국내 폐광산 및 제주 곶자왈 지역내의 미생물 분리 및 특징 분석 (Isolation and characterization in the exhausted mine and Jeju Gotjawal)

  • 호산성미생물은 pH가 낮은 환경에서 살아가는 미생물로서 산화, 환원 반응을 통하여, 금속을 포함한 물질들의 순환에 영향을 미친다. 본 연구에서는, 국내의 폐광산 및 제주 곶자왈 지역의 산성토양으로부터 배양을 통해 50여 종 이상의 미생물을 분리하였으며, 분자계통학적 분석을 통하여 최종, Gammaproteobacteria 강에 속하는 미생물 6종, Actinobacteria 강에 속하는 미생물 5종, Betaproteobacteria 강에 속하는 미생물 4종, Alphaproteobacteria 강에 속하는 미생물 2종, Bacilli 강에 속하는 미생물 2종을 얻을 수 있었다. 이들은 공통적으로 낮은 pH의 조건에서 살아가는 미생물임을 확인 할 수 있었다. 본 연구를 통하여 확보한 산성토양내의 미생물들의 생리적 특징은 앞으로의 다양한 국내 미생물 자원의 활용에 기초적인 지식을 제공할 것으로 기대된다.

농경지에서 재배작물이 토양미생물활성 및 군집구성에 미치는 영향 (Crop Effects on Soil Microorganism Activity and Community Composition in the Agricultural Environment)

  • Soil microorganism activity in an agricultural field is affected by various factors including climate conditions, soil chemical properties, and crop cultivation. In this study, we elucidate the correlation between microorganism activity and agricultural environment factors using the dehydrogenase activity (DHA) value, which is one of the indicators of soil microbial activity. As a result, the various factors noted above were related to the DHA value. Annual rainfall, soil Mg2+, bacterial and fungal diversities, types of crops, developmental stages, seasons, and cultivation status were highly correlated with the DHA value. Furthermore, next-generation sequencing (NGS) analysis was used to identify that the type of crop affected soil microbial compositions of both bacteria and fungi. Soil used for soybean cultivation showed the highest relative abundance for Verrucomicrobia, Planctomycetes, and Acidobacteria but Actinobacteria and Firmicutes had the lowest relative abundance. In the case of soil used for potato cultivation, Actinobacteria had the highest relative abundance but Proteobacteria had the lowest relative abundance. Armatimonadetes showed the highest relative abundance in soil used for cabbage cultivation. Among the fungal communities, Mortierellomycota had the highest relative abundance for soybean cultivation but the lowest relative abundance for cabbage cultivation; further, Rozellomycota, Chytridiomycota, and Cercozoa had the highest relative abundance for cabbage cultivation. Basidiomycota had the highest relative abundance for potato cultivation but the lowest relative abundance for soybean cultivation.

Zinc-Solubilizing Streptomyces spp. as Bioinoculants for Promoting the Growth of Soybean (Glycine max (L.) Merrill)

  • Zinc-solubilizing bacteria can convert the insoluble form of zinc into soluble forms available to plants. This study was conducted to isolate and screen zinc-solubilizing actinobacteria from rhizosphere soils and to assess their effect on vegetable soybean growth. In total, 200 actinobacteria strains belonging to 10 genera were isolated from rhizosphere soil samples. Among these isolates, four showed zinc solubilization with solubilizing index values ranging from 3.11 to 3.78 on Bunt and Rovira agar supplemented with 0.1% zinc oxide. For the quantitative assay, in broth culture, strains CME34 and EX51 solubilized maximum available zinc contents of 529.71 and 243.58 ㎍/ml. Furthermore, indole-3-acetic acid (IAA) and ammonia were produced by these two strains, the strain CME34 produced the highest amount of IAA 4.62 ㎍/ml and the strain EX51 produced the highest amount of ammonia 361.04 ㎍/ml. In addition, the phosphate-solubilizing abilities in Pikovskaya's medium of CME34 and EX51 were 64.67 and 115.67 ㎍/ml. Based on morphological and biochemical characterization and 16S rDNA sequencing, the strains CME34 and EX51 were closely related to the genus Streptomyces. In a greenhouse experiment, single-strain inoculation of Streptomyces sp. CME34 or EX51 significantly increased the shoot length, root length, plant dry weight, number of pods per plant and number of seeds per plant of vegetable soybean plants compared to the uninoculated control. These findings facilitated the conclusion that the two Streptomyces strains have potential as zinc solubilizers and can be suggested as bioinoculants to promote the growth and yield of soybean.

Bacterial Microbiome Differences between the Roots of Diseased and Healthy Chinese Hickory (Carya cathayensis) Trees

  • Carya cathayensis is an important economic nut tree that is endemic to eastern China. As such, outbreaks of root rot disease in C. cathayensis result in reduced yields and serious economic losses. Moreover, while soil bacterial communities play a crucial role in plant health and are associated with plant disease outbreaks, their diversity and composition in C. cathayensis are not clearly understood. In this study, Proteobacteria, Acidobacteria, and Actinobacteria were found to be the most dominant bacterial communities (accounting for approximately 80.32% of the total) in the root tissue, rhizosphere soil, and bulk soil of healthy C. cathayensis specimens. Further analysis revealed the abundance of genera belonging to Proteobacteria, namely, Acidibacter, Bradyrhizobium, Paraburkholderia, Sphaerotilus, and Steroidobacter, was higher in the root tissues of healthy C. cathayensis specimens than in those of diseased and dead trees. In addition, the abundance of four genera belonging to Actinobacteria, namely, Actinoallomurus, Actinomadura, Actinocrinis, and Gaiella, was significantly higher in the root tissues of healthy C. cathayensis specimens than in those of diseased and dead trees. Altogether, these results suggest that disruption in the balance of these bacterial communities may be associated with the development of root rot in C. cathayensis, and further, our study provides theoretical guidance for the isolation and control of pathogens and diseases related to this important tree species.

유용한 바실러스의 토양 접종에 따른 토착 세균 군집의 변화 (Changes in Resident Soil Bacterial Communities in Response to Inoculation of Soil with Beneficial Bacillus spp.)

  • 유용미생물은 임업과 축산 분야에 활용될 뿐만 아니라 병해충 방제와 작물 생육 증진 등의 용도로 농업에서 널리 이용되고 있다. 하지만 유용미생물의 토양에서의 생존율과 정착율에 대한 연구는 미미한 형편이다. 본 연구에서는 마이크로코즘을 이용해 바실러스 3 균주를 토양에 처리한 후, 이들의 토양 내 생존능을 정량 PCR을 이용하여 13일 동안 정량적으로 분석하였다. 또한 Illumina MiSeq 플랫폼을 이용하여 바실러스 3 균주 처리구와 대조구의 토양미생물 군집 분포를 비교 및 분석하였다. 바실러스 3 균주의 처리 직후 토양 내 밀도는 건조토양 1 그람당 평균 $4.4{\times}10^6$ 유전자수로 대조구에 비해 1,000배 이상 높았다. 바실러스 균주의 토양 내 밀도는 처리 후 약 일주일 간 유지되었고 그 후부터는 유의성 있게 감소하였지만 여전히 대조구보다 100배 이상 높았다. 바실러스 균주 처리 후 토양 내 미생물 군집 구조 분석 결과, 대조구와 처리구 모두 Acidobacteria 문($26.3{\pm}0.9%$), Proteobacteria 문($24.2{\pm}0.5%$), Chloroflexi 문($11.1{\pm}0.4%$), Actinobacteria 문($9.7{\pm}2.5%$)에 속하는 세균이 우점하였다. 대조구 대비 처리구에서 Actinobacteria 문의 비율은 뚜렷하게 감소하였지만 Bacteroidetes 문과 Firmicutes 문의 비율은 증가하는 경향이었다. 속 수준에서 바실러스 3 균주를 처리함에 따라 일부 세균 군집의 종 풍부도를 변화되었고, 결국 전체 토착 미생물 군집 구조가 변화되었음을 확인할 수 있었다. 본 연구에서 수행한 유용한 바실러스의 토양 접종 후 이들의 토양 내 생존능 분석 및 토착 세균 군집의 변화는 유용미생물을 생물적 제제로 시설재배지에 사용할 때 중요한 정보를 제공할 것으로 판단된다.

16S rDNA-ARDRA법을 이용한 소나무림과 상수리나무림 토양 내 VBNC 세균군집의 계통학적 특성 비교 (Comparison of Phylogenetic Characteristics of Viable but Non-Culturable (VBNC) Bacterial Populations in the Pine and Quercus Forest Soil by 16S rDNA-ARDRA)

  • 직접 생균수 측정법(DVC)과 평판계수법(PC)을 이용하여 소나무림과 상수리나무림 토양에 분포하는 세균군집의 정량적 평가를 실시한 결과, DVC법에 의해 계수된 생균수에 대해 평판법에 의해 계수된 생균수 1% 미만으로 나타났다. 이상의 결과로부터 산림토양 내에 평판배양법으로는 배양이 곤란한 난배양성(viable but non culturable; VBNC) 세균이 99% 이상 존재해 있는 것으로 판단되었다. 이들 VBNC 세균의 군집구조 해석을 위하여 토양으로부터 직접 DNA를 추출하고 16S rDNA-ARDRA 분석을 통하여 계통학적 특성을 검토하였다. 소나무림과 삼수리나무림 토양으로부터 각각 111 clones, 108 clones을 획득하고 HaeIII 절편양상에 따라 30 groups과 26 groups의 ARDRA group으로 분류하였다. 각 ARDRA group으로부터 대표 clone을 선발하여 16S rDNA 염기서 열을 결정한 결과, 소나무림 토양의 경우 ${\alpha}$-proteobacteria (12 clones), ${\gamma}$-proteobacteria (3 clones), ${\delta}$-proteobncteria (1clone), Flexibacter/Cytophaga (1 clone), Actinobacteria (4 clones), Acidobacteria (4 clones), 그리고 Planctomycetes (5 clone)의 7개의 계통군이 확인되었으며, 상수리나무림 토양에서는 ${\alpha}$-proteobacteria (4 clones), ${\gamma}$-proteobacteria (2 clones), Actinobacteria (10 clones), Acidobacteria (8 clones), Planctomycetes (1 clone), 그리고 Verrucomicrobia (1clone)로 6개의 다양한 계통군이 확인되었다. 이상, 소나무림과 상수리나무림 토양 내에 존재하는 99% 이상의 VBNC 세균군집의 대부분은 미배양성 혹은 미동정균으로 계통학적으로 다양한 미지의 미생물로 구성되어 있음이 확인되었다.

Characterization of Microbial Fuel Cells Enriched Using Cr(VI)-Containing Sludge

  • Microbial fuel cells (MFCs) were successfully enriched using sludge contaminated with Cr(VI) and their characteristics were investigated. After enrichment, the charge of the final 10 peaks was 0.51 C ${\pm}$ 1.16%, and the anodic electrode was found to be covered with a biofilm. The enriched MFCs removed 93% of 5 mg/l Cr(VI) and 61% of 25 mg/l Cr(VI). 16S rDNA DGGE profiles from the anodic electrode indicated that ${\beta}$-Proteobacteria, Actinobacteria, and Acinetobacter sp. dominated. This study is the first to report that electrochemically active and Cr(VI)-reducing bacteria could be enriched in the anode compartment of MFCs using Cr(VI)-containing sludge and demonstrates the Cr(VI) removal capability of such MFCs.

Genome of Betaproteobacterium Caenimonas sp. Strain SL110 Contains a Coenzyme $F_{420}$ Biosynthesis Gene Cluster

  • To probe the genomic properties of microbes thriving in desert lakes, we sequenced the full genome of a betaproteobacterial strain (SL110) belonging to the understudied genus Caenimonas of the family Comamonadaceae. This strain was isolated from a freshwater lake in the western Gobi Desert, Northern China. Its genome contains genes encoding carbon monoxide dehydrogenase, nitrate reductase, nitrite reductase, nitric oxide reductase, and sulfur oxidation enzymes, highlighting the potentially important contribution of this group of bacteria to the cycling of inorganic elements in nature. Unexpectedly, a coenzyme $F_{420}$ biosynthesis gene cluster was identified. A further search for $F_{420}$ biosynthesis gene homologs in genomic databases suggests the possible widespread presence of $F_{420}$ biosynthesis gene clusters in proteobacterial genomes.

Bioinformatics Analysis of Hsp20 Sequences in Proteobacteria

  • Heat shock proteins are a class of molecular chaperones that can be found in nearly all organisms from Bacteria, Archaea and Eukarya domains. Heat shock proteins experience increased transcription during periods of heat induced osmotic stress and are involved in protein disaggregation and refolding as part of a cell's danger signaling cascade. Heat shock protein, Hsp20 is a small molecular chaperone that is approximately 20kDa in weight and is hypothesized to prevent aggregation and denaturation. Hsp20 can be found in several strains of Proteobacteria, which comprises the largest phyla of the Bacteria domain and also contains several medically significant bacterial strains. Genomic analyses were performed to determine a common evolutionary pattern among Hsp20 sequences in Proteobacteria. It was found that Hsp20 shared a common ancestor within and among the five subclasses of Proteobacteria. This is readily apparent from the amount of sequence similarities within and between Hsp20 protein sequences as well as phylogenetic analysis of sequences from proteobacterial and non-proteobacterial species.
