Development and Application of Weonhyeong Strain-specific SCAR Marker in Pleurotus ostreatus (느타리 버섯에서 원형 품종 특이 SCAR marker 개발)

  • Weonhyeong is one of important commercial strains. It has good characteristics of bundle formation, grey colored pilei and high productivity. We previously reported grouping of 70 strains of Pleurotus ostreatus in which one group contained 35 strains including Weonhyeong. Four strains in that group showed same profiles implicating no variety distinction for mushroom cultivation. Now we developed a specific marker for identification of Weonhyeong. Sequence Characterized Amplified Region (SCAR) marker was developed from the RAPD amplicon. SCAR marker 'S-OPO5' produced only one band specific to 2183, 2240, 2595 and 2725 strains showing similar banding patterns to Weonhyeong in RAPD-PCR results. The sequence of 'S-OPO5' marker was unknown when compared with the data in the Genbank using BLASTN. BLASTX results indicated that the marker showed significant alignment with the protein sequences in Tricholoma bakamatsutake reverse transcriptase. The results indicate that this new SCAR marker ('S-OPO5') will be valuable to distinguish the Weonhyeong similar strains from Pleurotus spp.

  • Today, big data has become a hot keyword in that big data may be defined as collection of data sets so huge and complex that it becomes difficult to process by traditional methods. Clustering method is to identify the information in a big database by assigning a set of objects into the clusters so that the objects in the same cluster are more similar to each other clusters. The similarity measures being used in the cluster analysis may be classified into various types depending on the nature of the data. In this paper, we computed upper and lower limits for probability interestingness measure based similarity measures without marginal probability such as Yule I and II, Michael, Digby, Baulieu, and Dispersion measure. And we compared these measures by real data and simulated experiment. By Warrens (2008), Coefficients with the same quantities in the numerator and denominator, that are bounded, and are close to each other in the ordering, are likely to be more similar. Thus, results on bounds provide means of classifying various measures. Also, knowing which coefficients are similar provides insight into the stability of a given algorithm.

A Comparison of Bacterial Diversity Associated with the Sponge Spirastrella abata Depending on RFLP and DGGE (RFLP와 DGGE에 따른 해면 Spirastrella abata 공생세균의 다양성 비교)

  • Culture-dependent RFLP and culture-independent DGGE were employed to investigate the bacterial community associated with the marine sponge Spirastrella abata. A total of 164 bacterial strains associated with the sponge were cultivated using Zobell and Natural sea salt media. PCR amplicons of the 16S rDNA from the bacterial strains were digested with the restriction enzymes HaeIII and MspI, and then assigned into different groups according to their restriction patterns. The 16S rDNA sequences derived from RFLP patterns showed more than 95% similarities compared with known bacterial species, and the isolates belonged to four phyla, Proteobacteria (Alphaproteobacteria, Gammaproteobacteria), Actinobacteria, Firmicutes, and Bacteriodetes, of which Alphaproteobacteria was dominant. DGGE fingerprinting of 16S rDNAs amplified from the sponge- derived total gDNA showed five major DGGE bands, and their sequences showed more than 96% similarities compared with available sequences. The sequences derived from DGGE bands revealed high similarity with the uncultured bacterial clones. DGGE revealed that bacterial community consisted of four phyla, including Proteobacteria (Alphaproteobacteria, Gammaproteobacteria), Actinobacteria, Spirochetes, and Chloroflexi. Alphaproteobacteria, Gammaproteobacteria, and Actinobacteria were commonly found in bacteria associated with S. abata by both RFLP and DGGE methods; however, overall bacterial community in the sponge differed depending on the analysis methods.

  • A heterotrophic nitrifying bacterium was isolated from the compost and analyzed for its characteristics. This bacterium was found to be a Gram positive rod, catalase positive, and motile. Nitrite production was detected on the ammonium acetate medium through the violet color formation. BBL test showed that this strain has high homology with Bacillus strains. Phylogenetic analysis using 16S rDNA revealed that the bacterium has 94% of similarity with Mycobacterium smegmatis strain.

Molecular Coning of cDNA for Garlic Mosaic Virus Genome (마늘 모자이크 바이러스 게놈에 대한 cDNA의 클로닝)

  • Potyvirus group is the largest group among plant virus groups and damages severely plant hosts upon infectiQn. In order to investigate the mechanism by which potyviruses induce disease in plants, a cDNA clone 29-6 which is cOIlsidered to be a cDNA clone for garlic mosaic virus (GMV) was isolated. It did not hybridize to garlic latent virus genome, which is one of two major garlic viruses. Northern blot analysis shows that the genome size of garlic mosaic virus was about 9 kb. Clone 29-6 strongly hybridizes to poly(A) RNA isolated from garlic leaves, suggesting that GMV RNA is polyadenylated as other potyviruses. Nucleotide sequence analysis of cDNA clones overlapping with clone 29-6 showed that garlic plants are infected with various strains of garlic mosaic virus which are closely related to each other. other.

DNA barcoding of Raptor carcass collected in the Paju city, Korea (파주시에서 수집한 폐사체 맹금류의 DNA 바코드 연구)

  • One juvenile raptor which was not able to be identified due to its head damage was discovered on a roadside in Janggok-ri, Jori-eup, Paju on 28th June, 2011. The species was identified by DNA barcoding. After polymerase chain reaction (PCR) of the mitochondrial cytochrome c oxidase subunit I gene (COI), we obtained 695 bp sequences. We analyzed the obtained COI sequence with similar sequences from the BOLD systems and BLAST of the NCBI Genbank, and discovered that its sequence showed 100 % similarity values with the one of the five gray-faced buzzards which were previously researched. In addition, it was confirmed to be a female through sex determination using DNA. Such results are important information as it confirms the breeding of the gray-faced buzzards for the first time in 43 years since its breeding was last recorded in 1968, in Paju. Wildlife rescue center needs to work with adjacent consigned registration and preservation institutions when carcass of wild animals is collected or DNA samples are obtained for more accurate both species and sex identification through a systematic management system in the future. Furthermore, the obtained DNA sample of the gray-faced buzzard and COI gene, DNA barcode, could be used as reference standards for similar researches in the future.

Morphological and molecular evidence of the hybrid origin of Crepidiastrum ×muratagenii in Korea (홍도고들빼기의 형태 다양성 및 잡종 기원의 분자 증거)

  • The plant "Hong-do-go-deul-ppae-gi" has been considered as Crepidiastrum × muratagenii, a hybrid between C. denticulatum and C. lanceolatum, based on its morphological traits and geographical distribution. To reveal the hybrid origin of Hong-do-go-deul-ppae-gi, we examined additional morphological traits of this plant and its putative parents (C. denticulatum, C. lanceolatum, C. platyphyllum) and analyzed one nuclear ribosomal internal transcribed spacer (ITS) region and four chloroplast regions (trnT-L, trnL-F, rpl16 intron, and rps16 intron). As a result of examining the morphological traits, putative hybrid individuals were classified into three types based on the habit, cauline leaf, outer phyllary, and achene beak traits. A molecular analysis found that the ITS sequences of Type 1 and Type 2 individuals showed additive species-specific sites of C. denticulatum and C. lanceolatum. Plastid sequences of Type 1 and Type 2 individuals showed C. denticulatum and C. lanceolatum sequences, respectively. However, Type 3 individuals had ITS and plastid sequences corresponding to C. denticulatum. Accordingly, Type 1 and Type 2 individuals not only share morphological traits with C. denticulatum and C. lanceolatum but also show additive species-specific sites for C. denticulatum and C. lanceolatum, and not C. platyphyllum, supporting its origin as a hybrid between C. denticulatum and C. lanceolatum. Type 3 had morphological traits similar to other hybrid types but was distinguished with respect to outer phyllaries and demonstrated some resemblance to C. denticulatum. In a molecular analysis, Type 3 was found to be identical with regard to the sequence of C. denticulatum and was judged to be an ecological variation of C. denticulatum.

Expressed Sequence Tags in Rainbow Trout (Oncorhynchus mykiss) Kidney and Microarray Analysis in Young and Old Kidney (무지개송어 신장으로부터 EST 발굴 및 연령에 따른 유전자 발현 분석)

  • 102 ESTs (Expressed Sequence Tags) were obtained by sequencing clones from a library of rainbow trout kidney cDNAs. Of the sequences generated, 55.8% of the ESTs were represented by 37 known genes. The 45 clones of unknown gene products potentially represent 40 novel genes. The genes involved in structural function (14.5%) and transcription/translation (11.6%) account for the major gene expression activities in the kidney Microarray experiment was conducted to compare gene expression of the unique ESTs in young and adult rainbow trout kidneys. While mitochondrion, cytochrome b, rho G, spastin protein, and three unknown genes were down-regulated in the mature fish kidney, calponin 1, calcium binding protein, histone deacetylase 1, and an unknown gene were up-regulated in the mature fish kidney. This research demonstrates the feasibility and power of functional genomics in rainbow trout.

  • Serpins are a group of proteins involved in the regulation of serine and other type of proteases, and have been identified in many kinds of organisms from invertebrates to vertebrates. Serpins are known to regulate the proteolytic cascades of the innate immune pathways in addition to their roles in blood coagulation, angiogenesis, fibrinolysis, inflammation and tumor suppression. In this study, we have isolated two partial serpin gene fragments from expressed sequence tags (ESTs) of Nesiohelix samarangae. Dotplot analysis indicates that they are of two different types, Ns-serpin type 1 and Ns-serpin type 2. Ns-serpin type 1 has 819 bp coding region (272 amino acids), whereas Ns-serpin type 2 has 555 bp coding region (185 amino acids). Molecular phylogenetic analysis shows that the identified serpins have high similarities to their counterparts in the California see slug, Aplysia californica. Yet, the precise biological and immunological roles of these Ns-serpins remain to be further investigated using RNA interference and other molecular techniques.

Molecular Phylogeny of Two Species of Hexagrammidae (Greenlings) Inferred from Mitochondrial Cytochrome b Gene (쥐노래미과 어류 2종의 미토콘드리아 Cytochrome b 유전자의 분자계통)

  • We report mitochondrial cytochrome b (cyt b) genes from greenling Hexagrammos otakii (Jordan et Starks) and spotty belly greenling, H. agrammus (Temminck et Schlegel) within Hexagrammidae, two species of aquaculture importance. Of 489 bp of the cytochrome b gene, a little variation occurred between species (96% similarity). The pairwise distance (0.0342) between greenling and spotty belly greenling in term of the Neighbor-joining method indicated that two species was close in molecular phylogenetic consideration. These findings are applicable to aquaculture, fisheries genetics and molecular phylogenetics in the genus Hexagrammos.
