Implementation of Parallel Local Alignment Method for DNA Sequence using Apache Spark (Apache Spark을 이용한 병렬 DNA 시퀀스 지역 정렬 기법 구현)

  • The Smith-Watrman (SW) algorithm is a local alignment algorithm which is one of important operations in DNA sequence analysis. The SW algorithm finds the optimal local alignment with respect to the scoring system being used, but it has a problem to demand long execution time. To solve the problem of SW, some methods to perform SW in distributed and parallel manner have been proposed. The ADAM which is a distributed and parallel processing framework for DNA sequence has parallel SW. However, the parallel SW of the ADAM does not consider that the SW is a dynamic programming method, so the parallel SW of the ADAM has the limit of its performance. In this paper, we propose a method to enhance the parallel SW of ADAM. The proposed parallel SW (PSW) is performed in two phases. In the first phase, the PSW splits a DNA sequence into the number of partitions and assigns them to multiple nodes. Then, the original Smith-Waterman algorithm is performed in parallel at each node. In the second phase, the PSW estimates the portion of data sequence that should be recalculated, and the recalculation is performed on the portions in parallel at each node. In the experiment, we compare the proposed PSW to the parallel SW of the ADAM to show the superiority of the PSW.

Risk Factors for Mechanical Ventilation in Patients with Scrub Typhus Admitted to Intensive Care Unit at a University Hospital

  • Background: The purpose of this study was to evaluate the risk factors for mechanical ventilation in the patients with scrub typhus admitted to intensive care unit (ICU) at a university hospital. Methods: We retrospectively selected and analyzed clinical data from the medical records of 70 patients (32 men, 38 women) admitted to the ICU with scrub typhus between 2004 and 2014. The patients had a mean${\pm}$standard deviation age of $71.2{\pm}11.1years$ and were evaluated in two groups: those who had been treated with mechanical ventilation (the MV group, n=19) and those who had not (the non-MV group, n=51). Mean ages of the MV group and the non-MV group were $71.2{\pm}8.3years$ and $71.2{\pm}11.1years$, respectively. Results: Significant differences between the two groups were observed with respect to acute respiratory failure (p=0.008), Acute Physiology and Chronic Health Evaluation (APACHE) II score (p=0.015), Sequential Organ Failure Assessment (SOFA) score (p=0.013), death (p=0.014), and ICU duration (p<0.01). Multivariate analysis indicated that the following factors were significantly associated with mechanical ventilation: acute respiratory failure (p=0.011), SOFA score (p=0.005), APACHE II score (p=0.011), platelet count (p=0.009), and lactate dehydrogenase (LDH) (p=0.011). Conclusion: Thus, five factors-acute respiratory failure, SOFA score, APACHE II score, platelet count, and LDH-can be the meaningful indicators for mechanical ventilation for the patients with scrub typhus admitted to ICU.

A Performance Improvement of Linux TCP Networking by Data Structure Reuse (자료 구조 재사용을 이용한 리눅스 TCP 네트워킹 성능 개선)

  • As Internet traffic increases recently, much effort has been put on improving the performance of a web server. In addition to hardware side solutions such as replacement by high-end hardware or expansion of the number of servers, there are software side solutions to improve performance. Recent studies on these software side solutions have been actively performed. In this paper, we identify performance degradation problems occurring in a conventional TCP networking reception process and propose a way to solve them. We improve performance by combining three kinds of existing methods for Linux Networking Performance Improvement and two kinds of newly proposed methods in this paper. The three existing methods include 1) an allocation method of a packet flow to a core in a multi-core environment, 2) ITR(Interrupt Throttle Rate) method to control excessive interrupt requests, and 3) sk_buff data structure recycling. The two newly proposed methods are fd data structure recycling and epoll_event data structure recycling. Through experiments in a web server environment, we verify the effect of our two proposed methods and its combination with the three existing methods for performance improvement, respectively. We use three kinds of web servers: a simple web server, Lighttpd generally used in Linux, and Apache. In a simple web server environment, fd data structure recycling and epoll_event data structure recycling bring out performance improvement by about 7 % and 6%, respectively. If they are combined with the three existing methods, performance is improved by up to 40% in total. In a Lighttpd and an Apache web server environment, the combination of five methods brings out performance improvement by up to 36% and 20% in total, respectively.

The Factors that Predict Using Mechanical Ventilation for Patients with Organophosphate Intoxication (유기인계 농약 중독환자에서 기계환기 필요성에 대한 예측인자 분석)

  • Purpose: The purpose of this study is to investigate the factors that predict using mechanical ventilation for patients with organophosphate intoxication. Methods: We retrospectively reviewed the medical records of 111 patients with acute organophosphate intoxication and who were treated in our emergency center from January 2000 to December 2008. We compared the toxicologic characteristics, the laboratory findings and the APACHE II scores between the Mechanical Ventilation group (MV group) and the non-Mechanical Ventilation group (the non MV group). Results: Sixty three patients were in the MV group and 48 patients were in the non MV group. In the MV group, the patients had an older age (p<0.001), a larger amount of ingestion (p<0.001), a lower initial serum cholinesterase level (p=0.003), a higher APACHE II score (p<0.001) and they ingested a more toxic agent (p=0.001). There were no significant differences in gender, the type of visit and the arrival time between the MV group and the non MV group. Conclusion: We suggest that the patient's age, the amount of organophosphate ingestion, the toxicity of the agent, the initial serum cholinesterase level and the APACHE II score are important factors to determine if mechanical ventilation will be applied for patients with organophosphate intoxication.

The National Survey of Acute Respiratory Distress Syndrome in Korea (급성호흡곤란증후군의 전국 실태조사 보고)

  • Introduction : The outcome and incidence of acute respiratory distress syndrome (ARDS) could be variable related to the varied definitions used for ARDS by researchers. The purpose of the national survey was to define the risk factors of ARDS and investigate the prognostic indicies related to mortality of ARDS in Korea according to the definition of ARDS determined by the American-European Concensus Conference on 1992 year. Methods : A Multicenter registry of 48 University or University-affliated hospital and 18 general hospital s equipped with more than 400 patient's beds conducted over 13 months of patients with acute respiratory distress syndrome using the same registry protocol. Results : 1. In the 12 months of the registry, 167 patients were enrolled at the 24 hospitals. 2. The mean age was 56.5 years (${\pm}17.2$ years) and there was a 1.9:1 ratio of males to females. 3. Sepsis was the most common risk factors (78.1%), followed by aspiration (16.6%), trauma (11.6%), and shock (8.5%). 4 The overall mortality rate was 71.9%. The mean duration was 11 days (${\pm}13.1$ days) from the diagnosis of ARDS to the death. Respiratory insufficiency appeared to be a major cause in 43.7% of the deaths followed by sepsis (36.1%), heart failure (7.6%) and hepatic failure (6.7%). 5. There were no significant differences in mortality based on sex or age. No significant difference in mortality in infectious versus noninfectious causes of ARDS was found. 6. There were significant differences in the pulse rate, platelet numbers, serum albumin and glucose levels, the amounts of 24 hour urine, arterial pH, $Pa0_2$, $PaCO_2$, $Sa0_2$, alveolar-arterial oxygen differences, $PaO_2/FIO_2$, and PEEP/$FI0_2$ between the survivors and the deaths on study days 1 through 6 of the first week after enrollment. 7. The survivors had significantly less organ failure and lower APACHE III scores at the time of diagnosis of ARDS (P<0.05). 8. The numbers of organ failure (odd ratio 1.95, 95% confidence intervals:1.05-3.61, P=0.03) and the score of APACHE III (odd ratio 1.59, 95% confidence interval:1.01-2.50, P=0.04) appeared to be independent risk factors of the mortality in the patients with ARDS. Conclusions : The mortality was 71.9% of total 167 patients in this investigation using the definition of American-European Consensus Conference on 1992 year, and the respiratory insufficiency was the leading cause of the death. In addition, the numbers of organ failure and the score of APACHE III at the time of diagnosis of ARDS appeared to be independent risk factors of the mortality in the patients with ARDS.

  • Internet telephony is an Internet service which supports voice telephone using VoIP technology on the IP-based Internet. It has some advantages in that voice telephone services can be accompanied with multimedia services such as video communication and messaging services. In this paper we suggested an Asterisk-based Internet telephony system which can be easily scalable. Most current systems use text files to manage their configuration: SIP users, dialplans, IVR service and etc. But we designed the management system which introduces database tables for efficiency and scalability. It also supports web-based functions developed by using Asterisk, Apache, MySQL, jQuery, PHP and open source softwares.

  • Big data is an emerging technology which deals with wide range of data sets with sizes beyond the ability to work with software tools which is commonly used for processing of data. When we consider a huge network, we have to process a large amount of network information generated, which consists of both normal and abnormal activity logs in large volume of multi-dimensional data. Intrusion Detection System (IDS) is required to monitor the network and to detect the malicious nodes and activities in the network. Massive amount of data makes it difficult to detect threats and attacks. Sequential Pattern mining may be used to identify the patterns of malicious activities which have been an emerging popular trend due to the consideration of quantities, profits and time orders of item. Here we propose a sequential pattern mining algorithm with fuzzy logic feature selection and fuzzy weighted support for huge volumes of network logs to be implemented in Apache Hadoop YARN, which solves the problem of speed and time constraints. Fuzzy logic feature selection selects important features from the feature set. Fuzzy weighted supports provide weights to the inputs and avoid multiple scans. In our simulation we use the attack log from NS-2 MANET environment and compare the proposed algorithm with the state-of-the-art sequential Pattern Mining algorithm, SPADE and Support Vector Machine with Hadoop environment.

  • According to the occurrence of many security incidents, the SOC(Security Operation Center) and SIEM(Security Information & Event Management) are concentrated recently. The various studies and commercial products of the information security industry are being released. As reflected in this situation, NIST in the US is publishing and revising the document about the Cybersecurity Framework. In this study, we investigated the NIST's Cyberseurity Framework, trends in SOC and SIEM security technologies and solutions, and also introduce the open source Apache Metron of a real-time Bigdata security tool.

  • MD-5 has been the hash algorithm to encrypt the user's password on Linux from the beginning. Recently the more reliable password management was demanded and SHA-512 algorithm became the hash algorithm on the recent Enterprise Linux which is more reliable than MD-5. This paper researching the characteristics of the hashing and encryption algorithms and find out about Linux User information management. Based on this analysis, and analysis of the security of the hashing algorithm is applied to the user password. In addition, analyzes the cases used hash algorithm applied to the validation of Open Source Software file, such as Apache, PHP, MySQL. Finally, by analyzing the security tool John The Ripper this paper suggests the enhanced security with the administrative management of passwords.

Mesospheric Temperatures over Apache Point Observatory (32°N, 105°W) Derived from Sloan Digital Sky Survey Spectra

  • We retrieved rotational temperatures from emission lines of the OH airglow (8-3) band in the sky spectra of the Sloan digital sky survey (SDSS) for the period 2000-2014, as part of the astronomical observation project conducted at the Apache Point observatory ($32^{\circ}N$, $105^{\circ}W$). The SDSS temperatures show a typical seasonal variation of mesospheric temperature: low in summer and high in winter. We find that the temperatures respond to solar activity by as much as $1.2K{\pm}0.8K$ per 100 solar flux units, which is consistent with other studies in mid-latitude regions. After the seasonal variation and solar response were subtracted, the SDSS temperature is fairly constant over the 15 year period, unlike cooling trends suggested by some studies. This temperature analysis using SDSS spectra is a unique contribution to the global monitoring of climate change because the SDSS project was established for astronomical purposes and is independent from climate studies. The SDSS temperatures are also compared with mesospheric temperatures measured by the microwave limb sounder (MLS) instrument on board the Aura satellite and the differences are discussed.
