Network Pharmacology-based Prediction of Efficacy and Mechanism of Yunpye-hwan Acting on COPD (네트워크 약리학을 이용한 윤폐환(潤肺丸)의 COPD 치료 효능 및 작용기전 연구)

  • Objectives : Because predicting the potential efficacy and mechanisms of Korean medicines is challenging due to their high complexity, employing an approach based on network pharmacology could be effective. In this study, network pharmacological analysis was utilized to anticipate the effects of YunPye-Hwan (YPH) in treating Chronic obstructive pulmonary disease (COPD). Methods : Compounds and their related target genes of YPH were gathered from the TCMSP and PubChem databases. These target genes of YPH were subsequently compared with gene sets associated with COPD to assess correlation. Next, core genes were identified through a two-step screening process, and finally, functional enrichment analysis of these core genes was conducted using both Gene Ontology (GO) enrichment analysis and Kyoto Encyclopedia of Genes and Genomes (KEGG) Pathways. Results : A total of 15 compounds and 437 target genes were gathered, resulting in a network comprising 473 nodes and 14,137 edges. Among them, 276 genes overlapped with gene sets associated with COPD, indicating a significant correlation between YPH and COPD. Functional enrichment analysis of the 18 core genes revealed biological processes and pathways such as "miRNA Transcription," "Nucleic Acid-Templated Transcription," "DNA-binding Transcription Factor Activity," "MAPK signaling pathway," and "TNF signaling pathway" were implicated. Conclusion : YPH exhibited significant relevance to COPD by modulating cell proliferation, differentiation, inflammation, and cell death pathways. This study could serve as a foundational framework for further research investigating the potential use of YPH in the treatment of COPD.

  • Changes of the activities of the hepatic cells of female mud skipper, Boleophthalmus pectinirostris were investigated under transmission electron microscopy. Monthly changes of gonadosomatic index(GSI) and hepatosomatic index(HSI), variations of protein and nucleic acid contents(total RNA and DNA) of the liver tissues with the gonadal development phase were also studied. GSI began to increase from May(the growing stage), reaching the maximum value in late June(the mature stage), and then it began to decrease from late July(the degenerative stage), reaching the lowest value in late September. Monthly variations of HSI were negatively related to GSI. HSI decreased in the summer season when the ovary was getting mature and reached the maximum in mid October when the ovary was degenerating. In June(the mature stage), the female hepatic cells of the liver tissues became large and nuclei were hypertrophic. The amounts of glycogen particles and lipid droplets in the cells gradually decreased, while a number of granular endoplasmic reticulum increased. It was assumed that well-developed granular endoplasmic reticulum binding ribosomes are supposed to play the leading role in protein synthesis and deposition for vitellogenin in the cytoplasm. In July(the spawning period), glycogen particles and lipid droplets gradually increased, and then these substances were still observed in large quantity in August(the degenerative stage). The protein contents of the liver tissues with the gonadal phases of the ovaries were shown the maximum value($4.720{\pm}0.103\;mg/g$) in June, and afterwards gradually decreased being the minimum($3.640{\pm}0.130\;mg/g$) in July, and then gradually increased in August. The mean total RNA contents per gram of the liver tissues appeared the maximum($0.523{\pm}0.040\;mg/g$) in June, and afterwards gradually decreased to the minimum($0.158{\pm}0.006\;mg/g$) in July and slightly increased in August again. From these results, it could be assumed that protein contents were closely related to RNA contents. The mean total DNA contents per weight (gr) of the liver tissues appeared to be similar although there were some monthly fluctuations. The ratio of the mean total RNA/DNA were 0.745 in June, 0.262 in July, 0.341 in August respectively.

  • The poxvirus group is considered to be a typical cytoplasmic inclusion forming virus. Every poxvirus has been reported to produce only one kind of inclusion in the infected tissues. A vague concept that inclusions of poxviruses are eosinophilic or acidophilic has prevailed. Although many papers and theories about the nature of the inclusion have been presented, most of them are not quite convincing on the point of the relations with virus multiplication, and an analysis of papers published showed that there seem to be many discrepancies in the descriptions of the nature of the poxvirus inclusions. Comparative studies on host-virus interaction with cowpox, orf, swinepox and fowlpox viruses which selected from each Group (I-IV) of poxviruses were performed from the morphological and virological standpoints. At first, in cowpox virus-FL cell system, as a comparative model, cytoplasmic inclusion, nucleic acid metabolism by autoradiography and detection of viral antigen by immunofluorescence were studied and obtained the results as follows: 1. The focus-like cytopathic effect (CPE) at early stage developed to entire culture at terminal stage of infection, and also the developing status of CPE was correlated to viral doses for inoculation. Two kinds of cytoplasmic inclusions which named A and B type were easily observed by Giemsa, hematoxylin-eosin (H & E) and May-Greenwald Giemsa (MGG) stainings in the infected cells. The B type inclusions were formed at early stage of infection and the A type inclusions were produced subsequently the B type formation. The B type which common type inclusion in poxviruses was a small compact or aggregate at early stage and developed to a large diffuse body at terminal stage of infection. On the other hand, the A type inclusion which depend upon the kind of virus was appeared as round and discrete shape, and its size and number was increased gradually during the culture period. It was characteristic to form distinct halos around the both types of inclusions in acid fixed, H & E stained preparations of infected cultures. The B type inclusion was always positive in Feulgen reaction and showed as DNA containing body but the A type inclusion was not. 2. In the relationship between inclusion and DNA metabolism of infected cells by the qualitative autoradiography using 3H-thymidine, the appearance of silver grains was coincided with B type inclusion but not with A type inclusion. This showed that the DNA synthesis was proceeded in all B type inclusions except those in the terminal stage with a diffuse form. This suggested that the B type inclusions are only sites of DNA synthesis and this was proceeded after the cell infection independently. The activity of DNA synthesis of the inclusions was nearly the same as that of the nucleic of normal cells and non-inclusion bearing cells. and non-inclusion bearing cells. Regardless of the size of the degree of DNA synthesis of the B type inclusion, inclusion bearing cells all showed remarkable suppression of nuclear DNA synthesis. 3. By the direct fluorescent antibody technique viral antigen in infected cells was detected. The B type inclusions have been proved to contain a great deal of viral antigen, whereas the basic substance of A type inclusion did not show antigenicity except the round edge. It was suggested that the round edge fluorescence might be caused by the glare of cytoplasmic viral antigen which pushed out and concentrated by the A type inclusion development. 4. Hemorrhagic red pock formations on chorioallantoic membrane of embryonated chicken egg had proved the characteristic of used viral strain. 5. By the above studies on the nature of two types of inclusions and the role they play in virus multiplication, it was concluded that the B type inclusion must be the site of the synthesis of viral DNA and protein as well as the site of the virus.

Molecular Diagnosis of Streptococcus pneumoniae in Middle Ear Fluids from Children with Otitis Media with Effusion (삼출성 중이염 소아의 중이액에서 폐구균의 분자적 진단)

  • Purpose: The long-term administration of antibiotics interferes with bacterial culture in the middle ear fluids (MEFs) of young children with otitis media with effusion (OME). The purpose of this study is to determine whether molecular diagnostics can be used for rapid and direct detection of the bacterial pathogen in culture-negative MEFs. Methods: The specificity and sensitivity of both polymerase chain reaction (PCR) and loop-mediated isothermal amplification (LAMP) to the lytA gene of Streptococcus pneumoniae were comparatively tested and then applied for pneumococcal detection in the clinical MEFs. Results: The detection limit of the PCR assay was approximately $10^4$ colony forming units (CFU), whereas that of LAMP was less than 10 CFU for the detection of S. pneumoniae. Both PCR and LAMP did not amplify nucleic acid at over $10^6$ CFU of H. influenzae or M. catarrhalis, both of which were irrelevant bacterial species. Of 22 culture-negative MEFs from children with OME, LAMP positivity was found in twelve MEFs (54.5%, 12/22), only three of which were PCR-positive (25%, 3/12). Our results showed that the ability of LAMP to detect pneumococcal DNA is over four times higher than that of PCR (P<0.01). Conclusions: As a high-resolution tool able to detect nucleic acid levels equivalent to <10 CFU of S. pneumoniae in MEFs without any cross-reaction with other pathogens, lytA -specific LAMP may be applied for diagnosing pneumococcus infection in OME as well as evaluating the impact of a pneumococcal conjugate vaccine against OME.

Effects of Vitamins and Nucleic acids on the mycelial growth and the sclerotial production of Sclerotium rolfsii (Vitamin과 핵산이 Sclerotium rolfsii의 균사생장 및 균핵형성에 미치는 영향)

  • The study was performed to clear the effects of thiamine, biotin, nicotinic acid, pyridoxine, inositol, deoxyribonucleic acid (DNA) and ribonucleic acid (RNA) on the mycelial growth and the sclerotial production of Sclerotium rolfsii Sacc. isolated from Magnolia kobus. The results are abstracted as follows: 1. Tested fungus was thiamine- deficient and required thiamine 20r/l for maximum growth of mycelia. At higher concentrations than thiamine 20r/l, however, mycelial growth was decreased with increasing the concentrations and was inhibited little less than that of thiamine-free control at 150r/l. 2. The effecfivenesses of the nitrogen sources on the mycelial growth under the thiamine presence were recognized in order of $NH_4NO_3>(NH_4)_2SO_4 >asparagine> KNO_3$, and on the sclerotial production were $KNO_3>NH_4NO_3>asparagine>(NH_4)_2SO_4$. The optimum concentrations of thiamine were about 12r/1 in $KNO_3$, about 16r/1 in asparagine on the growth of mycelia, and were about 8r/l in $KNO_3\;and\; NH_4NO_3,\; 16r/1$ in asparagine on the production of sclerotia. 3. After the organism began to grow, the pH value of cultral filtrate was rapidly dropped down to about 3.5. Hereafter it was slowly fallen down as the growth amount was increased, but was not depreciated below pH 2.2. 4. Nicotinic acid was not effective individually on the mycelial growth and the sclerotial formation of tested fungus without thiamine, but slight effect of it was recognized with thiamine 10r/l, even though maximum growth was shown at 7-10mg/1. Beyond that concentration, however, mycelial growth was rather depressed. 5. When ammonium sulphate or asparagine as the nitrogen sources was used, pyridoxine, biotin and inositol had not any effectivenesses on the mycelial growth and the sclerotial production of examined fungus. 6. In the concentrations of thiamine, biotin, pyridoxine and inositol, as long as thiamine was not added in those, their correlating effects on the growth of the organism were not observed at all. Equivalent or more effects on the mycelial growth were recognized in combinations of thiamin + pyridoxine, thiamine + inositol, thiamine + biotin + pyridoxine, and thiamine + biotin + pyridoxine + inositol compared with thiamino alone, and in combinations of thiamine + biotin and thiamine + biotin + inositol, mycelial growth was inhibited rather than that of thiamine alone. Sclerotial production of those combinations was increased more than that of thiamine alone in dry weight. 7, The little effects of DNA and RNA on the mycelial growth of the organism were recognized compared with the control(DNA-and RNA-free), and RNA was more effective than DNA. Maximum growth of mycelia was observed at RNA 2-6mg/1 and DNA 6mg/l. No effectivenesses on the sclerotial production were recognized in the RNA and DNA. 8. Mycelial growth of the organism was increased with increasing the concentrations of the RNA and the thiamine, that is, the effectiveness of RNA was revealed apparently under presence of thiamine, but was not shown in the sclerotial formation.

Analysis of Cellular Components of Starch-Utilizing Yeast Sporobolomyces holsaticus (전분이용성 효모 Sporobolomyces holsaticus의 균체성분 분석에 대하여)

  • Starchy single cell protein produced by a starch-utilizing yeast, Sporobolomyces holsaticus FRI Y-5 was analyzed for its composition such as intracellular protein, amino acids, fatty acids, minerals, vitamins and pigments. It was shown that it contained 33.08% of total carbohydrate, 45.63% of crude protein, 20.01% of crude lipid, 3.24% of ash and 4.46% of pigment. Whole cell extracted by cold and hot NaOH method contained 40.89% of soluble protein and the estimated nucleic acid content from crude and soluble protein contents was about 7.6%. The sulphur-containing amino acids, threonine, isoleucine and valine were analyzed to be the limiting amino acids in the starchy SCP, and the protein score was calculated as 89.4. It was shown from its fatty acid analysis that it contained $6.5%\;of\;C_{16:0}$, $2.4%\;of\;C_{18:0}$, $81.9%\;of\;C_{18:1}$, $3.2%\;of\;C_{18:2}$, and $6.0%\;of\;C_{18:3}$. Also it was observed that it contained, per 100 g of dry cell, 365.33mg of Mg and 282.75mg of K more than Fe and Ca. The content of Vit. $B_2$ was 3.7mg per 100 g of dry cell, but niacin was not detected under this experimental condition. The UV-visible scanning result of pigment extract showed that the yeast contained carotenoid and unknown pigments.

Deciphering the Genetic Code in the RNA Tie Club: Observations on Multidisciplinary Research and a Common Research Agenda (RNA 타이 클럽의 유전암호 해독 연구: 다학제 협동연구와 공동의 연구의제에 관한 고찰)

  • In 1953, theoretical physicist George Gamow attempted to explain the process of protein synthesis by hypothesizing that the base sequence of DNA encodes a protein's amino acid sequence and, in response, proposed the nucleic acid-protein information transfer model, which he dubbed the "diamond code." After expressing interest in discussing the daring hypothesis, contemporary biologists, including James Watson, Francis Crick, Sydney Brenner, and Gunther Stent, were soon invited to join the RNA Tie Club, an informal research group that would also count biologists and various researchers in physics, mathematics, and computer engineering among its members. In examining the club's formation, growth, and decline in multidisciplinary research on deciphering the genetic code in the 1950s, this paper first investigates whether Gamow's idiosyncratic approach could be adopted as a collaborative research forum among contemporary biologists. Second, it explores how the RNA Tie Club's research agenda could have been expanded to other relevant research topics needing multidisciplinary approach? Third, it asks why and how the RNA Tie Club dissolved in the late 1950s. In answering those questions, this paper shows that analyses on the intersymbol correlation of the overlapping code functioned to integrate diverse approaches, including sequence decoding and statistical analysis, in research on the genetic code. As those analyses reveal, the peculiar approaches of the RNA Tie Club could be regarded as a useful method for biological research. The paper also concludes that the RNA Tie Club dissolved in the late 1950s due to the disappearance of the collaborative research agenda when the overlapping code hypothesis was abandoned.

Fractionation of the Cells of Staphylococcus aureus (Staphylococcus aureus의 균체분획(菌體分劃))

  • The growing cells of S. aureus were fractionated along the Schmidt-Thannhauser-Schneider's technique into several fractions such as TCA(trichloroacetic acid)-soluble, lipid, nucleic acid, protein and residue fraction. They were also fractionated according to their cellular structure into Sonic-supernatant, SDS(sodium lauryl sulfate)-soluble, Formamide-soluble and Residue fraction. Fractionation was carried out by orderly treatment of the Sonic pellet with 1.0% SDS and hot$(150^{\circ}C)$ formamide, and the pellet was prepared by centrifugation of the cells sonic osillated for 20 minutes at 150 watt. Sonic-supernatant fraction contained a 91.3% of total DNA while other fractions contained less than 9.5%. SDS-soluble fraction showed a high activity of malate dehydrogenase(13.67 unit/mg protein) and which was higher 22.3 times than the activity found from unsoluble fraction. Formamide-soluble fraction prepared from SDS-undoluble pellet by using the hot formamide exhibited a clear action of reducing sugars against the Anthronesulfate, while it exhibited no clear action against the ninhydrin. However, contrastly, the residue remainnning after extraction with formamide exhibited a clear action against ninhydrin and glucosamine was detected form the hydrolysate of residue by paper chromatography. From these results it is considered that the Sonic-supernatant fraction is mainly consisted of plasmic component of the cells. Other fractions, SDS-soluble, Formamide-soluble and Residue, should be consisted of plasma membrane, lipoplysaccharide and peptidoglycan of the cell, respectively.

Near Infrared Spectroscopy for Measuring Purine Derivatives in Urine and Estimation of Microbial Protein Synthesis in the Rumen for Sheep

  • The efficiency of the luminal fermentation process influences overall efficiency of luminal production, animal health and reproduction. Ruminant production systems have a significant impact on the global environment, as well. Animal wastes contribute to pollution of the environment as ammonia volatilized to the air and nitrate leached to ground water. Microbial protein synthesis in the rumen satisfies a large proportion of the protein requirements of animals. Quantifying the microbial synthesis is possible by using markers for lumen bacteria and protozoa such as nucleic acids, purine bases, some specific amino acids, or by isotopic $^{15}N,^{32}P,\;and\;^{35}S$ labelled feeds. All those methods require cannulated animals, they are time-consuming and some methods are very expensive as well. Many attempts have been made to find an alternative method for indirect measurement of microbial synthesis in intact animals. The present investigations aimed to assess possibilities of NIRS for prediction of purine nitrogen excretion and ruminal microbial nitrogen synthesis by NIR spectra of urine. Urine samples were collected from 12 growing sheep,6 of them male, and 6- female. The sheep were included in feeding experiment. The ration consisted of sorghum silage and protein supplements -70:30 on dry matter basis. The protein supplements were chosen to differ in protein degradability. The urine samples were collected daily in a vessel containing $60m{\ell}$ 10% sulphuric acid to reduce pH below 3 and diluted with tap water to 4 liters. Samples were stored in plastic bottles and frozen at $-20^{\circ}C$ until chemical and NIRS analysis. The urine samples were analyzed for purine derivates - allantoin, uric acid, xantine and hypoxantine content. Microbial nitrogen synthesis in the lumen was calculated according to Chen and Gomes, 1995. Transmittance urine spectra with sample thickness 1mm were obtained by NIR System 6500 spectrophotometer in the spectral range 1100-2500nm. The calibration was performed using ISI software and PLS regression, respectively. The following statistical results of NIRS calibration for prediction of purine derivatives and microbial protein synthesis were obtained.(Table Omitted). The result of estimation of purine nitrogen excretion and microbial protein synthesis by NIR spectra of urine showed accuracy, adequate for rapid evaluation of microbial protein synthesis for a large number of animals and different diets. The results indicate that the advantages of the NIRS technology can be extended into animal physiological studies. The fast and low cost NIRS analyses could be used with no significant loss of accuracy when microbial protein synthesis in the lumen and the microbial protein flow in the duodenum are to be assessed by NIRS.

Studies on the Fermentative Production of Inosine-5′-monophosphate by Microorganisms (Part 1) Derivation of 5′-IMP Producing Mutants from Brevibacterium ammoniagenes (미생물에 의한 5′-이노신산의 생산에 관한 연구 (제1보) 5′-이노신산 생산균주의 분리)

  • As the first step of domestic developmint of the nucleic acid-related compounds, purine base required auxotrophs from Brevibacterium ammoniagenes ATCC 6872 were derived by the ultraviolet irradiation or the treatment of N-methyl-N'-nitro-N-nitroso guanidine (NTG), diethyl sulfate (DES), and ethylme-thyl sulfate (EMS). The optimum conditions of mutation by means of several mutagens were induced respectively. The yield of mutants was 0.083% by the ultraviolet irradiation, 0.67% by the NTG treatment, 1.1% by the DES treatment, and 0.45% by the EMS treatment. Six strains among 239 auxotrophs were screened out to accumulate 5'-lMP in the culture broth. Cry-stalline 5'-lMP was isolated from the culture broth of Brevifbacterium ammoniagenes adnine-guanine less mutant D-21530 by the use of anion exchange resin, Amberlite IRA-402, and it was identified physically and chemically as 5'-inosinic acid.
