Draft Genome Sequence of Xylaria grammica EL000614, a Strain Producing Grammicin, a Potent Nematicidal Compound

  • An endolichenic fungus, Xylaria grammica strain EL000614, showed strong nematicidal effects against plant pathogenic nematode, Meloidogyne incognita by producing grammicin. We report genome assembly of X. grammica EL000614 comprised of 25 scaffolds with a total length of 54.73 Mb, N50 of 4.60 Mb, and 99.8% of BUSCO completeness. GC contents of this genome were 44.02%. Gene families associated with biosynthesis of secondary metabolites or regulatory proteins were identified out of 13,730 gene models predicted.

  • The draft genome sequencing for Pelagicola sp. DSW4-44 (= KCTC 62762 = KCCM 43261), isolated from deep seawater of East Sea in Korea, was performed using Illumina HiSeq platform. As a result, the draft genome was comprised of a total length of approximately 4.85 Mbp with G + C content of 54.3%, and included a total of 4,566 protein-coding genes, 3 rRNA genes, 48 tRNA genes, 3 non-coding RNA genes, and 67 pseudo genes. In the draft genome, the strain DSW4-44 contained genes involved in the nitrogen metabolism of dissimilatory nitrate reduction to ammonium (DNRA) and denitrification, which were not found other strains in the genus Pelagicola.

  • The draft genome sequencing for Zhongshania marina $DSW25-10^T$, isolated from deep seawater of East Sea in Korea, was performed using Illumina HiSeq platform. As a result, the draft genome was comprised of a total length of approximately 4.08 Mbp with G + C content of 49.0%, and included a total of 3,702 protein-coding genes, 3 rRNA genes, 39 tRNA genes, 4 non-coding RNA genes, and 36 pseudogenes. In addition, the metabolic pathways of aliphatic and aromatic compounds were identified. In light of these metabolic pathways, Zhongshania marina $DSW25-10^T$ is expected to be a useful bioremediation resource.

  • Grouper is one of the most economically important fishes with various morphological forms and characteristics, meaning it is often difficult to identify species and distinguish between life stages, sometimes leading to morphological misidentification. Therefore, identification using a molecular deoxyribose nucleic acid (DNA) approach was needed as an alternative means to identify closely related species. This study aims to determine the molecular phylogeny of grouper from the northern part of the Bird's Head Seascape of Papua. The DNA sequence of each cytochrome oxidase I (COI) gene was used to study the molecular relationship among closely related species of grouper. The results showed that there were 16 Epinephelinae that have been compared to a gene bank (National Centre for Biotechnology Information, NCBI) in the sequence length of 623 base pairs. The closest genetic distance was found between Cephalopholis miniata and Cephalopholis sexmaculata (0.036), while the furthest genetic distance was observed between Plectropomus laevis and Cephalopholis spiloparaea (0.247). This finding was further reinforced by the morphological characters of each species. This finding highlighted that five genera were represented as a monophyletic group (clade), i.e., Epinephelus, Cephalopholis, Plectropomus, Saloptia and Variola.

A Graph Embedding Technique for Weighted Graphs Based on LSTM Autoencoders

  • A graph is a data structure consisting of nodes and edges between these nodes. Graph embedding is to generate a low dimensional vector for a given graph that best represents the characteristics of the graph. Recently, there have been studies on graph embedding, especially using deep learning techniques. However, until now, most deep learning-based graph embedding techniques have focused on unweighted graphs. Therefore, in this paper, we propose a graph embedding technique for weighted graphs based on long short-term memory (LSTM) autoencoders. Given weighted graphs, we traverse each graph to extract node-weight sequences from the graph. Each node-weight sequence represents a path in the graph consisting of nodes and the weights between these nodes. We then train an LSTM autoencoder on the extracted node-weight sequences and encode each nodeweight sequence into a fixed-length vector using the trained LSTM autoencoder. Finally, for each graph, we collect the encoding vectors obtained from the graph and combine them to generate the final embedding vector for the graph. These embedding vectors can be used to classify weighted graphs or to search for similar weighted graphs. The experiments on synthetic and real datasets show that the proposed method is effective in measuring the similarity between weighted graphs.

A report of the second chloroplast genome sequence in Veronica nakaiana (Plantaginaceae), an endemic species in Korea

  • Veronica nakaiana Ohwi (Plantaginaceae) is an endemic taxon on Ulleungdo Island, Korea. We report the second complete chloroplast genome sequence of V. nakaiana. Its genome size is 152,319 bp in length, comprising a large single-copy of 83,195 bp, a small single-copy of 17,702 bp, and a pair of inverted repeat regions of 25,711 bp. The complete genome contains 115 genes, including 51 protein-coding genes, four rRNA genes, and 31 tRNA genes. When comparing the two chloroplast genomes of V. nakaiana, 11 variable sites are recognized: seven SNPs and four indels. Two substitutions in the coding regions are recognized: rpoC2 (synonymous substitution) and rpl22 (nonsynonymous substitution). In nine noncoding regions, one is in the tRNA gene (trnK-UUU), one is in the intron of atpF, and seven are in the intergenic spacers (trnH-GUG~psbA, trnK-UUU, rps16~trnQ-UUG, trnC-GCA~petN, psbZ~trnG-GCC, ycf3~trnS-GGA, ycf4~cemA, and psbB~psbT). The data provide the level of genetic variation in V. nakaiana. This result will be a useful resource to formulate conservation strategies for V. nakaiana, which is a rare endemic species in Korea.

The complete chloroplast genome of Diarthron linifolium (Thymelaeaceae), a species found on a limestone outcrop in eastern Asia

  • Diarthron linifolium Turcz. is an annual herb usually found in sandy soil or limestone areas. Plants in the genus Diarthron are known to have toxic chemicals that may, however, be potentially useful as an anticancer treatment. Diarthron linifolium is a unique species among the species of the genus distributed in Korea. Here, we determine the genetic variation of D. linifolium collected in Korea with a full chloroplast genome and investigate its evolutionary status by means of a phylogenetic analysis. The chloroplast genome of Korean D. linifolium has a total length of 172,644 bp with four subregions; 86,158 bp of large single copy and 2,858 bp of small single copy (SSC) regions are separated by 41,814 bp of inverted repeat (IR) regions. We found that the SSC region of D. linifolium is considerably short but that IRs are relatively long in comparison with other chloroplast genomes. Various simple sequence repeats were identified, and our nucleotide diversity analysis suggested potential marker regions near ndhF. The phylogenetic analysis indicated that D. linifolium from Korea is a sister to the group of Daphne species.

Effect of the composite patch beveling on the reduction of stresses in 2024-T3 Aluminum structure damaged and repaired by composite, hybrid patch repair

  • The use of composite patches for the reduction of stresses at the level of the damaged zone in aeronautical structures has experienced rapid expansion given its advantages over conventional mechanical processes (riveting, bolting, etc.). Initially, The research axes in this field were aimed at choosing suitable mechanical properties for the composite and the adhesive, then to optimize the shape of the composite patch in order to ensure good load transfer and avoid having a debonding at the level of the edges essentially for the case of a repair by single side where the bending moment is present due to the non-symmetry of the structure. Our work falls within this context; the objective is to analyze by the finite element method the fracture behavior of a damaged plate repaired by composite patch. Stress reduction at the edge is accomplished by creating a variable angle chamfer on the composite patch. The effects of the crack length, the laminate sequence and the nature of the patch as well as the use of a hybrid patch were investigated. The results show clearly that a beveled patch reduces the stress concentrations in the damaged area and even at its edges. The hybrid patch also ensures good durability of the repair by optimizing its stacking sequence and the location of the different layers according to the fibers orientations.

Molecular Detection of Phytoplasmas of the 16SrI and 16SrXXXII Groups in Elaeocarpus sylvestris Trees with Decline Disease in Jeju Island, South Korea

  • Phytoplasmas were discovered in diseased Elaeocarpus sylvestris trees growing on Jeju Island that showed symptoms of yellowing and darkening in the leaves. Leaf samples from 14 symptomatic plants in Jeju-si and Seogwipo-si were collected and phytoplasma 16S rRNA was successfully amplified by nested polymerase chain reaction using universal primers. The sequence analysis detected two phytoplasmas, which showed 99.5% identity to 'Candidatus Phytoplasma asteris' and 'Ca. P. malaysianum' affiliated to 16SrI and 16SrXXXII groups, respectively. Through polymerase chain reaction-restriction fragment length polymorphism (RFLP) analyses using the AfaI (RsaI) restriction enzyme, the presence of two phytoplasmas strains as well as cases of mixed infection of these strains was detected. In a virtual RFLP analysis with 17 restriction enzymes, the 16S rRNA sequence of the 'Ca. P. asteris' strain was found to match the pattern of the 16SrI-B subgroup. In addition, the phytoplasmas in the mixed-infection cases could be distinguished using specific primer sets. In conclusion, this study confirmed mixed infection of two phytoplasmas in one E. sylvestris plant, and also the presence of two phytoplasmas (of the 16SrI and 16SrXXXII groups) in Jeju Island (Republic of Korea).

Nonlinear Analysis of Adhesive Tubular Joints with Composite Adherends subject to Torsion (비틀림 하중을 받는 복합재료 튜브형 접합부의 비선형 해석)

  • Since composite materials have anisotropic properties that depend on their stacking angle and sequence, the analysis of joints with isotropic adherends is limited in describing the behavior of the adhesive Joint with composite adherends. In this study, the nonlinear solution for adhesive joints with composite adherends was derived by incorporating the nonlinear behavior of the adhesive into the analysis. The behavior of the laminated composite tube was first analyzed, and the stress distributions of the composite tubular adhesive joint were calculated by including the nonlinear properties of the adhesive. The effect of the stacking sequence of composite adherends and bonding length on torque capacities of joints was examined, and results of the nonlinear analysis were also compared with those of the linear analysis.
