Detection of Vibrio vulnificus by Real-Time PCR targeted to rpoS gene (rpoS 유전자를 대상으로 하는 Real-Time PCR에 의한 Vibrio vulnificus 검출)

  • Vibrio vulnificusis a causative agent of serious diseases in humans resulting from the contact of wound with seawater or consumption of raw seafood. Several studies aimed at detecting V. vulnificus have targeted vvh as a representative virulence toxin gene belonging to the bacterium. In this study, we targeted the rpoS gene, a general stress regulator, to detect V. vulnificus. PCR specificity was identified by amplification of 8 V. vulnificus templates and by the loss of a PCR product with 36 non-V. vulnificus strains. The PCR assay had the 273-bp fragment and the sensitivity of 10 pg DNA from V. vulnificus. SYBR Green I-based real-time PCR assay targeting the rpoS gene showed a melting temperature of approximately $84^{\circ}C$ for V. vulnificus strains. The minimum level of detection by real-time PCR was 2 pg of purified genomic DNA, or $10^3$ V. vulnificus cells from pure cultured broth and $10^3$ cells in 1g of oyster tissue homogenates. These data indicate that real-time PCR is a sensitive, species-specific, and rapid method for detecting this bacterium using the rpoS gene in pure cultures and in infected oyster tissues.

Molecular Identification and Development of a PCR Assay for the Detection of a Philometrid Nematode in Rockfish Sebastes schlegeli (조피볼락(Sebastes schlegeli) 선충(Nematode: Philometridae)에 대한 분자생물학적 동정 및 PCR 검출법 개발)

  • Nematode infection in the epithelial tissue of cultured rockfish Sebastes schlegeli was first reported in 2012. Since then, nematode infections have caused serious economic losses in rockfish aquaculture on the west coast of Korea. Taxonomic and life cycle information for this parasite are currently unknown. In this study, 18S rRNA and cytochrome c oxidase subunit I (COI) genes were used for molecular identification and polymerase chain reaction (PCR) to detect the invisible stages of this parasite. Nucleotide sequences of the 18S rRNA of the rockfish nematode showed 98% identity with that of Philometra morii. Therefore, this rockfish nematode was classified to the Philometridae family. However, we could not identify it to genus level using 18S rRNA. Its COI nucleotide sequences shared 85% and 82% identities with those of Bursaphelenchus sinensis and Philometra overstreeti, respectively. In addition, two gene-specific primer sets were designed based on the 18S rRNA gene to detect the intermediate host and nematode larvae. These primers were specific to this rockfish nematode without cross-reacting to other pathogens. The detection limit of the PCR assay using these primers was 1,000 copies of nematoda plasmid DNA. Therefore, the PCR assay described here is suitable for the detection of nematode DNA within rockfish. In addition, this PCR assay could be used to detect nematode larvae and the intermediate host.

Occurrence of Plant-parasitic Nematodes in Major Potato Production Areas and PCR Identification of Root-knot Nematodes (감자 주산지 식물기생선충 분포와 뿌리혹선층의 PCR 동정)

  • This study was conducted to get basic information on the occurrence of plant-parasitic nematodes for the establishment of nematode management strategy in major potato production areas in Korea. Nationwide soil collection was done in 11 areas of Cheju, Yesan, Gimchun, Goryoung, Hong chun, Pyungchang, Gimjae, Milyang, Namwon, Gangnung, and Inje in 2004-2005. Root-hot nematode juveniles(J2) were detected in 30 samples among the 50 samples. The average density was 12-69 J2/100cc soil. Pratylenchus sp., Helicotylenchus sp., Ditylenchus sp., Tylenchus sp., and Tylenchorhynchus sp. were also detected in various locations, however, their densities were very low. Root-knot nematode females were collected from tomato roots inoculated with the potato field soils for PCR-RFLP identification. The females from Cheju, Milyang, and Goryung showed PCR products of 500 bp. And the Dra I restriction enzyme digestions showing 290 bp and 230 bp fragments confirmed their identity as Meloidogyne hapla.

  • For the classification of B. burgdorferi sensu lato strains, PCR-restriction fragment length polymorphism (RFLP) analysis was performed. PCR was carried out with B. burgdorferi sensu lato specific primer set (BB uni set), and amplicons of 470-bp DNA were digested with Alu 1. The Alu I restriction polymorphism of the amplicons provided a useful tool for identifying B. burgdorferi sensu late strains. Both amplicons from B. burgdorferi sensu stricto and B. garinii except HPI strain showed identical RFLP pattern (50 bp, 70 bp, and 150 bp), but amplicons from B. afzelii and B. garinii showed two types of subgroups, respectively. The result of PCR-RFLP using extracted DNAs from ticks was similar to those patterns of B. burgdorferi species including B. afzelii.

  • Although Mycobacterium tuberculosis complex strains remain responsible for the majority of diseases caused by mycobacterial infections worldwide, the increase in HIV (human immuno deficiency virus) infections has allowed for the emergence of other non-tuberculous mycobacteria as clinically significant pathogens. M. tuberculosis was detected by two-tube nested polymerase chain reaction (PCR) and non-tuberculous mycobacteria was detected by PCR-restriction fragment length polymorphism (RFLP) with Msp I. Result of niacin test is equal to result of two-tube nested PCR after culture for M. tuberculosis. In this study, acid fast bacilli stain (AFB. stain) >2+ case, Detection of Mycobacteria is similar to result before culture and after culture. AFB. stain <1+ case, result of mycobacteria is distinguished. Conclusionly, these results suggest that identification of mycobacteria must go side by side both culture and PCR for more fast and accuracy.

Identifications of Predominant Bacterial Isolates from the Fermenting Kimchi Using ITS-PCR and Partial 16S rDNA Sequence Analyses

  • Despites many attempts to explore the microbial diversity in kimchi fermentation, the predominant flora remains controversial to date. In the present study, major lactic acid bacteria (LAB) were investigated in Chinese cabbage kimchi in the early phase of fermention. For the samples over pH 4.0, viable cell counts of Leuconostoc and Pediococcus were $10^6\;cfu/ml$ and below $10^2\;cfu/ml$, respectively, and 20 isolates out of 172 were subjected to a biochemical identification (API 50 CH kit) as well as molecular-typing methods including ITSPCR with a RsaI digestion and 16s rRNA gene sequence analysis for species confirmation. Seven isolates were nicely assigned to Lb. brevis, 6 to Leuconostoc spp. (2 mesenteroides, 2 citreum, I carnosum, I gasicomitatum), 4 to Weissella (3 kimchii/cibaria, 1 hanii) and 2 to other Lactobacillus spp. (1 farciminis, 1 plantarum). On the other hand, the biochemical identification data revealed 9 strains of Lb. brevis, 6 strains of Leuconostocs,2 strains of Lb. plantarum and 1 strain each of Lb. coprophilus and Lactococcus lactis. However, a single isolates, YSM 16, was not matched to the ITS-PCR database constructed in the present study. Two Lb. brevis strains by API 50 CH kit were reassigned to W kimchii/cibaria, Lb. coprophilus or W hanii, respectively, judging from the results by the above molecular typing approaches. As a whole, the identification data obtained by the biochemical test were different from those of ITS-PCR molecular method by about $63\%$ at genus-level and $42\%$ at species-level. The data by the ITS-PCR method conclusively suggest that predominant LAB species is probably heterolactic Lb. brevis, followed by W kimchii/cibaria, Leuc. mesenteroides, and Leuc. citreum, in contrast to the previous reports [3] that Leuc. mesenteroides is the only a predominant species in the early phase kimchi fermentation.

  • Enteropathogenic Yersina enterocolitica is an important cause of human and animal disease. Phenotypic and genotypic characteristics currently used to identify Yersinia enterocolitica are not necessarily sufficient to differentiate pathogenic from non-pathogenic strains or to analyze the epidemiology of yersiniae at a molecular level. To improve the characterization of Yersinia enterocolitica, A total of 65 isolates of Yersinia enterocolitica were examined with bioserotyping, antibiotic susceptibilities, PFGE, PCR-ribotyping. Genomic DNA pattern generated by PFGE are highly specific for different strains of an organism and have significant value in epidemiologic investigations. The PFGE analysis of Not I-digested chromosomal DNA of Y. enterocolitica were performed with a CHEF Mapper(Bio-Rad, USA). Not I generated 19 restriction endonuclease digestion profiles(REDP). PCR-ribotyping, performed with primers complementry to conserved regions of 16S and 23S rRNA gene, generated 13 ribotypes. PCR-ribotyping can be considered a good technich for subtyping strains of Y.enterocolitica.

  • 녹용은 사슴의 뿔을 통칭해 일컫는 말로서 우리나라는 전 세계 녹용 소비량의 80%를 점유하고 있다. 하지만 국내에서 선호되는 것은 러시아산 붉은 사슴 즉, 원용으로 칭하는 것으로 가격 면에서 가장 고가이다. 따라서 수입되는 녹용의 일부가 러시아 산으로 둔갑 판매되는 경우가 발생되고 있다. 본 연구의 목적은 현재 주로 수입되는 녹용으로부터 미토콘드리아 DNA(mtDNA)의 D-loop 유전자의 일부를 PCR로 증폭하고 이들의 염기서열 분석을 통해서 각 수입지역 녹용에 특이적인 RFLP 마커를 탐색하고 이를 녹용의 유전자 감별에 적용코자 하는 것이다. 결과적으로 TaaI과 HaaI 두 종류의 제한효소가 녹용의 원산지를 구별할 수 있는 RFLP 마커로 이용 가능성이 확인되었다.

Differentiation and Detection of Phytoplasma using PCR from Diseased Plant in Korea

  • This test checked jujube witches'-broom disease, sumac witches'-broom disease, paulonia witches'- broom disease, and mulberry dwarf disease whether or not they were infected by phytoplasma, using universal and specific primers. Upon treatment of DNA amplified by PCR of phytoplasma with Alu I , Hpa II and Sat I restricted enzymes, distinction of phytoplasmas was possible. Particularly, phytoplasma of each host was distinguishable by treatment of Hpa II restricted enzyme. Meanwhile, analysis of restricted enzymes of jujube witches'-broom disease showed a higher infectivity of phytoplasmas of two origins. There were a lot of relations between jujube witches'-broom disease and sumac witches'-broom disease, and between paulonia witches'-broom disease and mulberry dwarf disease.

  • Two closely related species, the soybean podworm, Matsumuraeses phaseoli, and the podborer, M. falcana, gives differential economic damages on crops. It is difficult to discriminate these potential sympatric species by morphological characters. The goal of this study was to develop a discriminating molecular marker based on polymerase chain reaction-restriction fragment length polymorphism (PCR-RFLP). A partial genomic fragment (500 bp) of mitochondrial cytochrome oxidase I (mtCOI) was sequenced in both species, in which restriction site by Rsa I was selected as a dichotomous marker. PCR-RFLP in the mtCOI region clearly discriminated both species.
