Genetic Diversity of Multi-resistant Salmonella enterica Serotype Typhimurium Isolates from Animals and Humans

  • In this study, the genetic diversities of multi-resistant Salmonella typhimurium (ST) isolates were analyzed via the application of both pulsed field gel electrophoresis (PFGE) and Polymerase chain reaction (PCR) analysis methods, using 6 kinds of primers (REP, ERIC, SERE, BOX, P-1254 and OPB-17). And their discriminative abilities (DA) were also compared in order to determine the most effective and reliable analysis method. 118 S. typhimurium isolates, cultured from diverse animals and human patients in Korea beginning in 1993, were analyzed and subjected to a comparison of Simpson's index of diversity (SID), using both PFGE and PCR methods. PFGE by XbaI enzyme digestion allowed for discrimination into 9 pulsotypes, with high SID values (0.991) on the genomic DNA level. This shows that PFGE is a very discriminative genotypic tool, and also that multiple clones of S. typhimurium isolates had existed in domestic animals and humans in Korea since 1993. However, we could ultimately not to trace the definitive sources or animal reservoirs of specific S. typhimurium isolates examined in this study. Depending on the SID values, the combined method (7 kinds of method) was found to be the most discriminative method, followed by (in order) SERE-PCR, REP-PCR, ERIC-PCR, PFGE & OPB-17 (RAPD), P-1254 (RAPD), and BOX-PCR at the $80\%$ clone cut-off value. This finding suggests that the REP-PCR method (which utilizes 4 primer types) may be an alternative tool to PFGE for the genotyping of S. typhimurium isolates, with comparable cost, time, and labor requirement. The establishment of a highly reliable and discriminatory method for epidemiologic analysis is considered necessary in order for researchers to trace the sources of specific pathogens and, consequently, to control and prevent the spread of epidemic S. typhimurium isolates to humans.

Determining Potential Link between Environmental and Clinical Isolates of Cryptococcus neoformans/Cryptococcus gattii Species Complexes Using Phenotypic and Genotypic Characterisation

  • Opportunistic infections due to Cryptococcus neoformans and C. gattii species complexes continue to rise unabated among HIV/AIDS patients, despite improved antifungal therapies. Here, we collected a total of 20 environmental and 25 presumptive clinical cryptococcal isolates from cerebrospinal fluid (CSF) samples of 175 patients enrolled in an ongoing clinical trial Ambition 1 Project (Botswana-Harvard Partnership). Identity confirmation of the isolates was done using MALDI-TOF MS and PCR. We describe the diversity of the isolates by PCR fingerprinting and sequencing (Oxford Nanopore Technology) of the intergenic spacer region. Mating types of the isolates were determined by amplification of the MAT locus. We report an unusual prevalence of 42.1% of C. neoformans × C. deneoformans hybrids Serotype AD (n = 16), followed by 39.5% of C. neoformans Serotype A (n = 15), 5.3% of C. deneoformans, Serotype D (n = 2), 7.9% of C. gattii (n = 3), and 5.3% of C. tetragattii (n = 2) in 38 representative isolates that have been characterized. Mating type-specific PCR performed on 38 representative environmental and clinical isolates revealed that 16 (42.1%) were MATa/MAT𝛼 hybrids, 17 (44.7%) were MAT𝛼, and five (13.2%) possessed MATa mating type. We used conventional and NGS platforms to demonstrate a potential link between environmental and clinical isolates and lay a foundation to further describe mating patterns/history in Botswana.

An Analysis of Genetic Variation and Divergence on Silk Fibre Characteristics of Multivoltine Silkworm (Bombyx mori L.) Genotypes

  • The nature of genetic variation and diversity among the 65 multivoltine silkworm genotypes was evaluated for 16 post cocoon characters. The components of genetic variation revealed higher PCV (60.487%) and GCV (44.56%) for evenness (variation 1) followed by cohesion (PCV=55.38%, GCV=40.36%) and non-broken filament length (PCV=32.05%, GCV=31.28%). The higher heritability ($h^2$ in broad sense) was observed for boil-off loss (95.6%) followed by non-broken filament length (95.22%). The both genotypic and phenotypic correlation indicated significant positive correlation of filament length with non-broken filament length, silk recovery, raw silk, neatness, and low neatness; and negative correlation with denier, renditta and silk waste. The principal component analysis (PCA) revealed 75.381 % of total variance from the five principal components extracted. On the basis of Mahalonobis' $D^2$ values (Ward's minimum variance), the sixty-five multivoltine silkworm genotypes were classified in to 9 clusters with substantial inter and intra cluster distances. Number of genotypes included in different clusters varied from 3 to 17. The results indicated that the optimum distance obtained in cluster VII (15.059) along with higher cluster mean values especially for filament length, non broken filament length, renditta, silk recovery, silk waste, and raw silk emphasized the utilization of these genotypes in the conventional silkworm breeding programme for improvement of multivoltine silk fibre quality. The possibility of exploiting genetic variation in post cocoon traits for efficient breeding programme is discussed.

Evaluation of Genetic Variability in Kenkatha Cattle by Microsatellite Markers

  • Kenkatha cattle, a draft purpose breed, which can survive in a harsh environment on low quality forage, was explored genetically exploiting FAO-suggested microsatellite markers. The microsatellite genotypes were derived by means of the polymerase chain reaction (PCR) followed by electrophoretic separation in agarose gels. The PCR amplicons were visualized by silver staining. The allelic as well as genotypic frequencies, heterozygosities and gene diversity were estimated using standard techniques. A total of 125 alleles was distinguished by the 21 microsatellite markers investigated. All the microsatellites were highly polymorphic with mean allelic number of 5.95${\pm}$1.9 (ranging from 3-10 per locus). The observed heterozygosity in the population ranged between 0.250 and 0.826 with a mean of 0.540${\pm}$0.171, signifying considerable genetic variation. Bottleneck was examined assuming all three mutation models which showed that the population has not experienced bottleneck in recent past. The population displayed a heterozygote deficit of 21.4%. The study suggests that the breed needs to be conserved by providing purebred animals in the breeding tract.

Genetic Diversity of Soybean Pod Shape Based on Elliptic Fourier Descriptors

  • Pod shape of twenty soybean (Glycine max L. Merrill) genotypes was evaluated quantitatively by image analysis using elliptic Fourier descriptors and their principal components. The closed contour of each pod projection was extracted, and 80 elliptic Fourier coefficients were calculated for each contour. The Fourier coefficients were standardized so that they were invariant of size, rotation, shift, and chain code starting point. Then, the principal components on the standardized Fourier coefficients were evaluated. The cumulative contribution at the fifth principal component was higher than $95\%$, indicating that the first, second, third, fourth, and fifth principal components represented the aspect ratio of the pod, the location of the pod centroid, the sharpness of the two pod tips and the roundness of the base in the pod contour, respectively. Analysis of variance revealed significant genotypic differences in these principal components and seed number per pod. As the principal components for pod shape varied continuously, pod shape might be controlled by polygenes. It was concluded that principal component scores based on elliptic Fourier descriptors yield seemed to be useful in quantitative parameters not only for evaluating soybean pod shape in a soybean breeding program but also for describing pod shape for evaluating soybean germplasm.

Genotypic Variation of Helicobacter pylori Isolated from Gastric Antrum and Body in Korean Patients

  • Although most persons infected with Helicobacter pylori harbor a single strain of the organism, multiple strain colonization in the same patient is also occasionally reported in developed countries. The aims of this study were to determine the prevalence of multiple strain colonization in Korean patients and to detect the cagA, iceA1, and babA status of H. pylori isolated from the antrum and body of the stomach. H. pylori was obtained from 35 patients from the antrum and body of the stomach. The genomic diversity of H. pylori was determined by random amplified polymorphic DNA analysis. The status of cagA, iceA1, and babA genes of H. pylori was assessed by polymerase chain reaction with appropriate primers. Clearly different diversity patterns were identified among the isolates from 35 individual patients. Eighteen (51.4%) patients had a single strain of H. pylori. Eight (22.9%) and nine (25.7%) patients had subtypically (one or two bands difference) and typically (clearly different pattern) different strains of H. pylori in the antrum and body, respectively. Among the 70 isolates of H. pylori from 35 patients, the positive rates of 349-bp and 208-bp cagA gene fragments and the iceA1 gene were 68/70 (97.1%), 68/70 (97.1%), and 58/70 (82.9%), respectively. However, the babA gene was found in 22/66 cases (31.4%). In five out of 18 patients with a single strain, the genetic status of cagA, iceA1, and babA varied between the isolates from the antrum and the body. In 8/17 patients with sub typically or typically different strains, the gene status differed between antrum and body isolates. The prevalence of co-colonization with typically or subtypically different strains is high in Korea, and sub-clones with different pathogenic gene status exist within strains of identical RAPD patterns.

수본(數本)의 양친수(兩親樹)에 의해 전파증식(傳播増殖)중에 있는 리기다소나무 집단(集團)의 유전적(遺傳的) 구조(構造) (Genetic Structure of Pinus rigida Mill. in an Expanding Population Originating from a Few Founder Trees)

  • 처음 8본의 리기다소나무 양친수로부터 전파 증식된 리기다소나무 집단에 대한 유전변이를 AAT, GDH, LAP 등의 Allozyme에 의해 조사한 결과 다음과 같은 사실을 밝혀냈다. 표본으로 선정된 리기다소나무 집단은 산의 남쪽 낮은 지대에 처음 식재되었던 8본의 양친수로부터 종자가 무더기 무더기로 군데군데 colony를 형성하면서 동쪽, 서쪽, 북쪽으로 전파 증식되어 산지의 각 부분 부분마다 유전적으로 서로 밀접하게 관련된 소수의 가계군(家系群)을 형성하였다. 이러한 형태의 이주(移柱)와 colony 형성과정에서 부분적으로 Inbreeding과 Genetic Drift 현상이 심하게 진행되고 있는 것으로 추정되었으며, 그 결과 처음 리기다소나무 colony가 형성되었던 산의 남쪽지역과 나중에 colony가 형성되었던 북쪽 지역의 소집단 사이에 상당량의 유전자 빈도 차이가 확인되었다. Inbreeding과 Genetic Drift 현상에 의해 소수 유전자좌(座)에 유전자 고정 현상이 나타났으나 기타의 유전자좌(座)에서는 유전자 Recombination이 일어났다. Gene Recombination에 의한 이형접합체(異型接合體)의 형성과 이들의 자연도태 현상에 의해 유전적으로 서로 밀접하게 관련된 소수의 리기다소나무 집단에 있어서도 상당량의 유전적 다양성과 이형접합성(異型接合性)이 유지되고 있었다.

Polymorphisms in the Perilipin Gene May Affect Carcass Traits of Chinese Meat-type Chickens

  • Improved meat quality and greater muscle yield are highly sought after in high-quality chicken breeding programs. Past studies indicated that polymorphisms of the Perilipin gene (PLIN1) are highly associated with adiposity in mammals and are potential molecular markers for improving meat quality and carcass traits in chickens. In the present study, we screened single nucleotide polymorphisms (SNPs) in all exons of the PLIN1 gene with a direct sequencing method in six populations with different genetic backgrounds (total 240 individuals). We evaluated the association between the polymorphisms and carcass and meat quality traits. We identified three SNPs, located on the 5' flanking region and exon 1 of PLIN1 on chromosome 10 (rs315831750, rs313726543, and rs80724063, respectively). Eight main haplotypes were constructed based on these SNPs. We calculated the allelic and genotypic frequencies, and genetic diversity parameters of the three SNPs. The polymorphism information content (PIC) ranged from 0.2768 to 0.3750, which reflected an intermediate genetic diversity for all chickens. The CC, CT, and TT genotypes influenced the percentage of breast muscle (PBM), percentage of leg muscle (PLM) and percentage of abdominal fat at rs315831750 (p<0.05). Diplotypes (haplotype pairs) affected the percentage of eviscerated weight (PEW) and PBM (p<0.05). Compared with chickens carrying other diplotypes, H3H7 had the greatest PEW and H2H2 had the greatest PBM, and those with diplotype H7H7 had the smallest PEW and PBM. We conclude that PLIN1 gene polymorphisms may affect broiler carcass and breast muscle yields, and diplotypes H3H7 and H2H2 could be positive molecular markers to enhance PEW and PBM in chickens.

곤충의 분산다형성-그의 다양성과 생태학적 의의 (Dispersal Polymorphisms in Insects-its Diversity and Ecological Significance)

  • 곤충의 분산다형성이란 비상능력과 관련된 다형성으로 그 구체적 내용으로는 시다형성, 비상근다형성 그리고 비상행동변이성 등과 이들과는 별개로 개체군 밀도의존적인 상변이성이 있다. 분산다형성은 시간적으로나 공간적으로 이질적인 서식처 환경에 대응하기 위하여 이동형인 “유시형이나 장시형”과 정주형인 “무시형이나 단시형”을 생활사에 적절히 짜넣은 적응적 형질이다. 점변태곤충류에서는 유충과 성충의 생태학적지위가 중복되여 있어 유충과 성충이 생활공간과 그 밖의 요구조건을 달리하고 있는 완전변태류나 반변태류에 비하여 분산다형성의 예가 대단히 많다. 무시형 또는 단시형곤충은 같은 종의 유시형 또는 장시형곤충에 비하면 초산연령이 빠르고 총산란수도 많은 것이 보통이여서 자연증가율(r)이 크다. 단시형과 관련된 환경요인으로는 서식처의 시간적 영속성이나 공간적 이질성, 먹이조건, 개체군밀도, 온도, 일장 기타 여러 가지가 알려지고 있다 서식처의 환경조건에 대한 분산다형성발현상은 종에 따라 다를 뿐 아니라 암수간에도 차가 있고 같은 종에서도 계통간에 차가 있는 극히 탄력적인 현상이다. 분산다형성의 문제는 생리학, 유전학 그리고 생태학등에 걸친 폭넓은 학문분야로 특히 생태유전학이나 정량유전학분야치 연구는 분산다형성의 유전적본질 구명에 중요하다 하겠다.

Seroepidemiology of Hepatitis Viruses and Hepatitis B Genotypes of Female Marriage Immigrants in Korea

  • Purpose: The Korean society has moved rapidly toward becoming a multicultural society. This study aimed to estimate the seroprevalence of hepatitis viruses and investigate hepatitis B virus (HBV) genotypic diversity in female marriage immigrants. Materials and Methods: Screening program was conducted at support centers for multicultural families in 21 administrative districts in Korea between July 2011 and January 2017. A total of 963 female marriage immigrants were included in this study. Blood samples were tested for hepatitis viral markers and HBV genotype. Results: Subjects' median age was 33 years (20-40 years), and they originated from nine countries including Vietnam (n=422, 43.8%), China (n=311, 32.3%), the Philippines (n=85, 8.8%), Cambodia (n=58, 6.0%), and Japan (n=39, 4.0%). About 30% (n=288) of subjects required hepatitis A vaccination. HBsAg positive rate was 5.4% (n=52). Positive HBsAg results were the highest in subjects from Southeast Asia (6.6%, n=38). Anti-HBs positive rate was 60.4% (n=582). About 34% (n=329) of subjects who were negative for anti-HBs and HBsAg required HBV vaccinations. Genotypes B and C were found in 54.6% (n=12) and 45.4% (n=10) of the 22 subjects with HBV, in whom genotypes were tested. Eight (0.8%) subjects were positive for anti-HCV. Positive anti-HCV results were the highest in subjects from Central Asia (7.9%, n=3). Conclusion: Testing for hepatitis viral marker (hepatitis A virus IgG and HBsAg/anti-HBs) is needed for female marriage immigrants. Especially, HBV genotype B is different from genotype C of Koreans. Therefore, interest and attention to vaccination programs for female marriage immigrants are necessary for both clinicians and public health institutes.
