Analysis of Genetic Variability Using RAPD Markers in Paeonia spp. Grown in Korea

  • The genetic diversity and phylogenetic relationships of eleven herbaceous peonies grown in Korea were analyzed by random amplified polymorphic DNA (RAPD). Twenty-four decamer RAPD primers were used in a comparative analysis of these Korean peony species. Of the 142 total RAPD fragments amplified, 124 (87.3%) were found to be polymorphic. The remaining 18 fragments were found to be monomorphic (12.7%) shared by individuals of all 11 peony species. Cluster analysis based on the presence or absence of bands was performed by Jaccard's similarity coefficient, based on Unweighted Pair Group Method with Arithmetic Averages. Genetic similarity range was 0.39 to 0.90 with a mean of 0.64. This study offered a rapid and reliable method for the estimation of variability among different peony species which could be utilized by the breeders for further improvement of the local peony species. Also, the results propose that the RAPD marker technique is a useful tool for evaluation of genetic diversity and relationship amongst different peony species.

Apical membrane antigen-1 (AMA-1) gene sequences of re-emerging Plasmodium vivax in South Korea

  • Plasmodium vivax malaria re-emerged in South Korea in 1993, and epidemics continue since then. We examined genetic variation in the region encompassing the apical membrane antigen-1 (PvAMA-1) of the parasites by DNA sequencing of the 22 re-emerging p. vivax isolates. The genotype of the PvAMA-1, which was based on sequence data previously reported for the polymorphic regions, showed that two haplotypes were present at one polymorphic site. Compared with reported data, the two types, SKOR type I and type II, were similar to Chinese CH- l0A and CH-05A isolates, respectively. Thus, the present study showed that two genotypes of AMA-1 genes coexist in the re-emerging Korean P. vivax.

  • Germplasm characterization and evolutionary process in viable populations are important links between the conservation and utilization of plant genetic resources. Here, an investigation is made, based on molecular and biochemical techniques for assessing and exploiting the genetic variability in germplasm characterization of taro, which would be useful in plant breeding and ex situ conservation of taro plant genetic resources. Geographical differentiation and phylogenetic relationships of Indian taro, Colocasia esculenta (L.) Schott, were analyzed by random amplified polymorphic DNA (RAPD) and isozyme of seven enzyme systems with specific reference to the Muktakeshi accession, which has been to be proved resistant to taro leaf blight caused by P. colocasiae. The significant differentiations in Indian taro cultivars were clearly demonstrated by RAPD and isozyme analysis. RAPD markers showed higher values for genetic differentiation among taro cultivars and lower coefficient of variation than those obtained from isozymes. Genetic differentiation was evident in the taro accessions collected from different regions of India. It appears that when taro cultivation was introduced to a new area, only a small fraction of genetic variability in heterogeneous taro populations was transferred, possibly causing random differentiation among locally adapted taro populations. The selected primers will be useful for future genetic analysis and provide taro breeders with a genetic basis for selection of parents for crop improvement. Polymorphic markers identified in the DNA fingerprinting study will be useful for screening a segregating population, which is being generated in our laboratory aimed at developing a taro genetic linkage map.

Allozyme Diversity and Population Genetic Structure in Korean Endemic Plant Species : II. Hosta yingeri (Liliaceae)

  • Levels of genetic diversity, population genetic structure, and gene flow in Hosta yingeri, a herbaceous perennial endemic to Taehuksan, Sohuksan, and Hong Islands, were investigated. Starch gel electrophoresis was conducted on leaves for 101 plants collected from three populations. Although the distribution of thespecies is restricted in the islands, it maintains high levels of genetic variatin; 64% of polymorphic loci in at least one population (Ps), the mean number of alleles per locus (Ap) of 1.92, and the mean effective number of alleles per locus (Aep) of 1.52. Overall, mean genetic diversity (Hep=0.250) was substantially higher than mean estimate for species with very similarlife history traits (0.102). Large populaton size, the persistence of multiple generations within populations, high fecundity, predominantly outcrossing breeding system, large size of pollinator visitation areas may be explanatory factors contributing the higher level of genetic diversity maintained within populations. Analysis of fixation indices showed an overall slight excess of heterozygotes (mean FIS=-0.066) relative to Hardy-Weinberg expectations, which may in part be due to the near self-incompatible breeding system in the species. Significant differences in allele frequencies among populaitns were found for 14 out of 16 polymorphic loci (P<0.05). Slightly more than 80% of the total variation in the species was common to all populations (GST=0.198). As expected, indirect estimate of the number of migrants per generation (Nm=0.45, calculated from mean GST) and nine private alleles found in the three populations indicate that gene movement among three isolated island populations was low.

Molecular Identification Patterns of Clinical Isolates from Korean Patients Infected with Dermatopbytes

  • The aim of this study was to compare the results of morphological phenotypic examination and molecular biological method, randomly amplified polymorphic DNA (RAPD) using clinical isolates from Korean patients infected with dermatophytes. A total of 44 clinical isolates have been collected by Korean Collection Medical Fungi (KCMF) and those were subjected for the RAPD analysis. The results showed that the fungal strains that have RG1 band patterns were identified as Trichophyton rubrum by the neighbour-joining analysis. Additionally, other fungal strains that have RG3 band patterns were identified as Epidermophyton floccosum and RG5 band patterns were identified as Micorsporum gypseum. Even though molecular biological method such as RAPD are not necessary, it might be useful when some strains have similar morphological characteristics or when same species has phenotypic variations. In this study, therefore, we targeted internal transcribed spacer (ITS) regions of fungal rDNA, performed RAPD and then compared with morphological phenotypic examination.

  • Polymorphism has been recognized to be a critical issue throughout the drug product development process. Most of solid phase drugs have polymorphism, which has generated a great deal of interest and the field has been evolving rapidly. Preferably, thermodynamically most stable form of a drug substance is selected to obtain consistent bioavailability over its shelf life and various storage conditions. Moreover, it has the lowest potential for conversion from one polymorphic form to another. However, metastable or amorphous forms may be used intentionally to induce faster dissolution rate for rapid drug absorption and higher efficacy. For pharmaceutical industry, polymorphism is one of the key activities in form selection process together with salt selection. This article introduces the main features in the investigation of solid form selection especially polymorphic behavior with thermodynamic backgrounds, physicochemical properties with solubility, dissolution, and mechanical properties, and characterization techniques for proper analysis. The final form can be recommended based on the physicochemical and biopharmaceutical properties and by the processability, scalability and safety considerations. Pharmaceutical scientists especially in charge of formulation need to be well aware of the above issues to assure product quality.

Taxonomic Position of Korean Isolates of Rhizoctonia solani Based on RAPD and ITS Sequencing of Ribosomal DNA

  • Taxonomic position of 46 Korean isolates of Rhizoctonia solani which were classified into nine intraspecific groups by anastomosis and cultural characteristics was analyzed by randomly amplified polymorphic DNA (RAPD) and sequence analyses of the internal transcribed spacer (ITS) regions of ribosomal DNA. All the isolates within each group showed highly similar band patterns in RAPD. The ITS regions of the isolates within the same groups showed a high level of sequence similarity above 96.0% whereas similarities among different groups were below 94.4%. When compared with several reference strains of R. solani from foreign countries, all the Korean isolates were clustered with the foreign isolates belonging to the same groups in the phylogenetic tree. All six Korean strains of AG-4 were identified as HG-1 out of 3 subgroup of AG-4. We discussed taxonomic position of Korean isolates of R. solani and showed that sequence analysis with ITS regions could be a rapid and useful method for identification of intraspecific group of R. solani.

  • Phylogenetic relationship and DNA polymorphism among local populations of the Asparagus cochinchinensis have been investigated based on nuclear ribosomal DNA ITS sequences and RAPD analysis in Korea. In result, two genetically distinct groups of local populations except Geoje were recognized by the phylogenetic tree both in rDNA-ITS and RAPD. One was called 'western coast group' that includes the Buan 1, 2 and Taean and the other was 'southern coast group' that includes Haenam, Yeosu and Namhae. Thus, the geographical relationship of Asparagus cochinchinensis was two well-typified clades. These results suggest that the geographical genetic variation of Asparagus cochinchinensis is closely connected with the slow and long period of propagation via the coast in Korean Peninsula.

SGML 기반 비교 가능 코퍼스 구축 (The Contruction of the Comparable Corpus Based on SGML)

  • 대규모 문헌 자료는 정보원으로써 다양한 목적에 사용될 수 있다. 언어간 정보검색에서 한 언어의 단어가 다의미적(polymorphic)일 경우 대상 언어로 정확한 번역을 위하여 언어간 대응 구조를 제공하는 다국어 코퍼스가 필요하다. 본 논문에서는 언어간 정보검색에서 대응 구조로 사용될 수 있는 비교 가능한 코퍼스를 구축하였다. 구축된 코퍼스(KFCM)는 유럽 6개 국어로 구축된 금융 관련 기사 자료인 MLCC 코퍼스에 대응되는 코퍼스로 다양한 목적에 사용되며, MLCC 코퍼스로부터 독립적으로 구축한 SGML 기반 코퍼스이다. 본 논문에서는 KFCM의 응용과 코퍼스 구축 과정에서 발생하는 기술적 사항을 기술하였으며, 구축된 자료를 웹에 공개하였다.

Assessment of Bandsharing Values in RAPD-PCR Analysis of Dwarf Cattle of Kerala

  • Random amplified polymorphic DNA (RAPD-PCR) analysis of 56 animals of four different genetic groups of dwarf cattle in Kerala was done as a single step analysis. Bandsharing (BS) values were calculated for animals of each group and between groups as an analytical tool to find out genetic variation among animals. The different factors affecting BS values were estimated using Harvey''s Least squares analysis. The effects of genetic group, Guanine-cytosine (GC) content of primer and gel on BS values were found significant. Bandsharing values of Kasargode-Highrange dwarf animals were significantly different from Vechur, Vatakara and their combinations. The Vechur, Vatakara and Vechur-Vatakara combinations were found to be more uniform (high BS value) compared with other combinations. The bandsharing value was lowest with primers of GC content 90% and highest with 80% GC content. The effect of gel on BS value points to the need of adjustments of gel factor for calculation of BS values.
