Identification of 1,531 cSNPs from Full-length Enriched cDNA Libraries of the Korean Native Pig Using in Silico Analysis

  • Sequences from the clones of full-length enriched cDNA libraries serve as valuable resources for functional genomics related studies, genome annotation and SNP discovery. We analyzed 7,392 high-quality chromatograms (Phred value ${\geq}$30) obtained from sequencing the 5' ends of clones derived from full-length enriched cDNA libraries of Korean native pigs including brainstem, liver, cerebellum, neocortex and spleen libraries. In addition, 50,000 EST sequence trace files obtained from GenBank were combined with our sequences to identify cSNPs in silico. The process generated 11,324 contigs, of which 2,895 contigs contained at least one SNP and among them 610 contigs had a minimum of one sequence from Korean native pigs. Of 610 contigs, we randomly selected 262 contigs and performed in silico analysis for the identification of cSNPs. From the results, we identified 1,531 putative coding single nucleotide polymorphisms (cSNPs) and the SNP detection frequency was one SNP per 465 bp. A large-scale sequencing result of clones from full-length enriched cDNA libraries and identified cSNPs will serve as a useful resource to functional genomics related projects such as a pig HapMap project in the near future.

Architectural Elements of the Fluvial Deposits of Meander Bends in Midstream of the Yeongsan River, Korea

  • The fluvial sequence developed along the channel margin of meander bends in the midstream of the Yeongsan River consists of channel deposits at the bottom and overbank deposits at the top, and shows a fining-upward trend. The fluvial deposits consist of 7 sedimentary facies, and facies association forms 7 architectural elements. The channel deposits formed as channel bar or point bar. The channel bar deposits consisted of architectural element of gravel bedform were formed by channel lag deposits within the channel; whereas, the channel bar deposits consisted of architectural elements of downcurrent-dipping inclined strata sets, cross-stratified and horizontally stratified sets, and horizontally stratified sets were formed by downstream migration of sand wave or downstream transport of sand by traction current in the upper flow regime conditions within the channel. The point bar deposits consist of architectural elements of down current-dipping inclined strata sets, horizontally stratified sets, cross-stratified and horizontally stratified sets, and laterally inclined and horizontally stratified sets. These architectural elements are thought to have been formed by the combined effects of the migration of sand dunes and the formation of horizontal lamination in the upper flow regime plane bed conditions. The overbank deposits consist of the architectural elements of overbank fine and sand sheet and lens. The overbank fines were formed by settling of mud from slackwater during flooding over floodplain whereas the sand sheet and lens were formed by traction of sands introduced episodically fiom channel to the overbank during flooding.

A Study on Clustering and Identifying Gene Sequences using Suffix Tree Clustering Method and BLAST (서픽스트리 클러스터링 방법과 블라스트를 통합한 유전자 서열의 클러스터링과 기능검색에 관한 연구)

  • The DNA and protein data of diverse species have been daily discovered and deposited in the public archives according to each established format. Database systems in the public archives provide not only an easy-to-use, flexible interface to the public, but also in silico analysis tools of unidentified sequence data. Of such in silico analysis tools, multiple sequence alignment [1] methods relying on pairwise alignment and Smith-Waterman algorithm [2] enable us to identify unknown DNA, protein sequences or phylogenetic relation among several species. However, in the existing multiple alignment method as the number of sequences increases, the runtime increases exponentially. In order to remedy this problem, we adopted a parallel processing suffix tree algorithm that is able to search for common subsequences at one time without pairwise alignment. Also, the cross-matching subsequences triggering inexact-matching among the searched common subsequences might be produced. So, the cross-matching masking process was suggested in this paper. To identify the function of the clusters generated by suffix tree clustering, BLAST was combined with a clustering tool. Our clustering and annotating tool is summarized as the following steps: (1) construction of suffix tree; (2) masking of cross-matching pairs; (3) clustering of gene sequences and (4) annotating gene clusters by BLAST search. The system was successfully evaluated with 22 gene sequences in the pyrubate pathway of bacteria, clustering 7 clusters and finding out representative common subsequences of each cluster

Investigation on interlaminar shear stresses in laminated composite beam under thermal and mechanical loading

  • In the present study, the combined effects of thermal and mechanical loadings on the interlaminar shear stresses of both moderately thin and thick composite laminated beams are numerically analyzed. The finite element modelling of laminated composite beams and analysis of interlaminar stresses are performed using the commercially available software package MSC NASTRAN/PATRAN. The validity of the finite element analysis (FEA) is demonstrated by comparing the experimental test results obtained due to mechanical loadings under the influence of thermal environment with those derived using the present FEA. Various parametric studies are also performed to investigate the effect of thermal loading on interlaminar stresses generated in symmetric, anti-symmetric, asymmetric, unidirectional, cross-ply, and balanced composite laminated beams of different stacking sequences with identical mechanical loadings and various boundary conditions. It is shown that the elevated thermal environment lead to higher interlaminar shear stresses varying with the stacking sequence, length to thickness ratio, ply orientations under identical mechanical loading and boundary conditions of the composite laminated beams. It is realized that the magnitude of the interlaminar stresses along xz plane is always much higher than those of along yz plane irrespective of the ply-orientation, length to thickness ratios and boundary conditions of the composite laminated beams. It is also observed that the effect of thermal environment on the interlaminar shear stresses in carbon-epoxy fiber reinforced composite laminated beams are increasing in the order of symmetric cross-ply laminate, unidirectional laminate, asymmetric cross-ply laminate and anti-symmetric laminate. The interlaminar shear stresses are higher in thinner composite laminated beams compared to that in thicker composite laminated beams under all environmental temperatures irrespective of the laminate stacking sequence, ply-orientation and boundary conditions.

  • Covertness and performance are very important design goals in the underwater communications. To satisfy both of them, we proposed efficient underwater communication model which combined multiband and direct sequence spread spectrum method in order to improve performance and covertness simultaneously. Turbo coding method with 1/3 coding rates is used for channel coding algorithm, and turbo equalization method which iterately exchange probabilistic information between equalizer and decoder is used for receiver side. After optimal threshold value was set in Rake processing, this paper analyzed the performance by varying the number of chips were 8, 16, 32 and the number of bands were from 1 to 4. Through the simulation results, we confirmed that the performance improvement was obtained by increasing the number of bands and chips. 2~3 dB of performance gain was obtained when the number of chips were increased in same number of bands.

A Novel Recombined Potato virus Y Isolate in China

  • This study reports the findings of a distinct Potato virus Y (PVY) isolate found in Northeast China. One hundred and ten samples (leaves and tubers) were collected from potato plants showing mosaic symptoms around the city of Harbin in Heilongjiang province of China. The collected tubers were planted and let to grow in a greenhouse. New potato plants generated from these tubers showed similar symptoms, except for one plant. Subsequent serological analyses revealed PVY as the causing agent of the disease. A novel PVY isolate (referred to as HLJ-C-44 in this study) was isolated from this sample showing unique mild mosaic and crisped leaf margin symptoms. The complete genome of this isolate was analyzed and determined. The results showed that HLJ-C-44 is a typical PVY isolate. Phylogenetic analysis indicated that this isolate belongs to the N-Wi strain group of PVY recombinants ($PVY^{N-Wi}$) and also shared the highest overall sequence identity (nucleotide and amino acid) with other members of this strain group. However, recombination analysis of isolate HLJ-C-44 revealed a recombination pattern that differed from that of other $PVY^{N-Wi}$ isolates. Moreover, biological assays in four different potato cultivars and in Nicotiana tabacum also revealed a different phenotypic response than that of a typical $PVY^{N-Wi}$ isolate. This data, combined, suggest that HLJ-C-44 is a novel PVY recombinant with distinct biological properties.

Complete genome sequence of multidrug-resistant Moraxella osloensis NP7 with multiple plasmids isolated from human skin (사람의 피부에서 분리한 다약제 내성이며 다수의 플라스미드를 갖는 Moraxella osloensis NP7 균주의 유전체 서열 분석)

  • Moraxella osloensis NP7 was isolated from human skin of a collage male and showed resistance to ${\beta}-lactam$ and aminoglycoside antibiotics. Herein, we report the complete whole-genome sequence and gene annotations of M. osloensis NP7. It possesses single circular chromosome and seven plasmids. Chromosome is 2,389,582 bp in length with the G + C content of 43.9% and encodes 2,065 protein-coding genes. The combined seven plasmids are 654,202 bp in size with the average G + C content of 40.5% and code for a total of 667 protein-coding genes. The chromosome of NP7 strain contains four ribosomal RNA operon copies, one transfer-messenger RNA gene, forty-seven tRNA genes, three riboswitch genes and three CRISPR arrays. Additional CRISPR array is found in the plasmid pNP7-1. The genes conferring resistance to ${\beta}-lactam$ and aminoglycoside antibiotics were predicted to reside in the plasmid pNP7-1.

Development of EST-SSRs and Assessment of Genetic Diversity in Germplasm of the Finger Millet, Eleusine coracana (L.) Gaertn.

  • Finger millet (Eleusine coracana) is widely cultivated in tropical regions worldwide owing to its high nutritional value. Finger millet is more tolerant against biotic and abiotic stresses such as pests, drought, and salt than other millet crops; therefore, it was proposed as a candidate crop to adapt to climate change in Korea. In 2019, we used expressed sequence tag simple sequence repeat (EST-SSR) markers to evaluate the genetic diversity and structure of 102 finger millet accessions from two geographical regions (Africa and South Asia) to identify appropriate accessions and enhance crop diversity in Korea. In total, 40 primers produced 116 alleles, ranging in size from 135 to 457 bp, with a mean polymorphism information content (PIC) of 0.18225. Polymorphism was detected among the 40 primers, and 13 primers were found to have PIC values > 0.3. Principal coordinate and phylogenetic analyses, based on the combined data of both markers, grouped the finger millet accessions according to their respective collection areas.Therefore, the 102 accessions were classified into two groups, one from Asia and the other from Africa. We have conducted an in-depth study on the finger millet landrace pedigree. By sorting out and using the molecular characteristics of each pedigree, it will be useful for the management and accession identification of the plant resource. The novel SSR markers developed in this study will aid in future genetic analyses of E. coracana.

Re-identification of Korean Isolates in the Colletotrichum dematium, C. magnum, C. orchidearum, and C. orbiculare Species Complexes

  • A large number of species in the genus Colletotrichum have been reported as causal agents of anthracnose on crops and wild plants in Korea. Many Colletotrichum isolates from the country preserved in the Korean Agricultural Culture Collection (KACC) were previously identified based on host plants and morphological characteristics, and it may lead to species misidentification. Thus, accurate fungal species identification using multilocus sequence analyses is essential for understanding disease epidemiology and disease management strategies. In this study, combined DNA sequence analyses of internal transcribed spacer, gapdh, chs-1, his3, act, tub2, and gs were applied to re-identify 27 Colletotrichum isolates in KACC. The phylogenetic analyses showed that the isolates resulted in 11 known species, they belong to the C. dematium species complex (C. hemerocallidis, C. jinshuiense, and C. spinaciae), the C. magnum complex (C. kaifengense and C. cf. ovatense), the C. orchidearum complex (C. cattleyicola, C. plurivorum, C. reniforme, and C. sojae) and the C. orbiculare complex (C. malvarum and C. orbiculare). Of them, C. cattleyicola, C. hemerocallidis, C. kaifengense, and C. reniforme were unrecorded species in Korea. In the view of host-fungus combinations, 10 combinations are newly reported in the world and 12 are new reports in Korea, although their pathogenicity on the host was not confirmed.

The combined effect of dismantling for steam sterilization and aging on the accuracy of spring-style mechanical torque devices

  • Purpose: This study aimed to assess the combined effect of dismantling before sterilization and aging on the accuracy (${\pm}10%$ of the target torque) of spring-style mechanical torque devices (S-S MTDs). Methods: Twenty new S-SMTDs from two different manufacturers (Nobel Biocare and Straumann: 10 of each type) were selected and divided into two groups, namely, case (group A) and control (group B). For sterilization, 100 cycles of autoclaving were performed in 100 sequences. In each sequence, 10 repetitions of peak torque values were registered for aging. To measure and assess the output of each device, a Tohnichi torque gauge was used (P<0.05). Results: Before steam sterilization, all of the tested devices stayed within 10% of their target values. After 100 cycles of steam sterilization and aging with or without dismantling of the devices, the Nobel Biocare devices stayed within 10% of their target torque. In the Straumann devices, despite the significant difference between the peak torque and target torque values, the absolute error values stayed within 10% of their target torque. Conclusion: Within the limitations of this study, there was no significant difference between the mean and absolute value of error between Nobel Biocare and Straumann S-S MTDs.
