A comparison study of canonical methods: Application to -Omics data (오믹스 자료를 이용한 정준방법 비교)

  • Integrative analysis for better understanding of complex biological systems gains more attention. Observing subjects from various perspectives and conducting integrative analysis of those multiple datasets enables a deeper understanding of the subject. In this paper, we compared two methods that simultaneously consider two datasets gathered from the same objects, canonical correlation analysis (CCA) and co-inertia analysis (CIA). Since CCA cannot handle the case when the data exhibit high-dimensionality, two strategies were considered instead: Utilization of a ridge constant (CCA-ridge) and substitution of covariance matrices of each data to identity matrix and then applying penalized singular value decomposition (CCA-PMD). To illustrate CIA and CCA, both extensions of CCA and CIA were applied to NCI60 cell line data. It is shown that both methods yield biologically meaningful and significant results by identifying important genes that enhance our comprehension of the data. Their results shows some dissimilarities arisen from the different criteria used to measure the relationship between two sets of data in each method. Additionally, CIA exhibits variations dependent on the weight matrices employed.

  • Tomatoes are rich in nutrients like lycopene, β-carotene, and vitamin C. However, they often suffer from biological and environmental stressors, resulting in significant yield losses. Traditional manual plant health assessments are error-prone and inefficient for large-scale production. To address this need, we collected a comprehensive dataset covering the entire life span of tomato plants, annotated across 5 health states from 1 to 5. Our study introduces an Attention-Enhanced DS-ResNet architecture with Channel-wise attention and Grouped convolution, refined with new training techniques. Our model achieved an overall accuracy of 80.2% using 5-fold cross-validation, showcasing its robustness in precisely classifying the health states of tomato plants.

  • The field experiment was performed to investigate the effects of various kinds of phosphorus fertilizers such as double superphosphate, fused magnesium phosphate and Simagcarin (both the Kyun-gi Chemical Co, products) on the physiological roles in development of root system, growth and yield compositions of rice plant. Radioactive phosphoric acid $(H_3\;^{32}PO_4)$ was applied to measure the root activity. 1. The number of total tillers was significantly increased in double superphosphate plots, but the rate of fruitful tillers was more numerous in the fused magnesium phosphate and the Simagcarin plots than that of the other plots. 2. The grain yield was much more obtained in the fused magnesium phosphate and Simagcarin plots (no significant difference were found between both of plots) than the double superphosphate and control plots. It seemed due to the increasing of seedbearing rate and number of fruitful tillers. 3. In double superphosphate plots, root system was mostly developed near topsoil areas, but fused magnesium phosphate and the Simagcarin plots, root system was uniformly distributed from topsoil to subsoil areas. 4. As the results of those experiments, fused magnesium phosphate and Simagcarin was demonstrated to be soil amendmentical materials rather than the phosphorus fertilizers, especially in low productive paddy soils which lack the special mineral nutritions.

Inhibition Effect of Phenolic Compounds from Ultra-fine Ground Chrysanthemum indicum L. on Xanthine Oxidase (초미세 분쇄한 감국으로부터 추출된 phenolic 화합물의 xanthine oxidase 저해 효과)

  • In this study, the extracted phenolic compounds from 98 species of oriental herbal medicine were examined for biological activities to be used as functional resources. In particular, the anti-gout effect by xanthine oxidase (XOase) inhibition was determined using water and ethanol as extraction solvents because of their non-toxicity in the human body. The extracts of Chrysanthemum indicum L. (83.45%), Cuscuta chinensis (60.22%), Asiasarum sieboldi F. Maekawa (51.66%), Acorus gramineus (67.8%), Aconitum pseudo-laeve var. erectum (75.23%), Thuja orientalis (47.27%), Polygonum aviculare (53.98%), Carthami semen (63.99%), and Syzygium aromaticum (40.22%) showed relatively high XOase inhibitory activity. Chrysanthemum indicum L. was selected for its high XOase inhibitory activity. The biological compounds in Chrysanthemum indicum L. were identified to contain phenolics included in extracts of solids. Ultra-fine grind technology showed a higher extraction yield than normal grind and fine grind technology. Ethanol extracts showed relatively higher XOase inhibitory activity than water extracts. XOase inhibitory activity increased in a dependent manner as phenolic concentration increased. Therefore, ultra-fine grind technology was confirmed for use in increasing the extraction yield of XOase inhibitory compounds from Chrysanthemum indicum L.. Extracts from Chrysanthemum indicum L. are expected to be a useful functional resource for the prevention or treatment of gout.

  • Defatted rice bran is mixed with diluted acid solution, the mixture is agitated some hrs. at constant temparature. After the mixture is filtered, thus filtrate is obtained. This filtrate is phytin extract solution. (Test-1) The alkali is added to this filtrate and filtered out, then the precipitation of phytin is obtained. (Test-2) At the test-1, the effect of kind of acid, conc. of acid, amount of extract sol'n., time of extraction, temp. of extraction, to the extract amount of phytin is tested. Consequently, the following facts are known. 1. Amount of phytin extract is greater HCI extraction than $H_{2}SO_4$ extraction. 2. At 0.3% HCI, the amount of phytin extract is greatest of all HCl extraction. 3. The sufficient amount of acid solution is 8-10 times of amount of defatted rice bran. 4. The time of extraction at room temperature is sufficient 8-12 hrs. 5. When extract temperature is $20-30^{\circ}C$, the amount of phytin extraction is greater of all temp. 6, When defatted rice bran 20 g is shanken with 160 ml of 0.3% HCl for 10 hr. at room temp., in this case the amount of phytin extract is 11.34% of defatted rice bran, it is 93% of theoretical yield. At the test-2 the effect of kind of precipitation agent, degree of nutralization to the amount of phytin prcipitation is tested. 1. Degree of nut. is best at pH 6.8-7.0. 2. When use of $Ca(OH)_2$ the amount of phytin precipitation is more than use of KOH, NaOH, or $NH_{4}OH$. 3. At pH 6.0-7.2, the solubility of phytin is followed. K-phytate > $NH_{4}-phytate$ > Na-phytate > Ca-phytate 4. When phytin extract solution is nutralized with $Ca(OH)_2$ to pH 7.0, the amount of phytin precipitation is 94.78% of theoretical yield.

Xanthine and Aldehyde Oxidase Inhibitory Activities, and Antihyperuricemic Effects of Fermented Smilax china L. Leaf Extracts and Fractions (발효 청미래덩굴잎 용매 추출물 및 분획물의 xanthine 및 aldehyde oxidase 저해활성과 항고요산혈증 효과)

  • To evaluate the inhibitory effect of xanthine oxidase (XO) and aldehyde oxidase (AO), and antihyperuricemic effect by Aspergillus oryzae fermented Smilax china L. leaf extracts and fractions, we observed extracted yield by each solvent, the content of total polyphenol and total flavonoid (TF), the activities of XO and AO, and serum uric acid level. Extracted yield (g/kg) by 80% ethanol (EtOH) was 13.56, those of n-hexane, dichloromethane (DICM), ethylacetate (EtOAc) and n-butanol fraction (BuOH) were 1.35-3.33. Furthermore, total polyphenol content (mg/g-extract) of EtOAc fraction, BuOH fraction, DICM fraction and EtOH fraction is 478.07-501.26, 259.49-289.02, 165.03-232.27, 134.02-196.54, respectively. Those of fermented EtOAc and DICM fraction was 4.85 and 40.74% higher than that of non-fermented fraction, respectively, while the other fermented fractions were lower than those of non-fermented fractions. And total flavonoid content (mg/g-extract) of EtOAc fraction was higher than those of other fractions. Additionally, TF of fermented EtOAc and BuOH fraction is 10.56 and 60.17% higher, than that of fermented fraction, respectively, although those of the other fermented fractions was lower than that of non-fermented fractions. On the other hand, XO inhibitory activities of all fermented fractions was significantly higher than that of all non-fermented fraction, while those of fermented EtOAc (75.02%) and BuOH fraction (65.59%) was markedly higher than that of non-fermented fraction (39.42 and 5.34%), respectively. In addition, AO inhibitory activities of DICM and EtOAc fraction was 81.82 and 77.93% higher, respectively, than those of the other fractions, and those of fermented fractions as with XO were significantly higher than that of non-fermented fractions. Meanwhile, serum uric acid level (SU) of hyperuricemic control mice (HC, 6.98 mg/dL) was 1.83 folds higher than that of normal control (NC, 3.82 mg/dL). Furthermore, SU in the group treated with EtOAc fraction decreased in a dose dependent manner compared with the allopurinol control group, although those of fermented fractions were significantly lower than those of non-fermented fractions. This study suggests that fermented Smilax china L. leaf extracts may regulate the XO and AO inhibitory activities and antihyperuricemic effect due to aglycone components from glycoside form flavonoids by fermentation of A. oryzae.

  • In order to obtain basic information on the production of single cell protein from petroleum, more than 400 yeast strains were isolated from various soil samples in Korea utilizing petroleum hydrocarbon as the sole carbon source. A yeast strain showing the highest cell yield among the isolated strains was selected and identified. The optimal culture condition was searched in the flasks shaken throughout the procedure. And the growing characteristics for the selected yeast strain and chemical analysis of the yeast cell component were carried out. The results obtained were as follows: 1. The selected yeast strain was identified as Candida curvata and we named it Candida curvata-SNU 70. 2. The composition of the medium proposed for the present yeast strain is: Light Gas Oil 30ml, Urea 400mg, Ammonium sulfate 100mg, Potasium phosphate (monobasic) 670mg, Sodium phosphate (dibasic) 330mg, Magnesium sulfate 500mg, Calcium carbonate 3g, Yeast extract 50mg, Tween 20 0.05ml, Tap water 1,000ml. 3. Other culture conditions employed for the yeast were pH 5.5-7.0, temp. $30^{\circ}C$ under an affluent aerobic state. 4. Addition of light gas oil in portions to the culture media as the growth proceeded was more effective, especially in the cultivation on the higher oil concentration media. 5. Studies on the propagation of the yeast cells in the light gas oil medium revealed that the yeast has the lag phase lasted 16 hours and the logarithmic growth phase covered 16 to 28 hours. The specific growth rate was about $0.22\;hr^{-1}$ and doubling time was 3.2 hrs. during the logarithmic growth phase. 6. Under the cultural condition employed, the cell yield against the amount of light gas oil (wt%) was 16.1% and the protein content of the dried yeast cells was 48.4%.

Studies on the Production of Foods and Feeds Yeast from the Hydrolyzate of Corn Starch Cake (옥수수 전분박(澱粉粕)을 이용(利用)한 식사료(食飼料) 효모생산(酵母生産)에 관한 연구(硏究))

  • To meet the need of protein feed and fine more efficient ways of returning waste to resources, we have carried out the study of the production of yeast for foods and feeds from the corn starch cake. The present study includes the method for acid-hydrolysis, the selection of yeast capable of utilizing hydrolyzate of the corn starch cake, and culture condition of Candida tropicalis under the liquid culture and the semisolid culture. Obtained results were as follows. 1. Hydrochloric acid was more excellent on the hydrolysis of the corn starch cake than sulfuric acid, and the yield of sugar was maximum, 57.2%, when the corn starch cake was hydrolyzed with 1.0% of hydrochloric acid at 2.0kg/cm for 30 minutes. 2. As the acid solution content was increased, more sugar was liberatedfrom the mixture, until the acid solution-substrate ratio reached 10:1. Beyond this point, no further increase was observed. To prepare the cultural medium of semisolid fermentation, a acid solution to substrate ratio of 3:1 appeared to be optimum. 3. Out of 6 yeast strains, Candida tropicalis had excellent growth on the hydrolyzate of the corn starch cake, and optimum temperature and initial pH were $30^{\circ}C$ and 6.0 respectively. 4. Optimum liquid medium of Candida tropicalis is ures 0.3%, potassium phosphate monobasic 0.15g and magnesium sulfate 0.04g in 100ml of the hydrolyzate of the corn starch cake, while optimum semisolid medium is ammonium chloride 0.4g, potassium phosphate monobasic 0.1%, magnesium sulfate 0.04%. 5. Candida tropicalis could assimilate the sugar in the hydrolyzate up to more than 88.75%, and a yield of dry yeast reached 19.13% to the corn starch cake under the liquid culture. 6. Compared to the that of the untreated corn starch cake, the cellulose content of the semisolid fermented cake decreased by 3.76% to 14.7%, whereas dry yeast contents increased by 13.89%.

Production of Medium-chain-length Poly (3-hydroxyalkanoates) by Pseudomonas sp. EML8 from Waste Frying Oil (Pseudomonas sp. EML8 균주를 이용한 폐식용류로부터 medium-chain-length poly(3-hydroxyalkanoates) 생합성)

  • In this study, to reduce the production cost of poly(3-hydroxyalkanoates) (PHA), optimal cell growth and PHA biosynthesis conditions of the isolated strain Pseudomonas sp. EML8 were established using waste frying oil (WFO) as the cheap carbon source. Gas chromatography (GC) and GC mass spectrometry analysis of the medium-chain-length PHA (mcl-PHAWFO) obtained by Pseudomonas sp. EML8 of WFO indicated that it was composed of 7.28 mol% 3-hydrxoyhexanoate, 39.04 mol% 3-hydroxyoctanoate, 37.11 mol% 3-hydroxydecanoate, and 16.58 mol% 3-hydroxvdodecanoate monomers. When Pseudomonas sp. EML8 were culture in flask, the maximum dry cell weight (DCW) and the mcl-PHAWFO yield (g/l) were showed under WFO (20 g/l), (NH4)2SO4 (0.5 g/l), pH 7, and 25℃ culture conditions. Based on this, the highest DCW, mcl-PHAWFO content, and mcl-PHAWFO yield from 3-l-jar fermentation was obtained after 48 hr. Similar results were obtained using 20 g/l of fresh frying oil (FFO) as a control carbon source. In this case, the DCW, the mcl-PHAFFO content, and the mcl-PHAFFO yields were 2.7 g/l, 62 wt%, and 1.6 g/l, respectively. Gel permeation chromatography analysis confirmed the average molecular weight of the mcl-PHAWFO and mcl-PHAFFO to be between 165-175 kDa. Thermogravimetric analysis showed decomposition temperature values of 260℃ and 274.7℃ for mcl-PHAWFO and mcl-PHAFFO, respectively. In conclusion, Pseudomonas sp. EML8 and WFO could be suggested as a new candidate and substrate for the industrial production of PHA.

Changes in the Hyperspectral Characteristics of Wheat Plants According to N Top-dressing Rates at Various Growth Stages (밀에서 질소 시비 조건에 따른 생육 단계별 초분광 특성 변화)

  • Recently, wheat consumption has been increasing in Korea, requiring increased production. Nitrogen fertilization is a critical determinant in crop yield; therefore, it is necessary to optimize the nitrogen fertilization regime with current trends that emphasize the minimum impact of nitrogen fertilizer on the environment. In this study, both nondestructive spectral analysis using a hyperspectral camera and growth analysis were performed to determine the optimal N top-dressing rates after heading. The nitrogen application regimes consisted of three conditions according to the secondary top-dressing rate: N4:3:0 (0 kg 10 a-1), N4:3:3 (2.73 kg 10 a-1), and N4:3:6 (5.46 kg 10 a-1). Subsequently, growth and physiological investigations were performed at the jointing, heading, and ripening stages of wheat, and spectral investigations were conducted. On April 29, as the nitrogen fertilization rate was increased to N4:3:3 and N4:3:6, plant height and grain yield increased by 4% and 8%, and 8% and 52%, respectively, compared to those under N4:3:0. Leaf area index and SPAD value also increased by 13% and 24%, and 32% and 43%, respectively. The R (red), G (green), and B (blue) of leaf color were lowered by 15, 11, and 4 in N4:3:3 and 44, 34, and 18 in N4:3:6, respectively, as compared to the control. Grain yield was the highest at high top-dressing (N4:3:6), however, there was no difference between no top-dressing (N4:3:0) and intermediat top-dressing (N4:3:3). The reflectance analyzed using a hyperspectral camera showed a difference in the near-infrared (NIR) region on March 19, and on April 29, there was a difference both in the visible light region greater than 550 nm and the NIR region. Vegetation indices differed according to fertilization regime, except for the greenness index (GI). The results of this study showed that not only growth and physiological analysis but also spectral indices can be used to optimize the nitrogen top-dressing rate.
