Insilico profiling of microRNAs in Korean ginseng (Panax ginseng Meyer)

  • MicroRNAs (miRNAs) are a class of recently discovered non-coding small RNA molecules, on average approximately 21 nucleotides in length, which underlie numerous important biological roles in gene regulation in various organisms. The miRNA database (release 18) has 18,226 miRNAs, which have been deposited from different species. Although miRNAs have been identified and validated in many plant species, no studies have been reported on discovering miRNAs in Panax ginseng Meyer, which is a traditionally known medicinal plant in oriental medicine, also known as Korean ginseng. It has triterpene ginseng saponins called ginsenosides, which are responsible for its various pharmacological activities. Predicting conserved miRNAs by homology-based analysis with available expressed sequence tag (EST) sequences can be powerful, if the species lacks whole genome sequence information. In this study by using the EST based computational approach, 69 conserved miRNAs belonging to 44 miRNA families were identified in Korean ginseng. The digital gene expression patterns of predicted conserved miRNAs were analyzed by deep sequencing using small RNA sequences of flower buds, leaves, and lateral roots. We have found that many of the identified miRNAs showed tissue specific expressions. Using the insilico method, 346 potential targets were identified for the predicted 69 conserved miRNAs by searching the ginseng EST database, and the predicted targets were mainly involved in secondary metabolic processes, responses to biotic and abiotic stress, and transcription regulator activities, as well as a variety of other metabolic processes.

Elucidation of the Biosynthetic Pathway of Vitamin B Groups and Potential Secondary Metabolite Gene Clusters Via Genome Analysis of a Marine Bacterium Pseudoruegeria sp. M32A2M

  • The symbiotic nature of the relationship between algae and marine bacteria is well-studied among the complex microbial interactions. The mutual profit between algae and bacteria occurs via nutrient and vitamin exchange. It is necessary to analyze the genome sequence of a bacterium to predict its symbiotic relationships. In this study, the genome of a marine bacterium, Pseudoruegeria sp. M32A2M, isolated from the south-eastern isles (GeoJe-Do) of South Korea, was sequenced and analyzed. A draft genome (91 scaffolds) of 5.5 Mb with a DNA G+C content of 62.4% was obtained. In total, 5,101 features were identified from gene annotation, and 4,927 genes were assigned to functional proteins. We also identified transcription core proteins, RNA polymerase subunits, and sigma factors. In addition, full flagella-related gene clusters involving the flagellar body, motor, regulator, and other accessory compartments were detected even though the genus Pseudoruegeria is known to comprise non-motile bacteria. Examination of annotated KEGG pathways revealed that Pseudoruegeria sp. M32A2M has the metabolic pathways for all seven vitamin Bs, including thiamin (vitamin B1), biotin (vitamin B7), and cobalamin (vitamin B12), which are necessary for symbiosis with vitamin B auxotroph algae. We also identified gene clusters for seven secondary metabolites including ectoine, homoserine lactone, beta-lactone, terpene, lasso peptide, bacteriocin, and non-ribosomal proteins.

  • DNA 염기서열 분석기술의 진보는 많은 근본적인 생명현상을 이해하는데 기여해왔다. 유례없는 저비용에 염기서열을 대량으로 분석을 할 수 있게 되어 단일 규모의 실험실에서도 관심이 있는 종의 신규유전체를 해독할 수 있다. 게다가 유전집단의 전체 염기서열을 편향되지 않은 채 분석하여 무수한 분자마커를 발굴할 수 있게 됨에 따라 집단유전학 연구도 두드러지게 가속화되어 왔다. 그러나 식물의 유전체가 이형접합성, 반복염기서열, 배수성과 같은 복잡한 특성이 있다는 것을 고려해 볼 때 기술이 매우 빠르게 진화함에 따라 적절한 개체 혹은 집단을 확보하는 것이 식물 연구에서 주요한 문제가 되었다. 이러한 난제는 오래되었지만 매우 효율적인 기술인 반수체 육성을 통하여 극복될 수 있을 것이다. 정상적인 개체가 갖는 염색체의 절반을 보유하는 반수체 식물은 주로 자방이나 화분과 같은 배우체 세포를 배양함으로써 빠르게 구축될 수 있다. 뒤이은 반수체 식물의 염색체 배수화는 완벽한 동형접합성을 보이는 안정된 배가반수체를 만든다. 본 논문에서는 반수체 식물을 육성하고 판별하기 위한 고전적인 방법론을 요약할 것이다. 게다가 동원체의 히스톤을 후성적으로 조절함으로써 반수체를 유도하는 방법을 설명할 것이다. 마지막으로, 유전체 시대에 반수체 식물의 활용 방안을 유전체 해독과 집단 유전학의 측면에서 논의할 것이다.

Brassica A genome의 최근 연구 동향 (Current status of Brassica A genome analysis)

  • 작물의 구조와 기능을 이해하려는 과학적 탐구심과 이를 작물 육종에 적용하려는 실험적 노력의 일환으로 다양한 작물에서 유전자 지도가 개발되었다. 특히, 배추과 작물의 경우 모델식물인 애기장대의 유전체 정보가 공개된 이후 다양한 정보 (염기서열 정보, 유전자 구조 및 기능정보 등)의 이용이 가능해져 유전자 지도 작성이 가속화 되었으며 이는 최근 $B.$ $rapa$ A genome (배추)유전체 해독이라는 결과를 가져왔다. 배추과 작물의 유전자 지도 작성에 있어서 초기에는 RFLP 마커들이 사용되었으나 이후 분자마커, 즉, RAPD, AFLP, SSR 등과 같이 비교적 사용이 간단하고 시간적 제약이 없는 PCR 마커의 형태로 점차 바뀌었다. 배추과 작물의 경제적, 학문적 가치가 고려되어 $B.$ $rapa$ (배추)를 표준재료로 A genome 유전체 염기서열 해독이라는 목표로 다국적 유전체 프로젝트가 결성되었고 2011년 국내연구진이 주도적으로 참여한 국제 컨소시엄 (BrGSPC, $B.$ $rapa$ Genome Sequencing Project Consortium)에 의해 배추 (10개 염색체)의 유전자 영역(gene space), 약 98% (83.8 Mb)의 염기서열이 해독되어 발표되었다. 유전체 해독 과정에서 축적된 염기서열 정보는 대량의 SSR, SNP, IBP 마커의 개발을 가능하게 하였고 이들 마커는 $B.$ $rapa$ A genome 유전자 지도와 물리 지도 작성에 이용되어 이후 배추과 작물연구 전반에 널리 적용되고 있다. 대량의 분자마커 개발은 유전자 지도 작성을 가속화하여 더욱 정밀한 유전자 지도를 가능하게 하였고 공통의 분자마커 정보는 애기장대와 배추과 작물 간 비교유전체 연구를 통해 농업적 우수 형질의 클로닝, 마커도움선발 (MAS)등의 방법으로 분자육종의 기반을 제공하고 있다. 뿐만 아니라. 최근 등장한 NGS 유전체 해독 기술로 생산된 대량의 정보는 분자육종 실현 가능성을 높여 분자육종 실용화에 박차를 가하는 계기가 되고 있다. 본 논문에서는 $B.$ $rapa$에서 분자마커를 이용한 유전자 지도 개발의 과정과 농업적 유용형질 탐색을 위한 양적 형질 유전자좌 (QTLs)의 연구 현황에 대하여 알아보고 유전체연구에서 유전자 지도의 중요성과 육종에의 응용에 대하여 서술하였다. 또한 다양한 유전체 정보와 오믹스 정보를 국내 배추과 분자육종에 효율적으로 활용하여 분자육종 실용화를 가능하게 하기 위해 사용자가 쉽게 사용할 수 있는 데이터베이스를 구축함으로서 연구자와 육종가 간의 간격을 좁히고 원활한 정보교환의 필요성을 제기하였다.

Development of SNP marker set for marker-assisted backcrossing (MABC) in cultivating tomato varieties

  • Marker-assisted backcrossing (MABC) is useful for selecting offspring with a highly recovered genetic background for a recurrent parent at early generation unlike rice and other field crops. Molecular marker sets applicable to practical MABC are scarce in vegetable crops including tomatoes. In this study, we used the National Center for Biotechnology Information- short read archive (NCBI-SRA) database that provided the whole genome sequences of 234 tomato accessions and selected 27,680 tag-single nucleotide polymorphisms (tag-SNPs) that can identify haplotypes in the tomato genome. From this SNP dataset, a total of 143 tag-SNPs that have a high polymorphism information content (PIC) value (> 0.3) and are physically evenly distributed on each chromosome were selected as a MABC marker set. This marker set was tested for its polymorphism in each pairwise cross combination constructed with 124 of the 234 tomato accessions, and a relatively high number of SNP markers polymorphic for the cross combination was observed. The reliability of the MABC SNP set was assessed by converting 18 SNPs into Luna probe-based high-resolution melting (HRM) markers and genotyping nine tomato accessions. The results show that the SNP information and HRM marker genotype matched in 98.6% of the experiment data points, indicating that our sequence analysis pipeline for SNP mining worked successfully. The tag-SNP set for the MABC developed in this study can be useful for not only a practical backcrossing program but also for cultivar identification and F1 seed purity test in tomatoes.

Description of Nearly Completed Mitochondrial Genome Sequences of the Garden Chafer Polyphylla laticollis manchurica, Endangered in Korea (Insecta: Coleoptera)

  • In this study, we present the nearly complete mitogenome sequences of the garden chafer, Polyphylla laticollis manchurica, which is listed as an endangered species in Korea. The P. l. manchurica mitogenome, which includes unfinished whole A+T-rich region and a partial srRNA was 14,473-bp long, possessing typical sets of genes (13 PCGs, 22 tRNA genes, and 2 rRNA genes). Gene arrangement of the P. l. manchurica mitogenome was identical to the common one found in the majority of insects. The 5 bp-long motif sequence (TAGTA) that has been suggested to be the possible binding site for the transcription termination peptide for the major-strand was also found in the P. l. manchurica mitogenome between $tRNA^{Ser}$(UCN) and ND1. The start codon for COI gene and ATPase8 was designated as a typical TTG. All tRNAs of the P. l. manchurica showed a stable canonical clover-leaf structure of other mt tRNAs, except for $tRNA^{Ser}$(AGN), DHU arm of which could not form stable stemloop structure. As has been previously determined, the high A/T content was unanimously observed in P. l. manchurica in terms of A/T bias in the third codon position (73.5%) compared with the first (66.4%) and second codon position (66.2%). The PCGs encoded in major-strands are slightly T-skewed, whereas those of the minor-strand are A-skewed, indicating strand asymmetry in nucleotide composition in the Coleoptera including P. l. manchurica.

Comparative Genomic Analysis of Lactobacillus plantarum GB-LP1 Isolated from Traditional Korean Fermented Food

  • As probiotics play an important role in maintaining a healthy gut flora environment through antitoxin activity and inhibition of pathogen colonization, they have been of interest to the medical research community for quite some time now. Probiotic bacteria such as Lactobacillus plantarum, which can be found in fermented food, are of particular interest given their easy accessibility. We performed whole-genome sequencing and genomic analysis on a GB-LP1 strain of L. plantarum isolated from Korean traditional fermented food; this strain is well known for its functions in immune response, suppression of pathogen growth, and antitoxin effects. The complete genome sequence of GB-LP1 is a single chromosome of 3,040,388 bp with 2,899 predicted open reading frames. Genomic analysis of GB-LP1 revealed two CRISPR regions and genes showing accelerated evolution, which may have antibiotic and antitoxin functions. The aim of the present study was to predict strain specific-genomic characteristics and assess the potential of this new strain as lactic acid bacteria at the genomic level using in silico analysis. These results provide insight into the L. plantarum species as well as confirm the possibility of its utility as a candidate probiotic.

Development of SSR markers for genetic mapping of Korean ginseng and authentication of Korean ginseng cultivars

  • The Korean ginseng, Panax ginseng C. A. Meyer is a popular medicinal herb in Araliaceae. Genetic map in crops provides valuable information for breeding, genetic and genomic researches. However, little information is available for construction of genetic map in ginseng. Up to now, we have produced large amounts of expressed sequence tags (ESTs) from four ginseng cultivars (37Mb, 49Mb, 39Mb, 47Mb from Gopoong, Gumpoong, Chunpoong and Yunpoong respectively using pyrosequencing technique and 5Mb from normalized full-length cDNA library of Chunpoong) to obtain comprehensive information of gene expression, and constructed EST database including ESTs from public database. Till now, we designed 261 SSR primer sets using EST sequences and identified 106 intergenic polymorphic markers. And 44 of the 106 showed polymorphisms among panax ginseng cultivars. Among 44 markers, 27 SSR polymorphic markers were inspected to 51 $F_2$ population from Yunpoong x Chunpoong, which showed good at the fitness of Mendellian segregation ratio 1:2:1. To enrich the number of markers, and thus construct high resolution genetic map which can be used as frame map for further genome sequencing. we are planning to develop large scale EST-derived SNP markers which are available in the F2 population. This study provides genetic information as well as foundation for ginseng researches such as genetics, genomics, breeding, and the final goal for whole genome sequencing. 암 유전자 배열에서 체세포 돌연변이 발견을 위한 유전자형 조사 시스템 (Genotype-Calling System for Somatic Mutation Discovery in Cancer Genome Sequence)

  • 차세대 시퀀싱(NGS)은 암에서 전사체 싱글 뉴클레오티드 변형 발견과 모든 지놈 발견을 가능하게 한다. 어느 한 위치에서 배열된 다수의 짧은 리드 시퀀스로부터 개인의 유전자형을 결정하는 가장 기초적인 방법이다. Byesian 알고리즘은 사후 유전자형 확률을 사용하여 파라미터 추정한다. 또 다른 방법인 EM 알고리즘은 최대 가능성 추정 방법을 사용해서 관측된 데이터에서 파라미터를 추정한다. 본 논문에서는 새로운 유전자형 조사 시스템을 제안하고 시퀀싱 에러 비율과 체세포 돌연 변이 상태 그리고 유전자형 확률의 사후 추정치에 관한 샘플 크기(S = 50, 100, 500)의 영향을 비교 분석하였다. 그 결과 작은 샘플 크기 50에서도 Byesian 알고리즘을 사용하여 추정한 파라미터가 EM 알고리즘 보다 더 정확하게 실제 파라미터에 근접하였다.

Gramene database: A resource for comparative plant genomics, pathways and phylogenomics analyses

  • The Gramene database (http://www.gramene.org) is a powerful online resource for agricultural researchers, plant breeders and educators that provides easy access to reference data, visualizations and analytical tools for conducting cross-species comparisons. Learn the benefits of using Gramene to enrich your lectures, accelerate your research goals, and respond to your organismal community needs. Gramene's genomes portal hosts browsers for 44 complete reference genomes, including crops and model organisms, each displaying functional annotations, gene-trees with orthologous and paralogous gene classification, and whole-genome alignments. SNP and structural diversity data, available for 11 species, are displayed in the context of gene annotation, protein domains and functional consequences on transcript structure (e.g., missense variant). Browsers from multiple species can be viewed simultaneously with links to community-driven organismal databases. Thus, while hosting the underlying data for comparative studies, the portal also provides unified access to diverse plant community resources, and the ability for communities to upload and display private data sets in multiple standard formats. Our BioMart data mining interface enable complex queries and bulk download of sequence, annotation, homology and variation data. Gramene's pathway portal, the Plant Reactome, hosts over 240 pathways curated in rice and inferred in 66 additional plant species by orthology projection. Users may compare pathways across species, query and visualize curated expression data from EMBL-EBI's Expression Atlas in the context of pathways, analyze genome-scale expression data, and conduct pathway enrichment analysis. Our integrated search database and modern user interface leverage these diverse annotations to facilitate finding genes through selecting auto-suggested filters with interactive views of the results.
