Application of Molecular Methods for the Identification of Acetic Acid Bacteria Isolated from Blueberries and Citrus Fruits

  • Sixteen acetic acid bacteria (AAB) were isolated from blueberries and citric fruits of the Salto Grande region (Concordia, Entre Rios, Argentina) using enrichment techniques and plate isolation. Enrichment broths containing ethanol and acetic acid enabled maximum AAB recovery, since these components promote their growth. Biochemical tests allowed classification of the bacteria at genus level. PCR-RFLP of the 16S rRNA and PCR-RFLP of the 16S-23S rRNA intergenic spacer allowed further classification at the species level; this required treatment of the amplified products of 16S and 16S-23S ITS ribosomal genes with the following restriction enzymes: AluI, RsaI, HaeIII, MspI, TaqI, CfoI, and Tru9I. C7, C8, A80, A160, and A180 isolates were identified as Gluconobacter frateurii; C1, C2, C3, C4, C5, C6, A70, and A210 isolates as Acetobacter pasteurianus; A50 and A140 isolates as Acetobacter tropicalis; and C9 isolate as Acetobacter syzygii. The bacteria identified by 16S rRNA PCR-RFLP were validated by 16S-23S PCR-RFLP; however, the C1 isolate showed different restriction patterns during identification and validation. Partial sequencing of the 16S gene resolved the discrepancy.

Hypermethylation Status of E-Cadherin Gene in Gastric Cancer Patients in a High Incidence Area

  • Gastric cancer (GC) is the fourth most prevalant cancer and the second leading cause of cancer-related mortality worldwide. As in other cancers gastric carcinogenesis is multifactorial involving environmental, genetic and epigenetic components. Epigenetic silencing due to hypermethylation of tumour suppressor genes is one of the key events in gastric carcinogenesis. This study was aimed to analyse the hypermethylation status of the E-Cadherin (CDH1) gene promoter in GCs in the ethnic Kashmiri population. In this study a total of 80 GC patients were recruited. Hypermethylation in tumour tissue was detected by methylation specific PCR (MS-PCR). Hypermethylation of CDH1 promoter was observed in 52 (65%) of gastric carcinoma cases which was significantly much higher than adjacent normal tissue [$p{\leq}0.0001$]. Further the frequency of CDH1 promoter methylation was significantly different with intestinal and diffuse types of gastric cancer [55.7% vs 82.1%; p<0.05]. Moreover females and cases with lymph node invasion had higher frequencies of CDH1 hypermethylation [$P{\leq}0.05$]. Thus the current data indicate a vital role of epigenetic alteration of CDH1 in the causation and development of gastric cancer, particularly of diffuse type, in our population.

  • Tylenchulus semipenetrans, citrus nematode is an important phytopathogenic nematode and responsible for serious damage on citrus. However, little information is available about genetic variability of T. semipenetrans among different populations with variation of conventional diagnostic characteristics. In this study, we compared the morphometric and genetic characteristics among different populations. The mature female of T. semipenetrans collected in this study had thicker cuticle than those in the previous studies. In comparative sequence analysis of T. semipenetrans populations obtained from Jeju in Korea, we observed genetic variations within clones generated from single individuals. To determine whether variability among copies of nuclear ribosomal DNA sequences exists in the genome of T. semipenetrans, PCR-RFLP technique from individuals of Korean isolates with MseI and MspI restriction enzymes was used to prove experimentally that all populations have intra-specific variations. Restriction enzyme digestion created several fragments on 3.0% agarose gel corresponding to several haplotypes in all populations, though some populations displayed fragment deletion. The total length of fragments was larger than before digestion, indicating sequence heterogeneity within the genome of T. semipenetrans.

Monitoring of Blood Cytokines by PIT-1 Genotypes in Day 150 Male Pigs

  • Several studies have been done regarding carcass traits and growth in pigs. Recently, these have progressed to examine increases in economic traits, including meat quality and meat quantity, by using candidate genes. One of them is the pituitary-specific protein PIT-1, a member of the POU (Pit-Oct-Unc) family of transcription factors playing an important regulatory role in developmental processes. In addition, muscle development is known to be regulated in part by growth factors and cytokines locally produced. Therefore, studies were performed to analyze PIT-1 genotypes and serum cytokines (IGF-I, IGF-II, TGF-${\beta}1$, EGF, cortisol, DHEA-S, IL-2, and IL-6) in castrated male pigs for their possible involvement in the development of carcass traits. The genotypes of PIT-1 gene were analyzed by PCR-RFLP with MspI restriction enzyme. But, only CD and DD genotypes, not CC genotype, have been detected. Based on PIT-1 genotyping, a significant difference in EGF expression beween CD type (78.8 ng/ml) and DD type (46.0 ng/ml) was detected (p<0.05), whereas other cytokines did not show any statistical significance depending on PIT-1 genotypes. Collectively, these results suggest the possibility that EGF could affect the formation of carcass traits.

Development of PCR-RFLP Technique for Identify Several Members of Fusarium incarnatum-equiseti Species Complex and Fusarium fujikuroi Species Complex

  • Fusarium incarnatum-equiseti species complex (FIESC) contain over 40 members. The primer pair Smibo1FM/Semi1RM on the RPB2 partial gene has been reported to be able to identify Fusarium semitectum. The F. fujikuroi species complex (FFSC) contains more than 50 members. The F. verticillioides as a member of this complex can be identified by using VER1/VER2 primer pair on the CaM partial gene. In this research, the Smibo1FM/Semi1RM can amplify F. sulawesiense, F. hainanense, F. bubalinum, and F. tanahbumbuense, members of FIESC at 424 bp. The VER1/VER2 can amplify F. verticillioides, F. andiyazi, and F. pseudocircinatum, members of FFSC at 578 bp. Polymerase chain reaction-restriction fragment length polymorphism by using the combination of three restriction enzymes EcoRV, MspI, and HpyAV can differentiate each species of FIESC used. The two restriction enzymes HpaII and NspI can distinguish each species of FFSC used. The proper identification process is required for pathogen control in the field in order to reduce crop yield loss.

Relationship between Genetic Variants of Mitochondrial DNA and Growth Traits in Hanwoo Cattle

  • Genetic variants of Hanwoo mtDNA in the region of cytochrome oxidase subunit I, II and III complex were detected using restriction enzymes. PCR primers were designed based on the bovine mtDNA sequence, and 6 primer sets (Mt4, Mt5, Mt6, Mt7, Mt8 and Mt9) were used. A total of 20 restriction enzymes were used, and 6 restriction enzymes, which were Hinf I, Pvu II, Rsa I, Eco RI, Bgl II, and Msp I, showed genetic polymorphisms. Significant associations between genetic variants and weight traits were observed at WT15 (p<0.05) and WT18 (p<0.01) with Pvu II for Mt9, Bgl II for Mt6 and Rsa I for Mt8 segments in the region of cytochrome oxidase subunit complex. Significant associations were also observed at Mt9-Pvu II and Mt6-Bgl II segments for WT9 (p=0.01), WT12 (p=0.02), respectively. These results suggest that genetic variants of mtDNA in the region of cytochrome oxidase subunit complex may be candidate segments for improvement of animal growth as weight traits.

Genetic Variation of Growth Hormone Gene and Its Relationship with Milk Production Traits in China Holstein Cows

  • Associations were analysed between polymorphisms localized in intron 3 of the growth hormone gene (GH-MspI) and milk production traits of 543 China Holstein cows. A PCR-RFLP method was used for identification of genotypes. The following frequencies of genotypes and alleles were found: 0.77, 0.21 and 0.02 for +/+, +/- and -/-, respectively, and 0.87 and 0.13 for $GH^+$ and $GH^-$, respectively. Significant differences between herds were observed in the frequencies of both genotypes and alleles. The results of least squares analysis showed that in all three lactation phases the GH +/+ cows yielded most milk (p<0.01 for lactation I and p<0.05 for lactations II and III), whereas +/- cows showed higher milk fat content than +/+ individuals (p<0.05 for lactation I and II, and p<0.01 for lactation III). The +/+ cows yielded more fat than +/- individuals (p<0.01 only in lactation I). The +/+ cows yielded more milk protein than +/- individuals (p<0.01 for lactation I, II, and III). The +/+ cows produced milk of higher protein content than that of +/- individuals (p<0.05 only in lactation II). Based on these results, we conclude that the +/+ of GH locus should be the favored genotype in China Holstein cow breeds for use in marker-assisted selection programmes.

  • 한우의 mt DNA cytochrome oxidase subunit I, II, 및 III complex지역의 유전적 다형현상을 제한효소를 이용하여 검출하였다. PCR primer 6종에 대하여 20가지 제한효소를 처리하였으며, Pst I, Pvu II, Rsa I, Eco RI, Bgl II, and Msp I 제한효소를 사용하여 유전적 변이를 검출하였다. 검출된 변이체와 한우의 성장과의 관련성을 조사한 결과 cytochrome oxidase subunit III complex 지역의 유전염기서열을 근거로 제작한 primer Mt9 좌위에서 제한효소 PvuII를 이용한 절단형과 체중형질 인 WT15(P<0.05) 및 WT18(P<0.01)에서 고도의 유의성이 관찰되었다. 아울러 , Mt9-Pvu II(P=0.07), Mt6-Bgl II(P=0.05), and Mt8-Rsa I(P=0.05) 좌위 또한 WT9, WTl5, and WT15에서 각각 통계적 유의성이 관찰되었다. 따라서 본 결과는 cytochrome oxidase subunit III complex segments가 candidate gene으로서 기초적 유전정 보 제공은 물론 유전적 개량을 위해 사용될 수 있을 것으로 사료된다.

Hpall-Mspl Methylation Microarray를 이용한 비소세포폐암의 DNA Methylation Marker 발굴 (Identification of DNA Methylation Markers for NSCLC Using Hpall-Mspl Methylation Microarray)

  • 연구배경: 유전자의 후생적인 변화(epigenetic alteration)는 악성종양의 병인론에 있어서 유전자 변이와 동등한 위치를 점하고 있다. 특히 종양억제 유전자의 전사 촉진(promoter) 부위에 발생하는 비정상적인 메칠화(methylation)는 유전자의 발현을 침묵화(silencing)하고, 결과적으로 유전자의 기능 소실을 일으키게 된다. 저자들은 CpG island와 HpaII site를 가지고 있으며 암화 과정에 관여할 것으로 생각되는 유전자에 대하여 HpaII-MspI methylation microarray를 이용하여 새로운 종양억제 유전자를 발굴하고자 하였다. 방 법: 2005년 건양대학교 병원에서 수술한 비 소세포성 폐암 환자 10명에서 폐암조직과 상응하는 암 주변의 정상조직을 얻었으며, HpaII-MspI methylation microarray (Methyl-Scan DNA chip$^{(R)}$, Genomic tree, Inc, South Korea)를 이용하여 21개의 유전자에 대하여 DNA methylation profile을 분석하였다. 각각의 유전자에서 메칠화된 정도를 두 그룹에서 비교하였고, 정상 대조군으로 두 명의 젊고 건강한 기흉 환자에서 수술한 폐 조직에 대하여 methylation profile을 분석하였다. 결 과: 21개의 대상 유전자 중 10개의 유전자에서 폐암조직, 폐암 주변 정상 조직, 대조군에서 모두 공통적으로 과메칠화 되었고, 나머지 11개의 유전자 중 APC, AR, RAR-b, HTR1B, EPHA3, CFTR의 6개의 유전자에서 대조군에서 메칠화가 없으며, 폐암조직에서 폐암 주변 정상 조직에 비하여 더 빈번하게 과메칠화 되었다. 결 론: HTR1B, EPHA3, CFTR은 비소세포 폐암에서 후생적 변화로 발생하는 새로운 종양억제 유전자의 후보 유전자로서의 가능성이 있을 것으로 생각한다.

MC1R 유전자의 유전자형과 칡소의 모색 발현 및 비경색 분포에 관한 연구 (MC1R Genotypes, Coat Color, and Muzzle Phenotype Variation in Korean Native Brindle Cattle)

  • 본 연구는 PCR-RFLP 기법으로 칡소의 모색 발현에 관련된 MC1R 유전자형을 분석하고, 칡소 유전자형에 따른 모색 발현 양상을 가계와 교배조합을 통하여 연구함으로써 칡소에서 호반모의 발현 비율을 증가시키는 번식 체계를 확립하고자 수행하였다. 전라북도축산위생연구소에서 사육중인 칡소 중에서 부계 또는 모계를 알고 있는 가계가 형성된 칡소로부터 혈액 또는 정자에서 genomic DNA를 추출한 후 MC1R 유전자를 증폭하였다. 증폭된 PCR product를 Msp I 제한효소로 절단하고 전기영동한 후 칡소 개체별 유전자형을 확인하였고, 이 외에도 칡소의 모색 양상과 비경의 흑색침착 정도에 따른 모색 발현 비율을 조사하여 다음과 같은 결론을 얻었다. 칡소의 모색 발현 양상은 전신호반모가 61.67%로 가장 높았고 흑모는 5.00%로 가장 낮았으며 황모는 16.67%, 부분(약반신)과 부분(일부) 호반모는 각각 8.33%로 같은 분포 양상을 보였다. 칡소의 비경 침착 양상은 3단계와 4단계가 비슷한 비율로 높았고, 다음이 2단계, 5단계, 1단계의 순이었다. 칡소의 비경에 따른 모색 발현 양상은 비경 침착이 3단계와 4단계인 칡소에서는 전신 호반모의 비율이 다른 모색 보다 높았고, 비경 침착이 1단계인 칡소는 그 중에서 황모가 80.00% (4/5)로 나타났으며, 비경 침착이 5단계인 칡소에서는 다른 단계에서 발현되지 않았던 흑모의 비율이 37.50%를 나타냈다. 칡소에는 $E^+E^+$, $E^+e$, ee 유전자형과 한우에는 ee, $E^+e$ 유전자형이 존재하였다. 칡소 MC1R 유전자형은 $E^+e$이 65.00%로 가장 높았고 $E^+E^+$은 33.33%이었고 ee도 1두로 1.67%이었다. 유전자형에 따른 모색 발현 양상을 보면, $E^+E^+$$E^+e$에서는 전신 호반모의 비율이 가장 높게 나타났고 ee는 황모를 나타냈다. 칡소의 가계 분석을 통한 모색 발현 양상을 조사한 결과, 부(Sire)의 유전자형이 $E^+e$ 이고 모(Dam)의 유전자형이 $E^+E^+$ 이면서 부모의 모색이 모두 전신호반모일 경우 자손의 모색은 100.00% 전신호반모였고, 부(Sire)의 유전자형이 $E^+E^+$ 이고 모(Dam)의 유전자형이 $E^+e$이면서 부모의 모색이 모두 전신호반모일 경우도 자손에서 모색의 44.44%가 호반모의 비율을 보여 두 가지의 교배조합의 경우가 자손의 전신호반모 비율을 높이는 최적의 교배 조합으로 보여진다. 이 연구의 결과를 이용하여 칡소로 판정받을 수 있는 가장 중요한 요소인 호반모의 발현비율을 증가시키는 번식 체계를 칡소 사육농가에 제시할 수 있을 것으로 사료된다.
