연체동물 유전체 연구현황 (Current Status of Genome Research in Phylum Mollusks)

  • The availability of fast and inexpensive sequencing technology has enabled researchers around the world to conduct many genome sequencing and expressed sequence tag (EST) projects of diverse organisms. In recent years, whole genome projects have been undertaken to sequence ten species from the phylum Mollusca. These include Aplysia californica, Lottia gigantea, Crassostrea virginica, Spisula solidissima, Mytilus californianus, Biomphalaria glabrata, Crepidula fornicata, Elysia chlorotica, Lottia scutum and Radix balthica. Additionally, complete mitochondrial genomes of 91 mollusks have been reported. In Korea, EST projects have been conducted in nine mollusk species that include Nesiohelix samarangae, Pisidium (Neopisidium) coreanum, Physa acuta, Incilaria fruhstorferi, Meretrix lusoria, Ruditapes philippinarum, Nordotis gigantea, Crassostrea gigas and Laternula elliptica. Finally, the mitochondrial genome projects from the Pacific Oyster (Crassostrea gigas) and the rock shell (Thais clavigera) have been conducted and reported. However, no systemic mollusk genome project has so far been conducted in Korea. In this report, the current status and research trends in mollusk genome study in Korea will be discussed.

Complete chloroplast genome sequences of a major invasive species, Cenchrus longispinus, in Daecheong Island

  • The genus Cenchrus (Poaceae), containing ca. 97 species, is distributed throughout Australia, Africa and Indian sub-continent and which was introduced to the United States and Mexico for use in improved pasture. In Korea, especially Daecheong Island, it is one of the most hazardous invasive plant, which causes serious environmental threats, biodiversity damages and physically negative impact on humans and animals. It can cause serious damage to farms, fields and white sand beaches. However, the chloroplast (cp) genome sequences and information of Cenchrus longispinus have been not addressed, so we provide the complete cp genome of Cenchrus longispinus using next-generation sequencing technology. The size of cp genomes of this Daecheong Island species (Cenchrus longispinus) is 137,144 bp, and it shows a typical quadripartite structure. Consisting of the large single copy (LSC; 80,223 bp), small single copy (SSC; 12,449 bp), separated by a pair of inverted repeats (IRs; 22,236 bp). This cp genome contains 75 unique genes, 4 rRNA coding genes, 33 tRNA coding genes and 21 duplicated in the IR regions, with the gene content and organization are similar to other Poaceae cp genomes. Our comparative analysis identified four cpDNA regions (rpl16, rbcL, ndhH and ndhF) from three Cenchrus species, two Setaria species and one Pennisetum species which may be useful for molecular identification.

Sequence Analysis of Mitochondrial Genome of Toxascaris leonina from a South China Tiger

  • Toxascaris leonina is a common parasitic nematode of wild mammals and has significant impacts on the protection of rare wild animals. To analyze population genetic characteristics of T. leonina from South China tiger, its mitochondrial (mt) genome was sequenced. Its complete circular mt genome was 14,277 bp in length, including 12 proteincoding genes, 22 tRNA genes, 2 rRNA genes, and 2 non-coding regions. The nucleotide composition was biased toward A and T. The most common start codon and stop codon were TTG and TAG, and 4 genes ended with an incomplete stop codon. There were 13 intergenic regions ranging 1 to 10 bp in size. Phylogenetically, T. leonina from a South China tiger was close to canine T. leonina. This study reports for the first time a complete mt genome sequence of T. leonina from the South China tiger, and provides a scientific basis for studying the genetic diversity of nematodes between different hosts.

  • 토마토 뿌리에서 분리한 Bacillus velezensis T20E-257 균주는 식물촉진효과가 있었고, 본 연구에서 T20E-257 균주의 유전체 서열을 해독하였다. 유전체 초안에서 포함된 2개 contig는 총 염기서열이 3,900,066 bp고, G + C content가 46.7%이었다. 유전체에서 단백질 유전자 3,708개, rRNA 유전자 27개, tRNA 유전자 86개를 확인하였다. 항균활성을 가지는 2차 대사산물 생합성 관련 유전자군과 식물생육촉진에 관여하는 IAA와 2,3-butadiol 생합성 관련 유전자를 T20E- 257 균주 유전체에서 확인하였다.

담수에서 분리한 Betaproteobacteria GR16-43의 유전체 염기서열 분석 (Complete genome sequence of Betaproteobacteria strain GR16-43 isolated form a freshwater pond in South Korea)

  • 그람 음성이며 긴 막대 모양의 betaproteobacteria에 속하는 GR16-43을 한강 발원지 검룡소에서 분리하였다. GR16-43 균주에 대한 유전체분석을 실시하였으며, G + C 비율이 67.12%인 4,806,848 bp 크기의 염기서열을 얻었다. 유전체 특징은 황산화와 관련된 다량의 유전자를 보유하고 있어 균주의 잠재적 중요성을 보여준다. 이러한 결과는 GR16-43 균주가 빈영양 담수 환경에서의 적응 연구를 위한 유전체 정보를 제공한다.

  • 낙동강 주변에서 채취한 토양으로부터 분리한 Pseudomonas fluorescens NBC275 (Pf275) 균주는 식물과 곤충에 병을 일으키는 곰팡이류에 우수한 항균력을 보였다. 본 연구에서는 Pf275 균주의 전체염기서열을 해독하고 분석하였는데, 총 염기서열은 6,610,362 bp였고, GC 함량은 60.9%였다. 염색체는 5,869개의 단백질을 암호화하였고, 16개의 rRNA와 65개의 tRNA로 구성되어 있었다. 유전체의 분석을 통해 항균력을 나타내는 2차 대사산물을 암호화하는 유전자를 확인할 수 있었는데, Pf275 균주는 pyoverdine, 2, 4-diacetylphloroglucinol 및 phenazine 등의 항균물질을 생산하였고, 이들 대사산물에 의해 항균력 및 생물방제효과를 나타내는 것으로 판단된다.

  • 김치로부터 분리한 Lactobacillus koreensis 26-25 균주의 유전체서열을 분석하였다. 균주 26-25의 유전체는 G + C 비율이 49.23%이며, 2,720개의 유전자와 2,556개의 단백질 코딩 유전자, 85개의 위유전자 그리고 78개의 RNA 유전자를 포함한 단일 원형 염색체로 구성되었으면 그 크기는 3,006,812 bp였다. 균주 26-25는 인삼사포닌의 당 분해에 관여하는 여러 타입의 글라이코시다제 유전자를 가지고 있었다. 이러한 지놈 분석은 주요 진세노사이드가 우수한 약리학적 활성의 미량 진세노사이드로 전환하는데 관여하는 유전자 특징을 이해하는데 큰 기여가 되었다.

Status of Philippine Mango Genomics: Enriching Molecular Genomics Towards a Globally Competitive Philippine Mango Industry

  • This paper presents the first genome assemblies of Philippine mangoes that provide valuable reference for varietal improvement and genomic studies on mango and related fruit crops. WE sequenced whole genomes of3 species, Mangifera odorata (Huani), Mangifera altissima (Paho), and Mangifera indica 'Carabao' (Sweet Elena). 'Carabao' is the major export variety of the Philippines; Paho is identified as vulnerable by the IUCN Red List of Threatened Species; Huani has fruit sap acrid which is the primary defense mechanism against insects and birds. We used Falcon, a diploid aware -de novo assembler to assemble SMRT generated long-read sequences. Falcon-unzip was employed to phase the output assembly producing larger contig sets (primary contigs) and shorter contigs corresponding to haplotypes (haplotigs). Assembly statistics were generated by comparing the assembly to a reference genome, Tommy Atkins, using Quality Assessment Tool (QUAST). Moreover, the extent of duplication and completeness of gene content was measured using Benchmarking Universal Single-Copy Orthologs (BUSCO). Draft assemblies with high duplications were processed using Purge Haplotigs and Purge Dups to lessen duplications with minimal impact on genome completeness. De novo assemblies of Huani, Paho and 'Carabao' were then generated with primary contig sizes of 463.64 Mb, 508.95 Mb and 401.51 Mb respectively. These draft assemblies of Huani, Paho and 'Carabao' showed 96.90%, 95.17% and 99.07% complete BUSCOs respectively which is comparable to 'Tommy Atkins' genome (98.6%). Using two mango transcriptome data (pooled RNA-seq from different mango varieties and tissues), 91-96% or 24-30 million reads were successfully mapped back for each generated assembly indicating high degree of completeness. The results obtained demonstrated the highly contiguous, phased, and near complete genome assembly of three Philippine mango species for structural and functional annotation of gene units, especially those with economic importance.

Codon usage and bias in mitochondrial genomes of parasitic platyhelminthes

  • Sequences of the complete protein-coding portions of the mitochondrial (mt) genome were analysed for 6 species of cestodes (including hydatid tapeworms and the pork tapeworm) and 5 species of trematodes (blood flukes and liver- and lung-flukes). A near-complete sequence was also available for an additional trematode (the blood fluke Schistosoma malayensis). All of these parasites belong to a large flatworm taxon named the Neodermata. Considerable variation was found in the base composition of the protein-coding genes among these neodermatans. This variation was reflected in statistically-significant differences in numbers of each inferred amino acid between many pairs of species. Both convergence and divergence in nucleotide, and hence amino acid, composition was noted among groups within the Neodermata. Considerable variation in skew (unequal representation of complementary bases on the same strand) was found among the species studied. A pattern is thus emerging of diversity in the mt genome in neodermatans that may cast light on evolution of mt genomes generally.

Complete Mitochondrial Genome of Brown Marmorated Stink Bug Halyomorpha halys (Hemiptera: Pentatomidae), and Phylogenetic Relationships of Hemipteran Suborders

  • The newly sequenced complete mitochondrial genome of the brown marmorated stink bug, Halyomorpha halys($St{\aa}l$) (Hemiptera: Pentatomidae), is a circular molecule of 16,518 bp with a total A+T content of 76.4% and two extensive repeat regions in A+T rich region. Nucleotide composition and codon usage of H. halys are about average when compared with values observed in 19 other published hemipteran mitochondrial genomes. Phylogenetic analyses using these 20 hemipteran mitochondrial genomes support the currently accepted hypothesis that suborders Heteroptera and Auchenorrhyncha form a monophyletic group. The mitochondrial gene arrangements of the 20 genomes are also consistent with our results.
