Isolation and Characterization of Strain of Bacillus thuringiensis subsp. kenyae Containing Two Novel cry1-Type Toxin Genes

  • To identify novel crystal proteins, Bacillus thuringiensis 2385-1 was isolated from Korean soil samples and characterized. The H-serotype of 2385-1 was identical to that of subsp. kenyae (H4a4c), and its crystal toxin was bipyramidal-shaped. However, 2385-1 showed a much higher toxicity towards Plutella xylostella and Spodoptera exigua larvae than subsp. kenyae. In addition, the crystal protein profile and plasmid DNA pattern of 2385-1 differed from those of subsp. kenyae. To verify the crystal protein gene types of 2385-1, a PCR-RFLP analysis was performed, and the results revealed that 2385-1 contained two novel cry1-type crystal protein genes, cryl-5 and cry1-12, in addition to the crylJal gene. The deduced amino acid sequences of cryl-5 and cry1-12 showed a 97.9% and 75.7% sequence similarity with the CrylAb and CrylJa crystal proteins, respectively. Among the novel crystal proteins, Cry1-5 showed a high toxicity towards P. xylostella and S. exigua larvae. In conclusion, B. thuringiensis 2385-1 is a new isolate in terms of its gene types, and should be a promising source for an insecticide to control lepidopteran larvae.

Metagenomic Analysis of Novel Lignocellulose-Degrading Enzymes from Higher Termite Guts Inhabiting Microbes

  • A metagenomic fosmid library was constructed from genomic DNA isolated from the microbial community residing in hindguts of a wood-feeding higher termite (Microcerotermes sp.) collected in Thailand. The library was screened for clones expressing lignocellulolytic activities. Fourteen independent active clones (2 cellulases and 12 xylanases) were obtained by functional screening at pH 10.0. Analysis of shotgun-cloning and pyrosequencing data revealed six ORFs, which shared less than 59% identity and 73% similarity of their amino acid sequences with known cellulases and xylanases. Conserved domain analysis of these ORFs revealed a cellulase belonging to the glycoside hydrolase family 5, whereas the other five xylanases showed significant identity to diverse families including families 8, 10, and 11. Interestingly, one fosmid clone was isolated carrying three contiguous xylanase genes that may comprise a xylanosome operon. The enzymes with the highest activities at alkaline pH from the initial activity screening were characterized biochemically. These enzymes showed a broad range of enzyme activities from pH 5.0 to 10.0, with pH optimal of 8.0 retaining more than 70% of their respective activities at pH 9.0. The optimal temperatures of these enzymes ranged from $50^{\circ}C$ to $55^{\circ}C$. This study provides evidence for the diversity and function of lignocellulose-degrading enzymes in the termite gut microbial community, which could be of potential use for industrial processes such as pulp biobleaching and denim biostoning.

Inhella inkyongensis gen. nov., sp. nov., a New Freshwater Bacterium in the Order Burkholderiales

  • A freshwater bacterium, designated $IMCC1713^T$, was isolated from a highly eutrophic artificial pond. Cells of the strain were Gram-negative, chemoheterotrophic, poly-$\beta$-hydroxybutyrate granule containing and obligately aerobic short rods that were motile with a single polar flagellum. The 16S rRNA gene sequence similarity analysis showed that the novel strain was most closely related to the species Roseateles depolymerans (96.3%), Mitsuaria chitosanitabida (96.2%), Ideonella dechloratans (96.2%), and Pelomonas saccharophila (96.1%) in the Sphaerotilus-Leptothrix group within the order Burkholderiales. Phylogenetic trees based on 16S rRNA gene sequences indicated that the isolate formed an independent monophyletic clade within the order Burkholderiales. The relatively low DNA G+C content (57.4mol%), together with several phenotypic characteristics, differentiated the novel strain from other members of the Sphaerotilus-Leptothrix group. From the taxonomic data, therefore, the strain should be classified as a novel genus and species, for which the name Inhella inkyongensis gen. nov., sp. nov. is proposed. The type strain of the proposed species is strain $IMCC1713^T$ (=KCTC $12791^T$=NBRC $103252^T$=CCUG $54308^T$).

Genetic Distances of Three Mollusk Species Investigated by PCR Analysis

  • Three species of Nortamea concinua (NC) and Haliotis discus hannai (HDH) from Tongyeong and Sulculus diversicolor supertexta (SDS) are widely distributed on the coast of the Yellow Sea, southern sea and Jeju Island in the Korean Peninsula under the innate ecosystem. There is a need to understand the genetic traits and composition of three mollusk species in order to evaluate exactly the patent genetic effect. PCR analysis was performed on DNA samples extracted from a total of 21 individuals using seven decamer oligonucleotides primers. Seven primers were shown to generate the unique shared loci to each species and shared loci by the three species which could be clearly scored. A hierarchical clustering tree was constructed using similarity matrices to generate a dendrogram, which was facilitated by the Systat version 10. 236 specific loci, with an average of 56.3 per primer, were identified in the NC species. 142 specific loci, with an average of 44.7 per primer, were identified in the HDH species. Especially, 126 numbers of shared loci by the three species, with an average of 18 per primer, were observed among the three species. Especially, the decamer primer BION-75 generated 7 unique loci to each species, which were identifying each species, in 700 bp NC species. Interestingly, the primer BION-50detected 42 shared loci by the three species, major and/or minor fragments of sizes 100 bp and 150 bp, respectively, which were identical in all samples. As regards average bandsharing value (BS) results, individuals from HDH species (0.772) exhibited higher bandsharing values than did individuals from NC species (0.655). In this study, the dendrogram obtained by the seven decamer primers indicates three genetic clusters: cluster 1 (CONCINNA 01~CONCINNA 07), cluster 2 (HANNAI 08~HANNAI 14), cluster 3 (SUPERTEXTA 15~SUPERTEXTA 21). Comparatively, individuals of HDH species were fairly closely related to that of SDS species, as shown in the hierarchical dendrogram of genetic distances.

A New Species of Hyphomycetes, Aspergillus coreanus sp.nov.,Isolated from Traditional Korean Nuruk

  • Strain NR $15-1^T$ isolated from traditional Korean Nuruk is described as a new species and named as Aspergillus coreanus NR $15-1^T$ sp. novo Strain NR $15-1^T$ grew rapidly to form yellow-green colonies whose surfaces were velvety on Czapek solution agar. Conidial heads were yellow to light and elliptical, whereas the conidiophore was colorless and typically long. In addition, vesicles were from flask-shaped to globose, and sterigmata are uniseriate. Conidia were spherical and deep yellow-green, and their surfaces were lightly roughened. The G+C content of strain NR $15-1^T$ was 51 mol% and strain NR $15-1^T$contained a dihydrogenated ubiquinone with Q9 (94.9%) as a major quinone. The nucleotide sequences of strain NR $15-1^T$ in the two Internal Transcribed Spacers (ITS 1 and 2) and 5.8S rDNA showed highest similarity when compared with that of A. tubingensis and A. phoenicis NRRL $365^T$. However, based on morphological and chemotaxonomic characteristics, this strain was different from A. tubingensis and A. phoenicis NRRL $365^T$. On the basis of the data presented, it is proposed that strain NR $15-1^T$ should be placed in the genus Aspergillus as a new species, Aspergillus coreanus sp. novo Therefore, the type strain of the new species is strain NR $15-1^T$ (=KCTC 18075P^T,=KCCM 80006^T$.

Detection and Characterization of Enteroviral RNA in Paraffin-embedded Heart Tissues from Patients with Dilated Cardiomyopathy

  • The aim of this study was to investigate viral etiology in dilated cardiomyopathy (DCM) by polymerase chain reaction (PCR) or nested reverse transcription PCR (RT-PCR), and characterize the enteroviral RNA presented in the clinical specimens. Twenty-eight paraffin-embedded heart tissue samples were assayed to detect cytomegalovirus, herpes simplex virus type 1, type 2, parvovirus, adenovirus, and enterovirus (EV) with each specific primer. Of these 28 patients (mean age: 27, M: 24, F: 4), 26 were histologically diagnosed as DCM and 2 as myocardial infarction (MI). Nested RT-PCR detected enteroviral RNA in 7 (26.9%) of 26 patients with DCM, and none of patients with MI. And none of DNA viruses tested were detected from the samples. Amplified products were also genotyped by single-strand conformation polymorphism (SSCP). Three subtypes can be differentiated from 7 clinical specimens. Furthermore, direct sequence analysis was performed to determine whether genetic variation of EV is present in the explanted heart tissues from patients with DCM. Although most of the sequences among the wild isolates have the greatest similarity to those of coxsackievirus B3, there are specific regions of variable sequences (no 490 - no 510). The data suggest that enterovirus may be a major viral pathogen for the DCM in Korea and nucleotide sequence data indicate that coxsackievirus B3 may be a leading etiologic agent of DCM.

Morphologic and Genetic Identification of Diphyllobothrium nihonkaiense in Korea

  • Diphyllobothrium nihonkaiense was first described by Yamane in 1986 but the taxonomical features have been obscure due to lack of critical morphologic criteria in its larval and adult stages. In Korea, this tapeworm had long been known as Diphyllobothrium latum. In this study, we observed 62 specimens collected from Korean residents and analyzed them by morphological features and nucleotide sequences of mitochondrial cox1 gene as well as the ITS1 region. Adult tapeworms were examined after carmine or trichrome stain. Longitudinal sections of the gravid proglottids showed an obtuse angle of about 150 degree between the cirrus sac and seminal vesicle. This angle is known as a major differential point compared with that of D. latum. Nucleotide sequence differences between D. latum and the specimens from Koreans represented 17.3% in mitochondrial DNA cox1 gene. Sequence divergence of ITS1 among 4 Korean isolates was 0.3% and similarity was 99.7% with D. nihonkaiense and D. klebanovskii. All of the Korean specimens analyzed in this study were identified as being D. nihonkaiense (n = 62). We propose its Korean name as "Dong-hae-gin-chon-chung" which means 'long tapeworm of the East Sea' for this newly analyzed diphyllobothriid tapeworm in Korea.

Pythium aphanidermatum에 의한 Chewing Fescue에 잎마름병 발생 (Occurrence of Pythium Blight Caused by Pythium aphanidermatum on Chewing Fescue)

  • Pythium aphanidermatum에 의한 잎마름병(pythium blights)이 chewing fescue "Jamestowm II" 품종에서 2011년 6월 상순에 대구대학교 시험포장에서 발생하였다. 잔디에 발병증상은 잎 끝으로부터 잎마름 증상과 뿌리 썩음증상이 나타나고, 잎색은 진한갈색,회 갈색으로 나타났다. 병원균은 병든 잎과 지제부에서 분리를 하였으며, 동정을 위하여 PDA에서 배양하였다. 균사에는 잎 같은 포자가 복잡한 구조로 부풀어져 있고, 균사로부터 구별되지 않은 실같은 포자낭이 있다. 리보소옴 DNA의 염기서열을 분석한 결과, 유전자은행 DB에 P. aphanidermatum 균주 와의 100% 상동성을 나타낸다는 것을 확인하였다. 병원성은 chewing fescue, creeping bentgrass 및 Kentucky bluegrass에서 코흐의 원칙에 따라 확인하였다. 이것은 chewing fescue 종에서 P. aphanidermatum 에 의한 잎마름병을 국내에서 처음보고 한다.

RAPD 방법을 이용한 거제도, 개도, 제도해역에서 채집한 말잘피 개체분석 (Population analysis of eelgrass, Zostera marina L. in Geojedo, Gaedo, and Jedo on the southern coastal water of Korea using RAPD-PCR)

  • 본 연구는 말잘피 군집의 유전적 구조 및 다양성 분석은 잘피 관리를 위해서 시행했다. 거제도, 개도, 제도연안에 서식하는 잘피를 대상으로 RAPD분석에 따른 유전적 다양성이 높은 것으로 나타났다. 거제도는 개도 및 제도와는 100 km 이상 떨어진 지역에 서식하는 잘피의 유전적 거리는 0.16으로 나타난 반면에,개도와 제도의 유전적 거리는 0.08정도로 보이고 있다. 거제도에 서식하는 잘피의 개체내 유전적 유사도는 70% 이상으로 나타났으나, 개도와 제도에 비하면 낮은 유사도를 보이고 있다. 따라서 남해안에 서식하고 있는 잘피의 개체는 지역적 거리에 따라 유전적으로 상이한 집단을 형성하고 있다. 이러한 원인은 시스트 확산 및 유전자 이동률 제한 때문인 것으로 추정된다.

Phylogenetic Relationships of 3 Korean Neodiplostomum Species (Digenea: Neodiplostomidae) Based on Partial CO1 Gene

  • The phylogenetic relationships of the 3 Neodiplostomum spp. (Digenea: Neodiplostomidae) occurring in Korea (N. seoulense, N. leei, and N. boryongense) were analyzed using the partial mitochondrial cytochrome c oxidase subunit 1 (CO1) gene. The adult flukes were recovered from Sprague-Dawley rats (N. seoulense) and newborn chicks (N. leei and N. boryongense) experimentally infected with the neodiplostomula from the grass snake, Rhabdophis tigrinus tigrinus. The genomic DNA was amplified using specific primers, and the sequence of CO1 was obtained. According to the results, the pairwise similarity was 96.1% between N. boryongense and N. seoulense, but was 95.0% between N. boryongense and N. leei and 94.2% between N. leei and N. seoulense. The results demonstrated a closer phylogenetic relationship between N. seoulense and N. boryongense. This high relationship of N. seoulense and N. boryongense may be related to their similar morphologic features including the limited distribution of vitellaria and the presence of a genital cone. N. leei is distinct on the other hand with an extensive distribution of vitellaria and the absence of a genital cone.
