An EST Sequence Annotation System Based On Service Oriented Architecture (서비스 지향 구조 기반의 EST 서열 주해 시스템)

  • In this paper, we present an EST sequence annotation system based on Service Oriented Architecture, called SeqWeB. We developed the web services of eight applications (Phred, cross_match, RepeatMasker, TGICL, ICAtools, CAP3, Phrap and Blast) which are located in sequence annotation process and integrated the web services through BFEL. SeqWeB uses an XML file format for data input and output to maximize interoperability between each application. SeqWeB can be extended or modified easily through some modification such as insertion, deletion and replacement because service-oriented architecture allows loose coupling between applications.

  • Suppression of nitrate accumulation in spinach and lettuce through foliar application of chitosan formula containing micronutrients is related with the increase of the nitrate reductase (NR) activity. If NR in spinach were highly expressed to increase the assimilatory activity, nitrate content could be reduced. For this, NR cDNA was cloned from the isolated mRNAs of spinach using reverse transcriptase-PCR. Nucleotide sequence of cloned spinach NR cDNA showed highly deduced amino acid sequence identity ($71{\sim}82%$) with other known plant NR genes. Only two nucleotide-base differences were observed in the cloned NR cDNA compared with that of the published spinach NR cDNA.

  • Halioglobus sp. RR3-57 was isolated from a biofilter of a seawater recirculating aquaculture system and its complete genome sequence was obtained using the PacBio RS II platform. Two circular contigs were assembled and considered as a chromosome and a plasmid (size of 4,847,776 bp and 155,799 bp, and G+C content of 57.5% and 53.2%, respectively). Genomic analysis showed RR3-57 had 18 denitrification-related genes and an incomplete prophage.

  • As DNA sequences have been known through the Genome project the techniques for dealing with molecule-level gene information are being made researches briskly. It is also urgent to develop new computer algorithms for making databases and analyzing it efficiently considering the vastness of the information for known sequences. In this respect, this paper studies the association rule search algorithms for finding out the characteristics shown by means of the association between promoter sequences and genes, which is one of the important research areas in molecular biology. This paper treat biological data, while previous search algorithms used transaction data. So, we design a transformed association rule algorithm that covers data types and biological properties. These research results will contribute to reducing the time and the cost for biological experiments by minimizing their candidates.

  • Degenerate primevs corresponding to the consensus sequences of the copper-binding regions in the N- and Cterminal domains of fungal laccases were used to isolate laccase gene-specific sequences froin a white rot rungus Ganodern~a lucidrm w-hich has been known to strengthen the imnnne system. A 1.6 Kbp fragment was amplified by PCR and its base sequence was detenuiued. Locating seven iutrous within the base sequence, we could deduce its amino acid sequence. The nucleotide sequence witl~out introlls was 47Y0 identical to that of lee1 gene of Pametes wllosa; lhe identity in amino acid sequences of the two was 7994 The deduced amino acid seqoence was also sunilar to those of Coriolus versicolo~ kc3 (79%); Co~,iolz~s hirsutus phenolouiduse (78%), Trainetes vel.srcoloi. lccl (77%), Trametes ~!i/Iosa Ice2 (77%) and Trametes vemicolor kc4 (66%).

  • For the high-throughput-screening system (HTS) of depigmenting agents using a protein chip, effects of oligonucleotide-inhibitor sequence on the binding of Mitf protein to E box of MC1R was investigated. The sequence of oligonucletide-inhibitor affected the binding of the target DNA to Mitf, depending on the location of the sequence variation in the inhibitor nucleotide. The oligonucletide-inhibitor that changed the CATGTG sequence didn't show enough inhibition of the target DNA to Mitf, whereas significant inhibition was observed when the sequence outside the CATGTG was changed. This result indicated that CATCTG is crucial sequence for the binding of Mitf to I-box which initiates the transcription of pigmenting genes.

  • 최근 차세대 시퀀싱 기술의 급속한 발전에 따라 서열 정보의 해독이 비교적 쉬워지면서 개인별 맞춤의학의 실현에 대한 기대와 관심이 높아지고 있다. 각 개인의 서열 정보 사이에는 SNP (single nucleotide polymorphism), Indel, CNV (copy number variation) 등의 다양한 유전적 구조 변이가 존재하며, 이러한 서열 정보의 부분적 차이는 각 개인의 유전적 특성 및 질병 감수성 등과 밀접한 관련을 갖는다. 본 연구에서는 차세대 시퀀싱 결과로 산출되는 수많은 짧은 DNA 서열 조각인 리드 데이터를 이용한 SNP 추출 알고리즘을 제안한다. 제안된 알고리즘에서는 레퍼런스 시퀀스의 각 위치에 대한 리드 시퀀스의 매핑 정보를 기반으로 SNP 후보 영역을 추출하며, 품질 정보 등을 활용하여 에러 발생률을 최소화한다. 또한 대규모 시퀀싱 데이터와 SNP 구조 변이 데이터의 효율적인 저장/검색을 지원하는 시각적 분석 도구를 구현하여 제안된 방식의 유용성을 검증한다.

Identification of a Carduus spp. Showing Anti-Mycobacterial Activity by DNA Sequence Analysis of Its ITS1, 5.8S rRNA and ITS2 (Mycobacteria에 대해 항균력을 나타내는 엉겅퀴의 분류를 위한 ITS1, 5.8S rRNA, ITS2의 염기서열 분석)

  • It has been reported that extracts of globe thistle (Echinops spp.) and thistle (Circium spp., Carduus spp. and Onopordum spp.) have anti-bacterial and anti-fungal activities. Methanol extracts of Echinops setifer and Carduus spp. were used to test and see if the extracts of these plants could suppress growth of Mycobacterium smegmatis and Mycobacterium fortuitum. Although extract of Echinops setifer showed no anti-mycobacterial activities, extract of Carduus spp. showed inhibition zones when tested with filter discs. Genomic DNA was isolated from Carduus spp. and PCR was performed to clone a DNA fragment containing ITS1, 5.8S rRNA gene and ITS2. A 733-bp PCR product was obtained and its DNA sequence was reported to the GenBank (accession number GU188570). BLAST search of the obtained DNA sequence did not show a match with any DNA sequences in the Genbank. Carduus crispus and Carduus defloratus had the closest phylogenetic relationships to this plant.

Screening of Peptide Sequences with Affinity to Bisphenol A by Biopanning (바이오패닝에 의한 Bisphenol A 친화성 펩타이드 서열의 탐색)

  • Bisphenol A (BPA) is a highly hazardous component to human since it is regarded as one of endocrine disruptors. For the analysis and/or removal of BPA, the searching for the specific ligand with a selective affinity to target BPA is required. In order to find the peptide moiety that specifically binds to BPA, the ultrasound-assisted biopanning was carried out with a phage-displayed peptide library expressing constrained heptamer. After six rounds of positive screening against BPA particles followed by the negative screening against the surface of eppendorf tube, the peptide sequence (CysLysSerLeuGluAsnSerTyrCys) with affinity to BPA was screened based on the order of frequency from the screened phage clones. To further verify the specificity of screened peptide sequence, the cross-binding affinity of the phage peptide toward BPA analogues such as Bisphenol S (BPS) and Bisphenol F (BPF) was also assessed, where the selected phage peptide showed a higher affinity to BPA over BPS and BPF.

  • This paper describes the efficient implementation of DNA sequence generate system with genetic algorithm for reducing computation time of NACST. The proposed processor is based on genetic algerian with fitness functions which would suit the point of reference for generated sequences. In order to implement efficient hardware structure, we used the pipelined structure. In addition our design was applied the parallelism to achieve even better simulation time than the sequence generator system which is designed on software. In this paper, our hardware is implemented on the FPGA board with xc2v6000 devices. Through experiment, the proposed hardware achieves 467 times speed-up over software on a PC and sequence generate performance of hardware is same with software.
