Relationship Between MC1R and ASIP Genotypes and Basic Coat Colors in Jeju Horses (제주마의 기본모색과 MC1R과 ASIP 유전자형 조합의 상관관계)

  • This study was undertaken to reveal the relationship between genetic variations and the basic coat color classification system in Jeju horses. Genetic variations of the melanocortinreceptor 1 (MC1R) and agouti signaling protein (ASIP) genes were investigated using pyrosequencing technique. A nucleotide substitution mutation for MC1R g.901C>T and an ASIP 11-bp deletion mutation were screened. Black horses had MC1R $E^+$/- ($E^+/E^+$ or $E^+/E^e$) and ASIP $A^a/A^a$ genotypes. In contrast, chestnut horse genotypes were MC1R $E^e/E^e$ and ASIP -/-. Thus, black and bay horses have at least one dominant MC1R allele, $E^+$, whereas chestnut horses have homozygous recessive alleles $E^e/E^e$. This suggests that the MC1R genotypes determine chestnut or black/bay coat color, regardless of the genotype distribution of ASIP. In addition, the horses with MC1R $E^+$/- and a dominant ASIP $A^A$/- allele showed bay coat color, but not black, suggesting that the ASIP $A^A$ allele represses black coat color development in the hairs of the body, but not in the mane and all four legs. Pedigree analysis showed a consistent relationship between the genotype distribution of the MC1R and ASIP genes and basic coat color patterns, even in the $F_1$ progeny. The results of this study revealed the relationship between the coat color phenotype and genetic background and suggested that useful information may be provided for molecular breeding of Jeju horses.

Allelism and Molecular Marker Tests for Genic Male Sterility in Paprika Cultivars (파프리카 시판 품종에 대한 유전자적 웅성불임성의 대립성 및 분자표지의 유용성 검정)

  • Paprika (Capsicum annuum L.), a colored bell-type sweet pepper, is one of the most important money making vegetable crops in Korea. The cultivation area, total production, and exports of paprika are gradually getting increased, but the paprika cultivars used in Korea are all imported. It was well-known that the genic male sterility (GMS) is the main way to produce paprika hybrid seeds. However, it is little known that how many and what kinds of ms genes are used for breeding of paprika $F_1$ varieties. In this study, eight paprika cultivars ('Special', 'Debla', 'Plenty', 'Fiero', 'Boogie', 'Fiesta', 'Derby', and 'Minibell'), popularly cultivated in Korea and three different genic male sterile lines ('GMSP', 'GMS3', and 'GMSK') were used. For allelism test among the $F_1$ cultivars, half diallel crosses were performed. The result demonstrated that the most of the GMS in paprika cultivars except for 'Minibell' were same allele. To identify which GMS gene(s) were used for paprika $F_1$ cultivars, top crosses between previously known GMS lines and the $F_1$ cultivars were performed. As a result, we found that the $ms_k$ and the $ms_p$ genes were alleles for the GMS of 'Minibell' and for the other cultivars, respectively. We also confirmed that the GMS gene identification using GMSK-CAPS marker linked to the $ms_k$ gene and the PmsM1-CAPS marker linked to the $ms_p$ gene in $F_2$ progenies of 'Minibell' and 'Fiesta' and 'Derby' cultivars, respectively. In addition, we developed the PmsM2-CAPS marker for 'Plenty', 'Fiero', and 'Boogie' cultivars. We expect that these markers will be very useful for breeding new maternal (male sterile) line of paprika.

  • Two diallelic markers at candidate gene loci, the prolactin receptor 3 (PRLR3) gene and the retinol-binding protein 4 (RBP4) gene were evaluated for their association with growth and litter size traits in Berkshire. Genetic evaluation was conducted for 5,919 pigs with pedigree information, which included 3,480 growth performance records and 775 litter size records of 224 sows. From the same herd, genotyping was carried out on 144 and 156 animals for PRLR3 and RBP4, respectively. After assigning a genotype to subjects in which both parents had a homozygous genotype, numbers of genotyped animals increased to 474 and 338, for the PRLR3 gene and RBP4 gene, respectively. The genotype effects of two markers were estimated with breeding values of the genotyped animals. The additive effects of total number of piglets born and number of piglets born alive in the PRLR3 locus were -0.28 and -0.13, respectively. The dominance effect of the RBP4 locus on average daily gain was -10.58 g. However, the polymorphism of the RBP4 locus in total number of piglets born and number of piglets born alive has shown -0.34 and -0.33 of the additive genetic effects. In view of the results, MAS (marker-assisted selection) favoring B alleles of RBP4 and PRLR3 loci could potentially accelerate the rate of the genetic improvement in the litter size traits.

Studies on Genetic Diversity and Phylogenetic relationships of Chikso (Korea Native Brindle Cattle) Using the Microsatellite Marker (Microsatellite marker를 활용한 칡소의 유전적 다양성 및 유연관계 분석)

  • This study examined the genetic distance among Chikso (Korea native brindle cattle) in nine regional areas using allele frequencies and a genetic diversity analysis with microsatellite markers. The analysis of the genetic diversity and genetic relationships of 2068 Chikso (383 KW, 180 GG, 52 KN, 129 KB, 332 UL, 24 JN, 198 JB, 148 CN, 622 CB) was carried out using 11 microsatellite markers. The number of alleles, observed heterozygostiy (Hobs), expected heterozygosity (Hexp), and polymorphism information content (PIC) of the 11 microsatellite markers were 8–24, 0.672–0.834, 0.687–0.886, and 0.638–0.876, respectively. The expected probability of identity values in random individuals (PI), random half-sib (PIhalf-sibs), and random sibs (PIsibs) were estimated to be 5.24×10−19, 2.63×10−06, and 2.63× 10−06, respectively, indicating that these markers can be used for traceability systems in Chikso cattle. The results of a phylogenetic tree (neighbor-joining tree), principle component analysis (PCA), and factorial component analysis (FCA) revealed genetic distance among nine Chikso populations. In conclusion, this study provides useful basic data that can be utilized in Chikso breeding and development. In addition, we will have to manage and conserve as a valuable genetic resource, without losing diversity of Chikso.

Coat Color Patterns and Genotypes of Extension and Agouti in Hanwoo and Jeju Black Cattle (제주흑우와 한우에서 Extension, Agouti 유전자형과 모색 출현 양상)

  • To understand the relationship between coat color inheritance patterns and genotypes of Extension (E) and Agouti (A) loci in cattle, the genotypes for melanocortin-1 receptor (MC1R) and agouti signaling protein (ASIP) were analyzed in Hanwoo, Jeju black cattle (JBC), and their crossbred progeny. Three MC1R alleles ($E^D$, $E^+$, and e) were found in the black-colored JBC population. JBC had no recessive homozygotes (e/e), but this genotype was predominant in the Hanwoo breed. However, MC1R $E^+$/e Hanwoo did not produce a black coat color as they appeared either as brown or solid red. For ASIP, three genotypes (A/A, A/$A^{Br}$, and $A^{Br}/A^{Br}$) were determined by insertion/deletion of an L1-BT element in Hanwoo. The ASIP $A^{Br}$ allele was rarely observed, and no ASIP $A^{Br}/A^{Br}$ homozygotes were detected in the JBC population. Cattle carrying ASIP $A^{Br}$ did not show any agouti-like brindle pigmentation patterns in either breed or their progeny. The coat colors of the crossbred progeny were discriminated by two colors, yellowish-brown versus dark-brown or black, and their coat colors were directly related to the genotypes of the Extension locus, yellowish-brown (e/e) and dark-brown or black ($E^+$/e), but not to the Agouti locus. ASIP genotypes probably did not affect coat color development in the Hanwoo or crossbred progeny. Our results suggest that the ASIP genotypes do not play key roles in coat color variation, but the MC1R genotypes do direct the phenotypes of Hanwoo, JBC, and their progeny.

DNMT3b Promoter Polymorphism and Risk of Gastric Cancer in the Korean Population (한국인에서 DNMT3b 유전자 다형성과 위암의 감수성)

  • Purpose: DNA methylation is an important epigenetic factor in tumorigenesis. We hypothesized that polymorphism of the promoter of the DNA methyltransferase 3b (DNMT3b) genes, which are responsible for regulating the methylation status of tumor suppressor genes, are associated with increased risk of gastric cancer. Materials and Methods: In this hospital-based case-control study, to determine the role of this polymorphism of the promoter of DNA methyltransferase 3b (DNMT3b) genes in gastric cancer, we genotyped 176 cases and 70 control subjects. To determine the genotype, we used a polymerase chain reaction restriction fragment length polymorphism assay. We compared alleles and genotypes between the two groups and revealed an association of DNMT3b promoter polymorphism with increased risk of gastric cancer in the Korean population. Results: Genotype frequencies were 14.8% (Cytosine-Cytosine), 71.6% (Cytosine-Thymine), and 13.6% (Thymine- Thymine) in the case patients and 40.0% (Cytosine-Cytosine), 42.9% (Cytosine-Thymine), and 17.1% (Thymine-Thymine) in the control subjects, respectively. Compared with CC homozygotes, CT heterozygotes had a 4.523-fold increased risk (OR, 2.13; 95% CI, 2.324~8.803), and the TT homozygotes had a 2.154-fold elevated risk (OR, 1.42; 95% CI, 0.899~85.165). For the T variant genotype (CT+TT), there was a 3.846-fold increased risk (OR, 1.88; 95% CI, 2.040~7.251). However, no significance was observed in the genotype distributions of both polymorphisms according to histopathology, stage of stomach cancer. The Ssame results were observed with Helicobacter infection. Conclusion: DNMT3b promoter polymorphism, especially the T variant genotype, is associated significantly with thean increased risk of gastric cancer.

Blood Pressure in Relation to α-Adducin, Angiotensinogen, ACE Gene Polymorphisms and Sodium Intake in Korean Female Elderly Subjects (한국 여성 노인에서 α -Adducin, Angiotensinogen, ACE 유전자다형성 및 나트륨 섭취수준에 따른 혈압의 비교)

  • Gene polymorphisms that are associated with sodium homeostasis in the body, such as $\alpha-adducin$ (ADDI, Gly460Trp), angiotensinogen (AGT, Met235Thr), and angiotensin converting enzyme (ACE, Ins/Del) may increase the risk for the development of hypertension. The purpose of this study was to elucidate the relationship between the singular and combined effects of ADD1, AGT, ACE genotypes, and blood pressure in elderly population. Moreover, we examined the interaction of sodium intake and polymorphisms of aforementioned genes and their effects on blood pressure. Among one hundred and nine female subjects, aged 60 and over (mean 75.9 yr), the major alleles for ADD1, AGT, and ACE polymorphisms in the studied population were Gly (66.1%), Thr (64.2%), Ins (83.5%), respectively. Analysis on the combined effects of genetic variation showed that subjects who were both ADD1 Trp/Trp and ACE Del/Del homozygotes had significantly higher systolic blood pressure (p=0.01). Similarly, ACE Del/Del homozygotes who had AGT Met allele had significantly higher diastolic blood pressure (p<0.001). However, in single-gene analyses, no association was found between any specific genotype and blood pressure. In subjects with low sodium intake, ADD1 Trp/Trp homozygotes had significantly higher systolic blood pressure than subjects who had ADD1 Gly allele (138 mmHg vs. 127 mmHg, p=0.03). There was no difference in blood pressure between ADD1 Trp/Trp and ADD1 Gly/Gly or Gly/Trp, in subjects with high sodium intake. In summary, this study shows that interactions between the ADD1, AGT and ACE genes influence systolic and diastolic blood pressure in elderly subjects, and dietary sodium intake can modulate the effects of ADD1 Gly460Trp polymorphisms on systolic blood pres sure.

The Relationship between the Therapeutic Response to Antipsychotic Drugs and the Dopamine D2, D3, and D4 Receptor Gene Polymorphisms in Korean Schizophrenic Patients (한국인 정신분열병 환자에서 항정신병 약물의 치료 반응과 도파민 D2, D3 및 D4 수용체 유전자 다형성)

  • Objectives:A considerable number of pharmacogenetic studies have been performed in recent years to define the association of antipsychotic drug response with dopamine receptor polymorphisms. The purpose of this study was to investigate the relationship between the therapeutic response to antipsychotic drugs and the polymorphisms of the dopamine D2, D3, and D4 receptor genes(DRD2, DRD3 and DRD4, respectively). Methods:We conducted retrospective chart review of 200 consecutively hospitalized patients with the diagnosis of schizophrenia(DSM-IV) who were treated with various antipsychotics(94% atypical antipsychotics) at Bugok National Hospital, Korea. The patients were divided into two groups, responders and non-responders, by responsiveness to antipsychotic drugs according to a four-point scale used in previous studies; responders included moderate to marked responded patients and non-responders included none to minimal responded patients. We analyzed the Ser311Cys polymorphism in the DRD2, the Ser9Gly polymorphism in the DRD3, and the exon III 48 bp repeat polymorphism in the DRD4. Results:Among the total patients of 200, 141(70.5%) were categorized as responders. There were no significant differences in the frequencies of the DRD2, DRD3, and DRD4 alleles and genotypes between responders and non-responders. Conclusion:These results suggest that the Ser311Cys polymorphism in the DRD2, the Ser9Gly polym- orphism in the DRD3, and the exon III 48bp repeat polymorphism in the DRD4 are not associated with the therapeutic response to antipsychotic drugs in Korean schizophrenic patients. A larger prospective study is needed to elucidate the association between antipsychotic response and dopamine receptor gene polymorphism.

AGL gene mutation and clinical features in Korean patients with glycogen storage disease type III

  • Purpose : Glycogen storage disease type III (GSD-III) is a rare autosomal recessive disorder of glycogen metabolism. The affected enzyme, amylo-1,6-glucosidase, 4-alpha-glucanotransferase (AGL, glycogen debranching enzyme), is responsible for the debranching of the glycogen molecule during catabolism. The disease shows clinical and biochemical heterogeneity, reflecting genotype-phenotype heterogeneity among different patients. In this study, we aim at analyzing mutations of the AGL gene in three unrelated Korean GSD-III patients, and characterizing their clinical and laboratory findings. Methods : We characterized the clinical features of three unrelated Korean GSD-III patients by biochemical, histological and imaging studies. The 35 exons and part of exon-intron boundaries of AGL were analyzed by direct sequencing using genomic DNA extracted from the peripheral leukocytes of patients. Results : Diverse clinical features were observed in these patients including hepatomegaly (all patients), seizures (patient 2), grow th failure (patients 1 and 2), hyperlipidemia (patients 1 and 3), raised transaminase and creatine kinase concentrations (all patients), and mild cardiomyopathy (patient 2). Liver transplantation w as performed in patient 2 due to progressive hepatic fibrosis. A dministration of uncooked corn starch maintained normoglycemia and improved biochemical and growth profiles. DNA sequence analysis revealed mutations in 5 out of 6 alleles. Patient 1 was a compound heterozygote of c.1282 G>A (p.R428K) and c.1306delA (p.S603PfsX6), patient 2 had c.1510_1511insT (p.Y 504L fsX 10), and patient 3 had c.3416 T >C (p.L 1139P) and c.1735+1 G>T (p.Y 538_R578delfsX 4) mutations. A part from the p.R428K mutation, the 4 other substitutions identified w ere nov el. Conclusion : GSD-III patients display variable phenotypic characteristics resembling those of GSD-Ia. Molecular defects in the AGL gene of Korean GSD-III patients are genetically heterogeneous.

A Comparison of Discriminating Powers between 13 Microsatellite Markers and 37 Single Nucleotide Polymorphism Markers for the Use of Pork Traceability and Parentage Test of Pigs (돼지 개체식별 및 친자감별을 위한 13 microsatellite marker와 37 single nucleotide polymorphism marker 간의 효율성 비교)

  • Allele information from the analysis of the 13 microsatellite (MS) markers, were classified into the $F_0$, $F_1$ and $F_2$ generations, and probabilities of the same individual emergency in each generation was calculated. As a result, the 13 MS markers showed an estimate of $3.84{\times}10^{-23}$ on the premise of the randomly mated group of $F_2$, which implies that the same individuals may emerge by the use of 37 kinds of SNP markers. In this study, the experimental pigs were intercross between only 2 breeds (Korean native pig and Landrace). In addition, the success rate of paternity tests was analyzed on the whole group, by the use of the 13 MS markers and 37 SNP markers. As regards the exclusionary power of the second parent ($PE_{pu}$), MS markers and SNP markers showed 0.97897 and 0.99149, respectively. In relation to the parent exclusion power of both parent (PE), MS markers and SNP markers showed 0.99916 and 0.99949, respectively. In the case of the estimate to identify parental candidates that had the highest probability ($PNE_{pp}$), the two showed 1.00000 all. The Korean pig industry tends to mass produce hogs with limited numbers of alleles in limited parents. Such being the case, there is a need to organize a marker, for which it is imperative to find markers with high efficiency and high economic feasibility of the characteristics of DNA markers, sample size, the accuracy and expenses of genotyping cost, the manageability of data and the compatibility among analysis systems.
