Identification of growth trait related genes in a Yorkshire purebred pig population by genome-wide association studies

  • Objective: The aim of this study is to identify genomic regions or genes controlling growth traits in pigs. Methods: Using a panel of 54,148 single nucleotide polymorphisms (SNPs), we performed a genome-wide Association (GWA) study in 562 pure Yorshire pigs with four growth traits: average daily gain from 30 kg to 100 kg or 115 kg, and days to 100 kg or 115 kg. Fixed and random model Circulating Probability Unification method was used to identify the associations between 54,148 SNPs and these four traits. SNP annotations were performed through the Sus scrofa data set from Ensembl. Bioinformatics analysis, including gene ontology analysis, pathway analysis and network analysis, was used to identify the candidate genes. Results: We detected 6 significant and 12 suggestive SNPs, and identified 9 candidate genes in close proximity to them (suppressor of glucose by autophagy [SOGA1], R-Spondin 2 [RSPO2], mitogen activated protein kinase kinase 6 [MAP2K6], phospholipase C beta 1 [PLCB1], rho GTPASE activating protein 24 [ARHGAP24], cytoplasmic polyadenylation element binding protein 4 [CPEB4], GLI family zinc finger 2 [GLI2], neuronal tyrosine-phosphorylated phosphoinositide-3-kinase adaptor 2 [NYAP2], and zinc finger protein multitype 2 [ZFPM2]). Gene ontology analysis and literature mining indicated that the candidate genes are involved in bone, muscle, fat, and lung development. Pathway analysis revealed that PLCB1 and MAP2K6 participate in the gonadotropin signaling pathway and suggests that these two genes contribute to growth at the onset of puberty. Conclusion: Our results provide new clues for understanding the genetic mechanisms underlying growth traits, and may help improve these traits in future breeding programs.

Identification of Functional and In silico Positional Differentially Expressed Genes in the Livers of High- and Low-marbled Hanwoo Steers

  • This study identified hepatic differentially expressed genes (DEGs) affecting the marbling of muscle. Most dietary nutrients bypass the liver and produce plasma lipoproteins. These plasma lipoproteins transport free fatty acids to the target tissue, adipose tissue and muscle. We examined hepatic genes differentially expressed in a differential-display reverse transcription-polymerase chain reaction (ddRT-PCR) analysis comparing high- and low-marbled Hanwoo steers. Using 60 arbitrary primers, we found 13 candidate genes that were upregulated and five candidate genes that were downregulated in the livers of high-marbled Hanwoo steers compared to low-marbled individuals. A BLAST search for the 18 DEGs revealed that 14 were well characterized, while four were not annotated. We examined four DEGs: ATP synthase F0, complement component CD, insulin-like growth factor binding protein-3 (IGFBP3) and phosphatidylethanolamine binding protein (PEBP). Of these, only two genes (complement component CD and IGFBP3) were differentially expressed at p<0.05 between the livers of high- and low-marbled individuals. The mean mRNA levels of the PEBP and ATP synthase F0 genes did not differ significantly between the livers of high- and low-marbled individuals. Moreover, these DEGs showed very high inter-individual variation in expression. These informative DEGs were assigned to the bovine chromosome in a BLAST search of MS marker subsets and the bovine genome sequence. Genes related to energy metabolism (ATP synthase F0, ketohexokinase, electron-transfer flavoprotein-ubiquinone oxidoreductase and NADH hydrogenase) were assigned to BTA 1, 11, 17, and 22, respectively. Syntaxin, IGFBP3, decorin, the bax inhibitor gene and the PEBP gene were assigned to BTA 3, 4, 5, 5, and 17, respectively. In this study, the in silico physical maps provided information on the specific location of candidate genes associated with economic traits in cattle.

옥수수의 노균병 저항성 증대를 위한 저항성 유용유전자 발굴 (Identification of novel genes for improvement of downy mildew resistance in Zea mays)

  • 본 연구는 옥수수 재배 시 환경에 영향을 미치는 노균병 저항성과 관련된 유전자 후보군을 탐색해서 노균병으로 인한 토양오염과 옥수수 생산량 감소를 해결하기 위하여 노균병 저항성 품종을 효율적으로 발굴하기 위한 연구이다. 옥수수의 6번 염색체의 152,892,333과 154,335,437 사이에 있는 노균병 저항성 유전자를 탐색하였으며 이 부분에 존재할 것으로 예상되는 전사체에서 38개의 프라이머 세트를 디자인하여 이 중 16개의 예측 전사체를 가려 내었다. 또한 RT-PCR을 수행하여 감염된 Ki11의 발현이 높은 7개의 전사체로 5개의 품종에 대하여 건강한 샘플과 감염된 샘플을 검정하였고 최종 5개의 후보 유전자군[알려지지 않은 미확인 유전자 2개, OFP transcription factor, bZIP transcription factor, pentatricopeptide repeat (Ppr)]이 발견되었다. 본 연구의 결과로 추가적인 실험 설계를 통해 5개의 후보 유전자군에 대한 재검정을 통하여 확실한 노균병 저항성 유전자를 발굴하고 이를 노균병 저항성 품종 개발 및 방재에 이용할 수 있을 것으로 사료된다.

  • 4개의 후보 유전자를 분석해본 결과, 돼지의 주요 염색체 부위 및 유전자들이 주요 경제성 요인들과 관계가 있는 것으로 확인됐다. 양돈업계에서 DNA 기술을 이용한 염색체 정보를 활용하기 위해 본 연구에서는 4개의 후보 유전자에서 생성된 중합효소연쇄반응(PCR) 생성물을 비교 재 서열 함으로써 단일염기변이(SNP) 표지들을 개발했다. 또한 이들 4개의 SNP에 대해 PCR 제한효소 절편길이 다형 성(RFLP)분석을 전개한 후, 이를 대한민국 내 버크셔 종 돼지 개체군의 유전자형을 분석하는데 활용했다. 본 연구는 유용한 단일염기변이를 식별하고 돼지개체군 내 경제적으로 중요한 특성들과 SNP의 연관성을 확인하는 데 그 목적이 있다.

번식한우 사양관리(비육전후)에 따른 지방산결합단백질 4, 5(FABP4, 5) 유전자와 육질의 연관성 분석 (Association of Microsatellite Marker in FABP4,5 Gene with Marbling Score and Feeding and Management in Breed Hanwoo)

  • The bovine fatty acid binding protein 4 and 5 (FABP4 and 5) is a major positional and physiological candidate gene for the bovine marbling and carcass weight. The aim of this study was to evaluate the association between economic traits of Korean cattle (Hanwoo) and genetic variation in fatty acid binding protein 4 and 5 (FABP4 and 5) genes within carcass/meat quality traits and the before/after of fatting in breed Hanwoo. Here, we characterized the nucleotide polymorphism of FABP4 and 5 in 86 cattle. We were detected the variability of three types (GG, AG, and AA) by PCR, and economic traits were analyzed by the mixed regression model implemented in the ASReml program. As the result of statistical and supersonic analysis, FABP4 gene was highly showed significant effect (p<0.006) on marbling score (MS), in contrast FABP5 gene was lowed (p<0.084) on MS before fatting. But, FABP4 gene was highly showed significant effect (p<0.0054) on MS, in contrast FABP5 gene lowest (p<0.0899) on MS in the after of fatting. Compare to supersonic result before fatting in FABP4 gene, it was detected type GG: (p<7.18), AG: (p<8.50), and AA: (p<10.50) (n=50), showed type GG: (p<4.88), AG: (p<2.33), and AA: (p<0.00) after weed out (n=20). Futhermore, it was detected type GG: (p<9.30), AG: (p<7.95), and AA: (p<7.40) (n=50) before fatting in the FABP5 gene. It was shown type GG: (p<2.67), AG: (p<3.50), and AA: (p<5.00) after weed out (n=50). Our results indicate that FABP4 and 5 gene transcription is regulated by the environment of feeding and management, and suggest that feeding and management could be potential key in determining FABP4 and 5 genes transcription for carcass/meat quality traits in breed Hanwoo.

한우 등심조직 내 succinate dehydrogenase 및 triosephosphate isomerase 발현이 근내 지방함량에 미치는 영향에 관한 연구 (Association of Succinate Dehydrogenase and Triose Phosphate Isomerase Gene Expression with Intramuscular Fat Content in Loin Muscle of Korean (Hanwoo) Cattle)

  • 비육 전(12개월령) 후(27개월령)기 한우 등심육을 대상으로 단백체 연구를 통하여 succinate dehydrogenase (SDH) 및 triosephosphate isomerase (TPI) 단백질의 발현 차이가 관찰되었다. 따라서 본 연구는 근내지방함량의 차이를 보이는 비육 전 후기 한우 등심육 내 차등발현을 보이는 SDH 및 TPI 유전자를 대상으로 근내지방함량과의 관련성 규명을 위하여, 비육 전 후기 및 한우 동기우 집단 50두를 대상으로 유전자 발현분석 및 통계분석을 수행하였다. 비육 전 후기 시료를 대상으로 유전자 발현분석을 수행한 결과 SDH 유전자는 12개월령에서 27개월령보다 4배 발현이 높은 것으로 확인되었으며, 한우 동기우 집단 50두 등심육을 대상으로 유전자 발현량과 근내지방함량과의 관련성을 분석한 결과에서도 근내지방함량과 고도의 통계적 유의성(p<0.001)이 있음을 확인하 다. 그러나 TPI의 경우 근내지방함량과의 관련성은 확인되지 않았다. 이러한 결과로 볼 때 SDH 유전자는 한우 등심육 내에서 근내지방함량과 관련된 유전자로 판단되며, 지속적으로 유전자구조 변이연구 등을 통한 유전자 마커로의 개발이 필요할 것으로 생각된다.

대요크샤 및 랜드레이스종 근교계통돈의 총산자수와 후보유전자에 대한 다형성과 육종가 간의 연관성 분석 (Association and Polymorphism of Porcine Candidate Genes with Breeding Values in Litter Size of Large Yorkshire and Landrace Inbred Lines)

  • 본 연구는 국립축산과학원에서 조성한 대요크샤종 및 랜드레이스종 근교계통돈 86두에 대해 산지수에 관여하는 유전자로 알려진 PRLR3, FSR, RBP4 후보유전자 3종의 유전적 다형성을 분석하여 이들 후보유전자와 총산자수의 표현형 및 육종가 간의 연관성을 검증함으로써 경제형질과 관련된 유용표지인자 활용 방법을 개발하고자 수행하여 유전적 다형성을 확인하였다. 대요크샤종에서는 PRLR3, RBP4 후보유전자의 AA형 유전자 빈도가 낮게 나타났으나 이들 모두 다형성을 보였고, 이중 PRLR3 후 보유전자는 B대립유전자가 유의적인(p<0.05) 연관성을 가지고 있었으며, RBP4 후보유전자 역시 유의적인 차이는 없었지만 B대립유전자가 연관성을 가지고 있는 것으로 추정되었다. 랜드레이스종에서 PRLR과 FSR 후보유전자는 다형성이 나타나지 않았으며, RBP4 후보유전자에서 BB형 유전자 빈도가 낮게 나타났으나 다형성을 보였고, 유의적인 차이는 없었으나 A대립유전자가 총산지수의 표현형 및 육종가와 연관성을 가지고 있는 것으로 추정되었다. 본 연구 결과를 활용하여 유의적인 후보종돈을 선발할 경우 번식 능력의 향상에 효과적일 것으로 판단된다.

  • Pleiomorphic adenoma gene-like1 (PLAGL1) encodes a zinc-finger (ZF) protein with seven ZFs of the C2H2-type which is a regulator of apoptosis and cell cycle arrest, and also regulates the secretion of insulin. In both human and mouse, PLAGL1 is a candidate gene for tumor suppressor and transient neonatal diabetes mellitus (TNDM). In this study, a 2,238 bp fragment covering the complete coding region was obtained and deposited to GenBank (accession number: DQ288899). The reverse transcriptase-polymerase chain reaction (RT-PCR) indicated that PLAGL1 was expressed almost equally in heart, liver, spleen, lung, kidney, stomach, small intestine, skeletal muscle, fat, uterus and ovary. Comparing the sequences of Large White and Meishan pigs, a C-T transition in exon 6 was found. The polymorphism could be detected by TaqI and was genotyped in five purebreds (Large White, Landrace, Meishan, Tongcheng and Bamei). Association analysis was performed between the polymorphism and carcass traits in 276 pigs of a "Large White${\times}$Meishan" F2 resource population. As a consequence, significant associations of the genotypes with shoulder backfat thickness (SFT) and internal fat rate (IFR) were observed. Pigs with TT genotype had low SFT and high IFR compared with TC or CC genotypes.

Analysis of opposing histone modifications H3K4me3 and H3K27me3 reveals candidate diagnostic biomarkers for TNBC and gene set prediction combination

  • Breast cancer encompasses a major portion of human cancers and must be carefully monitored for appropriate diagnoses and treatments. Among the many types of breast cancers, triple negative breast cancer (TNBC) has the worst prognosis and the least cases reported. To gain a better understanding and a more decisive precursor for TNBC, two major histone modifications, an activating modification H3K4me3 and a repressive modification H3K27me3, were analyzed using data from normal breast cell lines against TNBC cell lines. The combination of these two histone markers on the gene promoter regions showed a great correlation with gene expression. A list of signature genes was defined as active (highly enriched H3K4me3), including NOVA1, NAT8L, and MMP16, and repressive genes (highly enriched H3K27me3), IRX2 and ADRB2, according to the distribution of these histone modifications on the promoter regions. To further enhance the investigation, potential candidates were also compared with other types of breast cancer to identify signs specific to TNBC. RNA-seq data was implemented to confirm and verify gene regulation governed by the histone modifications. Combinations of the biomarkers based on H3K4me3 and H3K27me3 showed the diagnostic value AUC 93.28% with P-value of 1.16e-226. The results of this study suggest that histone modification analysis of opposing histone modifications may be valuable toward developing biomarkers and targets for TNBC.

The first review study on association of DNA methylation with gastric cancer in Iranian population

  • Background: Gastric cancer (GC) is the second leading cause of cancer-related death worldwide. Several environmental, genetic and epigenetic factors have been suggested to have a role in GC development. Epigenetic mechanisms like histone changes and promoter hyper-methylation are now being increasingly studied. Associations between methylation of many gene promoters with the risk of gastric cancer have been investigated worldwide. Such aberrant methylation may result in silencing of specific genes related to cell cycling, cell adhesion, apoptosis and DNA repair. Thus this molecular mechanism might have a key role in proliferation and migration of cancerous cells. Materials and Methods: In this review article we included studies conducted on DNA methylation and gastric cancer in Iranian populations. Using Science direct, Pubmed/PMC, Springer, Wiley online library and SciELO databases, all published data until 31 January 2016 were gathered. We also searched Science direct data base for similar investigations around the world to make a comparison between Iran and other countries. Results: By searching these databases, we found that the association between methylation of seven gene promoters and gastric cancer had been studied in Iran until 31 January 2016. These genes were p16, hLMH1, E-cadherin, CTLA4, $THR{\beta}$, mir9 and APC. Searching in science direct database also showed that 92 articles had been published around the world till January 2016. Our investigation revealed that despite the importance of GC and its high prevalence in Iran, the methylation status of only a few gene promoters has been studied so far. More studies with higher sample numbers are needed to reveal the relation of methylation status of gene promoters to gastric cancer in Iran. Conclusions: Further studies will be helpful in identifying associations of DNA methylation in candidate genes with gastric cancer risk in Iranian populations.
