이 연구의 목적은 122종의 고세균 종에 보존된 대사 경로와 보존된 유전자를 확인하는 것이었다. 각각의 122개 고세균이 63개의 COG 대사 경로, 이를 구성하는 822개의 COG, 총 4,877개의 COG를 보유하고 있는지 분석했다. 대사경로에서는 archaeal ribosomal proteins만이 가장 보존적이었다. 122종의 고세균 모두에 공통적인 COG는 7개의 COG pathways에서 46개, 그리고 그 외가 20개였다. COG pathways에서는 ribosome을 구성하는 29개, tRNA synthetase와 전사인자가 각각 5개, RNA polymerase를 구성하는 3개, 그리고 tRNA modification에 관련된 2개의 COG가 공통적이었다. COG pathways에 속하지 않고 122종의 고세균에 공통적인 보존적 유전자까지 고려하면 외부와 세포질을 구분 짓는 세포벽과 세포외기질의 합성, 복제, 전사, 번역, 단백질 대사에 관련된 유전자들 중에서 일부가 공통적이었다. 계통수에서 구한 각 고세균의 distance value를 분류단위로 보면 Euryarchaeota 문의 Halobacteria강의 평균이 가장 낮았고 표준편차는 Thaumarchaeota 문의 Nitosospharia강, 강을 알 수 없는 Thaumarchaeota문의 고세균, Euryarchaeota 문의 Halobacteria 강, Crenarchaeota 문의 Thermoprotei 강, 기타 고세균(OA)이 높았다. 계통수 분석으로 6가지의 공통점을 찾았다. 본 연구결과는 보존된 유전자에 관한 자료 외에도 의약품 개발, 균주 개선을 위한 유전자의 선택 등에 활용될 수 있을 것이다.
원핵생물 분류의 기본단위인 종(species)의 동정에 16S rDNA가 사용되지만 한계가 있고 원핵생물의 속(genus)에 대한 연구가 많지 않다. 본 연구에서는 보존 유전자를 확보한 COG database와 대사경로를 확보한 MetaCyc database에 공통적인 원핵생물 중 속이 같고 종이 다른 13개 속 28개의 원핵생물을 대상으로 속 수준에서 연구하였다. 전체 유전자에서 core-genome인 속 보존 유전자의 비율은 최저 27.62%(Nostoc 속)에서 71.76%(Spiribacter 속)의 범위로 평균 46.72%였다. 각 원핵생물에서 core-genome의 비율이 낮으면 특이한 생명현상을 보이거나 서식지가 다양할 수 있을 것이다. 속 수준의 공통 대사경로의 비율은 최저 58.79%(Clostridium 속)에서 최대 96.31%(Mycoplasma 속), 평균 75.86%로 core-genome의 비율보다 높았다. 비교대상을 확장하면 속 특이 보존 유전자와 대사경로는 확인할 수 없었다. 보존 유전자와 대사경로 보유 계통수에서는 대체로 같은 속의 구성원들이 가장 인접하였으며, Bacillus속과 Clostridium 속이 그룹을 형성하였고, 고세균끼리 그룹을 형성하였다. 보존 유전자 보유계통수에서는 Acidobacteria, Cyanobacteria, Proteobacteria 문(phylum)의 Granulicella, Nostoc, Bradyrhizobium의 3개 속이 하나의 그룹을 형성하였다. 본 연구 결과는 (i) 각 계통 단계에서 보존유전자와 대사경로의 확인, (ii) 수평적 유전자 전달 또는 부위 지정 돌연변이를 통한 균주의 개선 등의 분야에 기초자료로 활용될 수 있을 것이다.
Mycoplasma genitalium은 367개의 보존적 유전자를 가지고 있으며 단독배양이 가능한 원핵생물 중 게놈크기가 최소이다. 본 연구에서는 M. genitalium과 M. genitalium보다 보존적 유전자 수가 적은 14개 원핵생물 즉 세포외 공생을 하는 초고온성 고세균 Nanoarchaeum equitans, 식물 세포 내부 기생성 진정세균 혹은 곤충 세포 내부 공생성 진정세균 13종 등의 원핵생물에 보존적인 대사경로를 검토하였다. 이들은 11~71개의 대사경로를 가졌지만 완전한 대사경로는 1~24개였다. 전체 대사경로에 필요한 효소의 45.8%가 결핍되어 대사경로 구멍(metabolic pathway hole)이 매우 많아, 숙주의 효소와 함께 공유대사경로(shared metabolic pathway)를 나타내거나 필수물질의 상당 부분이 숙주에 의존적일 것으로 사료되었다. 세포막을 통한 물질이동에 필요한 유전자의 개수도 아주 적어 단순확산 내지 숙주의 단백질이 이들의 세포막에서 물질이동의 기능을 할 것으로 사료되었다. tRNA charging 경로만이 15개의 분석 대상 원핵생물 모두에 분포하였지만, 분석 대상 원핵생물들은 각각 5~20개의 tRNA charging 유전자를 보유하였다. 본 연구 결과는 배양 불가능한 식물 세포 내 기생성 그리고 곤충 세포 내 공생성 원핵생물들의 대사경로 이해에 대한 단서와 함께 농작물 피해 방지와 해충구제, 의약품 개발 등에 사용할 기초자료를 제공할 수 있을 것이다.
대사경로 3,490개가 고세균 471종에 분포하는 정도를 MetaCyc database의 자료를 이용하여 분석하였다. 대사경로의 수는 고세균의 종류에 따라 13~184개가 존재하였다. 모든 고세균에 공통적으로 존재하는 대사경로는 없었으며 470종의 고세균에 UTP and CTP de novo biosynthesis와 tRNA charging의 대사경로가 존재하였다. 고세균들에 분포하는 상위 12개의 대사경로 중에서 핵산관련이 5개, 단백질관련이 5개 그리고 생체의 여러 반응에 참여하는 cofactor인 S-adenosyl-L-methionine (SAM)의 생합성 대사경로와 효소의 활성에 필수적인 번역 후 변형에 필요한 phosphopantothenate biosynthesis III (archaea)의 대사경로로 나타나 핵산과 물질대사와 관련된 단백질의 중요성을 알 수 있었다. 대사경로 보유 계통수에서 구한 distance value를 이용하여 고세균의 각 강(class)을 평균과 표준편차로 나누었을 때, 2개의 그룹과 기타로 나뉘어져 대사경로의 분포가 다양한 것으로 나타났다. 본 연구결과는 기초과학 이외에 약물개발 등에도 응용될 수 있을 것으로 기대된다.
대사는 생존과 번식에 필수적이다. 2020년에 업그레이드된 COG (cluster of orthologous proteins) 데이터베이스에는 "pathways" 항목이 있다. 본 연구에서는 COG pathways를 이용하여 1,309개의 원핵생물의 대사 경로를 분석하였다. 63개의 대사경로와 관련된 822개의 COG가 있었고, 각 분류단위의 대사관련 COG의 평균은 200.50개(phylum Mollicutes)에서 527.07개(phylum Cyanobacteria)의 사이였다. MPCR을 대사경로구성율(하나의 게놈에 존재하는 COG 수 / 각 대사 경로를 구성하는 COG의 총 수)로 정의하였다. MPCR이 100%인 대사경로의 수는 원핵생물에 따라 0에서 26의 범위였다. 다수의 원핵생물에서 100% MPCR인 대사경로는 세포벽 합성과 관련된 murein biosynthesis (922종), glycine cleavage (918종), ribosome 30S subunits (903종) 등이었다. MPCR이 0%인 대사경로(종의 수)는 photosystem I (1,263종), A/V (archaea/vacuolar)-type ATP synthase (1,028종) 및 Na+-translocation NADH dehydrogenase (976종) 등이었다. 원핵생물에 따라 3~49개의 대사경로를 전혀 수행할 수 없었다. MPCR의 보존성이 높은 대사경로의 순서는 ribosome 30S subunit (1,309종의 96.1%), murein biosynthesis (86.8%), arginine biosynthesis (80.4%), serine biosynthesis (80.3%) 및 aminoacyl-tRNA synthetases (82.2%) 등이었다. 단백질과 세포벽 합성이 원핵생물에서 중요한 대사경로인 것을 알 수 있었다. 본 연구의 결과와 원핵생물 사이의 대사경로와 관련된 COG는 항생제 및 인공세포의 개발 등에 활용될 수 있을 것이다.
Endoplasmic Reticulum (ER) is an organelle where most secretory and membrane proteins are synthesized, folded, and undergo further maturation. As numerous conditions can perturb such ER function, eukaryotic cells are equipped with responsive signaling pathways, widely referred to as the Unfolded Protein Response (UPR). Chronic conditions of ER stress that cannot be fully resolved by UPR, or conditions that impair UPR signaling itself, are associated with many metabolic and degenerative diseases. In recent years, Drosophila has been actively employed to study such connections between UPR and disease. Notably, the UPR pathways are largely conserved between Drosophila and humans, and the mediating genes are essential for development in both organisms, indicating their requirement to resolve inherent stress. By now, many Drosophila mutations are known to impose stress in the ER, and a number of these appear similar to those that underlie human diseases. In addition, studies have employed the strategy of overexpressing human mutations in Drosophila tissues to perform genetic modifier screens. The fact that the basic UPR pathways are conserved, together with the availability of many human disease models in this organism, makes Drosophila a powerful tool for studying human disease mechanisms. Aging is characterized by a functional decline in most physiological processes, including alterations in cellular metabolism and defense mechanisms. Increasing evidence suggests that caloric restriction extends longevity and retards age-related diseases at least in part by reducing metabolic rate and oxidative stress in a variety of species, including yeast, worms, flies, and mice. Moreover, recent studies in invertebrates - worms and flies, highlight the intricate interrelation between reproductive longevity and somatic aging (known as disposable soma theory of aging), which appears to be conserved in vertebrates. This review is specifically focused on how the reproductive system modulates somatic aging and vice versa in genetic model systems. Since many signaling pathways governing the aging process are evolutionarily conserved, similar mechanisms may be involved in controlling soma and reproductive aging in vertebrates.
As highly conserved signaling cascades of multicellular organisms, Wnt and Hippo pathways control a wide range of cellular activities, including cell adhesion, fate determination, cell cycle, motility, polarity, and metabolism. Dysregulation of those pathways are implicated in many human diseases, including cancer. Similarly to ${\beta}-catenin$ in the Wnt pathway, the YAP transcription co-activator is a major player in Hippo. Although the intracellular dynamics of YAP are well-known to largely depend on phosphorylation by LATS and AMPK kinases, the molecular effector of YAP cytosolic translocation remains unidentified. Recently, we reported that the Dishevelled (DVL), a key scaffolding protein between canonical and non-canonical Wnt pathway, is responsible for nuclear export of phosphorylated YAP. The DVL is also required for YAP intracellular trafficking induced by E-cadherin, ${\alpha}-catenin$, or metabolic stress. Note that the p53/LATS2 and LKB1/AMPK tumor suppressor axes, commonly inactivated in human cancer, govern the reciprocal inhibition between DVL and YAP. Conversely, loss of the tumor suppressor allows co-activation of YAP and Wnt independent of epithelial polarity or contact inhibition in human cancer. These observations provide novel mechanistic insight into (1) a tight molecular connection merging the Wnt and Hippo pathways, and (2) the importance of tumor suppressor contexts with respect to controlled proliferation and epithelial polarity regulated by cell adhesion.
닭의 대사 생리에 대한 연구는 산업적 가치 및 생물학, 의학적으로도 매우 중요하다. 닭의 유전체 염기서열 분석 결과는 2004년에 처음 발표되었고, 이러한 유전체 정보를 바탕으로 유전형과 표현형의 상관관계를 분석하는 연구가 필요하다. 따라서 본 연구는 닭 유전체 정보를 바탕으로 대사 경로를 재확립하고, 닭 특이 대사 경로 유전체 데이터베이스를 구축하였다. 이를 위해 Perl 언어를 기반으로 개발된 자동 파이프라인(pipeline)을 이용하여 여러 생물정보 데이터베이스에 산재해 있는 닭 유전체에 관한 정보를 통합한 닭 특이 통합 데이터베이스를 구축하였다. 또한, 구축된 닭 특이 통합 데이터베이스를기반으로PathoLogic 알고리즘을구현한Pathway Tools 소프트웨어를 이용하여 닭 특이 대사 경로를 재확립하였다. 결과적으로, 닭 유전체 Gallus_gallus-2.1에서 2,709개의 효소, 71개의 운반체(transporter)와 1,698개의 효소 반응, 8개의 운반 반응(transport reaction)이 도출되었다. 이를 통해 총 212개의 대사 경로가 재확립되었고, 1,360개의 화합물(compound)이 닭 특이 대사 데이터베이스에 포함되었다. 다른 종(사람, 생쥐, 소)과의 비교 분석을 통해 중요한 대사 경로가 닭 유전체에 보존되어 있음을 보였다. 또한, 닭 유전체의 assembly와 annotation의 질을 높이는 노력과 닭 및 조류에서 유전자 기능 및 대사 경로에 대한 연구가 필요한 것으로 나타났다. 결론적으로, 본 연구에서 재확립된 닭의 대사 경로 및 데이터베이스는 닭 및 조류의 대사 연구뿐만 아니라 포유동물 및 미생물과의 비교 생물학적 접근을 통한 의학 및 생물학적 연구에 활용될 것으로 기대된다.

Free fatty acids are converted to acyl-CoA by long-chain acyl-CoA synthetases (ACSLs) before entering into metabolic pathways for lipid biosynthesis or degradation. ACSL family members have highly conserved amino acid sequences except for their N-terminal regions. Several reports have shown that ACSL1, among the ACSLs, is located in mitochondria and mainly leads fatty acids to the β-oxidation pathway in various cell types. In this study, we investigated how ACSL1 was localized in mitochondria and whether ACSL1 overexpression affected fatty acid oxidation (FAO) rates in C2C12 myotubes. We generated an ACSL1 mutant in which the N-terminal 100 amino acids were deleted and compared its localization and function with those of the ACSL1 wild type. We found that ACSL1 adjoined the outer membrane of mitochondria through interaction of its N-terminal region with carnitine palmitoyltransferase-1b (CPT1b) in C2C12 myotubes. In addition, overexpressed ACSL1, but not the ACSL1 mutant, increased FAO, and ameliorated palmitate-induced insulin resistance in C2C12 myotubes. These results suggested that targeting of ACSL1 to mitochondria is essential in increasing FAO in myotubes, which can reduce insulin resistance in obesity and related metabolic disorders.
