Molecular Diversity of Bacterial Communities from Subseafloor Rock Samples in a Deep-Water Production Basin in Brazil

  • The deep subseafloor rock in oil reservoirs represents a unique environment in which a high oil contamination and a very low biomass can be observed. Sampling this environment has been a challenge owing to the techniques used for drilling and coring. In this study, the facilities developed by the Brazilian oil company PETROBRAS for accessing deep subsurface oil reservoirs were used to obtain rock samples at 2,822-2,828 m below the ocean floor surface from a virgin field located in the Atlantic Ocean, Rio de Janeiro. To address the bacterial diversity of these rock samples, PCR amplicons were obtained using the DNA from four core sections and universal primers for 16S rRNA and for APS reductase (aps) genes. Clone libraries were generated from these PCR fragments and 87 clones were sequenced. The phylogenetic analyses of the 16S rDNA clone libraries showed a wide distribution of types in the domain bacteria in the four core samples, and the majority of the clones were identified as belonging to Betaproteobacteria. The sulfate-reducing bacteria community could only be amplified by PCR in one sample, and all clones were identified as belonging to Gammaproteobacteria. For the first time, the bacterial community was assessed in such a deep subsurface environment.

생쥐의 MT Transposon-like Element, Clone MTi7(MTi7) 유전자의 포유류 Homolog 및 Flanking Sequence에 대한 연구 (Studies on Mammalian Homolog and Flanking Sequence of Mouse MT Transposon-like Element, Clone MTi7(MTi7))

  • 본 연구실에서는 이전의 실험에서 suppression subtractive hybridization(SSH)을 통하여 생쥐의 생후 1일자 난소와 5일자 난소에서 차이 나게 발현하는 유전자들의 목록을 얻었고 그 중에서 MT transposon-like element, clone MTi7(MTi7)이 성장하는 난포에서 더 높게 발현한다는 것을 알아냈다(Park et al., 2002). In situ hybridization과 RNA interference를 이용한 연구결과, MTi7은 난자에서 특이 적으로 발현하는 유전자로 특히 난자성숙에 관여하는 것으로 관찰되었다(Park et at., 2003). 그러나 현재까지 MTi7의 염기서열은 생쥐에서만 알려져 있다. 따라서 본 연구는 두 부분으로 나누어서 첫째, MTi7이 다른 포유류에도 존재하는지 알아보기 위해 소,돼지, 흰쥐 그리고 사람 등 각기 다른 네 종의 난소 cDNA를 사용하여 새로운 MTi7을 분리하고자 하였으며, 둘째, 생쥐의 MTi7이 transposon의 특징을 갖고 있어 다른 유전자에 삽입되어 있는지를 알아보기 위해 inverse PCR을 시행하여 MTi7주변의 유전자가 있는지를 조사하였다. 네 종의 난소 cDNA를 사용하여 생쥐의 MTi7과 매우 유사한 염기서열을 갖고 있음을 알았다(87%∼98%). Inverse PCR 결과, 생쥐의 MTi7은 beta-carotene 15, 15'-monooxygenase(Bcdo) 유전자 혹은 serine protease inhibitor, Kunitz type I(Spint 1) 유전자에 삽입되어 있음을 알 수 있었다. 본 연구의 결과로 여러 포유류의 MTi7 sequence를 알아내고, 또한 생쥐의 MTi7이 삽입되어 있는 유전자를 알아냄으로써 머지 않은 장래에 난자형성 및 난포형성과정에 있어서 MTi7의 역할을 밝혀 낼 수 있을 것으로 기대된다.

Bacillus subtilis KL-57로부터 생산되는 생체계면활성제 합성 유전자 클로닝 (Cloning of Biosurfactant-Producing Gene from Bacillus subtilis KL-57)

  • A bacterium KL-57 which exhibited biosurfactant activity was isolated. This bacterium was identified as Bacillus subtilis. The biosurfactant-producing gene of B. subtilis KL-57 was cloned into R subtilis MI113 by using plasmid pTB523. The plasmid DNA from the clone was found to carry a 18 kb PstI insert. The biosurfactant-producing gene was cleaved into 4 fragments by SmaI, 3 fragments by PvulI or EcoRl, 4 fragments by PvulI and EcoRI double digestion, 5 fragments by AccI, and 2 fragments by KpnI, HindIII or BamHI. By subcloning the 18 kb Pstl insert, a 2.3 kb EcoRl fragment conferred the biosurfactant producing activity on B. subtilis cells. The 2.3 kb had one HindIII cleave site. But Two fragments, which corresponds HindIII/EcoRl termini, exhibited no biosurfactant activity.

Subtraction 기법을 이용한 한우 성장 단계 특이 발현 유전자 탐색 (Identification of the Differentially Expressed Genes of Hanwoo During the Growth Stage by Subtractive cDNA Hybridization)

  • 한우의 성장단계 특이발현 유전자를 탐색하기 위하여, 본 연구에서는 유전자의 발현 유무 및 발현정도의 차이를 나타내는 유전자를 분리하는데 있어 가장 강력한 수단으로 알려진 subtractive cDNA hybridization 기법을 이용하여 한우 등심조직으로부터 12개월령 및 24개월령 특이적인 subtractive cDNA library를 제작하였다. 성장단계 특이적인 유전자를 탐색하기 위하여, 6, 12 및 24개월령 cDNA를 사용하여 reverse northern blot 분석을 실시하였으며, 6개월령 cDNA probe에 대하여 특이적인 signal을 나타낸 3개의 clone은 EPV 20, Ca2+ ATPase, 및 TCTP 유전자와 유사성을 나타내었다. 12개월령 cDNA probe에 대하여 특이적인 signal을 나타낸 9개의 cDNA clone은 각각 VCP, HSP 70, aldolase A, MSSK1, GM-2 activator protein, ryanodine receptor, acidic ribosomal phosphoprotein p1, ADP/ATP translocase T1 및 UCP 2 유전자와 높은 homology를 가지고 있었다. 또한 2개의 clone이 각각 12개월령 및 24개월령 cDNA probe에 대하여 특이적인 signal을 나타내었는데, 12개월령 cDNA probe에 대해서만 signal을 나타낸 clone은 ferrochelatase 유전자와 유사하였으며, 24개월령 probe에 대해서만 signal을 나타낸 clone은 ADRP 유전자와 유사하였다. 이상에서와 같이, 본 연구에서 제작한 성장단계 특이적인 subtractive cDNA library를 분석하여 14종의 유전자를 한우 성장단계 특이 발현 후보 유전자로 선정하여 염기서열을 분석하였으며, 이외에도 성장단계에 있어 특이적으로 발현될 것으로 추정되는 cDNA 클론의 염기서열을 분석하였다.

  • Hybridization of DNA isolated from leaves of Russet Burbank potato with tomato cDNA as a probe revealed the presence of about ten inhibitor 1 genes in the genome. Screening of a genomic library of Russet Burbank potato resulted in isolation of seven different genomic clones carrying inhibitor I genes. One of the genomic clones, clone 2, contained two EcoRI fragments of 3.4 and 1.8 kb in size, respectively, which were hybridized with the probe. The nucleotide sequence of parts of the hybridizing EcoRI fragments revealed that they contain a complete gene which codes for an open reading frame of 107 amino acids. It is interrupted by two intervening sequences of 502 and 493 bp, situated at the positions of codons 17 and 43, respectively, of the open reading frame. Putative regulatory sequences, TATAAA and CCACT, were found at the 5' flanking region. In addition, a copy of a 100 bp repeat found at a tomato inhibitor I gene was identified.

Populus alba×glandulosa의 Clone간(間) 발근력(發根力)의 차이(差異) (The Rooting Ability of Selected Clones of Populus alba×glandulosa Hybrid)

  • Populus alba${\times}$glandulosa $F_1$의 생장(生長)이 우량(優良)한 15개체(個體)를 선발(選拔)하고 이들을 증식(增殖)하여 이루워진 삽목발근율(揷木發根率)을 구명(究明)하기 위하여 1970년부터 1975년까지 6년간(年間) 포지(圃地)에서 삽목활착율(揷木活着率)을 조사(調査)하는 동시(同時)에 이를 뒷받침하기 위하여 Incubator 내(內)에서의 clone간(間)에 삽목발근율(揷木發根率)과 공중취목(空中取木)에 의한 clone간(間)의 발근능력(發根能力)을 조사(調査)하였으며 또한 삽목상(揷木床)의 온도(溫度)를 $10^{\circ}C$, $15^{\circ}C$, $20^{\circ}C$, $25^{\circ}C$, $30^{\circ}C$로 하였을때 삽목발근력(揷木發根力)을 조사(調査)한바 다음과 같은 그 결과(結果)를 얻었다. 1. 삽목발근율(揷木發根率)이 가장 높은 clone은 65-22-4, 65-22-11으로서 6년간(年間)의 평균삽목발근율(平均揷木發根率)은 각각(各各) 76.7%와 72.9%이였으며 삽목발근율(揷木發根率)이 가장 낮은 clone은 66-6-8로서 발근율(發根率)이 45.8%이였고 2. 선발개체중(選拔個體中) 66-14-29, 66-14-93, 66-25-5, 67-6-3등(等)은 삽목발근율(揷木發根率)이 평균(平均) 60~69%로서 발근력(發根力)이 중간정도(中間程度)이였다. 3. 포지(圃地)의 삽본발근율(揷本發根率)과 Incubator 및 공중취목(空中取木)에서 얻은 clone간(間)의 발근능력(發根能力)은 몇 clone을 제외(除外)하고는 거의 같은 결과(結果)를 나타내었다. 4. P. alba${\times}$glandulosa $F_1$의 삽목(揷木)에 있어서 삽목상(揷木床)의 온도(溫度) $20^{\circ}C$일때 가장 삽목발근율(揷木發根率)이 높았으며 발근최적온도(發根最適溫度)로 인정(認定)되었다. 5. 삽수부위별(揷穗部位別)로 뿌리발근율(發根率)을 보면 뿌리의 78.5%가 삽수(揷穗)의 하단부(下端部)에서 발생(發生)하였다. 6. 삽수(揷穗)의 근(根)은 부정근(不定根)과 calluse근(根)이 있다.

Diversity of Butyrivibrio Group Bacteria in the Rumen of Goats and Its Response to the Supplementation of Garlic Oil

  • This study aimed to investigate the diversity of the Butyrivibrio group bacteria in goat rumen and its response to garlic oil (GO) supplementation as revealed by molecular analysis of cloned 16S rRNA genes. Six wethers fitted with ruminal fistulas were assigned to two groups for a cross-over design with 28-d experimental period and 14-d interval. Goats were fed a basal diet without (control) or with GO ruminal infusion (0.8 g/d). Ruminal contents were used for DNA extraction collected before morning feeding on d 28. A total bacterial clone library was firstly constructed by nearly full-length 16S rRNA gene cloned sequences using universal primers. The resulting plasmids selected by Butyrivibrio-specific primers were used to construct a Butyrivibrio group-specific bacterial clone library. Butyrivibrio group represented 12.98% and 10.95% of total bacteria in control and GO group, respectively. In libraries, clones were classified to the genus Pseudobutyrivibrio, Butyrivibrio and others within the family Lachnospiraceae. Additionally, some specific clones were observed in GO group, being classified to the genus Ruminococcus and others within the family Ruminococcaceae. Based on the criterion that the similarity was 97% or greater with database sequences, there were 29.73% and 18.42% of clones identified as known isolates (i.e. B. proteoclasticus and Ps. ruminis) in control and GO groups, respectively. Further clones identified as B. fibrisolvens (5.41%) and R. flavefaciens (7.89%) were specifically found in control and GO groups, respectively. The majority of clones resembled Ps. ruminis (98% to 99% similarity), except for Lachnospiraceae bacteria (87% to 92% similarity) in the two libraries. The two clone libraries also appeared different in Shannon diversity index (control 2.47 and GO group 2.91). Our results indicated that the Butyrivibrio group bacteria had a complex community with considerable unknown species in the goat rumen.

Flooding Stress-Induced Glycine-Rich RNA-Binding Protein from Nicotiana tabacum

  • A cDNA clone for a transcript preferentially expressed during an early phase of flooding was isolated from Nicotiana tabacum. Nucleotide sequencing of the cDNA clone identified an open reading frame that has high homology to the previously reported glycine-rich RNA-binding proteins. The open reading frame consists of 157 amino acids with an N-terminal RNA-recognition motif and a C-terminal glycine-rich domain, and thus the cDNA clone was designated as Nicotiana tabaccum glycine-rich RNA-binding protein-1 (NtGRP1). Expression of NtGRP1 was upregulated under flooding stress and also increased, but at much lower levels, under conditions of cold, drought, heat, high salt content, and abscisic acid treatment. RNA homopolymer-binding assay showed that NtGRP1 binds to all the RNA homopolymers tested with a higher affinity to poly r(G) and poly r(A) than to poly r(U) and poly r(C). Nucleic acid-binding assays showed that NtGRP1 binds to ssDNA, dsDNA, and mRNA. NtGRP1 suppressed expression of the fire luciferase gene in vitro, and the suppression of luciferase gene expression could be rescued by addition of oligonucleotides. Collectively, the data suggest NtGRP1 as a negative modulator of gene expression by binding to DNA or RNA in bulk that could be advantageous for plants in a stress condition like flooding.

치마버섯(Schizophyllum commune)으로부터 $A{\alpha}$ mating locus의 분리 및 특성 (Isolation and Characterization of $A{\alpha}$ mating locus from Schizophyllum commune)

  • 본 연구는 고등균류중 담자균류에 속하는 치마버섯에 있어 자실체 형성을 직접적으로 조절하는 mating locus의 분리 및 특성을 규명하고자 하였다. 북미 자생의 치마버섯 UVM 1-34 균주로부터 $A{\alpha}3$ allele 분리를 위하여 만든 genomic library의 전체 숫자는 약 $2{\times}10^4$ cells로서 이중 약 90%가 약 35kb의 inserted DNA를 가진 것으로 나타났으며, colony 및 southern hybridization을 통해 얻은 6개의 clone 모두가 mating activity를 나타내었다. 이 중에서 1개 clone을 선정하여 남미자생의 UVM 1-71 $A{\alpha}3$ allele의 Z, Y region을 포함하는 5.7kb의 단편을 pBluescript ll KS(+)에 subcloning 시켜 trp1 gene 함유의 pTC20 cosmid와 함께 cotransformation 시킨 결과 약 50%의 clamp cell 형성을 보임으로서 이 clone이 mating activity를 가지는 것으로 나타났다.

Wood and Cellular Properties of 4 New Hevea Species

  • Increasing demand for timber and the depletion of natural forest have encouraged utilization of many non-popular species. The understanding of wood properties and behavior is important to evaluate the potential of these species to produce high quality end products. This study determines the anatomical and physical properties of Hevea species viz Hevea pauciflora, Hevea guianensis, Hevea spruceana, Hevea benthamiana and Hevea brasiliensis. Each sample tree was cut into three different portions along the height (bottom- B, middle- M and upper -T parts) and two radial samples (outer- O and inner- I parts). H. brasiliensis clone RRIM 912 exhibited the longest fibre with $1214{\mu}m$, followed by H. benthamiana (HB, $1200{\mu}m$), H. pauciflora (HP, $1189{\mu}m$), H. spruceana (HS, $1158{\mu}m$) and H. guianensis (HG, $1145{\mu}m$). Fibre length has a positive correlation with specific gravity. The largest fibre diameter ($24.9{\mu}m$) and lumen diameter ($12.5{\mu}m$) were recorded in H. guianensis. The highest moisture content was obtained from H. spruceana (64.34%) compared to the lowest with 60.01% (Clone RRIM912). The higher moisture content is normally associated with lower strength. Overall, the properties of clone RRIM 912 is found to be comparatively better because of higher strength due to longer fibre length, thicker cell walls and higher specific gravity than the other Hevea species. Therefore, this species can be used as a general utility timber.
