PGC-Enriched miRNAs Control Germ Cell Development

  • Non-coding microRNAs (miRNAs) regulate the translation of target messenger RNAs (mRNAs) involved in the growth and development of a variety of cells, including primordial germ cells (PGCs) which play an essential role in germ cell development. However, the target mRNAs and the regulatory networks influenced by miRNAs in PGCs remain unclear. Here, we demonstrate a novel miRNAs control PGC development through targeting mRNAs involved in various cellular pathways. We reveal the PGC-enriched expression patterns of nine miRNAs, including miR-10b, -18a, -93, -106b, -126-3p, -127, -181a, -181b, and -301, using miRNA expression analysis along with mRNA microarray analysis in PGCs, embryonic gonads, and postnatal testes. These miRNAs are highly expressed in PGCs, as demonstrated by Northern blotting, miRNA in situ hybridization assay, and miRNA qPCR analysis. This integrative study utilizing mRNA microarray analysis and miRNA target prediction demonstrates the regulatory networks through which these miRNAs regulate their potential target genes during PGC development. The elucidated networks of miRNAs disclose a coordinated molecular mechanism by which these miRNAs regulate distinct cellular pathways in PGCs that determine germ cell development.

Yeast as a Touchstone in Post-genomic Research: Strategies for Integrative Analysis in Functional Genomics

  • The new complexity arising from the genome sequencing projects requires new comprehensive post-genomic strategies: advanced studies in regulatory mechanisms, application of new high-throughput technologies at a genome-wide scale, at the different levels of cellular complexity (genome, transcriptome, proteome and metabolome), efficient analysis of the results, and application of new bioinformatic methods in an integrative or systems biology perspective. This can be accomplished in studies with model organisms under controlled conditions. In this review a perspective of the favourable characteristics of yeast as a touchstone model in post-genomic research is presented. The state-of-the art, latest advances in the field and bottlenecks, new strategies, new regulatory mechanisms, applications (patents) and high-throughput technologies, most of them being developed and validated in yeast, are presented. The optimal characteristics of yeast as a well-defined system for comprehensive studies under controlled conditions makes it a perfect model to be used in integrative, 'systems biology' studies to get new insights into the mechanisms of regulation (regulatory networks) responsible of specific phenotypes under particular environmental conditions, to be applied to more complex organisms (e.g. plants, human).

Regulatory Network of MicroRNAs, Host Genes, Target Genes and Transcription Factors in Human Esophageal Squamous Cell Carcinoma

  • Abnormally expressed microRNAs (miRNAs) and genes have been found to play key roles in esophageal squamous cell carcinoma (ESCC), but little is known about the underlying mechanisms. The aim of this paper was to assess inter-relationships and the regulatory mechanisms of ESCC through a network-based approach. We built three regulatory networks: an abnormally expressed network, a related network and a global network. Unlike previous examples, containing information only on genes or miRNAs, the prime focus was on relationships. It is worth noting that abnormally expressed network emerged as a fault map of ESCC. Theoretically, ESCC might be treated and prevented by correcting the included errors. In addition, the predicted transcription factors (TFs) obtained by the P-match method also warrant further study. Our results may further guide gene therapy researchers in the study of ESCC.

Inferring Transcriptional Interactions and Regulator Activities from Experimental Data

  • Gene regulation is a fundamental process in biological systems, where transcription factors (TFs) play crucial roles. Inferring transcriptional interactions between TFs and their target genes has utmost importance for understanding the complex regulatory mechanisms in cellular systems. On one hand, with the rapid progress of various high-throughput experiment techniques, more and more biological data become available, which makes it possible to quantitatively study gene regulation in a systematic manner. On the other hand, transcription regulation is a complex biological process mediated by many events such as post-translational modifications, degradation, and competitive binding of multiple TFs. In this review, with a particular emphasis on computational methods, we report the recent advances of the research topics related to transcriptional regulatory networks, including how to infer transcriptional interactions, reveal combinatorial regulation mechanisms, and reconstruct TF activity profiles.

Complex Regulatory Network of MicroRNAs, Transcription Factors, Gene Alterations in Adrenocortical Cancer

  • Several lines of evidence indicate that cancer is a multistep process. To survey the mechanisms involving gene alteration and miRNAs in adrenocortical cancer, we focused on transcriptional factors as a point of penetration to build a regulatory network. We derived three level networks: differentially expressed; related; and global. A topology network ws then set up for development of adrenocortical cancer. In this network, we found that some pathways with differentially expressed elements (genetic and miRNA) showed some self-adaption relations, such as EGFR. The differentially expressed elements partially uncovered mechanistic changes for adrenocortical cancer which should guide medical researchers to further achieve pertinent research.

Rules for functional microRNA targeting

  • MicroRNAs (miRNAs) are ~22nt-long single-stranded RNA molecules that form a RNA-induced silencing complex with Argonaute (AGO) protein to post-transcriptionally downregulate their target messenger RNAs (mRNAs). To understand the regulatory mechanisms of miRNA, discovering the underlying functional rules for how miRNAs recognize and repress their target mRNAs is of utmost importance. To determine functional miRNA targeting rules, previous studies extensively utilized various methods including high-throughput biochemical assays and bioinformatics analyses. However, targeting rules reported in one study often fail to be reproduced in other studies and therefore the general rules for functional miRNA targeting remain elusive. In this review, we evaluate previously-reported miRNA targeting rules and discuss the biological impact of the functional miRNAs on gene-regulatory networks as well as the future direction of miRNA targeting research.

A System for Describing Cis-Regulatory Machinery Unit

  • Studies on cellular pathways and networks are now one of the most actively researched topics in all fields of biomedicine ranging from developmental biology to etiology. Many databases have been developed and quantitative simulation models have been proposed. One of the eventual goals of pathway/network studies is to integrate different types of pathway/network models and databases to simulate overall cellular responses. A bottleneck to this goal is modeling gene expression since the mechanism of this process is not yet fully unveiled. We are developing a small scale computer program called CiRMU (Cis-Regulatory Machinery Unit model) for describing, viewing, analyzing, and modeling the process of gene expression. A prototype system is being designed and implemented for analyzing functions of nuclear receptors.

Rhizosphere Communication: Quorum Sensing by the Rhizobia

  • Rhizobium and related genera are soil bacteria with great metabolic plasticity. These microorganisms survive in many different environments and are capable of eliciting the formation of nitrogen-fixing nodules on legumes. The successful establishment of symbiosis is precisely regulated and requires a series of signal exchanges between the two partners. Quorum sensing (QS) is a prevalent form of population density-dependent gene regulation. Recently, increasing evidence indicates that rhizobial quorum sensing provides a pervasive regulatory network, which plays a more generalized role in the physiological activity of free-living rhizobia, as well as during symbiosis. Several rhizobia utilize multiple, overlapping quorum sensing systems to regulate diverse properties, including conjugal transfer and copy number control of plasmids, exopolysaccharide biosynthesis, rhizosphere-related functions, and cell growth. Genomic and proteomic analyses have begun to reveal the wide range of functions under quorum-sensing control.

Transcriptional regulatory network during development in the olfactory epithelium

  • Regeneration, a process of reconstitution of the entire tissue, occurs throughout life in the olfactory epithelium (OE). Regeneration of OE consists of several stages: proliferation of progenitors, cell fate determination between neuronal and non-neuronal lineages, their differentiation and maturation. How the differentiated cell types that comprise the OE are regenerated, is one of the central questions in olfactory developmental neurobiology. The past decade has witnessed considerable progress regarding the regulation of transcription factors (TFs) involved in the remarkable regenerative potential of OE. Here, we review current state of knowledge of the transcriptional regulatory networks that are powerful modulators of the acquisition and maintenance of developmental stages during regeneration in the OE. Advance in our understanding of regeneration will not only shed light on the basic principles of adult plasticity of cell identity, but may also lead to new approaches for using stem cells and reprogramming after injury or degenerative neurological diseases.

가뭄 스트레스 특이적인 cis-regulatory element의 특성을 기반으로 한 신규 프로모터 구축 (Construction of novel promoters based on the characteristics of drought stress specific cis-regulatory element)

  • 가뭄은 작물의 성장과 생산성을 방해하는 비 생물학적 스트레스 중 하나다. 비 생물학적 스트레스에 대응하기 위해서는 식물이 불리한 환경 조건에서 스트레스에 나타내는 분자 조절 네트워크를 이해해야 한다. 비 생물학적 스트레스 (가뭄에 대응)에 대처할 수 있는 조합을 선별하기 위한 실험에서 스트레스 조건에서만 발현되는 5개의 가뭄 스트레스 유도성 프로모터를 선별하였으며, 이 중 36개의 cis-regulatory element를 선별하였다. 그 결과 가뭄 스트레스에서만 발현되는 유전자의 프로모터에서 cis-regulatory element를 새롭게 조합하여 미세 제어 조절을 할 수 있는 2 개의 합성프로모터(BL1, BL2)를 제작하였다. 합성프로모터를 포함한 형질전환식물(BL1-GUS, BL2-GUS)의 분석은 합성프로모터가 건조 조건에서 형질전환식물 내의 GUS 유전자의 발현을 증가시키는 것을 통하여 확인하였다. 또한 Transient activation assay를 통해 DREB1A와 DREB2C에 의해 합성프로모터가 활성화되는 것도 확인하였다. 이러한 결과는 가뭄 특이적인 cis-regulatory element의 조합에 의해 제작한 합성프로모터가 다양한 비 생물학적 스트레스에 반응하고, 식물의 성장 지연을 유발하지 않고 스트레스에 효과적으로 대응할 수 있을 것이라 예상할 수 있다.
