Genetic Variation and Phylogenetic Relationships of Indian Buffaloes of Uttar Pradesh

  • India possesses a total buffalo population of 105 million out of which 26.1% inhabit Uttar Pradesh. The buffalo of Uttar Pradesh are described as nondescript or local buffaloes. Currently, there is no report about the genetic diversity, phylogenetic relationship and matrilineal genetic structure of these buffaloes. To determine the origin and genetic diversity of UP buffaloes, we sequenced and analysed the mitochondrial DNA D-loop sequences in 259 samples from entire Uttar Pradesh. One hundred nine haplotypes were identified in UP buffaloes that were defined by 96 polymorphic sites. We implemented neutrality tests to assess signatures of recent historical demographic events like Tajima's D test and Fu's Fs test. The phylogenetic studies revealed that there was no geographic differentiation and UP buffaloes had a single maternal lineage while buffaloes of Eastern UP were distinctive from rest of the UP buffaloes.

  • mtDNA D-loop 970 bp의 염기서열을 이용하여 제주견과 우리나라의 토종견인 진도견, 풍산견, 삽살견과의 관계와 외국 품종들과의 유연관계를 분석하였다. 또한 초가변영역인 598 bp의 D-loop 부위가 보고된 염기서열들은 추가로 GenBank에서 수집하여 전체 30개의 품종으로부터 214종의 단상형들을 이용하여 AMOVA 분석을 하였다. 염기서열 분석결과 제주견에서 5종류, 진도견 4종류, 삽사리 4종류, 풍산견 5종류, 이스트라이카와 웨스트라이카(Canis familiaris) 각 2종류, 회색늑대(Canis lupus) 2종류, 코요테(Canis latrans) 2종류의 단상형을 얻었다. 한국, 일본, 중국, 유럽의 견품종 사이에 지역의 차이로부터 오는 변이성(1.4%)은 동일 지역에 서로 다른 품종들 사이의 변이(16.2%) 보다도 매우 적은 변이를 보이고 있었다. 개의 조상으로 여기는 늑대와 오늘날 개의 집단과의 염기서열 분산성분 분석에서 개(1.63%)와 늑대(3.64%)의 집단내 변이보다는 개와 늑대 사이의 진단간 변이(4.51%)가 높게 나타난 것으로 나타났으며, 이 값을 근거로 하면 개와 늑대사이에 유전적 분기시기는 약 1~2백 만년 전인 것으로 추정되었다. 염기서열의 변이성과 유연관계분석에서 제주견, 진도견, 풍산견, 삽살견 모두 독특한 계통분기를 형성하지 못했다. 즉 이러한 결과는 국내 토종견들 사이와 또는 유입된 외래품종들 사이에 오랜 세월 동안 서로 상당한 교류가 있었을 것으로 생각되었다. 제주견에서는 삽살이, 진도견, 풍산견의 염기서열과 가까운 유연관계를 보이는 단상형들이 산포되어 있는 것으로 확인되어 제주견 집단이 우리나라 재래종들과의 모계조상에 있어서 구분은 어려운 것으로 확인되었다. 제주견이 집단으로 고정정도를 가늠하는 Fixation index인 Fst값은 진도견, 풍산견, 삽살견 가운데 가장 낮게 나타났다.

  • The nucleotide sequence of two hypervariable regions of the D-loop and the frequency of the 9-bp repeat in the region V of mitochondrial DNA (mtDNA) were investigated in the Korean population. Alignment of these sequences with the published reference revealed a unique pattern of base substitution and deletion compared with those of other races. The deletion and addition frequency of the 9-bp repeat in the region V was also distinct.

  • A new implementation strategy for the flux weakening control of a Surface Mounted Permanent Magnet Synchronous Motor (SPMSM) is proposed. It is implemented based on the output of the synchronous PI current regulator-reference voltage to PWM inverter. The onset of flux weakening and the level of the d-axis current are adjusted by the outer voltage regulation loop to prevent the saturation of the current regulator. The characteristics of this flux weakening scheme include no dependency on the machine parameters, the guarantee of current regulation on any operating condition, and fast transition into and out of the flux weakening mode. Experimental results at various operating conditions including 4-quadrant operation are presented to verify the feasibility of the proposed control scheme.

Sequencing and annotation of the complete mitochondrial genome of a threatened labeonine fish, Cirrhinus reba

  • The mitochondrial genome of a species is an essential resource for its effective conservation and phylogenetic studies. In this article, we present sequencing and characterization of the complete mitochondrial genome of a threatened labeonine fish, Cirrhinus reba collected from Khulna region of Bangladesh. The complete mitochondrial genome was 16,597 bp in size, which formed a circular double-stranded DNA molecule containing a total of 37 mitochondrial genes (13 protein-coding genes, 2 ribosomal RNA genes, and 22 transfer RNA genes) with two non-coding regions, an origin of light strand replication (OL) and a displacement loop (D-loop), similar structure with other fishes of Teleostei. The phylogenetic tree demonstrated its close relationship with labeonine fishes. The complete mitogenome of Cirrhinus reba (GenBank no. MN862482) showed 99.96% identity to another haplotype of Cirrhinus reba (AP013325), followed by 90.18% identity with Labeo bata (AP011198).

Nucleotide Sequence and Secondary Structure of 5S rRNA from Sphingobium chungbukense DJ77

  • The 58 rRNA gene from Sphingobium chungbukense DJ77 was identified. The secondary structure of the 199-base-long RNA was proposed. The two-base-long D loop was the shortest among all of the known 5S rRNAs. The U19-U64 non-canonical pair in the helix II region was uniquely found in strain DJ77 among all of the sphingomonads.

Role of the Salt Bridge Between Arg176 and Glu126 in the Thermal Stability of the Bacillus amyloliquefaciens ${\alpha}$-Amylase (BAA)

  • In the Bacillus amyloliquefaciens ${\alpha}$-amylase (BAA), the loop (residues 176-185; region I) that is the part of the calcium-binding site (CaI, II) has two more amino acid residues than the ${\alpha}$-amylase from Bacillus licheniformis (BLA). Arg176 in this region makes an ionic interaction with Glu126 from region II (residues 118-130), but this interaction is lost in BLA owing to substitution of R176Q and E126V. The goal of the present work was to quantitatively estimate the effect of ionic interaction on the overall stability of the enzyme. To clarify the functional and structural significance of the corresponding salt bridge, Glu126 was deleted (${\Delta}$E126) and converted to Val (E126V), Asp (E126D), and Lys (E126K) by site-directed mutagenesis. Kinetic constants, thermodynamic parameters, and structural changes were examined for the wild-type and mutated forms using UV-visible, atomic absoption, and fluorescence emission spectroscopy. Wild-type exhibited higher $k_{cat}$ and $K_m$ but lower catalytic efficiency than the mutant enzymes. A decreased thermostability and an increased flexibility were also found in all of the mutant enzymes when compared with the wild-type. Additionally, the calcium content of the wild-type was more than ${\Delta}E126$. Thus, it may be suggested that ionic interaction could decrease the mobility of the discussed region, prevent the diffusion of cations, and improve the thermostability of the whole enzyme. Based on these observations, the contribution of loop destabilization may be compensated by the formation of a salt bridge that has been used as an evolutionary mechanism or structural adaptation by the mesophilic enzyme.

Maternal Origin of Turkish and Iranian Native Chickens Inferred from Mitochondrial DNA D-loop Sequences

  • To assess genetic diversity and maternal origin of Turkish and Iranian native chicken breeds, we analyzed the mtDNA D-loop sequences of 222 chickens from 2 Turkish (Denizli and Gerze) and 7 Iranian (White Marandi, Black Marandi, Naked Neck, Common Breed, Lari, West Azarbaijan, and New Hampshire) native chicken breeds, together with the available reference sequences of G. gallus gallus in GenBank. The haplotype diversity was estimated as $0.24{\pm}0.01$ and $0.36{\pm}0.02$ for Turkish and Iranian populations, respectively. In total, 19 haplotypes were observed from 24 polymorphic sites in Turkish and Iranian native chicken populations. Two different clades or haplogroups (A and E) were found in Turkish and Iranian chickens. Clade A haplotypes were found only in White Marandi, Common Breed and New Hampshire populations. Clade E haplotypes, which are quite common, were observed in Turkish and Iranian populations with 18 different haplotypes, of which Turkish and Iranian chickens, Clade E, haplotype 1 (TRIRE1) was a major haplotype with the frequency of 81.5% (181/222) across all breeds. Compared to red jungle fowl, Turkish and Iranian chicken breeds are closely related to each other. These results suggest that Turkish and Iranian chickens originated from the same region, the Indian subcontinent. Our results will provide reliable basic information for mtDNA haplotypes of Turkish and Iranian chickens and for studying the origin of domestic chickens.
