Mining of Caspase-7 Substrates Using a Degradomic Approach

  • Caspases play critical roles in the execution of apoptosis. Caspase-3 and caspase-7 are closely related in sequence as well as in substrate specificity. The two caspases have overlapping substrate specificities with special preference for the DEVD motif. However, they are targeted to different subcellular locations during apoptosis, implying the existence of substrates specific for one or other caspase. To identify new caspase-7 substrates, we digested cell lysates obtained from the caspase-3-deficient MCF-7 cell line with purified recombinant caspase-7, and analyzed spots that disappeared or decreased by 2-DE (we refer to this as the caspase-7 degradome). Several proteins with various cellular functions underwent caspase-7-dependent proteolysis. The substrates of capase-7 identified by the degradomic approach were rather different from those of caspase-3 (Proteomics, 4, 3429-3435, 2004). Among the candidate substrates, we confirmed that Valosin-containing protein (VCP) was cleaved by both capspase-7 and caspase-3 in vitro and during apoptosis. Cleavage occurred at both $DELD^{307}$ and $DELD^{580}$. The degradomic study yielded several candidate caspase-7 substrates and their further analysis should provide valuables clues to the functions of caspase-7 during apoptosis.

Investigation of Heavy Metals, Residual Pesticides and Nutrient Component from Agricultural By-products Imported as Medium Substrates for Mushroom Cultivation (버섯 재배용 배지 재료로 수입한 농업부산물에서 중금속, 잔류농약, 영양성분 조사)

  • BACKGROUND: For the food safety of cultivated mushroom, information on the safety of agricultural by-products imported as medium substrates for mushroom cultivation is urgently needed. Therefore, this study was performed to detect the presence of heavy metals, residual pesticides, and nutrient component in the imported medium substrates. METHODS AND RESULTS: Six kinds of medium substrates imported from nine countries from 2015 to 2017 were investigated. A mercury analyzer MA-2000 and an inductively coupled plasma spectrometer OPTIMA 7000DV were used to analyze mercury, lead, arsenic, copper, nickel and cadmium. All of these heavy metals were detected at lower level than heavy metal tolerance standard level of by-product fertilizer in Korea. When 246 kinds of residual pesticides were examined by GC and HPLC, imidacloprid, thiamethoxam and carbendazim were detected from Egyptian beet pulp, Indian cottonseed meal and cottonseed hull, respectively. The content of nutrient components (water, crude ash, crude fat, crude protein and crude fiber) varied among imported countries and the medium substrates. CONCLUSION:The presence of heavy metals and residual pesticides in imported medium substrates for mushroom cultivation was confirmed. For the safe production of mushroom, this study shows that imported medium materials for mushroom cultivation need to be managed through continuous monitoring.

The Effect of Expanded Rice Hulls as a Root Substrate on the Suppression of Anthracnose Crown Rot in Strawberry

  • This research was conducted to determine the effects of four different substrates, expanded rice hulls (ERH), commercial substrates for strawberries (CSS), clay sand (CS), and loamy sand (LS), on the inhibition of anthracnose crown rot (ACR) in strawberry. Mother plants of 'Seolhyang' strawberry were transplanted into an elevated bed in March, 2013 and March, 2014 and the runners connecting mother plants and daughter plants were cut in early August of both years. After separation, growth characteristics of the daughter plants were measured and then each daughter plant was inoculated with conidial suspensions of Colletotrichum fructicola, one of several species of Colletotrichum that causes ACR in strawberries. The incidence of ACR as influenced by the different substrates was investigated in both years. The daughter plants grown on CSS had the highest values for shoot height, leaf area, and fresh weight. Those grown on ERH and LS substrates also displayed good above-ground growth characteristics except for fresh weight, but the daughter plants grown on CS had the poorest above-ground growth characteristics. The ERH and CS treatments resulted in the highest number of primary roots and the greatest root weight. The CSS-grown daughter plants had the highest ACR disease index, followed by the CS and LS treatments, but there were no significant differences among the three substrates. However, the ERH-grown daughter plants had a markedly lower ACR disease index on October 11, 2013 and October 7, 2014. The CSS-grown daughter plants had high nitrogen and potassium contents and low calcium content, whereas the ERH-grown daughter plants had low nitrogen levels and high silicon levels. The results of this study provide basic information on the ability of the different substrates tested to provide disease suppression of ACR in the propagation of strawberry transplants.

Synthesis of High-quality Graphene by Inductively-coupled Plasma-enhanced Chemical Vapor Deposition

  • Graphene has attracted significant attention due to its unique characteristics and promising nanoelectronic device applications. For practical device applications, it is essential to synthesize high-quality and large-area graphene films. Graphene has been synthesized by eloborated mechanical exfoliation of highly oriented pyrolytic graphite, chemical reduction of exfoliated grahene oxide, thermal decomposition of silicon carbide, and chemical vapor deposition (CVD) on metal substrates such as Ni, Cu, Ru etc. The CVD has advantages over some of other methods in terms of mass production on large-areas substrates and it can be easily separated from the metal substrate and transferred to other desired substrates. Especially, plasma-enhanced CVD (PECVD) can be very efficient to synthesize high-quality graphene. Little information is available on the synthesis of graphene by PECVD even though PECVD has been demonstrated to be successful in synthesizing various carbon nanostructures such as carbon nanotubes and nanosheets. In this study, we synthesized graphene on $Ni/SiO_2/Si$ and Cu plate substrates with CH4 diluted in $Ar/H_2$ (10%) by using an inductively-coupled PECVD (ICPCVD). High-quality graphene was synthesized at as low as $700^{\circ}C$ with 600 W of plasma power while graphene layer was not formed without plasma. The growth rate of graphene was so fast that graphene films fully covered on substrate surface just for few seconds $CH_4$ gas supply. The transferred graphene films on glass substrates has a transmittance at 550 nm is higher 94%, indicating 1~3 monolayers of graphene were formed. FETs based on the grapheme films transferred to $Si/SiO_2$ substrates revealed a p-type. We will further discuss the synthesis of graphene and doped graphene by ICPVCD and their characteristics.

Inductively-Coupled Plasma Chemical Vapor Growth Characteristics of Graphene Depending on Various Metal Substrates (다양한 금속 기판재료에 따른 그래핀의 유도결합 플라즈마 화학기상 성장 특성)

  • We report the chemical vapor deposition growth characteristics of graphene on various catalytic metal substrates such as Ni, Fe, Ag, Au, and Pt. 50-nm-thick metal films were deposited on $SiO_2/Si$ substrates using dc magnetron sputtering. Graphene was synthesized on the metal/$SiO_2$/Si substrates with $CH_4$ gas (1 SCCM) diluted in mixed gases of 10% $H_2$ and 90 % Ar (99 SCCM) using inductively-coupled plasma chemical vapor deposition (ICP-CVD). The highest quality of graphene film was achieved on Ni and Fe substrates at $900^{\circ}C$ and 500 W of ICP power. Ni substrate seemed to be the best catalytic material among the tested materials for graphene growth because it required the lowest growth temperature ($600^{\circ}C$) as well as showing a low ICP power of 200W. Graphene films were successfully grown on Ag, Au, and Pt substrates as well. Graphene was formed on Pt substrate within 2 sec, while graphene film was achieved on Ni substrate over a period of 5 min of growth. These results can be understood as showing the direct CVD growth of graphene with a highly efficient catalytic reaction on the Pt surface.

  • This study was done the calculation formula for calculating the below item. That is the moisture content of the substrates raw materials, water content of the mixed substrates; the amount of media, dry weight, amount of liquid, bulk density in the bottle; dried materials volume, water volume, mixing ratio in a substrates mixing materials; water requirement amount, replenishment amount for water content control of the substrates and the total amount of substrates. And each was prepared in an Excel file for automatically calculated. The calculation of the Excel file will be able to take advantage for the mushroom growers; to make raw material costs, per bottle nutrient content and moisture content maintained throughout the year and new media composition. At this time we expect, while minimizing the quantity or deterioration in the daily ups and downs continued growing courses throughout the year contribute to stabilizing production.

Biodegradation of crude oil hydrocarbons by Acinetobacter sp. isolated from activated sludge (활성슬러지에서 단리한 Acinetobacter sp.에 의한 원유탄화수소분해)

  • A Gram-type negative bacteria that can utilize crude oil as the sole source of carbon and energy was isolated from an activated sludge of a local sewage treatment plant and identified tentatively as belonging to the genus Acinetobacter. The isolate could degrade n-alkanes and unidentified hydrocarbons in crude oil and utilize n-alkanes, hydrophobic substrates, as sole carbon and energy sources. n-Alkanes from tridecane (Cl3) to triacontane (C30) in crude oil were degraded simultaneously with no difference in degradation characteristics between the two close odd and even numbered alkanes in carbon numbers. The linear growth of the isolate and the degradation characteristics of Pr-alkanes suggested that the transport of substrates from the oil phase to the site where the substrates undergo the initial oxidation in microorganism might be the rate limiting in the biodegradation process of crude oil constituents. The remainder fraction of substrates after cultivation was considered to reflect the hydrocarbon inclusions in the cell mass, characteristics in Acinetobacter species, and to control the transport of substrates from crude oil phase. On the basis of the results, the isolate was considered to play an important role in the degradation study of hydrophobic environmental pollutants.

  • As the development of If industries and their electronic device manufacturing technology have been accelerated recently, the request for electronic devices with small size, light weight, and high performance has been inducing that electronic package and substrate (PCB) companies have to develop substrates with low cost, high dense I/O, excellent thermal properties and electrical properties. Therefore, world-wide chip makers have been setting their own severe reliability standards and requiring their suppliers to keep specification and to develop green, high frequency and high-performing substrates. Because properties of substrates are dependent mainly on their constituent materials, the application of them showing superior properties is expected to satisfy the customer's requirement. Therefore, substrate companies should ensure the superiority of materials and assure their competitive capability of substrates by analyzing the latest trends of technology and properties of the materials.
