경주개(동경이)의 혈통확인을 위한 microsatellite DNA 다형성 분석 (Analysis of Microsatellite DNA Polymorphisms for Pedigree Verification in Kyungju Dog(Dongkyung-i).)

  • 경주지방에서 사육 중인 경주개(동경이) 51두를 대상으로 8개의 microsatellite marker을 이용하여 DNA형을 분석한 결과 대립 유전자 수는 $4{\sim}12$개(평균 8.5개)로 검출되었으며 Expected heterozygosit와 PIC는 각각 $0.6162{\sim}0.8746$(평균 0.7587)와 $0.5461{\sim}0.8512$(평균 0.7167)으로 나타났고, PEZ3, PEZ6, PEZ12, FHC2054 marker는 PIC가 0.7이상으로 나타났다. 이들 marker는 향후 동경이의 개체식별 및 친자확인에 유용하게 쓰일 수 있다. 공시재료 51두 중 사육가에 의해 혈통이 알려진 5두를 대상으로 microsatellite marker를 이용하여 혈통을 분석한 결과 3두에서 현재 가계도와 일치하지 않았다. 따라서 앞으로 더 많은 연구를 통해서 동경이에 대한 체계적인 혈통 정립이 이루어져야 할 것이다.

Evaluation of Nonanchored Inter Simple Sequence Repeat (ISSR) Marker to Detect DNA Damage in Common Bean (Phaseolus vulgaris L.) Exposed to Acrylamide

  • Acrylamide is present as a contaminant in heated food products, predominantly from the precursor asparagine. Nonanchored inter simple sequence repeats (ISSRs) are arbitrary multiloci markers produced by PCR amplification with a microsatellite primer. In order to assess the feasibility of microsatellite primers as markers for DNA damage, the study was conducted on common bean (Phaseolus vulgaris L.) exposed to different concentrations of acrylamide. Polymorphisms were abundant among plant samples treated with acrylamide in comparison to control (untreated one) tested with 4- tri-nucleotide, 2 tetra-nucleotide, and 3- dinucelotide primers. The primer (CCG)4 was the best tested primer to generate polymorphism between the DNA of plants treated or not by acrylamide. Polymorphisms became evident as the presence and absence of DNA fragments in treated samples compared with the untreated one. The highest number of DNA variation on ISSR patterns was observed at the micromollar concentrations of acrylamide. Acrylamide was able to induce DNA damage in non concentration-dependent manner with effectiveness at micromollar concentrations. This study demonstrated that ISSR markers can be highly reliable for identification of DNA damage induced by acrylamide.

Genetic Diversity of 10 Indigenous Pig Breeds in China by Using Microsatellite Markers

  • The genetic diversities of 10 Chinese pig populations were analyzed by using microsatellite DNA polymorphisms. The results showed that the mean heterozygosities of the 10 populations were between 0.4561 and 0.6446, the mean polymorphism information contents were 0.4241-0.6184 and the mean effective number of alleles were 2.4295-3.7573. These indicated that the genetic diversity of local Chinese pigs was high. The clustering of the 10 populations was nearly inaccordance with their geographical distributions.

Analysis of Microsatellite DNA Polymorphisms in Five China Native Cattle Breeds and Application to Population Genetics Studies

  • Five China native cattle breeds have been characterized by using 10 microsatellite DNA markers. The studied populations can be divided into five groups: Luxi cattle, Nanyang cattle, Jinnan cattle, Qinchuan cattle and Yanbian cattle. Allele frequencies were calculated and used for the characterization of the breeds and the study of their genetic relationships. Heterozygosity, polymorphism information content, the effective number of alleles was calculated. Nei' standard genetic distance (1978) was calculated and used for a neighbor-joining tree construction. NJ tree showed that Luxi cattle, Nanyang cattle, Jinnan cattle and Qinchuan cattle are closely related, whereas Yanbian cattle are clearly distinct from other four populations. The genetic relationship of five breeds corresponds to their history and geographic origins. This work analyzes the recent origin of these populations and contributes to the knowledge and genetic characterization of China native breeds.

Study on Genetic Diversity of Six Duck Populations with Microsatellite DNA

  • In this study, we investigated the genetic diversity and phylogenetic relationship of six duck populations by employing the genetic polymorphisms of 20 microsatellites. The parameters used in this study included number of alleles, average effective numbers of alleles (E) and average rates of heterozygosity of each population. The results showed that all the microsatellite loci were highly polymorphic except that the locus AJ515896 in Muscovy duck was 0. The average PIC (0.762), average h (0.7843) and average E (5.261) of the six duck populations were all high, indicating that the gene polymorphisms and genetic diversity were high. The test of Hardy-Weinberg equilibrium showed that the six populations in this study were all in Hardy-Weinberg disequilibrium. The F-statistic analysis results showed the range of FST was from 0.0205 (AJ515895) to 0.2558 (AJ515896). The mean FST was 0.0936. Phylogenetic study revealed that Peking duck (Z1 and Z4), Shaoxing duck, Cherry Valley duck and Aobaixing duck were clustered in one group, while the Muscovy duck was clustered in one group alone. The phylogenetic relationships among different populations were in accordance with their breeding history and distribution. Our data suggested that the 20 microsatellite loci were effective markers for analysis of genetic relationships among duck populations.

한국재래닭의 품종 다양성 연구를 위한 유전자 마커 개발에 대한 고찰: 총설 (DNA Markers for the Genetic Diversity in Korean Native Chicken Breeds: A Review)

  • The genetic diversity of Korean native chicken is important for conservation of native chicken breeds and developing economically valuable traits in Korea. In this review, various types of genetic markers using Korean native chickens were investigated, which are mtDNA variations, microsatellite markers, markers in Major Histocompatibility Complex (MHC), and single nucleotide polymorphisms (SNPs). These genetic markers are suitable for breed discrimination and diversity studies because of their high polymorphism status. Thus, the purpose of this study was to summarize the genetic markers developed in the Korean native chickens and diversity studies using these breeds. Ultimately, these markers can be used for the future studies for understanding of genetic characteristics.

Isolation and Characterization of Microsatellite Markers in Tsaiya Duck

  • An enrichment library of GATA-repeats from genomic DNA was constructed in this study to isolate and characterize microsatellite loci in Tsaiya duck (Anas platyrhynchos). Thirty-three microsatellite markers were developed and used to detect polymorphisms in 30 Tsaiya ducks. A total of 177 alleles were observed and all loci except APT022 were polymorphic. The number of alleles ranged from 2 to 9 with an average of 5.5 per microsatellite locus. The observed and expected heterozygosity of these polymorphic markers ranged from 0.07 to 0.93 with an average number of 0.60 and 0.10 to 0.86 with an average number of 0.61, respectively. Among the polymorphic markers, the observed heterozygosities of 23 loci were higher than 0.50 (69.70%). The polymorphism information content (PIC) in the 32 loci ranged from 0.09 to 0.83 with an average of 0.57. Seven of the 33 duck microsatellite loci had orthologs in the chicken genome, but only APT004 had a similar core repeat to chickens. These microsatellite markers will be useful in constructing a genetic linkage map for the duck and a comparative mapping with the chicken can also provide a valuable tool for studies related to biodiversity and population genetics in this duck species.

Analysis of Genetic Diversity of Korean Wheat Cultivars Using Microsatellite DNA Polymorphisms

  • Genetic background and phylogenetic relationships among 20 Korean wheat cultivars were assessed using microsatellites after amplifying with 13 SSR primer pairs. Average allele number per primer pair was 3.36. Genetic similarities for every pair of cultivars ranged from 0.42 to 0.97, with 0.69 of overall average. Korean cultivars were divided into two major groups based on microsatellite DNA polymorphisms. Group I consisted of relatively old cultivars developed until 1970s, and group II contained the recent cultivars developed during 1980s and 1990s. Amongst old elite cultivars/lines, ‘Yukseung 3’, ‘Norin 12’ and ‘Norin 72’ contributed most to the genetic background of cultivars belonging to group I, and ‘Norin 4’, ‘Norin 12’, ‘Norin 43’ and ‘Norin 72’ to group II, respectively. The phylogenetic relationship of Korean wheat cultivars was in accordance with the genealogical data of each cultivar. The genetic background of each cultivar was assessed from the point of breeding and germplasm management such as variety identification and duplicated accessions for assisting in developing a system for the registration of new variety based on the molecular characterization in future.

해삼(Stichopus japonicus)의 microsatellite 유전자형 분석을 위한 multiplex PCR 시스템 개발 (Development of a Multiplex PCR System for Microsatellite Genotyping of the Sea Cucumber Stichopus japonicus)

  • A multiplex PCR system comprising 14 microsatellite markers was developed for genotyping analysis of the sea cucumber Stichopus japonicus. A total of 286 samples were used to evaluate genetic polymorphisms and forensic parameters of the microsatellite loci. In a single PCR reaction, all 14 loci were uniformly amplified and a total of 269 alleles were identified. The AJ19024 locus had the largest number of alleles (46), and its discriminatory power and exclusion power were 0.99 and 0.76, respectively. The fewest alleles (8) were present at the Psj2575 locus, which provided the lowest discriminatory power (0.81) and exclusion power (0.20). The mean number of alleles, mean heterozygosity, mean discrimination power and mean exclusion power per locus were 19.21, 0.70, 0.93, and 0.46, respectively. The combined matching probability for the 14 loci was $9.64{\times}10^{-19}$, and the combined power of exclusion was 0.999995. Thus, the forensic parameters evaluated in the present study demonstrated the utility of our multiplex PCR system for biological tracing methods, such as individual identification and paternity testing, in the sea cucumber.

Genetic Structure of Mongolian Goat Populations Using Microsatellite Loci Analysis

  • We studied genetic diversity and relationships among Mongolian goat populations on the basis of microsatellite DNA polymorphisms. DNA samples from eight populations (Bayandelger, Ulgii Red, Zavkhan Buural, Sumber, Zalaajinst White, Erchim Black, Dorgon, and Gobi Gurvan Saikhan) from geographically distinct areas of Mongolia were analyzed by using 10 microsatellite DNA markers. Since the 10 markers were highly polymorphic, the genetic characteristics of these native goat populations could be estimated. Genetic diversity within populations, as estimated by the expected heterozygosities, was high, ranging from 0.719 to 0.746, but genetic differentiation between populations was low, representing only 1.7% of the total genetic variation. The results suggest that Mongolian native goat populations still have a semi-wild genetic structure reflecting traditional Mongolian nomadism and the short history of artificial selection. The genetic relationships among the populations were not clear in the neighbor-joining tree generated from the modified Cavalli-Sforza chord genetic distances. By using principal components analysis, the five core populations of Mongolian native goats (Bayandelger, Ulgii Red, Zavkhan Buural, Sumber, and Dorgon) and the populations crossed with Russian breeds (Zalaajinst White, Erchim Black, and Gobi Gurvan Saikhan) were distinguished. There was no correlation between genetic relationships among the populations and the geographical distribution of the populations.
