Phylogeny is the evolutionary history of a group or the lineage of organisms and is reconstructed based on morphological, molecular and other characteristics. The genealogical relationship of a group of taxa is often expressed as a phylogenetic tree. The difficulty in categorizing the phylogeny is mainly due to the existence of frequent homoplasies that deceive observers. At the present time, cladistic analysis is believed to be one of the most effective methods of reconstructing a phylogenetic tree. Excellent computer program software for phylogenetic analysis is available. As an example, cladistic analysis was applied for nematode genera of the family Acuariidae, and the phylogenetic tree formed was compared with the system used currently. Nematodes in the genera Nippostrongylus and Heligmonoides were also analyzed, and the validity of the reconstructed phylogenetic trees was observed from a zoogeographical point of view. Some of the theories of parasite evolution were briefly reviewed as well. Coevolution of parasites and humans was discussed with special reference to the evolutionary relationship between Enterobius and primates.
A new simple method is proposed for reconstructing phylogenetic trees, which we call the spectral method. The most common distance based method is the neighbor-joining method which is based on the minimum evolution principle. The spectral method shows similar performance to the neighbor-joining method for simulated data generated by seq-gen. For real data, the spectral method shows much better performance than the neighbor-joining method. Hence it can be a complementary method for reconstructing phylogenetic trees.
이미 발표된 각 시료들의 tRNAAn 염기 서열을 이용하여 세통학적 연구플 하였나. archaebacterium안 H. volcano가 진핵생물과 연계된 결과는 진핵생물이 eubacteria와의 공통척 조상에셔 분화되지 않았음을 세시하며 Phage $T_{4}$와 $T_{s}$,의 연계 순서는 그들이 각각 독럽적으로 숙주로부터 분화되였음을 내타낸다. tRNA의 염기 순서의 상관관계를 이용한 연구 결과가 기존의 다른 연구 결고 및 고생물학적 기록들과도 일치함을 알 수 있었다.
하나의 아미노산이 다른 아미노산으로 바뀌는 가능성을 계통학적인 나무를 이용해서 치환행렬로 만들었다. PFMT(Phylogenetic Focused Mutaion Tendency)행렬은 기존의 PAM160이나 BLOSUM62와 다르게 공통조상으로부터 상위 종으로 치환되는 가능성을 점수화 하였다. COGs의 데이터베이스에 있는 152KOGs를 뽑아서 아미노산의 치환횟수를 점수화하였다. PFMT 행렬은 어떤 서열보다 더 상위 종의 서열을 비교할 때 유용하게 쓰일 수 있으며 2개의 아미노산간의 치환 관계를 더 자세하게 볼 수 있게 한다.
Among the distance based algorithms in phylogenetic tree reconstruction, the neighbor-joining algorithm has been a widely used and effective method. We propose a new algorithm which counts the number of consistent quartets for cherry picking with tie breaking. We show that the success rate of the new algorithm is almost equal to that of neighbor-joining. This gives an explanation of the qualitative nature of neighbor-joining and that of dissimilarity maps from DNA sequence data. Moreover, the new algorithm always reconstructs correct trees from quartet consistent dissimilarity maps.
제주 재래마와 쓰시마 재래마 간의 유전적 유연관계를 16개 혈액 단백질 좌위의 유전적 다형현상을 분석하여 연구하였다. 두 지역의 재래마 집단에서 5개의 단백질 좌위를 제외한 11개 좌위에서는 유전적 다형현상을 보였다. 다형현상을 나타내는 좌위에서 분석된 유전자 빈도를 이용하여 평균 이형접합자 빈도를 분석한 결과 제주 재래마에서는 0.375로 쓰시마 재래마의 0.304 보다 다소 높게 나타났다. Nei방법에 의해 계산된 Da distance와 유전자 동일성은 각각 0.108과 0.868이었다. 본 연구결과와 이미 보고된 아메리카말 집단들에서의 결과를 이용하여 phylogenetic tree를 구성하여 본 결과 크게 세 개의 cluster를 이루었다. 즉 아메리카말 집단들이 하나의 cluster를 이루었고 제주 재래마 집단이 하나의 cluster를 이루었으며, 이 두 cluster는 현존 말의 기원으로 보는 몽고 야생마 cluster에서 분지됨을 알 수 있었다.
유전자보유 유무에 따른 계통수와 16S rRNA에 의한 계통수를 염기서열 분석이 완료된 33종의 미생물에 대하여neighbor joining method와 bootstrap method(n=1,000)를 이용하여 상관관계를 분석하였다. 각 분류그룹에서 공통적으로 보존된 COG와 각 미생물이 보유하고 있는 ortholog 수에 대한 비율을 조사한 결과, Mezorhiaobium lot의 4.60% Mycoplasma genitalium의 56.57% 사이에 분포하는 것으로 파악되었다. 이는 미생물 종류에 따라서 공통 유전자의 보유정도가 차이를 보이는 것으로 독특한 유전자를 탐색할 수 있는 가능성을 제시하는 결과로 사료되었다. 그리고 같은 종 내에 서도 20% 이상의 ortholog가 서로 독립적인 것을 알 수 있었다. Archaeabacteria와 Proteobacteria 그리고 Firmicutes모두 유전자보유 계통수와 16S rRNA 계통수가 일치하는 부분과 일치하지 않는 부분으로 나뉘어진다는 것을 알 수 있었다. 이러한 결과는 165 rDNA처림 보존적이지 않은 유전자까지 고려한 결과이거나 horizontal gene transfer에 의한 영향 등으로 사료되었다. COC에 기초한 유전자보유 계통수는 생화학 적 실험과 염기서열에 기초한 분류의 중간자적 입장에서 유용유전자 탐색에 이용될 수 있을 것이다.
In phylogenetic tree construction the neighbor-joining algorithm is the most well known method which constructs a trivalent tree from a pairwise distance data measured by DNA sequences. The core part of the algorithm is its cherry picking criterion based on the tree structure of each quartet. We give a generalized version of the criterion based on the exact box model of quartets, known as the tight span of a metric. We also show by experiment why neighbor-joining and the quartet consistency count method give similar performance.

Japanese Black cattle of Hyogo prefecture (Tajima strain) are famous for its ability to produce high-quality meat and have been maintained as a closed system for more than 80 years. In order to assess the usefulness of microsatellite markers in closed cattle populations, and evaluate the genetic structure of the Tajima strain, we analyzed representative dams of the Tajima strain comprised of the substrains Nakadoi and Kinosaki. Genetic variability analyses indicated low genetic diversity in the Tajima strain. In addition, a recent genetic bottleneck, which could be accounted for by the high level of inbreeding, was detected in both substrains. In phylogenetic analyses, relationship coefficients and genetic distances between individuals were calculated using pedigree and microsatellite information. Two phylogenetic trees were constructed from microsatellite and pedigree information using the UPGMA method. Both trees illustrated that most individuals were distinguished clearly on the basis of the two substrains, although in the microsatellite tree some individuals appeared in clusters of different substrains. Comparing the two phylogenetic trees revealed good consistency between the microsatellite analysis tree and the pedigree information. The correlation coefficient between genetic distances derived from microsatellite and pedigree information was 0.686 with a high significance level (p<0.001). These results indicated that microsatellite information may provide data substantially equivalent to pedigree information even in unusually inbred herds of cattle, and suggested that microsatellite markers may be useful in revealing genetic structure without accurate or complete pedigree nformation. 미토콘드리아 산화효소(COI) 유전자의 서열을 이용하여 한국 내 육지플라나리아의 분류와 계통관계를 규명하였다. 유전자은행에서 Bipaliidae과의 종에 관한 기 발표된 서열을 계통분석을 위해 포함시켰다. 육지 플라나리아의 서열 배당은 387 bp에서 444 bp로 나타났으며 이런 차이는 염기 삽입에 기인하였다. COI 분석에 근거한 계통학적 분지도는 형태적 형질에 의한 결과와 일치하지 않았다. Bipalium nobile가 나머지 분류군(Bipalium adventitium, Bipalium venosum, Bipalium kewense, Bipalium multilineatum)을 포함하는 관계로 나타났다. 내부 가지의 분지군은 강하게 지지되었다(>91%). The phylogenic tree on COI 분석에 의한 계통도는 잘 분리되었다. 이들은 단계원을 형성하였다. 미토콘드리아 산화효소 유전자는 한국 내 육지 플라나리아 분류군을 동정하는데 유력한 도구가 될 수 있다.
