Diversity Evaluation of Xylella fastidiosa from Infected Olive Trees in Apulia (Southern Italy)

  • Olive culture is very important in the Mediterranean Basin. A severe outbreak of Olive Quick Decline Syndrome (OQDS) caused by Xylella fastidiosa infection was first noticed in 2013 on olive trees in the southern part of Apulia region (Lecce province, southern Italy). Studies were carried out for detection and diversity evaluation of the Apulian strain of Xylella fastidiosa. The presence of the pathogen in olive samples was detected by PCR amplifying the 16S rDNA, gyrase B subunit (gyrB) and HL hypothetical protein genes and single nucleotide polymorphisms (SNPs) assessment was performed to genotype X. fastidiosa. Twelve SNPs were recorded over gyrB and six SNPs were found for HL gene. Less variations were detected on 16S rDNA gene. Only gyrB and HL provided sufficient information for dividing the Apulian X. fastidiosa olive strains into subspecies. Using HL nucleotide sequences was possible to separate X. fastidiosa into subspecies pauca and fastidiosa. Whereas, nucleotide variation present on gyrB gene allowed separation of X. fastidiosa subsp. pauca from the other subspecies multiplex and fastidiosa. The X. fastidiosa strain from Apulia region was included into the subspecies pauca based on three genes phylogenetic analyses.

  • Post-harvest decay, caused by Penicillium spp. is a serious problem of fruits worldwide. Morphological characteristics and molecular markers were used to characterize 22 Penicillium isolates from apples, 18 isolates from pears, 60 from oranges and 18 from grapes and 23reference isolates representing related Penicillium spp. to assess their diversity and resolve their taxonomy. Based on morphological and physiological characteristics, the isolates were grouped as identical or very similar to P. digitatum, P. italicum, P. ulaiense or very similar to P. crustosum, P. expansum, P. solitum and unidentified Penicillium spp. Based on sequence comparisons of ITS region, variable site were presented within and among the species, but there variation were not correlated with the species. Cluster analyses of AP-PCR fragment patterns using UP and L45 primer and the -tubulin gene sequence, the Penicillium species were segregated into distinct groups. Particularly. the -tubulin partial sequence data provided support for species concepts based on morphological and physiological characteristics.

Robust optimization of a hybrid control system for wind-exposed tall buildings with uncertain mass distribution

  • In this paper is studied the influence of the uncertain mass distribution over the floors on the choice of the optimal parameters of a hybrid control system for tall buildings subjected to wind load. In particular, an optimization procedure is developed for the robust design of a hybrid control system that is based on an enhanced Monte Carlo simulation technique and the genetic algorithm. The large computational effort inherent in the use of a MC-based procedure is reduced by the employment of the Latin Hypercube Sampling. With reference to a tall building modeled as a multi degrees of freedom system, several numerical analyses are carried out varying the parameters influencing the floors' masses, like the coefficient of variation of the distribution and the correlation between the floors' masses. The procedure allows to obtain optimal designs of the control system that are robust with respect to the uncertainties on the distribution of the dead and live loads.

한국산 살모사속(뱀과) 2종의 지리적 변이 및 종간 잡종 (Geographic Variation and Interspecific Hybridization between Two Species of the Genus Agkistrodon (Crotalidae) in Korea)

  • 한국산 살모사속 (Agkistrodom) 2종의 유전적, 형태적 및 종간잡종 형성 유.무를 구명하기 위하여 남한의 7개 지역에서 147개체를 채집하여 전기영동 및 형태형질 분석을 실시한 결과는 다음과 같다. 1. 15개의 성소 및 단백질에서 19개의 유전자를 검출하여 유전적 변이를 조사한 바 5개 유전자(26.3%)는 종간 및 집단간에 전혀 차이가 없었고 나머지 14개의 유전자중 4개 유전자는 매우 높은 률의 유전적 변이를 나타내었다. 2. 각 집단의 유전적 변이정도를 산출한 결과 A. b. brevicaudus는 평균 A= 1.55, P=42.1%, HD=0.096 및 HG=0.1l5였고 A .ussuriensis는 A= 1.45, P=31.6%, HD=0.1l7 및 HG=0.122로서 타 파충류에 비하여 높은 유전적 변이를 나타냈으며 이는 이들 종의 집단이 크고 안정된 상태에 있다고 사료된다. 3. 형태적으로 2종의 중간형으로 여겨졌던 제주집단은 강릉집단의 A .ussuriensis와 동일종으로 확인되었으며 종간 잡종은 전혀 찾아볼 수 없었다. 4. 2종간의 유전적 근록치는 S=0.662로서 이들은 약 180만년전에 분화되었으리라 추산된다.

Estimation of Genetic Parameters for Somatic Cell Scores of Holsteins Using Multi-trait Lactation Models in Korea

  • The study was conducted to analyze the genetic parameters of somatic cell score (SCS) of Holstein cows, which is an important indicator to udder health. Test-day records of somatic cell counts (SCC) of 305-day lactation design from first to fifth lactations were collected on Holsteins in Korea during 2000 to 2012. Records of animals within 18 to 42 months, 30 to 54 months, 42 to 66 months, 54 to 78 months, and 66 to 90 months of age at the first, second, third, fourth and fifth parities were analyzed, respectively. Somatic cell scores were calculated, and adjusted for lactation production stages by Wilmink's function. Lactation averages of SCS ($LSCS_1$ through $LSCS_5$) were derived by further adjustments of each test-day SCS for five age groups in particular lactations. Two datasets were prepared through restrictions on number of sires/herd and dams/herd, progenies/sire, and number of parities/cow to reduce data size and attain better relationships among animals. All LSCS traits were treated as individual trait and, analyzed through multiple-trait sire models and single trait animal models via VCE 6.0 software package. Herd-year was fitted as a random effect. Age at calving was regressed as a fixed covariate. The mean LSCS of five lactations were between 3.507 and 4.322 that corresponded to a SCC range between 71,000 and 125,000 cells/mL; with coefficient of variation from 28.2% to 29.9%. Heritability estimates from sire models were within the range of 0.10 to 0.16 for all LSCS. Heritability was the highest at lactation 2 from both datasets (0.14/0.16) and lowest at lactation 5 (0.11/0.10) using sire model. Heritabilities from single trait animal model analyses were slightly higher than sire models. Genetic correlations between LSCS traits were strong (0.62 to 0.99). Very strong associations (0.96 to 0.99) were present between successive records of later lactations. Phenotypic correlations were relatively weaker (<0.55). All correlations became weaker at distant lactations. The estimated breeding values (EBVs) of LSCS traits were somewhat similar over the years for a particular lactation, but increased with lactation number increment. The lowest EBV in first lactation indicated that selection for SCS (mastitis resistance) might be better with later lactation records. It is expected that results obtained from these multi-trait lactation model analyses, being the first large scale SCS data analysis in Korea, would create a good starting step for application of advanced statistical tools for future genomic studies focusing on selection for mastitis resistance in Holsteins of Korea.

Mitochondrial DNA variation and phylogeography of native Mongolian goats

  • Objective: Mongolia is one of a few countries that supports over 25 million goats, but genetic diversity, demographic history, and the origin of goat populations in Mongolia have not been well studied. This study was conducted to assess the genetic diversity, phylogenetic status and population structure of Mongolian native goats, as well as to discuss their origin together with other foreign breeds from different countries using hypervariable region 1 (HV1) in mtDNA. Methods: In this study, we examined the genetic diversity and phylogenetic status of Mongolian native goat populations using a 452 base-pair long fragment of HVI of mitochondrial DNA from 174 individuals representing 12 populations. In addition, 329 previously published reference sequences from different regions were included in our phylogenetic analyses. Results: Investigated native Mongolian goats displayed relatively high genetic diversities. After sequencing, we found a total of 109 polymorphic sites that defined 137 haplotypes among investigated populations. Of these, haplotype and nucleotide diversities of Mongolian goats were calculated as 0.997±0.001 and 0.0283±0.002, respectively. These haplotypes clearly clustered into four haplogroups (A, B, C, and D), with the predominance of haplogroup A (90.8%). Estimates of pairwise differences (Fst) and the analysis of molecular variance values among goat populations in Mongolia showed low genetic differentiation and weak geographical structure. In addition, Kazakh, Chinese (from Huanghuai and Leizhou), and Arabian (Turkish and Baladi breeds) goats had smaller genetic differentiation compared to Mongolian goats. Conclusion: In summary, we report novel information regarding genetic diversity, population structure, and origin of Mongolian goats. The findings obtained from this study reveal that abundant haplogroups (A to D) occur in goat populations in Mongolia, with high levels of haplotype and nucleotide diversity.

Association Analysis of Monocyte Chemotactic Protein-3 (MCP3) Polymorphisms with Asthmatic Phenotypes

  • The monocyte chemotactic protein-3 (MCP3), on chromosome 17q11.2-q12, is a secreted chemokine, which attracts macrophages during inflammation and metastasis. In an effort to discover additional polymorphism(s) in genes whose variant(s) have been implicated in asthma, we scrutinized the genetic polymorphisms in MCP3 to evaluate it as a potential candidate gene for asthma host genetic study. By direct DNA sequencing in twenty-four individuals, we identified four sequence variants within the 3 kb full genome including 1,000bp promoter region of MCP3; one in promoter region (-420T>C), three in intron (+136C>G, +563C>T, +984G>A) respectively. The frequencies of those four SNPs were 0.020 (-420T>C), 0.038 (+136C>G), 0.080 (+563C>T), 0.035 (+984G>A), respectively, in Korean population (n = 598). Haplotypes, their frequencies and linkage disequilibrium coefficients (|D'|) between SNP pairs were estimated. The associations with the risk of asthma, skin-test reactivity and total serum IgE levels were analyzed. Using statistical analyses for association of MCP3 polymorphisms with asthma development and asthma-related phenotypes, no significant signals were detected. In conclusion, we identified four genetic polymorphisms in the important MCP3 gene, but no significant associations of MCP3 variants with asthma phenotypes were detected. MCP3 variation/haplotype information identified in this study will provide valuable information for future association studies of other allergic diseases.

  • 한국 특산종 Cobitis kireensis의 두 아종 C. k. koreensis와 C. k. pumilus의 지리적 변이 및 아종의 위치를 규명하기 위하여 남한의 6개 집단에서 채집된 457개체를 대상으로 형태 형질 분석 및 전기영동법에 의한 유전적 변이를 조사하였다. 형태형질의 계측, 계수 및 discriminant function 분석에서 집단 간 및 아종 간의 유의한 차이는 발견되지 않았다. 각 집단 간 유전적 변이는 평균 A=1.5, P =37.3%, HD=0.053, 및 HG=0.097로 타 어류군이 변이정도보다 다소 높은 편이었으나 C. k. pumilus는 A= 1.2, P=19.0%, HD=0.029, 및 HG=0.078로 변이정도가 매우 낮았다. 두 아종 간의 평균 유전적 근연치는 S=0.894로 C. k. koreensis 5개 집단간 평균 유전적 근연치 S=0.894와 거의 동일하였으며 아종 간에 유전적 차이가 없었다. 따라서 C. k. pumilus를 아종으로 분류하는 것은 부적합하다고 사료된다.

ISSR에 의한 한국 내 원추리속 식물의 유전적 및 계통학적 연구 (Genetic and Phylogenetic Relationships of Genus Hemerocallis in Korea Using ISSR)

  • 원추리속(Genus Hemerocallis) 식물은 초본이며 일부 종은 약용으로 매우 중요하다. 이 속내 8개 분류군에 대해 ISSR (inter simple sequence repeats) 마커로 계통학적 관계를 분석하였다. 조사한 식물은 원추리(Hemerocallis fulva), 왕원추리(H. fulva for. kwanso), 각시원추리(H. dumortieri), 골잎원추리(H. coreana), 홍도원추리(H. hongdoensis), 큰원추리(H. middendorffi), 노랑원추리(H. thunbergii), 애기원추리(H. minor)이다. 또한 이들 분류군에 대한 유전적 변이와 구조를 조사하였다. 종간 유전적 다양도는 $0.068{\sim}0.123$이며 평균 유전적 다양도는 0.098로 전반적으로 낮았다. 애기원추리가 가장 높은 값을 나타내었다. 세대 당 이주하는 개체수는 매우 적었다(Nm=0.128). 원추리속 종은 계통도에서 세 분지군으로 나누어졌다. 한 그룹은 H. fulva, H. fulva for. kwanso, H. middendorffi였다. 다른 그룹은 Hemerocallis, H. dumortieri, H. thunbergii, H. minor였다. 나머지는 H. coreana와 H. hongdoensis로 두 번째 그룹과 자매군을 형성하였다. 비록 종 내 적은 개체수로 분석하였지만 원추리속 식물종이 ISSR 마커로 잘 분리되었다.

주요 스프레이 국화 품종의 형태적 특성과 변이계수, 유전율 및 유전자 전이율 (Morphological Characteristics, and Coefficient of Variation, Heritability and Genetic Advance of Major Cultivars of Spray Chrysanthemum)

  • 절화용으로 재배중인 주요 스프레이 국화 10품종의 형태적 특성과 관련된 요인을 조사하였으며 이들 평균치를 이용하여 변이계수, 유전율 및 유전자 전이율 등의 통계학적 분석을 통하여 얻은 결과를 요약하면 다음과 같다. 형태적 특성을 보면 줄기의 길이 46.4-54,9cm, 줄기의 최대 직경 5.6-8.5mm, 줄기의 경도 $0.17-0.70kg{\cdot}m^{-2}$, 줄기의 생체중 7.5-17.5g, 줄기의 건물중 1.6-3.3g, 줄기의 생체중:건물중의 비율 15.9-23.1%, 줄기 내 엽수 8.4-12.2매, 줄기 내 엽면적 $17.8-37.8m^2$, 줄기 내 잎의 생체중 5.3-18.6g, 줄기 내 잎의 건물중 0.5-1.4g 줄기 내 잎의 생체중:건물중의 비율 7.6-11.5%, 화서의 길이 10.1-18.6cm, 화서의 생체중 7.3-26.7g, 화서의 건물중 1.2-2.8g, 화서의 생체중:건물중의 비율 10.4-17.1%, 화심 직경 8.2-13.3mm, 꽃잎 폭 5.7-14.0mm, 꽃잎 길이 12.9-33.1mm, 꽃잎 두께 $157.8-354.4{\mu}m$였으며 각 특성별 품종 간 DMRT와 LSD를 검정한 결과 고도의 유의차가 인정되었다. 변이계수, 표현 변이계수, 유전 변이계수는 줄기의 길이 4.79-5.15%로서 가장 낮았으며 엽면적 62.97-65.21%로 가장 높았으나 환경 또는 오차 변이계수는 엽면적 1.71%로 가장 낮았고 잎의 건물중 19.30%로 가장 높았다. 유전율은 줄기의 생체중:건물중의 비율 68.69%로 가장 낮았고 줄기 내 엽면적 99.67%로 가장 높았다. 유전자 전이는 줄기의 경도 0.30으로 가장 낮았고 화서 내 잎의 두께 156.65로 가장 높았으며 유전자 전이율은 줄기의 길이 9.17%로 가장 낮았으며 엽면적 134.27%로 가장 높았다. 이와 같이 위에서 언급한 높은 값을 나타내는 형질들은 부가적으로 유전자 작용에 영향을 미치게 되며 경종의 개량을 위해 만족할만한 선발 계획을 수립할 수 있을 것이다.
