Solution Structure of a GSK 3$\beta$ Binding Motif, A $AXIN^{pep}$

  • Axin is a scaffold protein of the APC/axin/GSK complex, binding to all of the other signalling components. Axin interacts with Glycogen synthase kinase 3$\beta$ (GSK 3$\beta$) and functions as a negative regulator of Wnt signalling pathways. To determine the solution structure of the GSK3$\beta$ binding regions of the axin, we initiated NMR study of axin fragment comprising residues 3$Val^{388} - Arg^{401}$using circular dichroism (CD) and two-dimensional NMR spectroscopy. The CD spectra of 3$axin^{pep}$ in the presence of 30% TFE displayed a standard 3$\alpha$-helical conformation, exhibiting the bound structure of 3$axin^{pep}$ to GSK3$\bata$. On the basis of experimental restraints including $NOE_s$, and $^3J_{HN\alpha} $ coupling constants, the solution conformation of $axin^{pep}$ was determined with program CNS. The 20 lowest energy structures were selected out of 50 final simulated-annealing structures in both water and TFE environment, respectively. The $RMSD_s$ for the 20 structures in TFE solution were 0.086 nm for backbone atoms and 0.195 nm for all heavy atoms, respectively. The Ramachandran plot indicates that the $\varphi$, $\psi$ angles of the 20 final structures is properly distributed in energetically acceptable regions. $Axin^pep$ in aqueous solutions consists of a stable $\alpha$-helix spanning residues form $Glu^{391}$ to $Val^{391} $, which is an interacting motif with GSK3$\beta$.

A Study on the Relationship between Skill and Competition Score Factors of KLPGA Players Using Canonical Correlation Biplot and Cluster Analysis (정준상관 행렬도와 군집분석을 응용한 KLPGA 선수의 기술과 경기성적요인에 대한 연관성 분석)

  • Canonical correlation biplot is 2-dimensional plot for investigating the relationship between two sets of variables and the relationship between observations and variables in canonical correlation analysis graphically. In general, biplot is useful for giving a graphical description of the data. However, this general biplot and also canonical correlation biplot do not give some concise interpretations between variables and observations when the number of observations are large. Recently, for overcoming this problem, Choi and Kim (2008) suggested a method to interpret the biplot analysis by applying the K-means clustering analysis. Therefore, in this study, we will apply their method for investigating the relationship between skill and competition score factors of KLPGA players using canonical correlation biplot and cluster analysis.

Efficient Designs to Develop a Design Space in Mixture Response Surface Analysis (혼합물 반응표면분석에서 디자인 스페이스 구축을 위한 효율적인 실험계획)

  • Purpose: The practical design for experiments with mixtures of q components is consisted in the four types of design points, vertex, center of edge, axial, and center points in a (q-1)-dimensional simplex space. We propose a sequential method for the successful construction of the design space in Quality by Design (QbD) by allowing the different number of replicates at the four types of design points in the practical design when the quadratic canonical polynomial model is assumed. Methods: To compare the mixture designs efficiency, fraction of design space (FDS) plot is used. We search for the practical mixture designs whose the minimal half-width of the tolerance interval per a standard deviation, which is denoted as d2, is less than 4.5 at 0.8 fraction of the design space. They are found by adding the different number of replicates at the four types of the design points in the practical design. Results: The practical efficient mixture designs for the number of components between three and five are listed. The sequential method to establish a design space is illustrated with the two examples based on the simulated data. Conclusion: The designs with the center of edge points replications are more efficient than those with the vertex points replication. We propose the sample size of at least 23 for three components, 28 for four components, and 33 for the five components based on the list of efficient mixture designs.

Buccal cortical bone thickness on CBCT for mini-implant (치과용 콘빔CT영상에서 미니임플란트를 위한 협측피질골 두께)

  • Purpose : Cortical bone thickness is one of the important factor in mini-implant stability. This study was performed to investigate the buccal cortical bone thickness at every interdental area as an aid in planning mini-implant placement. Materials and Methods : Two-dimensional slices at every interdental area were selected from the cone-beam computed tomography scans of 20 patients in third decade. Buccal cortical bone thickness was measured at 2, 4, and 6 mm levels from the alveolar crest in the interdental bones of posterior regions of both jaws using the plot profile function of $Ez3D2009^{TM}$ (Vatech, Yongin, Korea). The results were analyzed using by Mann-Whitney test. Results : Buccal cortical bone was thicker in the mandible than in the maxilla. The thickness increased with further distance from the alveolar crest in the maxilla and with coming from the posterior to anterior region in the mandible (p<0.01). The maximum CT value showed an increasing tendency with further distance from the alveolar crest and with coming from posterior to anterior region in both jaws. Conclusion : Interdental buccal cortical bone thickness varied in both jaws, however our study showed a distinct tendency. We expect that these results could be helpful for the selection and preparation of mini-implant sites.

  • The canonical correlation biplot is a 2-dimensional plot for graphically investigating the relationship between two sets of variables and the relationship between observations and variables in the canonical correlation analysis. Recently, Choi and Choi (2008) suggested a method for investigating the relationship between skill and competition score factors of KLPGA players using this biplot. Choi et al. (2010) used this biplot to analyze the player characteristic factors and competitive factors of tennis Grand Slam competition. Moreover, Huh (1999) provided a generalized canonical correlation analysis and biplot for more than three sets of variables. A Procrustes analysis is a useful tool for comparing shapes between configurations. This study will provide a method to investigate the relationship between physique, physical fitness and basic skill factors of tennis players in the Korea Tennis Association using a generalized canonical correlation biplot and Procrustes analysis.

Modeling of low-dimensional pristine and vacancy incorporated graphene nanoribbons using tight binding model and their electronic structures

  • Graphene, with impressive electronic properties, have high potential in the microelectronic field. However, graphene itself is a zero bandgap material which is not suitable for digital logic gates and its application. Thus, much focus is on graphene nanoribbons (GNRs) that are narrow strips of graphene. During GNRs fabrication process, the occurrence of defects that ultimately change electronic properties of graphene is difficult to avoid. The modelling of GNRs with defects is crucial to study the non-idealities effects. In this work, nearest-neighbor tight-binding (TB) model for GNRs is presented with three main simplifying assumptions. They are utilization of basis function, Hamiltonian operator discretization and plane wave approximation. Two major edges of GNRs, armchair-edged GNRs (AGNRs) and zigzag-edged GNRs (ZGNRs) are explored. With single vacancy (SV) defects, the components within the Hamiltonian operator are transformed due to the disappearance of tight-binding energies around the missing carbon atoms in GNRs. The size of the lattices namely width and length are varied and studied. Non-equilibrium Green's function (NEGF) formalism is employed to obtain the electronics structure namely band structure and density of states (DOS) and all simulation is implemented in MATLAB. The band structure and DOS plot are then compared between pristine and defected GNRs under varying length and width of GNRs. It is revealed that there are clear distinctions between band structure, numerical DOS and Green's function DOS of pristine and defective GNRs.

  • The interest in 3-dimensional information and its practical use are rapidly increasing and thus some goods with stereoscopic views are being released. Mobile phones, unlike other units, are being closely utilized in everyday life and their applications are undoubtedly limitless. In this study, taking photographs with the stereo-camera of mobile phones has been accomplished and also the possibility of getting the quantitative information has been examined. In addition, this study aims to evaluate the quantitative practical use of mobile phones, evaluating the accuracy of the obtained quantitative information. Thus, interior orientation parameters were decided through the calibration of the lens of two cameras equipped with mobile phones. Using the determined interior orientation parameters, the 3-dimensional coordinates on the targets of the test field were calculated and then compared with precisely observed coordinates. Moreover, the performance of the orientation on the arbitrary building resulted in the standard deviation of $X={\pm}0.0674m$, $Y={\pm}0.25319$, and $Z={\pm}0.4983m$. The result also shows that the plot is possible. As a result, smart phones could be utilized for the acquisition of the quantitative information at close range and small measurement in which the high-accuracy on the basis of centimeters is not required.

Effect of Animal-Welfare Environment on the Metabolomic Properties of Breast and Thigh Meat from Two Broiler Strains (동물복지 사육환경이 두 육계 품종의 가슴육 및 다리육의 대사체학적 특성에 미치는 효과)

  • This study investigates the metabolomic changes in breast and thigh meat from Cobb and Ross 308 chickens regarding the rearing environment. One-day-old Cobb and Ross broilers were raised for 35 days in conventional and animal welfare farms with, amongst others, different floor sizes, stock densities, and ammonia concentrations. One-dimensional 1H nuclear magnetic resonance, orthogonal partial least squares-discriminant analysis (OPLS-DA), and pathway analyses were performed to analyze the metabolomic properties of broiler meat. For breast meat, only those from the Ross strain could be separated according to the environment in the OPLS-DA plot. Ross breast meat from animal welfare farms showed significantly higher acetate, anserine, creatine, and inosine monophosphate content than those from conventional farms (P<0.05). In contrast, for thigh meat, the Cobb strain was differentiated using OPLS-DA. The contents of five metabolites, such as glucose and lactate, were higher in thigh meat from animal welfare farms; however, nine metabolites, including seven free amino acids, were lower compared to those from conventional farms (P<0.05). Pathway analysis was performed to interpret the biological changes in chicken meat based on environmental factors. The results indicated that the animal welfare environment led to significant changes in four metabolic pathways in Ross breast meat and in 20 metabolic pathways in Cobb thigh meat (P<0.05). In conclusion, the animal welfare environment could influence the metabolomic properties of Ross breast meat and Cobb thigh meat, which may affect the sensory quality of meat.

Case Study on the Pre-Service Earth Science Teachers' Faults Discrimination on Geological Map using Eye Tracker (시선 추적기를 활용한 지질도에서 예비 지구과학교사들의 단층 판별에 대한 사례 연구)

  • The purpose of this study is to evaluate the content knowledge and problem solving process used by pre-service earth science teachers while discriminating faults on geological maps. For this, we collected and evaluated data on fixation duration and gaze plot, while pre-service earth science teachers (N=12) solved the problem on faults interpretation using an eye tracker (Tobii Pro Glass 2 model). The results were as follows. First, most of the pre-service earth science teachers know the concepts of the normal and reverse fault but they do not know the procedural knowledge essential for fault interpretation on geological maps. Second, the pre-service earth science teachers did not draw a geological cross-sectional map to interpret the fault on the geological map and interpreted the fault based on two-dimensional information collected from the geological map rather than three-dimensional information. Therefore, it is essential to improve the teaching and learning environment so that pre-service earth science teachers who will become earth science teachers in the future can learn procedural knowledge essential to comprehend natural phenomena including understanding natural phenomena. The results of this study can substantially help organize a new earth science curriculum or develop materials on teachers' education in the future.

  • The generalized canonical correlation biplot is a 2-dimensional plot to graphically investigate the relationship between more than three sets of variables and the relationship between observations and variables. Recently, Choi and Choi (2010) investigated the relationship physique, physical fitness and basic skill factors of Korea Tennis Association(KTA) players of using this biplot; however we consider the set of covariate variables affecting the linearly on two sets of variables. In this case, if we apply the generalized canonical correlation biplot, we cannot clearly interpret the other two sets of variables due to the effect of the set of covariate variables. Moreover, Yeom and Choi (2011) provided partial canonical correlation analysis that removed the linear effect of the set of covariate variables on two sets of variables. In addition, Procrustes analysis is a useful tool for comparing shape between configurations. In this study, we will investigate the relationship between physical fitness and basic skill factors of KTA players of using a partial canonical correlation biplot and Procrustes analysis. We compare shapes and shape variabilities for the generalized, partial and simple canonical correlation biplots.
