched: PubMed, Science Direct and Chinese Scientific Journals full text database (CQVIP), and KSI (Korean Studies Information) from their respective inceptions to June 2012. Results: Compared with unsteamed ginseng, the content of ginsenosides Rg2, Rg3, Rg5, Rh1, Rh2 and Rk1 called red ginseng-specific ginsenosides increased after the steaming process. Different ginsenosides have shown a wide variety of effects such as lowering or raising blood sugar and blood pressure or stimulating or sedating the nervous system. Especially, the levels of Rg2, Rg3, Rg5, Rh1, Rh2 and Rk1 were increased by the steaming process, showing a variety of pharmacodynamics in biological systems. Also, various processing methods such as puffing and fermentation have been developed in processing crude ginseng or red ginseng, affecting the content of ginseng's ingredients. The safety issue could be the most critical, specifically, on changed ginseng's ingredients such as dencichine. The level of dencichine was significantly reduced in red ginseng by the steaming process. In addition, the possible toxicity for red ginseng was affected by cytochrome P450, a herbal-drug interaction. Conclusions: The variety of pharmacological and toxicological properties should be changed by steaming process of Panax ginseng C. A., white ginseng. Even if it is not sure whether the steaming process of white ginseng would be better pharmacologically, it is sure that steaming reduces the level of dencichine causing a lower toxicity to the nervous system.

A Study of automatic indexing based on the linguistic analysis for newspaper articles (언어학적 분석기법에 의한 신문기사 자동색인시스팀 설계에 관한 연구)

  • So far, most of Korea's newspapers indexing have been done manually using tesaurus. In recent years, however, the need for automatic indexing system has grown stronger so as for indexers to save time, efforts and money. And some newspapers have started establishing their databases along with introducing electronic newspapers and CTS. This thesis is on establishing and automatic indexing system for the full-text of the Korea Economic Daily's articles, which have been accumulated in its database, KETEL. In my thesis, I suggest methods to create a keyword file, a stopword list, an auxiliary word list and an infected word list by applying linguistic analysis methods to Hangul, taking advantage of the language's morphological peculiarity. Through these studies, I was able to reach four conclusions as follows. First, we can obtain satisfactory keywords by automatic indexing methods that were made through morphological analysis. Second, an indexer can improve the efficiency of indexing work by controlling extracted vocabulary, as syntax analysis and semantic analysis is not complete in Hangul. Third, The keyword file in this system which is made of about 20,000 most-frequently-used newspaper terms can be used in the future in compiling a thesaurus. Finally, the suggested methods to prepare an auxiliary word list and an infected word list can be applicable to designing other automatic systems.

XSTAR: XQuery to SQL Translation Algorithms on RDBMS (XSTAR: XML 질의의 SQL 변환 알고리즘)

  • There have been several researches to manipulate XML Queries efficiently since XML has been accepted in many areas. Among the many of the researches majority of them adopt relational databases as underlying systems because relational model which is used the most widely for managing large data efficiently. In this paper we develop XQuery to SQL Translation Algorithms called XSTAR that can efficiently handle XPath, XQuery FLWORs with nested iteration expressions, element constructors and keywords retrieval on relational database as well as constructing XML fragments from the transformed SQL results. The entire algorithms mentioned in XSTAR have been implemented as the XQuery processor engine in XML management system, XPERT, and we can test and confirm it's prototype from "http ://dblab.kmu.ac.kr/project.jsp".

Effectiveness of miniscrew assisted rapid palatal expansion using cone beam computed tomography: A systematic review and meta-analysis

  • Objective: This study aims to examine the effectiveness of miniscrew assisted rapid palatal expansion (MARPE) treatment in late adolescents and adult patients using cone-beam computed tomography (CBCT). Methods: Literature search was conducted in five electronic databases (PubMed, Embase, Scopus, Web of Science, and Cochrane Library) based on the PICOS keyword design focusing on MARPE. Out of the 18 CBCT screened outcomes, only nine parameters were sufficient for the quantitative meta-analysis. The parameters were classified into three main groups: 1) skeletal changes, 2) alveolar change, and 3) dental changes. Heterogeneity test, estimation of pooled means, publication bias, sensitivity analysis and risk of bias assessment were also performed. Results: Upon database searching, only 14 full-text articles were qualified from the 364 obtained results. Heterogeneity test indicated the use of the random-effects model. The pooled mean estimate were as follows: 1) Skeletal expansion: zygomatic width, 2.39 mm; nasal width, 2.68 mm; jugular width, 3.12 mm; and midpalatal suture at the posterior nasal spine and anterior nasal spine, 3.34 mm and 4.56 mm, respectively; 2) Alveolar molar width expansion, 4.80 mm; and 3) Dental expansion: inter-canine width, 3.96 mm; inter-premolar width, 4.99 mm and inter-molar width, 5.99 mm. The percentage of expansion demonstrated a skeletal expansion (PNS) of 55.76%, alveolar molar width expansion of 24.37% and dental expansion of 19.87%. Conclusions: In the coronal view, the skeletal and dental expansion created by MARPE was of the pyramidal pattern. MARPE could successfully expand the constricted maxilla in late adolescents and adult patients.
